Modeling Kinetics Of 5-Aminolevulinic Acid-Induced Protoporphyrin Ix Accumulation For Optimal Photodynamic Therapy, Priscilla Melebor

Photodynamic therapy (PDT) is a minimally invasive treatment that uses light-activated photosensitizers to selectively destroy diseased tissue through the generation of reactive oxygen species. However, conventional in vitro models often fail to accurately reproduce the pharmacokinetics of photosensitizer accumulation and clearance observed in vivo. This study investigated protoporphyrin IX (PpIX) accumulation following 5-aminolevulinic acid (ALA) exposure under physiologically relevant conditions using two-dimensional (2D) monolayers and three-dimensional (3D) spheroids. By comparing continuous ALA exposure with transient exposure followed by ALA washout, this work provides a more biologically relevant framework for studying PpIX kinetics and optimizing photodynamic therapy.

This thesis investigates the relationship between macroscopic rheological signals and underlying microscopic dynamics in complex fluids, specifically focusing on ”living polymers” within the cetyltrimethylammonium bromide (CTAB) and sodium salicylate (NaSal) surfactant system. The research addresses the inverse parameterization problem, demonstrating how bulk measurements like zero-shear viscosity can mask fundamentally different physical topologies, such as purely cylindrical, reptating micelles versus highly branched networks. Through the successful synthesis of viscoelastically ”degenerate” samples, the study utilizes an array of characterization techniques including frequency sweeps, Large Amplitude Oscillatory Shear (LAOS) to resolve these unique underlying states. Distance-selective interactions in Ising systems give rise to a range of rich and unexpected phenomena. A notable example is the so-called Grasshopper Ising model, a conserved spin Ising model with interactions only between spins at a fixed distance. This model is the discrete version of the following mathematical problem: A grasshopper lands at a random point on a planar lawn of area one. This thesis develops a documented, reproducible procedure for building diffraction-limited microscope objectives entirely from catalog singlets, for imaging ultracold 6Li atoms in a ring-trap experiment. The objectives must resolve micron-scale features through a 5 mm fused-silica vacuum window, operate at multiple wavelengths, fit inside a 48 mm magnet bore, and contain no conductive or magnetic material, because the surrounding coils switch 0.1 T fields on microsecond timescales. Commercial long-working-distance objectives are universally housed in metal, which the eddy-current constraint rules out, and custom fabrication of a suitable non-conductive matched pair is estimated at nearly $200k.

Numerically solving the electronic structure problem is a fundamentally difficult problem due to the exponential growth in the dimension of the Hilbert space as the system size increases. In order to solve problems at a chemically relevant accuracy, both the choice of basis set and numerical method are important factors that are intrinsically connected.

In this thesis, we study the discretization and resulting compression of electronic Hamiltonians using diagonal basis sets. A diagonal basis set approximately diagonalizes the matrix and tensor representations of the one- and two-body potentials. Quantum sensors achieve exceptional measurement sensitivity through coherent, well-isolated quantum systems, but practical deployment is hindered by destructive readouts that require repeated state preparation and create long system dead times. Optical cavities enable continuous, nondestructive measurements with minimal back-action, yet integrating high-finesse cavities into scalable quantum devices remains limited by existing fabrication methods. To overcome these constraints, an adaptive CO₂ laser-milling platform was developed. Guided by glass thermodynamics and melt dynamics, this closed-loop system uses in-situ phase-shifting interferometry to sculpt complex fused-silica surfaces with sub-nanometer root-mean-square roughness. This dissertation presents two experimental investigations at the intersection of quantum sensing and precision optical instrumentation. The primary project demonstrates optically detected nuclear magnetic resonance (NMR) of 13C nuclear spins in diamond, using state-selective Landau-Zener transitions under microwave frequency sweeping to bidirectionally transfer spin polarization between nitrogen-vacancy (NV) electron spins and remote 13C nuclear spins. This enables optical polarization and readout of large ensembles of polarized nuclear spins at low magnetic fields and room temperature, with spin dephasing times limited by longitudinal relaxation of nearby NV electron spins. Frequency metrology and quantum control, which uses light as a tool for measurement and manipulation, relies on spectrally narrow, stable lasers. Often thought of as being perfectly monochromatic and coherent, in reality, the free-running instantaneous linewidth of lasers can be on the order of hundreds of kHz in the millisecond time-frame and drift on the order of tens of MHz over hours. To correct for these instabilities in real-time, a variety of laser stabilization methods have been implemented, including the Pound-Drever-Hall (PDH) method, saturation absorption spectroscopy (SAS), and dichroic atomic vapor laser locking (DAVLL). The growing demand for energy-efficient optical information processing motivates compact nonlinear photonic devices that can operate at low power. Silicon photonics is a mature platform for linear optical functions, but nonlinear operation remains challenging because of its weak Kerr response, two-photon absorption at telecommunication wavelengths, and limited compatibility with deeply subwavelength plasmonic confinement. This thesis computationally investigates epsilon-near-zero thin films integrated into plasmonic waveguide architectures as a route toward stronger light–matter interaction in compact nonlinear devices.

Deep Virtual Compton Scattering (DVCS), the exclusive electron-proton scattering process ep →e′p′γ, provides access to generalized parton distributions (GPDs), which correlate informa tion about the longitudinal momentum and transverse spatial structure of quarks inside the nucleon. Experiment E12-13-010 in Hall C at Jefferson Lab was designed to take high-precision measure ments of the DVCS cross section over an extended kinematic range using the newly commis sioned Neutral Particle Spectrometer (NPS). Molecular dynamics (MD) simulations are used to explore the microscopic behaviors of complex systems that cannot be easily studied experimentally. In particular, the microphysics of high energy density (HED) astrophysical plasma environments remain inaccessible by modern experiment---even in laser facilities, these plasmas exist only on short timescales that do not lend easily to investigation. The diffusion of point and group defects through crystallized plasmas in the cores of white dwarfs and neutron star crusts, called Coulomb crystals, has potentially macroscopic implications for the evolution of these bodies. Mid-wave infrared (MWIR) optical systems require compact, broadband, manufacturable components whose performance can be predicted and measured reliably. Silicon metalenses are attractive because silicon combines high refractive index, MWIR transparency, and semiconductor-compatible fabrication. This dissertation develops a scale-bridging design–fabrication-modeling–metrology framework for MWIR silicon metalenses.

A shared full-aperture framework connects meta-atom libraries, physical layout generation, angular-spectrum propagation, point-spread-function calculation, and focal-plane energy metrics. Building on this foundation, the Dispersive Sweatt Model (DSM) incorporates meta-atom dispersion into conventional ray-tracing software, enabling broadband co-optimization of metasurfaces and refractive elements. Anion exchange membrane water electrolysis (AEMWE) presents a promising pathway toward cost-effective and sustainable hydrogen production by integrating the chemical robustness of alkaline systems with the compact, zero-gap design of proton exchange membrane electrolyzers. Stratospheric aerosols play an important role in maintaining global radiative balance with impacts to stratospheric equilibria through physical and chemical forcings.  Stratospheric aerosol size distributions, in particular aerosol size, are vitally important in determining the physical and chemical impacts of aerosols in the stratosphere. The representation of aerosol size and size distributions in most climate models contain large uncertainties due to relatively sparse sampling of stratospheric aerosols. This thesis describes an experimental exploration of electromagnetically induced transparency (EIT) in atoms of 85Rb using a new MOGLabs external cavity diode laser. A two-step ladder technique of EIT was applied using a 5S_1/2→5P_3/2 probe transition and 5P_3/2→nD_5/2 coupling transitions. Significant apparatus tuning was done, including developing a reliable procedure of regulating frequency and scanning the coupling laser over a sufficient mode-hop free range. A Doppler-reduced technique was applied by counter-propagating the probe and coupling beams through the Rb vapor cell. EIT signals were collected at various probe and coupling laser powers to analyze changes in signal size and linewidth. …

Electromagnetically Induced Transparency detection of high-lying Rydberg states in room-temperature rubidium vapor was investigated using a four state ladder-type excitation scheme with light provided by three External Cavity Diode Lasers (ECDLs) at 780 nm, 776 nm, and 1266 nm. This detection technique was studied by characterizing the lineshape parameters of the EIT transmission peak, specifically the height, width and area of the transparency window as functions of the dressing and coupling laser powers. At equilibrium, this is usually achieved by invoking the Gaussian statistics of underlying physical processes, however, in practice, one often encounters out-of-equilibrium conditions where Gaussian descriptions may not suffice. Advancing our understanding of few-body dynamics in simple atomic systems is a fundamental objective in atomic scattering research. The underlying problem is that the Schrödinger equation is not analytically solvable for more than two mutually interacting particles. This involves a comprehensive exploration of various channels, such as ionization, capture, and excitation. A common theoretical approach to describe ion-atom collisions is based on perturbation theory, where the scattering amplitude is expanded in powers of the interaction potential. Accurate timekeeping is essential for scientific and technological advancements, particularly in areas of communication, networking, navigation, and high precision measurements. While many methods of time resolution are already established using classical resources, they fail to combine high precision outcomes with large-scale implementations. Additionally, numerous quantum networking architectures using satellite-assisted methods have demonstrated quantum communication on scales exceeding ground-based methods. For these reasons, we propose the use of a time synchronization method by which pairs of highly time-correlated photons are exchanged between clocks on satellites and clocks on Earth, al- lowing users to reconstruct the time offsets between their clocks. The overarching motivation of this work is the development of seedless, non-intrusive, laser-based diagnostics for supersonic airflow in wind tunnels. To advance this goal, this dissertation fo-cuses on three-photon excitation in a research-grade argon beam within a tabletop vacuum system, which offers a controlled environment for testing and refining the approach. Phospholipids are the main component of cell membranes, providing a delimiting boundary for cells from their environments or from their organelles from the cytosol. Thiscompartmentalization allows cells to maintain quite different solutions within their cells and organelles, including different mixtures dissolved ions. Consequently, these membranes are constantly flanked by complex mixtures of salts at varied concentrations. GeSn (germanium tin) alloys are potentially well suited for near-mid infrared space optoelectronic applications. Alloys of GeSn have similar properties to group III-V and mercury-cadmium-telluride semiconductors and are compatible with cost-effective complementary metal oxide semiconductor (CMOS) manufacturing technology. Recent progress in non-equilibrium remote plasma-enhanced chemical vapor deposition (RPECVD) has enabled the crystalline growth of GeSn with Sn concentrations of up to 10% without Sn surface segregation. Several experimental studies in previous literature report CVD- or molecular beam epitaxy (MBE)-grown GeSn alloys achieving a direct bandgap with 6%-9% Sn content. Advancing biomedical imaging requires platforms that combine high-resolution, speed, and stability across biological scales. This dissertation presents three innovations designed to address limitations of conventional light-sheet and oblique plane imaging. First, we introduce Reflected Inline Detection in Epi-Oblique Plane Microscopy (RIDE-OPM), a compact and drift-resistant system that eliminates a tertiary detection path while maintaining alignment flexibility, enabling robust long-term live imaging. Second, we present a high-speed Axially Swept Light-Sheet Microscopy (ASLM) platform for cleared tissues, using dual foci and synchronized sweeping to achieve isotropic sub-micron resolution at up to 40 frames-per-second, a fourfold improvement over standard ASLM. In this dissertation a sensing method applying to any physical quantity that modifies optical phase is developed. Two pulses are produced inside a synchronously pumped Optical Parametric Oscillator, generating two identical, undistinguishable frequency combs. The physical quantity to be measured applies a small phase shift/round trip to one of the pulses, resulting in a frequency shift of the corresponding comb. The latter frequency is measured as a beat by interfering the two combs on a detector. A world record resolution, close to the quantum limit, of 0.033 nanoradian (corresponding to 0.006 fm in displacement) is achieved. A detailed analysis of …

Two methods for improving the sensitivity of nitrogen vacancy quantum sensors in diamond are explored. First, by passively concentrating the magnetic flux, three orthogonally oriented ferrite truncated cone pairs amplify the field isotropically by 19 times, allowing measurement of Earth's field without a bias field and increasing sensitivity. Through thorough analysis, modeling and tuning a novel 3-dimensional flux concentrator system, we achieve a fractional standard deviation of less than 1% anisotropy and quantify minimal deadzones and ambient temperature-limited variations below 40 nT/hour. Gravimeters are devices that measure gravitational acceleration which can be used by the United States Air Force (USAF) in the areas of navigation and remote sensing. Fused-silica microelectromechanical systems (MEMS) devices offer capabilities to make inexpensive relative gravimeters with higher thermal stability than common silicon devices while maintaining good gravitational sensitivity. The fused-silica devices in this research were designed, simulated, fabricated, and tested to observe their performance as gravimeters. The devices exhibit properties of highly sensitive accelerometers but the current designs do not qualify as gravimeters. Though the inception of anti-retroviral therapy (ART) has fundamentally changed the life expectancy of human immunodeficiency virus (HIV) patients, accessibility and outcomes vary enormously along demographic lines. Even for people living with HIV (PLWH) with perfect access and adherence to anti-retroviral drugs (ARVs), modern treatment plans are fundamentally unable to secure complete viral remission for patients. The cause of this perpetual infection is the persistence of viral reservoirs in the central nervous system (CNS), hidden beyond the reach of modern ARVs, leaving patients to deal with lifelong medication side-effects and risks of developing HIV-associated neurodegenerative disorders (HAND). An isolated system of ultracold Rydberg atoms can come to equilibrium by exchanging energy through dipole-dipole interactions. In our experiment, a static electric field of a few V/cm shifts the energy levels of the atoms, so that the energy levels are nearly degenerate at zero field and fan out with increasing field to form a manifold. We excite atoms to energy levels near the center of the manifold, where the spacing is nearly harmonic. We allow them to interact for a few microseconds, by which time the population of each energy level has reached a steady state. The population is …

Unpaired Virtual Histological Staining Of Tissue From Autofluorescence Using Regularized Cycle-Consistent Adversarial Networks, Zhesi Wen

We present a regularized CycleGAN with a Dense Residual U-Net to virtually stain autofluorescence images of tissue into H&E-like images. Our method outperforms standard architectures, reduces artifacts, and achieves superior FID scores, enabling efficient, label-free, and accurate digital pathology for unpaired datasets using multi-channel fluorescence inputs.
