Successful automated diagnoses of attention de.cit hyperactive disorder (ADHD) using imaging and functional biomarkers would have fundamental consequences on the public health impact of the disease. In this work, we show results on the predictability of ADHD using imaging biomarkers and discuss the scienti.c and diagnostic impacts of the research. We created a prediction model using the landmark ADHD 200 data set focusing on resting state functional connectivity (rs-fc) and structural brain imaging. We predicted ADHD status and subtype, obtained by behavioral examination, using imaging data, intelligence quotients and other covariates. The novel contributions of this manuscript include a thorough …

Background
Washington, DC (DC) has one of the highest HIV/AIDS rates in the U.S and cancer is the second leading cause of death among DC residents. This study sought to examine the demographic characteristics and survival of persons with AIDS defining cancers (ADCs) compared to those with non-AIDS defining cancers (NADCs) between the early HAART era (1996-2001) and the late HAART era (2002-2006) in DC.
Methods
Cases reported from 1996-2006 to the DC Cancer Registry and the AIDS Surveillance Registry were linked using a probabilistic matching algorithm. Cases were included if the cancer occurred from 4 months to 60 months …

Objective
To provide HIV seroincidence data among men who have sex with men (MSM) in the United States and to identify predictive factors for seroconversion.
Methods
From 1998–2002, 4684 high-risk MSM, age 18–60 years, participated in a randomized, placebo-controlled HIV vaccine efficacy trial at 56 U.S. clinical trial sites. Demographics, behavioral data, and HIV status were assessed at baseline and 6 month intervals. Since no overall vaccine efficacy was detected, data were combined from both trial arms to calculate HIV incidence based on person-years (py) of follow-up. Predictors of seroconversion, adjusted hazards ratio (aHR), were evaluated using a Cox proportional …

Recently, structural variation in the genome has been implicated in many complex diseases. Using genomewide single nucleotide polymorphism (SNP) arrays, researchers are able to investigate the impact not only of SNP variation, but also of copy-number variants (CNVs) on the phenotype. The most common analytic approach involves estimating, at the level of the individual genome, the underlying number of copies present at each location. Once this is completed, tests are performed to determine the association between copy number state and phenotype. An alternative approach is to carry out association testing first, between phenotype and raw intensities from the SNP array …

Testing For Improvement In Prediction Model Performance, Margaret S. Pepe Phd, Kathleen F. Kerr, Gary M. Longton, Zheyu Wang
UW Biostatistics Working Paper Series
New methodology has been proposed in recent years for evaluating the improvement in prediction performance gained by adding a new predictor, Y, to a risk model containing a set of baseline predictors, X, for a binary outcome D. We prove theoretically that null hypotheses concerning no improvement in performance are equivalent to the simple null hypothesis that the coefficient for Y is zero in the risk model, P(D = 1|X, Y ). Therefore, testing for improvement in prediction performance is redundant if Y has already been shown to be a risk factor. We investigate properties of tests through simulation studies, …

Background
Preterm birth is the principal factor contributing to adverse outcomes in multiple pregnancies. Randomized controlled trials of progestogens to prevent preterm birth in twin pregnancies have shown no clear benefits. However, individual studies have not had sufficient power to evaluate potential benefits in women at particular high risk of early delivery (for example, women with a previous preterm birth or short cervix) or to determine adverse effects for rare outcomes such as intrauterine death.
Methods/design
We propose an individual participant data meta-analysis of high quality randomized, double-blind, placebo-controlled trials of progestogen treatment in women with a twin pregnancy. The …

The development of high throughput screening (HTS) assays in the field of nanotoxicology provide new opportunities for the hazard assessment and ranking of engineered nanomaterials (ENM). It is often necessary to rank lists of materials based on multiple risk assessment parameters, often aggregated across several measures of toxicity and possibly spanning an array of experimental platforms. Bayesian models coupled with the optimization of loss functions have been shown to provide an effective framework for conducting inference on ranks. In this article we present various loss function based ranking approaches for comparing ENM within experiments and toxicity parameters. Additionally, we propose …

Bootstrap-Based Inference On The Difference In The Means Of Two Correlated Functional Processes, Ciprian M. Crainiceanu, Ana-Maria Staicu, Shubankar Ray, Naresh Punjabi
Johns Hopkins University, Dept. of Biostatistics Working Papers
Nonparametric inference methods on the mean difference between two correlated Functional processes are proposed. We compare methods that: 1) incorporate different levels of smoothing of the mean and covariance; 2) preserve the sampling design; and 3) use parametric and nonparametric estimation of the mean functions. We apply our method to estimating the mean difference between average normalized δ-power of sleep electroencephalograms for 51 subjects with severe sleep apnea and 51 matched controls in the first 4 hours after sleep onset. Data are obtained from the Sleep Heart Health Study (SHHS), the largest community cohort study of sleep. While methods are …

Robustness Of Measures Of Interaction To Unmeasured Confounding, Eric J. Tchetgen Tchetgen, Tyler J. Vanderweele
COBRA Preprint Series
In this paper, we study the impact of unmeasured confounding on inference about a two-way interaction in a mean regression model with identity, log or logit link function. Necessary and sufficient conditions are established for a two-way interaction to be nonparametrically identified from the observed data, despite unmeasured confounding for the factors defining the interaction. A lung cancer data application illustrates the results.

The phenomenon of accelerated tumor growth following surgery has been observed repeatedly and merits further study. Inflammatory breast carcinoma (IBC) is widely recognized as an extremely aggressive malignancy characterized by micrometastasis at the time of diagnosis, with one interesting subgroup defined as secondary IBC where pathologically identifiable IBC appears after surgical treatment of a primary non-inflammatory breast cancer. One possible mechanism can be related to the stimulation of dormant micrometastasis through local angiogenesis occurring as part of posttraumatic healing. In this report, we review cases of secondary IBC and others where localized trauma was followed by the appearance of IBC …

Although Inflammatory Breast Cancer (IBC) is a rare and an aggressive type of locally advanced breast cancer with a generally worst prognosis, little work has been done in identifying the status of non-genomic signaling in the invasiveness of IBC. The present study was performed to explore the status of non-genomic signaling as affected by various estrogenic and anti-estrogenic agents in IBC cell lines SUM149 and SUM190. We have identified the presence of estrogen receptor α (ERα) variant, ERα36 in SUM149 and SUM190 cells. This variant as well as ERβ was present in a substantial concentration in IBC cells. The treatment …
Statistical Methods For Normalization And Analysis Of High-Throughput Genomic Data, Tobias Guennel
Statistical Methods For Normalization And Analysis Of High-Throughput Genomic Data, Tobias Guennel
Theses and Dissertations
High-throughput genomic datasets obtained from microarray or sequencing studies have revolutionized the field of molecular biology over the last decade. The complexity of these new technologies also poses new challenges to statisticians to separate biological relevant information from technical noise. Two methods are introduced that address important issues with normalization of array comparative genomic hybridization (aCGH) microarrays and the analysis of RNA sequencing (RNA-Seq) studies. Many studies investigating copy number aberrations at the DNA level for cancer and genetic studies use comparative genomic hybridization (CGH) on oligo arrays. However, aCGH data often suffer from low signal to noise ratios resulting …
A Systematic Selection Method For The Development Of Cancer Staging Systems, Yunzhi Lin, Richard Chappell, Mithat Gonen
A Systematic Selection Method For The Development Of Cancer Staging Systems, Yunzhi Lin, Richard Chappell, Mithat Gonen
Memorial Sloan-Kettering Cancer Center, Dept. of Epidemiology & Biostatistics Working Paper Series
The tumor-node-metastasis (TNM) staging system has been the anchor of cancer diagnosis, treatment, and prognosis for many years. For meaningful clinical use, an orderly, progressive condensation of the T and N categories into an overall staging system needs to be defined, usually with respect to a time-to-event outcome. This can be considered as a cutpoint selection problem for a censored response partitioned with respect to two ordered categorical covariates and their interaction. The aim is to select the best grouping of the TN categories. A novel bootstrap cutpoint/model selection method is proposed for this task by maximizing bootstrap estimates of …

Analysis Of Periodontal Data Using Circular Statistics, Samopriyo Maitra, Thomas M. Braun
The University of Michigan Department of Biostatistics Working Paper Series
Periodontal disease is a common cause of tooth loss in adults. The severity of periodontal disease is usually quantified based upon the magnitudes of several tooth-level clinical parameters, the most common of which is clinical attachment level (CAL). Re- cent clinical studies have presented data on the distribution of periodontal disease in hopes of providing information for localized treatments that can reduce the prevalence of periodontal disease. However, these findings have been descriptive without consid- eration of statistical modeling for estimation and inference. To this end, we visualize the mouth as a circle and the teeth as points located on …
The Bayesian Continual Reassessment Method Using A Mixture-Of-Uniforms Prior, Thomas M. Braun
The Bayesian Continual Reassessment Method Using A Mixture-Of-Uniforms Prior, Thomas M. Braun
The University of Michigan Department of Biostatistics Working Paper Series
Traditionally, the Bayesian formulation of the Continual Reassessment Method (CRM) is implemented with a one-parameter model describing the association of dose with the probability of dose-limiting toxicity (DLT). Determination of the appropriate value of the prior variance is often done via simulation over a grid search of possible values until suitable operating characteristics are found. However, it is under-appreciated that the operating characteristics for a given value of the prior variance vary by the “skeleton,” which is the vector of a priori probabilities of DLT for each dose. The skeleton implicitly leads to a set of indifference intervals, with one …

This paper presents new biostatistical methods for the analysis of microbiome data based on a fully parametric approach using all the data. The Dirichlet-multinomial distribution allows the analyst to calculate power and sample sizes for experimental design, perform tests of hypotheses (e.g., compare microbiomes across groups), and to estimate parameters describing microbiome properties. The use of a fully parametric model for these data has the benefit over alternative non-parametric approaches such as bootstrapping and permutation testing, in that this model is able to retain more information contained in the data. This paper details the statistical approaches for several tests of …

Background:
Although most epidemiological studies suggest that non-steroidal anti-inflammatory drug use is inversely associated with prostate cancer risk, the magnitude and specificity of this association remain unclear.
Methods:
We examined self-reported aspirin and ibuprofen use in relation to prostate cancer risk among 29 450 men ages 55–74 who were initially screened for prostate cancer from 1993 to 2001 in the Prostate, Lung, Colorectal, and Ovarian Cancer Screening Trial. Men were followed from their first screening exam until 31 December 2009, during which 3575 cases of prostate cancer were identified.
Results:
After adjusting for potential confounders, the hazard ratios (HRs) of …

Generalized Linear Latent Mixed Modeling Of Functional Independent Measures And Patient Outcomes, Maduranga Kasun Dassanayake
Open Access Theses & Dissertations
The Functional Independent Measure (FIM) is one of the most widely accepted functional assessment measures used in the rehabilitation community. Past research studies have investigated the relationship between place of discharge, admission FIM scores or FIM difference scores, and patients' characteristics and found relationships between those variables. However, most of these studies fail to account for the multi-layered multidimensionality of the FIM and the measurement error associated with the FIM items. This study utilizes Generalized Linear Latent Mixed Models (GLLAMM) and Structural Equation Models (SEM) to assess which patient characteristics are associated with FIM difference scores and the structural relationship …
