This dissertation develops mathematical and statistical methods for extracting reliable information from network data across biological applications, with an emphasis on understanding what observed network structure can and cannot resolve. The first study leverages protein–protein interaction network topology in the c-di-GMP signaling system of Pseudomonas fluorescens, showing that node centrality measures accurately classify protein domain types and that physical interaction structure contributes statistically significant predictive power for biofilm formation phenotypes across nearly 200 environments, while gene expression does not. The second study examines sampling bias in lemur-plant trophic interaction networks in Madagascar, demonstrating that differential detection of diurnal versus …

Nucleosome core particles (NCP) are the building blocks that form a highly organized and compact chromatin structure. Nucleosomes package DNA in the nucleus of eukaryotic cells. The NCP consists of about 147 base pairs of DNA wrapped around the histone octamer, with 1.65 superhelical turns in a left-handed manner. The histone octamer is composed of two copies of H3, H4, H2A, and H2B. Together with histone H1 and linker DNA, they further assemble into a higher-order chromatin structure. The nucleosome complex is stabilized by electrostatic interactions between positively charged histone residues and the negatively charged DNA backbone. To effectively access …

Bayesian methods provide a flexible framework for time-to-event analysis by incorporating prior information. The power prior offers a systematic way to borrow information from historical data. This approach is especially valuable in clinical research, where historical data can enhance inference in early-phase trials with limited sample sizes. This dissertation develops Bayesian approaches for two-arm survival studies using both closed-form and simulation-based methods. The closed-form inference is derived under exponential and Weibull survival models. Student retention and degree completion remain central challenges for higher-education institutions, with significant implications for student success, institutional effectiveness, and public accountability. While advances in predictive analytics have enabled earlier identification of students at risk of withdrawal, many commonly used machine learning approaches suffer from limited interpretability, constraining their practical usefulness for advising, intervention, and policy decision making. This dissertation addresses the problem of predicting student persistence by developing and evaluating optimization based, interpretable classification models within the Logical Analysis of Data (LAD) framework. The SCSD is a public school district in St. Charles, with, on average, 4500 students a year. The SCSD is subdivided into an early childhood center, six elementary schools, two intermediate (5-6,7-8) schools, and two high schools. Vocational schools are also within this district but were not included in this report. The SCSD is concerned with the impact of the Covid-19 pandemic on their district’s population and on the number of students that needed assistance with lunch. Accurate prediction of disease outcomes is crucial for improving clinical decision-making and enabling early intervention. This study compares the performance of various statistical and machine learning models for clinical risk prediction using two healthcare datasets: diabetic retinopathy and heart disease. The models assessed include Logistic Regression, LASSO, k-Nearest Neighbors (KNN), Support Vector Machines (SVM), Neural Networks, Random Forests, Gradient Boosting Machines (GBM), and a stacked ensemble model. This thesis develops a discrete stochastic linear systems interpretation of age–stage demographic evolution grounded in Leslie operators and realized in a discrete-event simulation implemented with salabim. The central claim is that one annual cycle of the simulation constitutes a cone-preserving, stochastic affine transformation on a high- dimensional population state vector indexed by age, sex, marital status, household type, employment, and education, and that the composition of yearly operators yields a random matrix product whose top Lyapunov exponent is the stochastic counterpart of the Perron–Frobenius growth rate (Caswell, 2001; Tuljapurkar, 1997)[1, 2]. In this dissertation, we take a step towards addressing the major problem of a lack of standardized and rigorous approaches to testing and evaluation of AI systems. Taking inspiration from both the fields of Property Testing and Property Based Testing (for programs), we develop a novel taxonomy of partially overlapping classes of properties of AI systems, including simple properties, compound properties, higher order properties, data relation properties, and architecture-utility properties. Single-shot object detection capabilities significantly reduce computational overhead for real-time computer vision in sports analytics at 60 FPS. YOLO11’s lightweight CNN gives promising accuracy while meeting the low-latency demand of dynamic soccer matches. As data-driven approaches take over the sport of soccer, efficient player tracking systems become critical for informing coach’s strategies. I prototype the ETL (Extract, Transform, Load) process of data collected from a single- shot detection program and evaluate its viability for estimating player fatigue. The grocery retail industry landscape has changed greatly in the wake of the pandemic. Specifically, delivery and pickup services have become more popular and customer buying habits have evolved. At the same time, improvements in data collection and analysis have allowed grocery marketing strategies to become highly individualized.
We worked with 84.51, an analytics firm, to identify customer segments for the Kroger Company based on data from 2023. Using clustering techniques, we organized customers into groups, or segments, based on similar characteristics. We identified and profiled four distinct groups of customers. This study examines motor vehicle theft (MVT) trends from 2019 to 2023 in three Central Texas cities—Waco, College Station, and Killeen—using temporal analysis, geospatial hotspot mapping, and make/model data. In Killeen, thefts generally rose over the period, with notable peaks in October and on Mondays. College Station saw an overall decline in thefts but experienced a seasonal spike each March, and Waco’s thefts increased until around 2021 before beginning to fall. Local festivals—such as the Spirit of Texas in College Station and the Heart O’ Texas Fair in Waco—appear to coincide with these seasonal upticks. Hyundais and Kias were most …

In this thesis, we investigate the effect of incorporating sentiment-driven metrics, specifically YouTube view counts and positive reviews, into predictive models for game popularity. The Wins Above Replacement (WAR) statistic in Major League Baseball is a prominent metric used to estimate player value by quantifying all aspects of play in terms of wins added to a baseball team. We will use R to calculate WAR for all players from 1871 to 2012 and use data from those years to construct multivariate predictive models to attempt to estimate WAR for players from 2013 to 2024. We find strong correlations between predicted and actual WAR values for most models, with the exception of the polynomial predictive model for non-qualified pitchers.

This dissertation explores applications of representation learning and generative models to challenges in healthcare, astronautics, and aviation.
The first part investigates the use of Generative Adversarial Networks (GANs) to synthesize realistic electronic health record (EHR) data. An initial attempt at training a GAN on the MIMIC-IV dataset encountered stability and convergence issues, motivating a deeper study of 1-Lipschitz regularization techniques for Auxiliary Classifier GANs (AC-GANs). An extensive ablation study on the CIFAR-10 dataset found that Spectral Normalization is key for AC-GAN stability and performance, while Weight Clipping fails to converge without Spectral Normalization. This paper describes the creation of a fast, deterministic, 3D fractal cloud renderer for the AFIT Sensor and Scene Emulation Tool (ASSET). The renderer generates 3D clouds by ray marching through a volume and sampling the level-set of a fractal function. The fractal function is distorted by a displacement map, which is generated using horizontal wind data from a Global Forecast System (GFS) weather file. The vertical windspeed and relative humidity are used to mask the creation of clouds to match realistic large-scale weather patterns over the Earth. This dissertation explores the crucial role of data-driven modeling in science and engineering, with a focus on developing surrogate models to accelerate large-scale computational tasks, aiding in both outer-loop functions like uncertainty quantification and expensive inner-loop tasks within broader computational frameworks. Challenges arise with increased problem dimension and sparse, noisy training data, particularly significant when constructing surrogates for very expensive computational models where acquiring sufficient high-fidelity training data is unfeasible. This thesis introduces a novel approach to analyzing residential property sales through the lens of stochastic processes by employing point processes. Herein, property sales are treated as point patterns, using self-exciting point process models and a variety of statistical tools to uncover underlying patterns in the data. This paper presents a conceptual prototype of an efficient urban farming community that can be scaled for a single apartment building or an entire community across all global geoeconomics regions, including densely populated cities and rural, developing towns and communities.
