This dissertation presents computational and AI-driven frameworks for identifying key regulatory genes and their downstream targets across plant and human biological systems. Three studies address distinct challenges in genomic regulation using advanced machine learning and bioinformatics approaches.
The first study introduces DyGAF (Dynamic Gene Attention Focus), a dual-attention transformer framework that identifies and ranks disease-relevant biomarker genes by simultaneously modeling independent molecular responses and interdependent regulatory network behavior. Two attention models provide complementary perspectives on gene importance and are fused through a novel combination metric. Nominal outcomes frequently arise in health sciences, transportation, economics, market research, and related fields. These data often contain missing values, while longitudinal and panel studies generate multiple correlated nominal responses. Bayesian estimation of multinomial probit (MNP) and multivariate multinomial probit (MMNP) models provides a flexible framework for analyzing such data but remains computationally challenging due to high-dimensional likelihood integration, restrictive covariance identification constraints, and poor mixing of Markov chain Monte Carlo (MCMC) algorithms, particularly in the presence of missing data. Factor analysis is a powerful tool for modeling latent structures in high-dimensional data, traditional approaches assume a single global structure, limiting their ability to capture heterogeneity. The Mixture of Factor Analyzers (MFA) extends classical factor analysis by modeling data as a mixture of Gaussian-distributed local subspaces, effectively uncovering cluster-specific latent structures. However, MFA relies on Gaussian mixtures, making it sensitive to outliers and ill-suited for heavy-tailed data. The Mixture of $t$-Factor Analyzers (M$t$FA) addresses these limitations by incorporating multivariate $t$-distributions, improving robustness. Transcriptome-wide association studies (TWAS) have emerged as a powerful strategy to bridge genome-wide association studies (GWAS) with gene regulatory mechanisms by integrating genotypic data with gene expression data. While early TWAS methods typically rely on linear models and single-tissue expression references, recent advances underscore the need for flexible, multi-tissue approaches that can capture heterogeneous regulatory architectures and tissue-specific expression patterns. This dissertation introduces a three‑part research project that advances multi‑tissue transcriptome‑wide association studies (TWAS) along complementary axes of methodology, statistical power, and modelling flexibility.

This dissertation includes five Chapters. A brief description of each chapter is organized as follows.
In Chapter One, we propose a signed bipartite genotype and phenotype network (GPN) by linking phenotypes and genotypes based on the statistical associations. It provides a new insight to investigate the genetic architecture among multiple correlated phenotypes and explore where phenotypes might be related at a higher level of cellular and organismal organization. We show that multiple phenotypes association studies by considering the proposed network are improved by incorporating the genetic information into the phenotype clustering.

Reconstruction of gene regulatory networks (GRNs) is a fundamental aspect of genetic engineering and provides a deeper understanding of the biological processes of an organism. Two methods were implemented to reconstruct the gene regulatory networks of Arabidopsis thaliana under two treatments: methyl jasmonate (MeJa) and salicylic acid (SA). The Joint Reconstruction of multiple Gene Regulatory Networks (JRmGRN) method was utilized to construct a joint network for identifying hub genes common to both conditions in addition to networks specific to each condition. In Chapter 1, we proposed a new method, called MF-TOWmuT, for genome-wide association studies with multiple genetic variants and multiple phenotypes using family samples. MF-TOWmuT uses kinship matrix to account for sample relatedness. It is worth mentioning that in simulations, we considered hidden polygenic effects and varied the proportion of variance contributed by it to generate phenotypes. This dissertation consists of three distinct but related research projects. The first two projects focus on objective Bayesian hypothesis testing and estimation for the intraclass correlation coefficient in linear models. The third project deals with Bayesian quantile inference for the semiparametric mixed-effects double regression models. In the first project, we derive the Bayes factors based on the divergence-based priors for testing the intraclass correlation coefficient (ICC). The hypothesis testing of the ICC is used to test the uncorrelatedness in multilevel modeling, and it has not well been studied from an objective Bayesian perspective. In chapter 1, I compared the performance of eight multivariate phenotype association tests. The motivation to conduct this power comparison paper is as follows. For nearly 15 years, genome-wide association studies (GWAS) have been widely used to identify genetic variants associated with human diseases and traits. Historically, post-fire debris flows (DFs) have been mostly more deadly than the fires that preceded them. Fires can transform a location that had no history of DFs to one that is primed for it. Studies have found that the higher the severity of the fire, the higher the probability of DF occurrence. Due to high fatalities associated with these events, several statistical models have been developed for use as emergency decision support tools. Wildfires are episodic disturbances that exert a significant influence on the Earth system. They emit substantial amounts of atmospheric pollutants, which can impact atmospheric chemistry/composition and the Earth’s climate at the global and regional scales. This work presents a collection of studies aimed at better estimating wildfire emissions of atmospheric pollutants, quantifying their impacts on remote ecosystems and determining the implications of 2000s-2050s global environmental change (land use/land cover, climate) for wildfire emissions following the Intergovernmental Panel on Climate Change (IPCC) A1B socioeconomic scenario.
