A Multilevel Model To Address Batch Effects In Copy Number Estimation Using Snp Arrays, Robert B. Scharpf, Ingo Ruczinski, Benilton Carvalho, Betty Doan, Aravinda Chakravarti, Rafael A. Irizarry

Johns Hopkins University, Dept. of Biostatistics Working Papers

Submicroscopic changes in chromosomal DNA copy number dosage are common and have been implicated in many heritable diseases and cancers. Recent high-throughput technologies have a resolution that permits the detection of segmental changes in DNA copy number that span thousands of basepairs across the genome. Genome-wide association studies (GWAS) may simultaneously screen for copy number-phenotype and SNP-phenotype associations as part of the analytic strategy. However, genome-wide array analyses are particularly susceptible to batch effects as the logistics of preparing DNA and processing thousands of arrays often involves multiple laboratories and technicians, or changes over calendar time to the reagents and …

A Spatio-Temporal Approach For Estimating Chronic Effects Of Air Pollution, Sonja Greven, Francesca Dominici, Scott L. Zeger Jun 2009

A Spatio-Temporal Approach For Estimating Chronic Effects Of Air Pollution, Sonja Greven, Francesca Dominici, Scott L. Zeger

Johns Hopkins University, Dept. of Biostatistics Working Papers

Estimating the health risks associated with air pollution exposure is of great importance in public health. In air pollution epidemiology, two study designs have been used mainly. Time series studies estimate acute risk associated with short-term exposure. They compare day-to-day variation of pollution concentrations and mortality rates, and have been criticized for potential confounding by time-varying covariates. Cohort studies estimate chronic effects associated with long-term exposure. They compare long-term average pollution concentrations and time-to-death across cities, and have been criticized for potential confounding by individual risk factors or city-level characteristics.

We propose a new study design and a statistical model, …

"Implementation Of Quasi-Least Squares With The R Package Qlspack", Jichun Xie, Justine Shults Jun 2009

"Implementation Of Quasi-Least Squares With The R Package Qlspack", Jichun Xie, Justine Shults

UPenn Biostatistics Working Papers

Quasi-least squares (QLS) is an alternative method for estimating the correlation parameters within the framework of generalized estimating equations (GEE) that has two main advantages over the moment estimates that are typically applied for GEE: (1) It guarantees a consistent estimate of the correlation parameter and a positive definite estimated correlation matrix, for several correlation structures; and (2) It allows for easier implementation of some correlation structures that have not yet been implemented in the framework of GEE. Furthermore, because QLS is a method in the framework of GEE, existing software can be employed within the QLS algorithm for estimation …

Comparing Bootstrap And Jackknife Variance Estimation Methods For Area Under The Roc Curve Using One-Stage Cluster Survey Data, Allison Dunning Jun 2009

Comparing Bootstrap And Jackknife Variance Estimation Methods For Area Under The Roc Curve Using One-Stage Cluster Survey Data, Allison Dunning

Theses and Dissertations

The purpose of this research is to examine the bootstrap and jackknife as methods for estimating the variance of the AUC from a study using a complex sampling design and to determine which characteristics of the sampling design effects this estimation. Data from a one-stage cluster sampling design of 10 clusters was examined. Factors included three true AUCs (.60, .75, and .90), three prevalence levels (50/50, 70/30, 90/10) (non-disease/disease), and finally three number of clusters sampled (2, 5, or 7). A simulated sample was constructed for each of the 27 combinations of AUC, prevalence and number of clusters. Estimates of …

Simple, Defensible Sample Sizes Based On Cost Efficiency -- With Discussion And Rejoinder, Peter Bacchetti, Charles E. Mcculloch, Mark R. Segal, Richard Simon, Peter Muller, Gary L. Rosner, James A. Hanley, Stan Shapiro

COBRA Preprint Series

The conventional approach of choosing sample size to provide 80% or greater power ignores the cost implications of different sample size choices. Costs, however, are often impossible for investigators and funders to ignore in actual practice. Here, we propose and justify a new approach for choosing sample size based on cost efficiency, the ratio of a study’s projected scientific and/or practical value to its total cost. By showing that a study’s projected value exhibits diminishing marginal returns as a function of increasing sample size for a wide variety of definitions of study value, we are able to develop two simple …

Nonparametric And Semiparametric Estimation Of The Three Way Receiver Operating Characteristic Surface, Jialiang Li, Xiao-Hua Zhou Jun 2009

Nonparametric And Semiparametric Estimation Of The Three Way Receiver Operating Characteristic Surface, Jialiang Li, Xiao-Hua Zhou

UW Biostatistics Working Paper Series

In many situations the diagnostic decision is not limited to a binary choice. Binary statistical tools such as receiver operating characteristic (ROC) curve and area under the ROC curve (AUC) need to be expanded to address three-category classification problem. Previous authors have suggest various ways to model the extension of AUC but not the ROC surface. Only simple parametric approaches are proposed for modeling the ROC measure under the assumption that test results all follow normal distributions. We study the estimation methods of three dimensional ROC surfaces with nonparametric and semiparametric estimators. Asymptotical results are provided as a basis for …

Evaluating Markers For Treatment Selection Based On Survival Time, Xiao Song, Xiao-Hua Zhou Jun 2009

Evaluating Markers For Treatment Selection Based On Survival Time, Xiao Song, Xiao-Hua Zhou

UW Biostatistics Working Paper Series

For many medical conditions several treatment options may be available for treating patients. We consider evaluating markers based on a simple treatment selection policy that incorporates information on the patient's marker value exceeding a threshold. For example, colon cancer patients may be treated by surgery alone or surgery plus chemotherapy. The c-myc gene expression level may be used as a biomarker for treatment selection. Although traditional regression methods may assess the effect of the marker and treatment on outcomes, it is appealing to quantify more directly the potential impact on the population of using the marker to select treatment. A …

A Comparison Of Balanced Truncation Methods For Closed Loop Systems, John R. Singler, Belinda A. Batten Jun 2009

A Comparison Of Balanced Truncation Methods For Closed Loop Systems, John R. Singler, Belinda A. Batten

Mathematics and Statistics Faculty Research & Creative Works

Real-time control of a physical system necessitates controllers that are low order. In this paper, we compare two balanced truncation methods as a means of designing low order compensators for partial differential equation (PDE) systems. The first method is the application of balanced truncation to the compensator dynamics, rather than the state dynamics, as was done in cite{Skelton:1984}. The second method, LQG balanced truncation, applies the balancing technique to the Riccati operators obtained from a specific LQG design. We discuss snapshot-based algorithms for constructing the reduced order compensators and present numerical results for a two dimensional convection diffusion PDE system.

Barrow Island Ute Guide - Non-Indigenous Insects, Spiders And Snails, Mike Grimm, Kristofer Collett, Peter Davis, Marc Widmer, Andras Szito, Rob Emery, Peter Mangano

Biosecurity published reports

Barrow Island, the second largest island in Western Australia, is a Class A Nature Reserve and home to a variety of rare and endangered fauna and flora, some of which occur nowhere else. The island lies about 70 km off the north-west coast of Western Australia and 150 km west of Karratha.

Oil discoveries in the 1960s and the development of massive Northwest Shelf gas reserves since the 1990s made Barrow Island an important site for these industries. Strict environmental and quarantine conditions are placed on industry seeking permits to drill oil wells and construct gas processing plants. Oil production …

On Generalized Hurwitz-Lerch Zeta Distributions, Mridula Garg, Kumkum Jain, S. L. Kalla Jun 2009

On Generalized Hurwitz-Lerch Zeta Distributions, Mridula Garg, Kumkum Jain, S. L. Kalla

Applications and Applied Mathematics: An International Journal (AAM)

In this paper, we introduce a function which is an extension to the general Hurwitz-Lerch Zeta function. Having defined the incomplete generalized beta type-2 and incomplete generalized gamma functions, some differentiation formulae are established for these incomplete functions. We have introduced two new statistical distributions, termed as generalized Hurwitz-Lerch Zeta beta type-2 distribution and generalized Hurwitz-Lerch Zeta gamma distribution and then derived the expressions for the moments, distribution function, the survivor function, the hazard rate function and the mean residue life function for these distributions. Graphs for both these distributions are given, which reflect the role of shape and scale …

Some Results On Renewal Process With Erlang Interarrival Times, A. Varsei, H. Samimi Jun 2009

Some Results On Renewal Process With Erlang Interarrival Times, A. Varsei, H. Samimi

Applications and Applied Mathematics: An International Journal (AAM)

This paper develops the probability functions of a renewal process, whose interarrival times are independent and identically distributed (i.i.d.) random variables with Erlang distribution. The results are obtained and proved through relation between Poisson and Erlang and between Beta and Binomial distributions. The distribution of the number of renewals in A =[a,b), 0 ≤ a ≤ b, and its expectation and their numerical values are given in the form of tables. An example is presented, to show the application.

The Effects Of A Psychoneuroimmunology Based Lifestyle Intervention In Modifying The Progression Of Major Depression In Clinically Depressed Adults, Ruth A. Tanyi Jun 2009

The Effects Of A Psychoneuroimmunology Based Lifestyle Intervention In Modifying The Progression Of Major Depression In Clinically Depressed Adults, Ruth A. Tanyi

Loma Linda University Electronic Theses, Dissertations & Projects

Chronic stress can lead to poorly controlled upsurges of cortisol and dysregulation of the hypothalamic pituitary-adrenal axis, thereby contributing to major depression. Hence, researchers have begun to examine the effects of individual psychoneuroimmunology (PNI) interventions and their impact on modifying stress and depression. However, there is a lack of studies that have examined the composite effect(s) of a PNI-based lifestyle intervention and major depression. Thus, this randomized interventional study examined the composite effect(s) of a PNI-based lifestyle intervention: combined progressive muscle relaxation and spiritual guided imagery and humor as an adjunct therapy to modifying the progression of depression. Participants were …

Anthropometric Parameters Of Under-Five Years Old Children With Different Dietary Habits In Ukambani Region : A Study In Eastern Rural Kenya, Hellen M. Ndiku

Loma Linda University Electronic Theses, Dissertations & Projects

The objective of this descriptive cross sectional study was to assess dietary intake and nutritional status of children under-five years in two rural sites of Eastern Kenya where the staple cereals may differ. A modified rapid, knowledge, practice and coverage (KPC) questionnaire and a 24-hr dietary recall form were used to collect the data. A total of 403 households were surveyed from four randomly selected divisions. This yielded 629 surrogate 24-hr dietary recalls of children < 5 years with 314 from Mwingi district and 315 from Makueni district (49 % boys and 51 % girls).

Statistical analysis was done using SPSS and SAS. Comparison of means was done using t- test and chi square was used for proportions. The 24-hr …

Statistical Procedures For Bioequivalence Analysis, Srinand Ponnathapura Nandakumar Jun 2009

Statistical Procedures For Bioequivalence Analysis, Srinand Ponnathapura Nandakumar

Dissertations

Applicants submitting a new drug application (NDA) or new animal drug application (NADA) under the Federal Food, Drug, and Cosmetic Act (FDC Act) are required to document bioavailability (BA). A sponsor of an abbreviated new drug application (ANDA) or abbreviated new animal drug application (ANADA) must document first pharmaceutical equivalence and then bioequivalence (BE) to be deemed therapeutically equivalent to a reference listed drug (RLD). The Average (ABE), Population (PBE) and Individual (IBE) bioequivalence have been used to establish the equivalence in the pharmaco-kinetics of drugs.

The current procedure of PBE uses Cornish Fisher's (CF) expansion on small samples. Since …

Most wireless networks are deployed strictly in the radio frequency (RF) domain, since RF channels provide natural support for radial broadcast operations. However, the downside of RF channels is that they introduce many limiting externalities that make providing scalable quality of service (QoS) support difficult, if not intractable. These well-known technical challenges include bandwidth scarcity, lack of security, high interference, and high bit error rates.

Faced with such daunting obstacles to QoS, the use of Free Space Optics (FSO) for wireless communications has been proposed in which it has the potential to support higher link data rates compared to present …

Test Procedures For Equality Of Two Variances In Delta Distributions, Jezaniah Kira Sarion Tena Jun 2009

Test Procedures For Equality Of Two Variances In Delta Distributions, Jezaniah Kira Sarion Tena

Dissertations

Statistical literature on testing equality of variances is very broad, encompassing a great number of distributional variations. However, the case of a zero-inflated nonnegative continuous random variable has not yet been considered. Such distribution is specified by a positive probability that the variable assumes a true zero value, together with a conditional distribution for the positive values of the variable.

This study considers the special case, delta distribution, where the positive values come from the lognormal distribution. Test procedures were developed using a statistic based on Gini's Mean Difference. Since the asymptotic distribution of the test statistic was shown to …

Finite Sample Properties Of Minimum Kolmogorov-Smirnov Estimator And Maximum Likelihood Estimator For Right-Censored Data, Jerzy Wieczorek Jun 2009

Finite Sample Properties Of Minimum Kolmogorov-Smirnov Estimator And Maximum Likelihood Estimator For Right-Censored Data, Jerzy Wieczorek

Dissertations and Theses

MKSFitter computes minimum Kolmogorov-Smirnov estimators (MKSEs) for several different continuous univariate distributions, using an evolutionary optimization algorithm, and recommends the distribution and parameter estimates that best minimize the Kolmogorov-Smirnov (K-S) test statistic. We modify this tool by extending it to use the Kaplan-Meier estimate of the cumulative distribution function (CDF) for right-censored data. Using simulated data from the most commonly-used survival distributions, we demonstrate the tool's inability to consistently select the correct distribution type with right-censored data, even for large sample sizes and low censoring rates. We also compare this tool's estimates with the right-censored maximum likelihood estimator (MLE). While …

A Bayesian Shrinkage Model For Incomplete Longitudinal Binary Data With Application To The Breast Cancer Prevention Trial, C. Wang, M.J. Daniels, Daniel O. Scharfstein, S. Land

Johns Hopkins University, Dept. of Biostatistics Working Papers

We consider inference in randomized studies, in which repeatedly measured outcomes may be informatively missing due to drop out. In this setting, it is well known that full data estimands are not identified unless unverified assumptions are imposed. We assume a non-future dependence model for the drop-out mechanism and posit an exponential tilt model that links non-identifiable and identifiable distributions. This model is indexed by non-identified parameters, which are assumed to have an informative prior distribution, elicited from subject-matter experts. Under this model, full data estimands are shown to be expressed as functionals of the distribution of the observed data. …

On The Blue Of The Population Mean For Location And Scale Parameters Of Distributions Based On Moving Extreme Ranked Set Sampling, Walid A. Abu-Dayyeh, Lana Al-Rousan May 2009

On The Blue Of The Population Mean For Location And Scale Parameters Of Distributions Based On Moving Extreme Ranked Set Sampling, Walid A. Abu-Dayyeh, Lana Al-Rousan

Journal of Modern Applied Statistical Methods

The best linear unbiased estimator (BLUE) for the population mean under moving extreme ranked set sampling (MERSS) is derived for general location and scale parameters of distributions which generalizes Al-Odat and Al-Saleh (2001). It is compared with the sample mean of simple random sampling (SRS). The efficient sample size under the MERSS for which the BLUE estimator dominates the usual sample mean under SRS for estimating the population mean is also computed for several distributions.

Robustness To Non-Independence And Power Of The I Test For Trend In Construct Validity, John L. Cuzzocrea, Shlomo Sawilowsky

Journal of Modern Applied Statistical Methods

The Multitrait-Multimethod Matrix is used to evaluate construct validity; Sawilowsky (2002) created the I test to analyze the matrix. This article examined the robustness and power of the Sawilowsky I test. Ad hoc critical values were determined to improve the statistical power of the technique for analyzing the Multitrait-Multimethod Matrix.

Least Absolute Value Vs. Least Squares Estimation And Inference Procedures In Regression Models With Asymmetric Error Distributions, Terry E. Dielman May 2009

Least Absolute Value Vs. Least Squares Estimation And Inference Procedures In Regression Models With Asymmetric Error Distributions, Terry E. Dielman

Journal of Modern Applied Statistical Methods

A Monte Carlo simulation is used to compare estimation and inference procedures in least absolute value (LAV) and least squares (LS) regression models with asymmetric error distributions. Mean square errors (MSE) of coefficient estimates are used to assess the relative efficiency of the estimators. Hypothesis tests for coefficients are compared on the basis of empirical level of significance and power.

On The Expected Values Of Distribution Of The Sample Range Of Order Statistics From The Geometric Distribution, Sinan Calik, Cemil Colak, Ayse Turan

Journal of Modern Applied Statistical Methods

The expected values of the distribution of the sample range of order statistics from the geometric distribution are presented. For n up to 10, algebraic expressions for the expected values are obtained. Using the algebraic expressions, expected values based on the p and n values can be easily computed.
