Increasing fire size and severity in the western United States causes changes to ecosystems, species’ habitat use, and interspecific interactions. Wide-ranging carnivore and ungulate mammalian species and their interactions may be influenced by an increase in fire activity in northern California. Depending on the fire characteristics, ungulates may benefit from burned habitat due to an increase in forage availability, while carnivore species may be differentially impacted, but ultimately driven by bottom-up processes from a shift in prey availability. Human disturbances can negatively affect wildlife by causing stress, altering behavior, or even impacting populations through changes in survival or productivity. Colonial-nesting seabirds are of particular concern due to population declines and their gregarious and conspicuous nature, which may attract human visitors. However, the effects of nearby human activities, though frequently negative, could be neutral or even positive through phenomena like habituation to human activities or subsidization by human-supplied food sources. As anthropogenic activities expand, conservation of rare and endangered species is critical to reduce extinction risks. Collecting and analyzing demographic data can assist in the development of conservation strategies and can help evaluate the success of existing strategies. In this study, I built integral projection models from five years of demographic data and conducted a population viability analysis on four populations of the rare perennial herb, Astragalus applegatei, to inform conservation decisions. The Humboldt marten (Martes caurina humboldtensis) is a species facing conservation concern in Oregon and California. Historical populations were subjected to unregulated fur trapping and timber harvest throughout the late 19th and early 20th centuries leading to a 90% decline in their distribution. As such, the Humboldt marten is listed as a state endangered species in California, and the analogous ‘coastal marten’ is listed as federally threatened under the Endangered Species Act and classified as a Species of Greatest Conservation Need in Oregon and California. Microbial communities engage in vital biogeochemical pathways in a variety of natural ecosystems, and yet there are large knowledge gaps about the specific metabolic pathways in which they are involved. Degradation specifically contributes to nitrogen cycling globally through the breakdown of large organic nitrogen compounds into small inorganic nitrogen that is necessary for the survival of many other organisms. The Yosemite toad (Anaxyrus canorus) is an anuran species endemic to the Sierra Nevada in California that, like many amphibians globally, has suffered population declines. The documented decline in A. canorus populations across their historic range highlights the need for an effective management strategy to protect the species from future extirpation. Lupinus constancei (Lassics lupine) is an exceptionally rare forb with a population that in 2020 consisted of 1,300 individuals located on two adjacent mountaintops in northwestern California, USA. Past work has demonstrated the species is threatened by high levels of seed predation by small mammals, which is likely the result of fire exclusion and the subsequent vegetation encroachment that both increases small mammal habitat and directly reduces suitable habitat for the species. Marine protected areas (MPAs) were created with the purpose of helping conserve and restore diminished populations of marine organisms. Measuring the effectiveness of MPAs requires long-term monitoring, investigating the abundance and size distributions of the species that utilize the conservation areas, and comparing the results to neighboring reference sites that are not currently protected. Determining abundance of Roosevelt elk (Cervus canadensis roosevelti) in central Humboldt County, California has presented a unique challenge to wildlife managers due to the dense forest habitat and the animals’ elusive behavior. As the elk population has increased, so has human-wildlife conflict, and wildlife agencies need efficient and repeatable methods for determining abundance to inform management decisions. Traditional monitoring methods such as helicopter surveys are ineffective due to low sighting probability and strong behavioral responses to the aircraft. Evaluating abundance of juvenile salmonids is critical to conservation and management. Current abundance estimation involves use of rotary screw traps and mark-recapture studies. Use of environmental DNA (eDNA) in water samples offers a noninvasive and less expensive approach that may potentially improve or eventually replace traditional monitoring. Here I evaluate the utility of eDNA to predict weekly abundance estimates of outmigrating Chinook salmon (Oncorhynchus tshawytscha) smolts in the Klamath River, California. California’s Roosevelt (Cervus canadensis rooseveltii) and tule elk (C. c. nannodes) populations have experienced a remarkable recovery after over-hunting and habitat loss nearly extirpated them from the state. Greater clarity of Roosevelt and tule elk habitat selection patterns would help managers continue to effectively support the recovery of these two iconic subspecies. Distinct populations of steelhead in the wild are in decline. The propagation of steelhead in hatcheries has been used to boost population numbers for recreational fisheries and for use in conservation. However, hatchery breeding practices of steelhead can result in changes in genetic structure. I investigated the genetic structure of winter-run steelhead (Oncorhynchus mykiss) returning to the Mad River, California, where a hatchery has been used enhance production for recreational fisheries since 1971. Early successional wetland habitat is being lost in temperate regions worldwide as a result of changes in disturbance regimes that allow for the establishment and dominance of woody species. Accurate, spatially explicit models of rockfish abundance are critical in implementing ecosystem-based management strategies and designating essential fish habitats and marine protected areas. Multibeam bathymetry methods and visual, non-extractive submersible transect surveys were combined to collect environmental variables and fish abundance data at three distinct sites within the study region. Zero-adjusted models were developed using habitat classification analyses of high-resolution (5 m) digital elevation models. Estuaries are commonly touted as nurseries for out-migrating salmonids, providing higher prey availability than streams, a physiological transition zone, and refugee from marine predators. Yet the diversity of estuaries makes it difficult to generalize the effect they have on salmonid recruitment. In bar-built estuaries, sandbars form at the mouth of rivers during periods of low flow, closing access to the ocean and disrupting outmigration. Juvenile Coho Salmon (Oncorhynchus kisutch) in coastal California streams exhibit various life history strategies during their freshwater development. One strategy of interest to managers and conservationists is the early migrant. Juvenile early migrants emigrate from natal habitat into lower parts of the watershed or estuary during their first fall or winter, where they rear before migration to the ocean. By contrast, the more prevalent spring migrant resides in natal reaches over the winter and migrates directly to the ocean the following spring. Conservation of species is most effective when metapopulation dynamics are well understood and incorporated into management plans, allowing managers to target conservation efforts where they will be most effective. The development of environmental DNA (eDNA) methods provides an efficient and highly sensitive approach to generate presence and absence data needed to elucidate metapopulation dynamics. Combining sample detection histories from eDNA surveys with occupancy models that account for non-detection can offer unbiased estimates of rangewide metapopulation dynamics. Survival is an important vital rate that contributes to population viability, but is infrequently monitored and studied, especially compared to productivity. Furthermore, factors that limit survival and the relative effect on survival are often unknown. I used mark-resight observations of a small (~350) population of threatened Snowy Plovers (Charadrius nivosus nivosus) to quantify seasonal and annual variation in survival and movement between three coastal locations across ~70 km in Humboldt County, California. The return of individuals to non-breeding flocks at three locations was high between years (75-81%). Movement between three locations varied greatly, although most (n = 137) …

Winter roost (hibernacula) surveys offer a unique opportunity to monitor Townsend’s big-eared bats (Corynorhinus townsendii) while the population is generally closed, using a simple count method to census the population. Existing knowledge of C. townsendii hibernacula facilitates long-term population trend analysis but improving the accuracy of trend estimates requires identification of additional hibernacula to increase the proportion of the population monitored. Variation in reproductive success is widely measured in seabird biology in an effort to indicate changes in the marine environment, or understand basic questions about ecology or conservation of seabirds. When variation in seabird reproductive success is suggested to indicate changes in the marine environment without identifying the proximate causes of such variation, inference is limited to association, and the proximate causes themselves could prove more effective as indicators. My study informs this problem by examining and quantifying proximate causes of variation in reproductive success, at the level of nests and individual chicks.

Molt in birds is an essential physiological process. Intrinsic and extrinsic conditions, such as age, sex, location, or food stress, may cause individual variation in molt phenology. This study describes the timing of prealternate molt in western snowy plovers (Charadrius nivosus nivosus) wintering in Humboldt County, California, USA. Between July 2014 and April 2015, I photographed uniquely marked plovers twice a month and assigned dates of initiation and completion. I modeled sex, age, hatch date, and breeding location as predictors of molt phenology. I observed prealternate molt from October to April, which is earlier than previously described. Males …
