In Chapter 1, we proposed a new method, called MF-TOWmuT, for genome-wide association studies with multiple genetic variants and multiple phenotypes using family samples. MF-TOWmuT uses kinship matrix to account for sample relatedness. It is worth mentioning that in simulations, we considered hidden polygenic effects and varied the proportion of variance contributed by it to generate phenotypes. In this dissertation, improved statistical methods for time-series and lifetime data are developed. First, an improved trend test for time series data is presented. Then, robust parametric estimation methods based on system lifetime data with known system signatures are developed.

In the first part of this dissertation, we consider a test for the monotonic trend in time series data proposed by Brillinger (1989). It has been shown that when there are highly correlated residuals or short record lengths, Brillinger’s test procedure tends to have significance level much higher than the nominal level. Proper allocation of law enforcement agencies falls under the umbrella of risk terrainmodeling (Caplan et al., 2011, 2015; Drawve, 2016) that primarily focuses on crime prediction and prevention by spatially aggregating response and predictor variables of interest. Although mental health incidents demand resource allocation from law enforcement agencies and the city, relatively less emphasis has been placed on building spatial models for mental health incidents events. Novel diagnostic tests are usually compared with gold standard tests for evaluating diagnostic accuracy. For assessing antimicrobial resistance (AMR) to bovine respiratory disease (BRD) pathogens, phenotypic broth microdilution method is used as gold standard (GS). The objective of the thesis is to evaluate the optimal cycle threshold (Ct) generated by real-time polymerase chain reaction (rtPCR) to genes that confer resistance that will translate to the phenotypic classification of AMR. Electronic health records (EHRs) are an excellent source for secondary data analysis. Studies based on EHR-derived data, if designed properly, can answer previously unanswerable clinical research questions. In this paper we will highlight the benefits of large retrospective studies from secondary sources such as EHRs, examine retrospective cohort and case-control study design challenges, as well as methodological and statistical adjustment that can be made to overcome some of the inherent design limitations, in order to increase the generalizability, validity and reliability of the results obtained from these studies.

Generalized linear models have broad applications in biostatistics and sociology. In a regression setup, the main target is to find a relevant set of predictors out of a large collection of covariates. Sparsity is the assumption that only a few of these covariates in a regression setup have a meaningful correlation with an outcome variate of interest. Sparsity is incorporated by regularizing the irrelevant slopes towards zero without changing the relevant predictors and keeping the resulting inferences intact. This article covers many statistical ideas essential to research statistical analysis. Sample size is explained through the concepts of statistical significance level and power. Variable types and definitions are included to clarify necessities for how the analysis will be interpreted. Categorical and quantitative variable types are defined, as well as response and predictor variables. Statistical tests described include t-tests, ANOVA and chi-square tests. Multiple regression is also explored for both logistic and linear regression. Finally, the most common statistics produced by these methods are explored.

Lifetime percentile is an important indicator of product reliability. However, the sampling distribution of a percentile estimator for any lifetime distribution is not a bell shaped one. As a result, the well-known Shewhart-type control chart cannot be applied to monitor the product lifetime percentiles. In this presentation, Bootstrap control charts based on maximum likelihood estimator (MLE) are proposed for monitoring Pareto percentiles. An intensive simulation study is conducted to compare the performance among the proposed MLE Bootstrap control chart and Shewhart-type control chart.

Logistic regression has been used as the standard modeling tool in the financial industry because of its almost always desirable performance and its interpretability. In this paper, we propose a hybrid bankcard response model, which integrates decision tree-based chi-square automatic interaction detection (CHAID) into logistic regression. We propose a two-stage hybrid approach with neural networks as the new feature construction algorithms for bankcard response classifications. The hybrid model uses a very simple neural network structure as the new feature construction tool in the first stage, then the newly created features are used as the additional input variables in logistic regression in the second stage. This paper aims to explore models based on the extreme gradient boosting (XGBoost) approach for business risk classification. Feature selection (FS) algorithms and hyper-parameter optimizations are simultaneously considered during model training. The five most commonly used FS methods including weight by Gini, weight by Chi-square, hierarchical variable clustering, weight by correlation, and weight by information are applied to alleviate the effect of redundant features. In the first project, we propose a nonparametric approach for one-sample clustered data in pre-post intervention design. Statistical intervals (e.g., confidence, prediction, or tolerance) are widely used to quantify uncertainty, but complex settings can create challenges to obtain such intervals that possess the desired properties. My thesis will address diverse data settings and approaches that are shown empirically to have good performance. We first introduce a focused treatment on using a single-layer bootstrap calibration to improve the coverage probabilities of two-sided parametric tolerance intervals for non-normal distributions. It is frequently of interest to identify simultaneous signals, defined as features that exhibit statistical significance across each of several independent experiments. For example, genes that are consistently differentially expressed across experiments in different animal species can reveal evolutionarily conserved biological mechanisms. However, in some problems the test statistics corresponding to these features can have complicated or unknown null distributions. This paper proposes a novel nonparametric false discovery rate control procedure that can identify simultaneous signals even without knowing these null distributions. The Kullback-Leibler divergence (KL), which captures the disparity between two distributions, has been considered as a measure for determining the diagnostic performance of an ordinal diagnostic test. This study applies KL and further generalizes it to comprehensively measure the diagnostic accuracy test for multi-stage (K > 2) diseases, named generalized total Kullback-Leibler divergence (GTKL). Also, GTKL is proposed as an optimal cut-points selection criterion for discriminating subjects among different disease stages. Statistical and research consulting is defined as the collaboration of a statistician or methodologist with another professional for devising solutions to research problems. An in-depth, interview qualitative approach was taken to answer the research question of what makes a good research consultant. The authors interviewed four faculty members in the field of statistics and research methods and two experienced graduate student consultants. In-depth, face-to-face interviews revealed common themes regarding consultancy skills, resourcefulness, communication and interpersonal skills. In this paper, we help NASA solve three Exploration Mission-1 (EM-1) challenges: data storage, computation time, and visualization of complex data. NASA is studying one year of trajectory data to determine available launch opportunities (about 90TBs of data). We improve data storage by introducing a cloud-based solution that provides elasticity and server upgrades. This migration will save $120k in infrastructure costs every four years, and potentially avoid schedule slips. Additionally, it increases computational efficiency by 125%.
