Background: Feature selection and gene set analysis are of increasing interest in the field of bioinformatics. While these two approaches have been developed for different purposes, we describe how some gene set analysis methods can be utilized to conduct feature selection.
Methods: We adopted a gene set analysis method, the significance analysis of microarray gene set reduction (SAMGSR) algorithm, to carry out feature selection for longitudinal gene expression data.
Results: Using a real-world application and simulated data, it is demonstrated that the proposed SAMGSR extension outperforms other relevant methods. In this study, we illustrate that a gene’s expression profiles over …

Infectious disease assays can be imperfect. When estimating disease prevalence, these imperfections are accounted for by incorporating assay sensitivity and specificity into point and variance estimates. Unfortunately, these accuracy measures are often treated as fixed constants, rather than acknowledging that they are estimates from an assay validation process. The purpose of this study is to show the detrimental effect of not taking into account this sampling variability when samples are obtained through group testing (aka, pooled testing). We show that confidence interval coverage can dramatically decline as the sample size increases for the main sample of interest. As a remedy …

Future Resource Assessment Reports will assess the Statewide Sharks and Rays Resource. The report is focused on the temperate indicator species (whiskery, gummy, dusky and sandbar sharks) used to assess the suites of demersal sharks and rays that comprise this resource. Dengue fever affects over 390 million people annually worldwide and is of particu- lar concern in Southeast Asia where it is one of the leading causes of hospitalization. Modeling trends in dengue occurrence can provide valuable information to Public Health officials, however many challenges arise depending on the data available. In Thailand, reporting of dengue cases is often delayed by more than 6 weeks, and a small fraction of cases may not be reported until over 11 months after they occurred. The response of a karst aquifer to storm events is often faster and more severe than that of a non-karst aquifer. This distinction is often problematic for planners and municipalities, because karst flooding does not typically occur along perennial water courses; thus, traditional flood management strategies are usually ineffective. The City of Bowling Green (CoBG), Kentucky is a representative example of an area plagued by karst flooding. Background: Longitudinal measurement is commonly employed in health research and provides numerous benefits for understanding disease and trait progression over time. More broadly, it allows for proper treatment of correlated responses within clusters. We evaluated 3 methods for analyzing genome-by-epigenome interactions with longitudinal outcomes from family data.
Results: Linear mixed-effect models, generalized estimating equations, and quadratic inference functions were used to test a pharmacoepigenetic effect in 200 simulated posttreatment replicates. Adjustment for baseline outcome provided greater power and more accurate control of Type I error rates than computation of a pre-to-post change score.

Background: The GAW20 group formed on the theme of methods for association analyses of repeated measures comprised 4sets of investigators. The provided “real” data set included genotypes obtained from a human whole-genome association study based on longitudinal measurements of triglycerides (TGs) and high-density lipoprotein in addition to methylation levels before and after administration of fenofibrate. The simulated data set contained 200 replications of methylation levels and posttreatment TGs, mimicking the real data set.

A scientific workshop was held on 25th – 29th September 2017 to review available data for Australian herring (Arripis georgianus) and determine current stock status using the Department of Primary Industries and Regional Development’s (DPIRD) Risk-based Weight of Evidence Approach. Recommendations for future monitoring and assessments required to reduce uncertainties and establish sustainable catch levels were also made. This study investigated how parental behavioral control, parental psychological control, and parent-child relational qualities predicted the initial level and rate of change in adolescent internet addiction (IA) across the junior high school years. The study also investigated the concurrent and longitudinal effects of different parenting factors on adolescent IA. Starting from the 2009/2010 academic year, 3,328 Grade 7 students (Mage = 12.59 ± 0.74 years) from 28 randomly selected secondary schools in Hong Kong responded on a yearly basis to a questionnaire measuring multiple constructs including socio-demographic characteristics, perceived parenting characteristics, and IA. Electrophysiological measurements have been used in recent history to classify instantaneous physiological configurations, e.g., hand gestures. This work investigates the feasibility of working with changes in physiological configurations over time (i.e., longitudinally) using a variety of algorithms from the machine learning domain. We demonstrate a high degree of classification accuracy for a binary classification problem derived from electromyography measurements before and after a 35-day bedrest. The problem difficulty is increased with a more dynamic experiment testing for changes in astronaut sensorimotor performance by taking electromyography and force plate measurements before, during, and after a jump from a small platform. Based on the six-wave data collected from Grade 7 to Grade 12 students (N = 3,328 at Wave 1), this pioneer study examined the development of problem behaviors (risk and delinquent behavior and problem behavioral intention) and the predictors (moral competence and spirituality) among adolescents in Hong Kong. Individual growth curve models revealed that while risk and delinquent behavior accelerated and then slowed down in the high school years, adolescent problem behavioral intention slightly accelerated over time. Enrollment in degree-granting postsecondary institutions in the U.S. is increasing, as are the numbers of students entering academically underprepared. Students in remedial mathematics represent the largest percentage of total enrollment in remedial courses, and national statistics indicate that less than half of these students pass all of the remedial math courses in which they enroll. In response to the low pass rates, numerous studies have been conducted into the use of alternative modes of instruction to increase passing rates. This presentation chronicles the work of Houston County Schools in developing a risk prevention model built on more than ten years of longitudinal student data. A new additive structure of multivariate GARCH model is proposed where the dynamic changes of the conditional correlation between the stocks are aggregated by the common risk term. The observable sequence is divided into two parts, a common risk term and an individual risk term, both following a GARCH type structure. The conditional volatility of each stock will be the sum of these two conditional variance terms. All the conditional volatility of the stock can shoot up together because a sudden peak of the common volatility is a sign of the system shock.

The Moran's index is a statistic that measures spatial autocorrelation; it quantifies the degree of dispersion (or clustering) of objects in space. However, when investigating data over a general area, a single global Moran statistic may not give a sufficient summary of the spread, behavior, features or latent surfaces shared by neighboring areas; rather, by partitioning the area and taking the Moran statistic of each divided subareas, we can discover patterns of the local neighbors not otherwise apparent. Generalized estimating equations (GEE) are popularly utilized for the marginal analysis of longitudinal data. In order to obtain consistent regression parameter estimates, these estimating equations must be unbiased. However, when certain types of time-dependent covariates are presented, these equations can be biased unless an independence working correlation structure is employed. Moreover, in this case regression parameter estimation can be very inefficient because not all valid moment conditions are incorporated within the corresponding estimating equations. The United States is in the midst of an opioid epidemic. In addition to other system level interventions, almost all states have responded to the crisis by implementing prescription drug monitoring programs (PDMPs). PDMPs are state-level interventions that track the dispensing of Controlled Substances. Data generated at the time of medication dispensing is uploaded to a central data server that may be used to assist in identifying drug diversion, medication misuse, or potentially aberrant prescribing practices.

This article examines how cost growth factors (CGF) change over a program’s acquisition life cycle for 36 Department of Defense aircraft programs. Starting from Milestone B, the authors examine CGFs at five gateways: Critical Design Review, First Flight (FF), the end of Developmental Test and Evaluation (DT&E), Initial Operational Capability, and Full Operational Capability. Each CGF is assigned a color rating based upon the program’s cost growth: Green (low), Amber (moderate), or Red (high). Significant findings include dependencies among similar CGF color ratings and cost growth occurring primarily between FF and the end of DT&E during a program’s life cycle.

Abstract—Metal oxide (MOX) gas detectors based on SnO2 provide low-cost solutions for real-time sensing of complex gas mixtures for indoor ambient monitoring. With high sensitivity under ideal conditions, MOX detectors may have poor longterm response accuracy due to environmental factors (humidity and temperature) along with sensor aging, leading to calibration drifts. The Brisbane Longitudinal Twin Study (BLTS) was being conducted in Australia and was funded by the US National Institute on Drug Abuse (NIDA). Adolescent twins were sampled as a part of this study and surveyed about their substance use as part of the Pathways to Cannabis Use, Abuse and Dependence project. The methods developed in this dissertation were designed for the purpose of analyzing a subset of the Pathways data that includes demographics, cannabis use metrics, personality measures, and imputed genotypes (SNPs) for 493 complete twin pairs (986 subjects.) Data arising from Cluster Randomized Trials (CRTs) and longitudinal studies are correlated and generalized estimating equations (GEE) are a popular analysis method for correlated data. Previous research has shown that analyses using GEE could result in liberal inference due to the use of the empirical sandwich covariance matrix estimator, which can yield negatively biased standard error estimates when the number of clusters or subjects is not large. Increased opioid analgesic (OA) prescribing has been associated with increased risk of prescription opioid diversion, misuse, and abuse. States established prescription drug monitoring programs (PDMPs) to collect and analyze electronic records for dispensed controlled substances to reduce prescription drug abuse and diversion. PDMP data can be used by prescribers for tracking patient’s history of controlled substance prescribing to inform clinical decisions.
