A Robust Measure Of Correlation Between Two Genes On A Microarray, Johanna S. Hardin, Aya Mitani '06, Leanne Hicks, Brian Vankoten

Pomona Faculty Publications and Research

Background

The underlying goal of microarray experiments is to identify gene expression patterns across different experimental conditions. Genes that are contained in a particular pathway or that respond similarly to experimental conditions could be co-expressed and show similar patterns of expression on a microarray. Using any of a variety of clustering methods or gene network analyses we can partition genes of interest into groups, clusters, or modules based on measures of similarity. Typically, Pearson correlation is used to measure distance (or similarity) before implementing a clustering algorithm. Pearson correlation is quite susceptible to outliers, however, an unfortunate characteristic when dealing …

Mathematics and Statistics Faculty Publications

We present an algorithm for computing the direction of pitchfork bifurcation for two-point boundary value problems. The formula is rather involved, but its computational evaluation is quite feasible. As an application, we obtain a multiplicity result.

A Comparison Of Graphical Methods For Assessing The Proportional Hazards Assumptions In The Cox Model, Inger Persson, Harry J. Khamis Jan 2007

A Comparison Of Graphical Methods For Assessing The Proportional Hazards Assumptions In The Cox Model, Inger Persson, Harry J. Khamis

Mathematics and Statistics Faculty Publications

Six graphical procedures to check the assumption of proportional hazards for the Cox model are described and compared. A new way of comparing the graphical procedures using a Kolmogorov-Smirnov like maximum deviation criterion for rejection is derived for each procedure. The procedures are evaluated in a simulation study under proportional hazards and five different forms of nonproportional hazards: (1) increasing hazards, (2) decreasing hazards, (3) crossing hazards, (4) diverging hazards, and (5) nonmonotonic hazards. The procedures are compared in the two-sample case corresponding to two groups with different hazard functions. None of the procedures under consideration require partitioning of the …

Degradation Models And Implied Lifetime Distributions, Suk Joo Bae, Way Kuo, Paul H. Kvam Jan 2007

Degradation Models And Implied Lifetime Distributions, Suk Joo Bae, Way Kuo, Paul H. Kvam

Department of Math & Statistics Faculty Publications

In experiments where failure times are sparse, degradation analysis is useful for the analysis of failure time distributions in reliability studies. This research investigates the link between a practitioner's selected degradation model and the resulting lifetime model. Simple additive and multiplicative models with single random effects are featured. Results show that seemingly innocuous assumptions of the degradation path create surprising restrictions on the lifetime distribution. These constraints are described in terms of failure rate and distribution classes.

Statistical Models For Hot Electron Degradation In Nano-Scaled Mosfet Devices, Suk Joo Bae, Seong-Joon Kim, Way Kuo, Paul H. Kvam Jan 2007

Statistical Models For Hot Electron Degradation In Nano-Scaled Mosfet Devices, Suk Joo Bae, Seong-Joon Kim, Way Kuo, Paul H. Kvam

Department of Math & Statistics Faculty Publications

In a MOS structure, the generation of hot carrier interface states is a critical feature of the item's reliability. On the nano-scale, there are problems with degradation in transconductance, shift in threshold voltage, and decrease in drain current capability. Quantum mechanics has been used to relate this decrease to degradation, and device failure. Although the lifetime, and degradation of a device are typically used to characterize its reliability, in this paper we model the distribution of hot-electron activation energies, which has appeal because it exhibits a two-point discrete mixture of logistic distributions. The logistic mixture presents computational problems that are …

Allometric Extension For Multivariate Regression Models, Thaddeus Tarpey, Christopher T. Ivey Oct 2006

Allometric Extension For Multivariate Regression Models, Thaddeus Tarpey, Christopher T. Ivey

Mathematics and Statistics Faculty Publications

In multivariate regression, interest lies on how the response vector depends on a set of covariates. A multivariate regression model is proposed where the covariates explain variation in the response only in the direction of the first principal component axis. This model is not only parsimonious, but it provides an easy interpretation in allometric growth studies where the first principal component of the log-transformed data corresponds to constants of allometric growth. The proposed model naturally generalizes the two–group allometric extension model to the situation where groups differ according to a set of covariates. A bootstrap test for the model is …

Electrical Properties Of Unintentionally Doped Semi-Insulating And Conducting 6h-Sic, William C. Mitchel, W. D. Mitchell, Z. Q. Fang, S. R. Smith, Helen Smith, Igor Khlebnikov, Y. I. Khlebnikov, C. Basceri, C. Balkas

Mathematics and Statistics Faculty Publications

Temperature dependent Hall effect (TDH), low temperature photoluminescence (LTPL), secondary ion mass spectrometry (SIMS), optical admittance spectroscopy (OAS), and thermally stimulated current (TSC) measurements have been made on 6H-SiC grown by the physical vapor transport technique without intentional doping. n- and p-type as well semi-insulating samples were studied to explore the compensation mechanism in semi-insulating high purity SiC. Nitrogen and boron were found from TDH and SIMS measurements to be the dominant impurities that must be compensated to produce semi-insulating properties. The electrical activation energy of the semi-insulating sample determined from the dependence of the resistivity …

Algebraic Characterizations Of Graph Imbeddability In Surfaces And Pseudosurfaces, Lowell Abrams, Dan Slilaty Jan 2006

Algebraic Characterizations Of Graph Imbeddability In Surfaces And Pseudosurfaces, Lowell Abrams, Dan Slilaty

Mathematics and Statistics Faculty Publications

Given a finite connected graph G and specifications for a closed, connected pseudosurface, we characterize when G can be imbedded in a closed, connected pseudosurface with the given specifications. The specifications for the pseudosurface are: the number of face-connected components, the number of pinches, the number of crosscaps and handles, and the dimension of the first Z2-homology group. The characterizations are formulated in terms of the existence of a dual graph G ∗ on the same set of edges as G which satisfies algebraic conditions inspired by homology groups and their intersection products.

On Adaptive Testing In Orthogonal Saturated Designs, Daniel T. Voss, Weizhen Wang Jan 2006

On Adaptive Testing In Orthogonal Saturated Designs, Daniel T. Voss, Weizhen Wang

Mathematics and Statistics Faculty Publications

Adaptive, size-a step-down tests are provided for the analysis of orthogonal saturated designs. The tests work effectively under effect sparsity, and include as special cases the individual nonadaptive tests of Berk and Picard (1991) and the simultaneous nonadaptive tests of Voss (1988). The approach is similar to that used by Wang and Voss (2003) to construct adaptive confidence intervals, but testing is simpler because one can use the same denominator for all statistics. Step-down tests also have a clear power advantage over simultaneous confidence intervals and analogous single-step tests, as is demonstrated theoretically and assessed via simulation.

A Logistic Regression/Markov Chain Model For Ncaa Basketball, Paul H. Kvam, Joel Sokol Jan 2006

A Logistic Regression/Markov Chain Model For Ncaa Basketball, Paul H. Kvam, Joel Sokol

Department of Math & Statistics Faculty Publications

Each year, more than $3 billion is wagered on the NCAA Division I men’s basketball tournament. Most of that money is wagered in pools where the object is to correctly predict winners of each game, with emphasis on the last four teams remaining (the Final Four). In this paper, we present a combined logistic regression/Markov chain model for predicting the outcome of NCAA tournament games given only basic input data. Over the past 6 years, our model has been significantly more successful than the other common methods such as tournament seedings, the AP and ESPN/USA Today polls, the RPI, and …

Reliability Modeling In Spatially Distributed Logistics System, Ni Wang, Jye-Chyi Lu, Paul H. Kvam Jan 2006

Reliability Modeling In Spatially Distributed Logistics System, Ni Wang, Jye-Chyi Lu, Paul H. Kvam

Department of Math & Statistics Faculty Publications

This article proposes methods for modeling service reliability in a supply chain. The logistics system in a supply chain typically consists of thousands of retail stores along with multiple distribution centers (DC). Products are transported between DC & stores through multiple routes. The service reliability depends on DC location layouts, distances from DC to stores, time requirements for product replenishing at stores, DC's capability for supporting store demands, and the connectivity of transportation routes. Contingent events such as labor disputes, bad weather, road conditions, traffic situations, and even terrorist threats can have great impacts on a system's reliability. Given the …

Statistical Reliability With Applications, Paul H. Kvam, Jye-Chyi Lu

Department of Math & Statistics Faculty Publications

This chapter reviews fundamental ideas in reliability theory and inference. The first part of the chapter accounts for lifetime distributions that are used in engineering reliability analyis, including general properties of reliability distributions that pertain to lifetime for manufactured products. Certain distributions are formulated on the basis of simple physical properties, and other are more or less empirical. The first part of the chapter ends with a description of graphical and analytical methods to find appropriate lifetime distributions for a set of failure data.

The second part of the chapter describes statistical methods for analyzing reliability data, including maximum likelihood …

Investigation Of Laser Beam Induced Current Techniques For Heterojunction Photodiode Characterization, Weifu Fang, David A. Redfern, Kazufumi Ito, G. Bahir, Charles A. Musca, John M. Dell, Lorenzo Faraone

Mathematics and Statistics Faculty Publications

A reduced model is developed that has significant advantages over the full drift-diffusion model for the simulation of laser beam-induced current (LBIC) signals in the presence of heterojunctions. The model determines the contribution to the LBIC signal that would occur from photogeneration at any position within the semiconductor, and is particularly useful for heterostructures where judicious choice of illumination wavelength can result in photogeneration at different depths within the device structure. The reduced model is used to examine the basic features of LBIC as applied to two types of planar P-n HgCdTe heterojunction photodiode structures. In particular, the question of …

Computational Optical Biopsy, Yi Li, Ming Jiang, Ge Wang Jun 2005

Computational Optical Biopsy, Yi Li, Ming Jiang, Ge Wang

Mathematics and Statistics Faculty Publications

Optical molecular imaging is based on fluorescence or bioluminescence, and hindered by photon scattering in the tissue, especially in patient studies. Here we propose a computational optical biopsy (COB) approach to localize and quantify a light source deep inside a subject. In contrast to existing optical biopsy techniques, our scheme is to collect optical signals directly from a region of interest along one or multiple biopsy paths in a subject, and then compute features of an underlying light source distribution. In this paper, we formulate this inverse problem in the framework of diffusion approximation, demonstrate the solution uniqueness properties in …

On Cographic Matroids And Signed-Graphic Matroids, Dan Slilaty Jan 2005

On Cographic Matroids And Signed-Graphic Matroids, Dan Slilaty

Mathematics and Statistics Faculty Publications

We prove that a connected cographic matroid of a graph G is the bias matroid of a signed graph Σ iff G imbeds in the projective plane. In the case that G is nonplanar, we also show that Σ must be the projective-planar dual signed graph of an actual imbedding of G in the projective plane. As a corollary we get that, if G1, . . . , G29 denote the 29 nonseparable forbidden minors for projective-planar graphs, then the cographic matroids of G1, . . . , G29 are among the forbidden minors for the class of bias matroids …

Estimating Load-Sharing Properties In A Dynamic Reliability System, Paul H. Kvam, Edsel A. Peña Jan 2005

Estimating Load-Sharing Properties In A Dynamic Reliability System, Paul H. Kvam, Edsel A. Peña

Department of Math & Statistics Faculty Publications

An estimator for the load-share parameters in an equal load-share model is derived based on observing k-component parallel systems of identical components that have a continuous distribution function F (˙) and failure rate r (˙). In an equal load-share model, after the first of k components fails, failure rates for the remaining components change from r (t) to γ1r (t), then to γ2r (t) after the next failure, and so on. On the basis of observations on n independent and identical systems, a semiparametric estimator of the component baseline …

Mathematical And Empirical Modeling Of Chemical Reactions In A Microreactor, Jing Hu Apr 2004

Mathematical And Empirical Modeling Of Chemical Reactions In A Microreactor, Jing Hu

Doctoral Dissertations

This dissertation is concerned with mathematical and empirical modeling to simulate three important chemical reactions (cyclohexene hydrogenation and dehydrogenation, preferential oxidation of carbon monoxide, and the Fischer-Tropsch (F-T) synthesis in a microreaction system.

Empirical modeling and optimization techniques based on experimental design (Central Composite Design (CCD)) and response surface methodology were applied to these three chemical reactions. Regression models were built, and the operating conditions (such as temperature, the ratio of the reactants, and total flow rate) which maximize reactant conversion and product selectivity were determined for each reaction.

A probability model for predicting the probability that a certain species …

Uniqueness Theorems In Bioluminescence Tomography, Ge Wang, Yi Li, Ming Jiang Jan 2004

Uniqueness Theorems In Bioluminescence Tomography, Ge Wang, Yi Li, Ming Jiang

Mathematics and Statistics Faculty Publications

Motivated by bioluminescent imaging needs for studies on gene therapy and other applications in the mouse models, a bioluminescence tomography (BLT) system is being developed in the University of Iowa. While the forward imaging model is described by the well-known diffusion equation, the inverse problem is to recover an internal bioluminescent source distribution subject to Cauchy data. Our primary goal in this paper is to establish the solution uniqueness for BLT under practical constraints despite the ill-posedness of the inverse problem in the general case. After a review on the inverse source literature, we demonstrate that in the general case …

Suppose that Λ = (aZ + b) ∪ (cZ + d) where a, b, c, d are real numbers such that a ≠ 0 and c ≠ 0. The union is not assumed to be disjoint. It is shown that the translates Ω + λ, λ is an element of Λ, tile the real line for some bounded measurable set Ω if and only if the exponentials eλ(x) = ei2πλx, λ is an element of Λ, form an orthogonal basis for some bounded measurable set Ω'.

Reliability Estimation Based On System Data With An Unknown Load Share Rule, Hyoungtae Kim, Paul H. Kvam Jan 2004

Reliability Estimation Based On System Data With An Unknown Load Share Rule, Hyoungtae Kim, Paul H. Kvam

Department of Math & Statistics Faculty Publications

We consider a multicomponent load-sharing system in which the failure rate of a given component depends on the set of working components at any given time. Such systems can arise in software reliability models and in multivariate failure-time models in biostatistics, for example. A load-share rule dictates how stress or load is redistributed to the surviving components after a component fails within the system. In this paper, we assume the load share rule is unknown and derive methods for statistical inference on load-share parameters based on maximum likelihood. Components with (individual) constant failure rates are observed in two environments: (1) …

A Nonlinear Random Coefficients Model For Degradation Testing, Suk Joo Bae, Paul H. Kvam Jan 2004

A Nonlinear Random Coefficients Model For Degradation Testing, Suk Joo Bae, Paul H. Kvam

Department of Math & Statistics Faculty Publications

As an alternative to traditional life testing, degradation tests can be effective in assessing product reliability when measurements of degradation leading to failure can be observed. This article presents a degradation model for highly reliable light displays, such as plasma display panels and vacuum fluorescent displays (VFDs). Standard degradation models fail to capture the burn-in characteristics of VFDs, when emitted light actually increases up to a certain point in time before it decreases (or degrades) continuously. Random coefficients are used to model this phenomenon in a nonlinear way, which allows for a nonmonotonic degradation path. In many situations, the relative …

A simple method is provided to construct a general class of individual and simultaneous confidence intervals for the effects in orthogonal saturated designs. These intervals use the data adaptively, maintain the confidence levels sharply at 1 - α at the least favorable parameter configuration, work effectively under effect sparsity, and include the intervals by Wang and Voss (2001) as a special case.
