Access to advanced biomedical imaging technologies remains a significant challenge in resource-limited settings, especially for early disease detection and monitoring of diseases such as malaria, HIV, and other blood-borne diseases. Although point-of-care (POC) devices have gained popularity in global health, many rely on antibody-based tests, lateral flow strips, or optical readouts that often lack quantitative capabilities, sensitivity to early infections, or versatility in different diagnostic targets. This dissertation advances the real-world implementation of the Well Optimized Linear Finder (WOLF) method for high-speed Atmospheric Turbulence Compensation (ATC). Atmospheric turbulence introduces phase aberrations into optical wavefronts and degrades image quality in terrestrial imaging systems. Traditional phase diversity methods are computationally intensive and poorly suited to real-time operation. The WOLF method addresses these limitations through a novel, point-wise formulation of the optical transfer function (OTF) as a structured autocorrelation of the generalized pupil function (GPF). This formulation enables the estimation of phase aberrations at individual spatial coordinates with distributed computational complexity.

The effects of radioactive materials on atmospheric gases have been a topic of interest for years. Radioactive materials ionize the surrounding air, and subsequent reactions lead to molecules such as ozone and nitrogen oxides. The presence of these species above background levels can be used as a marker for radioactive materials which has desirable defense applications like remote detection of radioactive materials. The molecules created in the presence of radioactive materials have been quantified in literature using G-values, which is the number of molecules of a product produced per 100 eV of deposited energy. Real-world materials, particularly biological structures such as feathers exhibit complex appearances that vary spatially across their surfaces. The field of computer graphics provides a means of understanding such surfaces through material modeling which uses both analytical models and data acquired from light-surface interactions. There are many efforts within the past decade in measuring materials for graphics, but common limitations in these works include not accounting for spatially varying properties and reliance on neural networks and synthetic datasets.

Ocean color-based estimates of Antarctic net primary productivity (NPP) have indicated low nearshore productivity in ice-adjacent waters, contrasting with coupled physical–biogeochemical models. To understand this discrepancy, we assessed satellite records of polynya NPP by comparing field data with two satellite imagery datasets derived using different processing schemes. Our results indicate historical underestimation of chlorophyll a for imagery obtained using default atmospheric correction processing within approximately 100 km of ice-covered coastlines due to adjacency effects. Using radiative transfer modeling, we find that biases in ocean color polynya observations due to adjacency effects correspond to the high albedo of ice and snow. …

The unifying theme of this thesis is the characterization of “perfect randomness,” i.e., independent and identically distributed (IID) stochastic processes as these are applied in physical science. Two specific and mathematically distinct applications are chosen: (i) Radar and optical polarimetry; (ii) Analysis of time series in meteorology. In (i), IID process of a special kind, namely, with a distribution defined by symmetry, is used to link its multivariate Gaussian density to uniformity on the Poincaré sphere. Wepresent a semi-analytical expression for both longitudinal and transverse optical conductivities of a model TNLSM employing the Kubo formula with emphasis on the optical spectral weight redistribution, deduced from appropriate Green’s func tions. In this semimetal, the conduction and valence bands cross each other along a one- dimensional curve protected by certain symmetry group in the 3D Brillouin zone. Although the crossing cannot be removed by any perturbations, it can be adjusted by continuous tuning of the Hamiltonian with a parameter α. Holographic cameras show potential as a sensor to monitor oil spills. Holographic cameras record the light interference from particles in a volume of space, producing an image called a hologram. Processing these holograms is known as hologram reconstruction. It produces a representation of particles located in three-dimensional space. These cameras can record precise shapes and sizes of particles in a volume of water. However, it is very time-consuming and resource-intensive to process the images. Neutron grating interferometry provides information on phase and small-angle scatter in addition to attenuation. Previously, phase grating moiré interferometers (PGMI) with two or three phase gratings have been developed. These phase-grating systems use the moiré far-field technique to avoid the need for high-aspect absorption gratings used in Talbot-Lau interferometers (TLI) which reduce the neutron flux reaching the detector. We demonstrate through simulations a novel phase grating interferometer system for cold neutrons that requires a single modulated phase grating (MPG) for phase-contrast imaging, as opposed to the two or three phase gratings in previously employed PGMI systems. Vast improvements in communications technology are possible if the conversion of digital information from optical to electric and back can be removed. Plasmonic devices offer one solution due to optical computing’s potential for increased bandwidth, which would enable increased throughput and enhanced security. Plasmonic devices have small footprints and interface with electronics easily, but these potential improvements are offset by the large device footprints of conventional signal regeneration schemes, since surface plasmon polaritons (SPPs) are incredibly lossy. Tissue optical scattering has recently emerged as an important diagnosis parameter associated with early tumor development and progression. To characterize the differences between benign and malignant colorectal tissues, we have created an automated optical scattering coefficient mapping algorithm using an optical coherence tomography (OCT) system. A novel feature called the angular spectrum index quantifies the scattering coefficient distribution. In addition to scattering, subsurface morphological changes are also associated with the development of colorectal cancer. We have observed a specific mucosa structure indicating normal human colorectal tissue, and have developed a real-time pattern recognition neural network to localize this specific structure …

Light field (LF) imaging has gained significant attention due to its recent success in microscopy, 3-dimensional (3D) displaying and rendering, augmented and virtual reality usage. Postprocessing of LF enables us to extract more information from a scene compared to traditional cameras. However, the use of LF is still a research novelty because of the current limitations in capturing high-resolution LF in all of its four dimensions. This paper investigates how the snow-albedo feedback mechanism of the arctic is changing in response to rising climate temperatures. Specifically, the interplay of vegetation and snowmelt, and how these two variables can be correlated. This has the potential to refine climate modelling of the spring transition season. Research was conducted at the ecoregion scale in northern Alaska from 2000 to 2020. Each ecoregion is defined by distinct topographic and ecological conditions, allowing for meaningful contrast between the patterns of spring albedo transition across surface conditions and vegetation types. As the reliance on satellite data for military and commercial use increases, more effort must be exerted to protect our space-based assets. In order to help increase our space domain awareness (SDA), new approaches to ground-based space surveillance via wavefront sensing must be adopted. Improving phase-unwrapping algorithms in order to assist in phase retrieval methods is one way of increasing the performance in current adaptive optics (AO) systems. Nickel disulfide (NiS2) has recently been found to possess strong nonlinear saturable absorption properties. This feature is highly attractive for nonlinear photonics applications. Ultrafast pulse generation is successfully demonstrated in this article for both Ytterbium- and Erbium-doped fibre lasers using micro-fibre deposited nickel disulfide (NiS2) as a saturable absorber (SA). The fabricated SA device has a modulation depth of 23% at 1.06 μm and 30.8% at 1.55 μm. Stable dissipative soliton operation was achieved at 1064.5 nm with a pulse duration of 11.7 ps and another stable conventional soliton pulse train was also obtained at 1560.2 nm with a pulse …

The US Strategic Command (USSTRATCOM) operated Space Surveillance Network (SSN) is tasked with Space Situational Awareness (SSA) for the U.S. military. This system is made up of Electro-Optic sensors, such as the Ground-based Electro-Optical Deep Space Surveillance (GEODSS) and RADAR based sensors, such as the Space Fence Gaps. They remain in the tracking of Resident Space Objects (RSO’s) in Geosynchronous Orbits (GEO), due to limitations of SST and GEODSS system implementation. Photonic crystals allow light to be controlled and manipulated such that novel photonic devices can be created. We are interested in using photonic crystals to increase the energy efficiency of our semiconductor whistle-geometry ring lasers. A photonic crystal will enable us to reduce the ring size, while maintaining confinement, thereby reducing its operating power. Forensic tools assist examiners in extracting evidence from application files from mobile devices. If the file format for the file of interest is known, this process is straightforward, otherwise it requires the examiner to manually reverse engineer the data structures resident in the file. This research presents the Automated Data Structure Slayer (ADSS), which automates the process to reverse engineer unknown file for- mats of Android applications. A novel pairing of phase retrieval tools allows for efficient estimation of pupil phase in optical systems from images of point spread functions (PSFs). The phase retrieval algorithm uses correlation of modeled phase in the focal plane to decouple aberrations that are difficult to identify in complex PSFs. The use of a phase kernel that departs from the Fresnel approximation for off-axis PSFs is a more accurate representation of wavefront phase in finite conjugate imaging. The combination of the approximation and phase correlation algorithm can be more efficient and accurate than generic algorithms.

This thesis extends the landscape of rare events problems solved on stochastic systems by means of the \textit{geometric minimum action method} (gMAM). These include partial differential equations (PDEs) such as the real Ginzburg-Landau equation (RGLE), the linear Schroedinger equation, along with various forms of the nonlinear Schroedinger equation (NLSE) including an application towards an ultra-short pulse mode-locked laser system (MLL).

There is interest in mapping open water bodies using remote sensing data. Coverage and persistence of open water is currently a poorly measured variable due to its spatial and temporal variability across landscapes, especially in remote areas. The presence and persistence of open water is one of the primary indicators of conditions suitable for mosquito breeding habitats. Predicting the risk of mosquito caused disease outbreaks is a required step towards their control and eradication.
