Properties emerge from the dynamics of large-scale molecular networks that are not discernible at the individual gene or protein level. Mathematical models - such as probabilistic Boolean networks - of molecular systems offer a deeper insight into how these emergent properties arise. Here, we introduce a non-linear, deterministic Boolean model of protein, gene, and chemical interactions in human macrophage cells during HIV infection. Our model is composed of 713 nodes with 1583 interactions between nodes and is responsive to 38 different inputs including signaling molecules, bacteria, viruses, and HIV viral particles. Decision trees are a method commonly used in machine learning to either predict a categorical response or a continuous response variable. Once the tree partitions the space, the response is either determined by the majority vote – classification trees, or by averaging the response values – regression trees. This research builds a standard regression tree and then instead of averaging the responses, we train a neural network to determine the response value. With more and more data arriving as 2-dimensional arrays (images) as opposed to 1-dimensioanl arrays (signals), new methods for dimensionality reduction, data analysis, and machine learning have been pursued. Distance-based unsupervised clustering of gene expression data is commonly used to identify heterogeneity in biologic samples. However, high noise levels in gene expression data and the relatively high correlation between genes are often encountered, so traditional distances such as Euclidean distance may not be effective at discriminating the biological differences between samples. In this study, we developed a novel computational method to assess the biological differences based on pathways by assuming that ontologically defined biological pathways in biologically similar samples have similar behavior. In this paper we present an estimation algorithm for Bayesian multiplex exponential random graphs (BmERGMs) under missing net- work data. Social actors are often connected with more than one type of relation, thus forming a multiplex network. It is important to consider these multiplex structures simultaneously when analyzing a multiplex network. In this thesis, we examine properties of the variance of the sample variance, which we will denote V (S 2 ). We derive a formula for this variance and show that it only depends on the sample size, variance, and kurtosis of the underlying distribution. We also derive the maximum likelihood estimators for this parameter, Vˆ (S 2 ), under the normal, exponential, Bernoulli, and Poisson distributions and end the thesis with simulations demonstrating the distributions of these estimators.

We propose a consistent and computationally efficient two-step methodology for the estimation of multidimensional non-Gaussian asset models built using Levy processes. The proposed framework allows for dependence between assets and different tail behaviors and jump structures for each asset. Our procedure can be applied to portfolios with a large number of assets as it is immune to estimation dimensionality problems. Simulations show good finite sample properties and significant efficiency gains. Bayesian estimation methods have shown better performance than the traditional Marginal Maximum Likelihood (MML) estimation method for parameter estimation in relatively simple item response models. However, extant literature is lacking on the investigation of Bayesian parameter estimation approaches for a multidimensional two parameter partial credit (M2PPC) model, therefore this simulation study investigated the performance of two Bayesian Markov Chain Monte Carlo (MCMC) algorithms: Gibbs Sampler and Hamiltonian Monte Carlo-No-U-Turn-Sampler (HMC-NUTS) for M2PPC models' parameter estimation. In the medical literature, there has been an increased interest in evaluating association between exposure and outcomes using nonrandomized observational studies. However, because assignments to exposure are not random in observational studies, comparisons of outcomes between exposed and nonexposed subjects must account for the effect of confounders. Propensity score methods have been widely used to control for confounding, when estimating exposure effect. Previous studies have shown that conditioning on the propensity score results in biased estimation of conditional odds ratio and hazard ratio. In this thesis, new generalized distributions, namely Beta Lindley-Log-Logistic (BLLLoG) distribution, Marshall-Olkin Lindley-Weibull (MOLW) distribution, and Gamma LindleyWeibull (GLW) distribution as well as related sub-distributions are proposed. Series expansion of the densities are obtained. Statistical properties of these distributions, including hazard function, reverse hazard function, moments, reliability, quantile function, mean deviations, Bonferroni and Lorenz curves, entropy and Fisher information are derived. The general increase in ability to collect large amounts of data has prompted statistical methods to adapt for the rising number of possible relationships to be uncovered. This study examines game-to-game performance of players across the three Canadian Hockey Leagues (Western Hockey League, Ontario Hockey League, and Quebec Major Junior Hockey League) for the 2017-2018 season. It tests the importance of factors such as rest, travel, weather conditions, and more. Data for this study were collected from each of the three CHL websites and from www.weatherunderground.com. The null hypotheses of different factors affecting performance were tested through regression models using Ordinary Least Squares. The dependent variables, used across different specifications, were on-ice performance variables such as points, goals, and penalty minutes on a per-game basis.

This dissertation consists of three distinct but related research projects. The first two projects focus on objective Bayesian hypothesis testing and estimation for the intraclass correlation coefficient in linear models. The third project deals with Bayesian quantile inference for the semiparametric mixed-effects double regression models. In the first project, we derive the Bayes factors based on the divergence-based priors for testing the intraclass correlation coefficient (ICC). Our preliminary survey showed that most of the recent flood-related studies did not formally explain the physical mechanisms of long-duration and large-peak flood events that can evoke substantial damages to properties and infrastructure systems. Quantifying human biological age is an important and difficult challenge. Different biomarkers and numerous approaches have been studied for biological age prediction, each with its advantages and limitations. In this work, we first introduce a new anthropometric measure (called Surface-based Body Shape Index, SBSI) that accounts for both body shape and body size, and evaluate its performance as a predictor of all-cause mortality. Chassis dynamometer and on-road testing are usually employed to test vehicle operation. Testing on a chassis dynamometer reduces data variability compared to on-road testing due to the controlled environment but it does not account for other important variables that affects real-world vehicle operation. This study used on-road testing to investigate the differences between two test fuels under real-world conditions. Three heavy-duty diesel vehicles were driven on different routes for a period of three months. Background. DNA methylation (DNAm) is a removable chemical modification to the DNA sequence intimately associated with genomic stability, cellular identity, and gene expression. DNAm patterning reflects joint contributions from genetic, environmental, and behavioral factors. As such, differences in DNAm patterns may explain interindividual variability in risk liability for complex traits like major depression (MD). Genome-wide association studies (GWAS) have successfully detected tens of thousands of robust SNP-trait associations. Earlier researches have primarily focused on association studies of genetic variants and some well-defined functions or phenotypic traits. Emerging evidence suggests that pleiotropy, the phenomenon of one genetic variant affects multiple phenotypes, is widespread, especially in complex human diseases. Therefore, individual phenotype analyses may lose statistical power to identify the underlying genetic mechanism. A new modelling approach for the analysis of weighted networks with ordinal/polytomous dyadic values is introduced. Specifically, it is proposed to model the weighted network connectivity structure using a hierarchical multilayer exponential random graph model (ERGM) generative process where each network layer represents a different ordinal dyadic category. Covariate adjustment" in the randomized trial context refers to an estimator of the average treatment effect that adjusts for chance imbalances between study arms in baseline variables (called “covariates"). The baseline variables could include, e.g., age, sex, disease severity, and biomarkers.
