Increasing fire size and severity in the western United States causes changes to ecosystems, species’ habitat use, and interspecific interactions. Wide-ranging carnivore and ungulate mammalian species and their interactions may be influenced by an increase in fire activity in northern California. Depending on the fire characteristics, ungulates may benefit from burned habitat due to an increase in forage availability, while carnivore species may be differentially impacted, but ultimately driven by bottom-up processes from a shift in prey availability. The Yosemite toad (Anaxyrus canorus) is an anuran species endemic to the Sierra Nevada in California that, like many amphibians globally, has suffered population declines. The documented decline in A. canorus populations across their historic range highlights the need for an effective management strategy to protect the species from future extirpation. For this study, I estimated survival rates of A. canorus using a Cormack-Jolly-Seber model populated with data from a demographic study. California’s Roosevelt (Cervus canadensis rooseveltii) and tule elk (C. c. nannodes) populations have experienced a remarkable recovery after over-hunting and habitat loss nearly extirpated them from the state. Greater clarity of Roosevelt and tule elk habitat selection patterns would help managers continue to effectively support the recovery of these two iconic subspecies. As the manner in which elk populations balance their competing resource needs is unique to each population (Skovlin et al. 2002), I have examined Roosevelt and tule elk habitat selection patterns in separate analyses and present these results in independent chapters. Distinct populations of steelhead in the wild are in decline. The propagation of steelhead in hatcheries has been used to boost population numbers for recreational fisheries and for use in conservation. However, hatchery breeding practices of steelhead can result in changes in genetic structure. I investigated the genetic structure of winter-run steelhead (Oncorhynchus mykiss) returning to the Mad River, California, where a hatchery has been used enhance production for recreational fisheries since 1971. Genetic variability in Mad River steelhead was evaluated using 96 single nucleotide polymorphisms (SNPs) among 4203 individuals, including the Mad River and nearby locations, and …

Juvenile Coho Salmon (Oncorhynchus kisutch) in coastal California streams exhibit various life history strategies during their freshwater development. One strategy of interest to managers and conservationists is the early migrant. Juvenile early migrants emigrate from natal habitat into lower parts of the watershed or estuary during their first fall or winter, where they rear before migration to the ocean. By contrast, the more prevalent spring migrant resides in natal reaches over the winter and migrates directly to the ocean the following spring. Conservation of species is most effective when metapopulation dynamics are well understood and incorporated into management plans, allowing managers to target conservation efforts where they will be most effective. The development of environmental DNA (eDNA) methods provides an efficient and highly sensitive approach to generate presence and absence data needed to elucidate metapopulation dynamics. Combining sample detection histories from eDNA surveys with occupancy models that account for non-detection can offer unbiased estimates of rangewide metapopulation dynamics. However, traditional occupancy models do not allow direct evaluation of the drivers of site occupancy, extinction, and colonization. Herein, I utilize a novel dynamic …
