Filling Gaps In Scientific Data Sets Using Physics Informed Neural Networks: A Case Study In Velocity Fields, Ellen Saunders
Filling Gaps In Scientific Data Sets Using Physics Informed Neural Networks: A Case Study In Velocity Fields, Ellen Saunders
Master's Theses
Gaps in scientific data sets are a persistent issue for researchers in a variety of fields, and while nothing makes up for missing out on real data, well-simulated synthetic data can be a useful tool. In the world of image processing, machine learning techniques have become quite sophisticated at taking an image with a missing component and filling in that space with something believable. The aim of this thesis is to take machine learning techniques similar to what gets used in image processing and repurpose them to infill gaps in scientific data sets in a realistic manner. This thesis compares …
Vertical And Latitudinal Variability Of Marine Heatwaves In The California Current, Gavin M. Plume
Vertical And Latitudinal Variability Of Marine Heatwaves In The California Current, Gavin M. Plume
Master's Theses
Marine heatwaves (MHWs) are increasing in frequency and intensity globally, with grave effects on marine ecosystems and their dependent industries. There are significant gaps in knowledge of the subsurface behavior and geographic distribution of MHWs, especially in eastern boundary upwelling systems like the California Current. Here, two decades of full water-column temperature observations from a shallow autonomous profiler in San Luis Obispo Bay (~10m) revealed that while MHWs have similar average durations and intensities across all depths, one-third of bottom MHWs occur without a concurrent surface signal. MHWs across the water column initiated during anomalously weak upwelling or downwelling conditions …
The Tidal Prism, Viable Eelgrass Habitat, And The Effects Of Sea Level Rise In Morro Bay, Kaden A. Caliendo
The Tidal Prism, Viable Eelgrass Habitat, And The Effects Of Sea Level Rise In Morro Bay, Kaden A. Caliendo
Master's Theses
The tidal prism, or the volume of water exchanged from the sea to an estuary from mean low to mean high tide, influences system hydrodynamics and ecological functioning. Since 1884, the tidal prism in Morro Bay, California has been estimated to be decreasing over time due to sedimentation from upstream practices. What is the current tidal prism in Morro Bay and how will that change with sea level rise? How will eelgrass respond to rising sea levels?
For this study, inexpensive tidal gauges were deployed at four locations in Morro Bay from March to August 2023 to measure spatially varying …
Developing A Miniature Smart Boat For Marine Research, Michael Isaac Eirinberg
Developing A Miniature Smart Boat For Marine Research, Michael Isaac Eirinberg
Computer Engineering
This project examines the development of a smart boat which could serve as a possible marine research apparatus. The smart boat consists of a miniature vessel containing a low-cost microcontroller to live stream a camera feed, GPS telemetry, and compass data through its own WiFi access point. The smart boat also has the potential for autonomous navigation. My project captivated the interest of several members of California Polytechnic State University, San Luis Obispo’s (Cal Poly SLO) Marine Science Department faculty, who proposed a variety of fascinating and valuable smart boat applications.
Rapid Warming Events In A Small Coastal Upwelling Embayment, Tatjana E. Ellis
Rapid Warming Events In A Small Coastal Upwelling Embayment, Tatjana E. Ellis
Physics
Temperature variability in the nearshore coastal ocean influences various biological processes and can drive changes in biodiversity and habitat range. Despite recent progress, there are still significant gaps in the understanding of drivers of temperature variability in upwelling bays, particularly at higher frequencies. In this study, we analyzed a decade of nearshore temperature measurements both inside and outside a small coastal embayment located in central California [San Luis Obispo (SLO) bay], as well as temperature data from satellites, to characterize rapid warming events. We found that rapid warming events, defined using rates of temperature change across different thresholds, occurred more …
Spatial And Temporal Variability Of Circulation Patterns Within A Small Coastal Embayment During An Upwelling/Relaxation Cycle, Laurent F. Siroit
Spatial And Temporal Variability Of Circulation Patterns Within A Small Coastal Embayment During An Upwelling/Relaxation Cycle, Laurent F. Siroit
Physics
In eastern boundary current systems, wind-driven coastal upwelling is the dominant diver of physical, chemical, and biological variability. Near coastal embayments, complex circulation patterns develop during upwelling forcing, and time-dependent descriptions of these patterns for smaller systems (i.e., width and length scales ≤ 20 km) are limited. In this study, we analyze surface and subsurface current patterns in relation to upwelling wind forcing in San Luis Obispo (SLO) Bay, a small coastal upwelling embayment in central California, to investigate the formation and evolution of an upwelling jet and surface current convergence region during a large upwelling-relaxation event. We found that …
Seasonal Controls On Nearshore Hypoxia In A Small Coastal Embayment, Stephen Alexander Huie
Seasonal Controls On Nearshore Hypoxia In A Small Coastal Embayment, Stephen Alexander Huie
Physics
Dissolved oxygen (DO) is an important biogeochemical factor that strongly influences nearshore coastal ecosystems. Low DO (hypoxic) events can cause physiological stressful environments for ecological and economically important species, potentially leading to mass mortalities. In order to better assess drivers of coastal hypoxia, we collected data from monthly cruises on the inner shelf and nearshore moorings inside and outside a small coastal embayment (San Luis Obispo Bay on the Central California Coast) across the full upwelling season (March to August). During the late spring and early summer, we found that the nearshore near-bottom temperature-DO (T-DO) relationship aligned with the shelf …
Seasonal Variability Of Upwelling And Downwelling Surface Current Patterns Near A Small Coastal Embayment, Nicholas Trautman
Seasonal Variability Of Upwelling And Downwelling Surface Current Patterns Near A Small Coastal Embayment, Nicholas Trautman
Physics
Upwelling in coastal embayments is important to a variety of physical and biological processes. Despite their ubiquity, circulation patterns in small bays (width and length scales ≤ 20 km) in eastern boundary current upwelling systems are relatively understudied compared to their larger counterparts. In this study, we apply a conditional averaging technique to investigate upwelling- and downwelling-driven circulation in a small coastal embayment located in Central California [San Luis Obispo (SLO) Bay]. We also investigate intraseasonal differences in the current patterns in SLO Bay. Conditional averaging reveals distinct intraseasonal differences and features that are obscured by traditional seasonal averages when …
Temperature And Salinity Distributions And Flushing Time Estimates In A Low-Inflow California Estuary, Sydney N. Wewerka
Temperature And Salinity Distributions And Flushing Time Estimates In A Low-Inflow California Estuary, Sydney N. Wewerka
Physics
This study examines the temperature and salinity distributions in Morro Bay, a small, seasonally LIE located on the central coast of California. In Morro Bay, eelgrass (Zostera marina; a temperate seagrass), like all seagrasses, is a critical habitat-forming species that supports a large variety of invertebrate, fish, and bird species in the estuary (MBNEP, 2018). Since 2007, eelgrass in the estuary has declined by over 90%, with most losses occurring in the back regions (i.e., head) of the estuary (MBNEP, 2018). Near the mouth, eelgrass meadows have remained resilient, indicating that gradients in environmental conditions throughout the bay may be …
Carbonate Chemistry Characterization In A Low-Inflow Estuary With Recent Seagrass Loss, Jolie Higgins
Carbonate Chemistry Characterization In A Low-Inflow Estuary With Recent Seagrass Loss, Jolie Higgins
Master's Theses
Estuaries are dynamic environments that are strongly affected by natural variability, as well as direct and indirect anthropogenic impacts. A better understanding of the drivers of carbon fluxes and biogeochemical variability in estuarine systems is needed, particularly with the increasing threat of ocean acidification. Morro Bay in Central California is a small nationally protected estuary, with seasonally low freshwater inputs. Since 2007, the bay has experienced a significant loss of native seagrass, Zostera marina, which is an important component of the marine ecosystem. Because seagrass photosynthesis decreases carbon dioxide and increases oxygen in the water column, the loss of seagrass …

On-Ice Arctic Sea Ice Thickness Measurements By Auger, Core, And Electromagnetic Induction, Ryan E. Avila, Benjamin Holt
On-Ice Arctic Sea Ice Thickness Measurements By Auger, Core, And Electromagnetic Induction, Ryan E. Avila, Benjamin Holt
STAR Program Research Presentations
Ice thickness measurements have been taken in the arctic through a variety of means for a long time in order to better understand the long-term changes to sea ice. This project is focused on measurements made directly on the ice by using an auger or electromagnetic sounding which have both been shown to be highly accurate compared to other observational methods. Our first goal is to create and update an archive of sea ice data that collects smaller separated data sets in one easy to access location for other researchers to use. Our second goal is to use this data …
A Study Of Marine Terrace Formation Along The California Central Coast, Mary C. Devlin
A Study Of Marine Terrace Formation Along The California Central Coast, Mary C. Devlin
Natural Resources Management and Environmental Sciences
Marine terrace formation is in many instances attributed to wave action, and shore platforms are often called “wave-cut”. However, alternative models for marine terrace formation suggest that other types of physical and chemical weathering have a more central role in the formation of marine terraces than is widely acknowledged. Roering and Retallack (2012) concluded that the roles of subaerial physical and chemical weathering are significant, and played a major role in the formation of the terraces. In this study, weathering of beach cliffs and shore platforms associated with marine terraces at eight sites in two different locations along the central …
Micro-Spi Sediment Profile Imaging Micro-Inspector, Andrew P. Corvin, Caleb T. Davies, Matt R. Ferrari
Micro-Spi Sediment Profile Imaging Micro-Inspector, Andrew P. Corvin, Caleb T. Davies, Matt R. Ferrari
Mechanical Engineering
This project was proposed by Dr. Brian Paavo through a desire to more easily study the benthic sediment layers of the ocean. To do so, he asked us to build a simple and compact machine for use in sediment profile imagery (SPI). Although devices like this already exist, they are all large scale devices that require a ship with a crane to deploy, which is expensive and time consuming. Instead, he desired a “micro” SPI, which is capable of being deployed from a small vessel that can easily navigate shallow waters. Our interpretation of these requirements was as follows: a …
Why Was There A Harmful Algal Bloom In 2015: The Relative Growth Of Toxic And Non-Toxic Diatoms As A Function Of Temperature, Ariana M. Jensen, Meagan P. Beley-Finnemore, Christopher E. Ikeda, William P. Cochlan
Why Was There A Harmful Algal Bloom In 2015: The Relative Growth Of Toxic And Non-Toxic Diatoms As A Function Of Temperature, Ariana M. Jensen, Meagan P. Beley-Finnemore, Christopher E. Ikeda, William P. Cochlan
STAR Program Research Presentations
A coastwide bloom of the toxigenic diatom Pseudo-nitzschia in 2015 resulted in the largest recorded outbreak and unprecedented levels of the neurotoxin, domoic acid (DA), along the North American west coast. The scientific community has suggested that warmer ocean temperatures were the main cause of this harmful algal bloom (HAB), but little scientific evidence to support the relationship between temperature, and the growth and toxicity of Pseudo-nitzschia has been provided for local isolates of these diatoms. To gain insight into bloom dynamics, a laboratory study was conducted to examine the growth of toxic and non-toxic phytoplankton species at a range …

Kenyan Climate Variation Assessment Through Rainfall Anomalies And Sea Surface Temperature (Sst) Correlations, Kimberly E. Lykens
STAR Program Research Presentations
The diverse and varied climate of Eastern Africa’s Kenya is home to an agriculturally dependent populace, in which farmers and other related economic sectors make up the majority of livelihoods and gross domestic product. Recurring droughts and severe flooding are major concerns for local farmers and governmental entities. The purpose of this study is to identify and categorize differences in rainfall trends over Kenya and to examine relationships between seasonal rainfall anomalies of sea surface temperature (SST), with an ultimate goal to improve predictions of wet season rainfall amounts. The analysis began with data from 27 national and cooperative weather …
Quantification Of Nitrate Sources And Sinks Using A Water Quality Network In Morro Bay Estuary, California, Johanna Nadia Jean Weston
Quantification Of Nitrate Sources And Sinks Using A Water Quality Network In Morro Bay Estuary, California, Johanna Nadia Jean Weston
Master's Theses
Using an instrumented water quality network in Morro Bay Estuary, California from 2007 to 2010 (15 min sampling frequency), this study addressed the two objectives of constructing a nitrate budget and assessing the influence of sampling frequency on water quality parameters. These two objectives led to the submission of an original report of research (Appendix A) and a note (Appendix B) to peer-reviewed journals.
The first objective was to characterize the high spatial and temporal variation in physical parameters and nitrate concentrations and to construct a nitrate budget quantifying sources and sinks of nitrate from the ocean, streams, and groundwater, …
Analysis Of Roms Estimated Posterior Error Utilizing 4dvar Data Assimilation, Joseph Patrick Horton
Analysis Of Roms Estimated Posterior Error Utilizing 4dvar Data Assimilation, Joseph Patrick Horton
Mathematics
The appropriateness of the approximate error calculated by the Regional Ocean Modeling System (ROMS) is analyzed using Four-Dimensional Data Assimilation (4DVAR) performed on a numerical model of the San Luis Obispo Bay. An effective method of sampling data to minimize the actual error associated with the assimilated numerical model is explored by using different data sampling methods. An idealized state of the SLO bay region ("Real Run") is created to be used as the real ocean, then a numerical model of this region is created approximating this Real Run; this is known as the "Simulated State". By taking samples from …

Submerged Pressure Differential Wave Energy Converter, Christopher F. Ferguson
Physics
As supplies of fossil fuels are becoming depleted, it is necessary to look for alternative sources of energy. The ocean is a vast, largely untapped source of renewable energy. This project attempts to design a device which can cheaply and reliably convert the energy from ocean waves into usable electrical energy. Computer simulations and oceanographic knowledge are utilized to develop a working design for an entirely submerged wave energy conversion device.
Measurement And Interpolation Of Sea Surface Temperature And Salinity In The Tropical Pacific: A 9,000 Nautical Mile Research Odyssey, Amber Brooks

The purpose of this project was to compare spline and inverse distance weighting interpolation tools on data collected in the tropical Pacific Ocean by ship and data from a global network of CTD floats, known as Argo floats (fig.1), to provide evidence that technological advancement and integration is aiding our understanding of the ocean-atmosphere system of planet Earth. Thirty-one sea surface temperature and salinity samples were manually taken across a 9,000 nautical mile trek of the Pacific Ocean for the months of April, May and June 2008. Argo ASCII globally gridded monthly averaged sea surface temperature and salinity data, from …
Mechanisms For Temporal Change In Phytoplankton Composition In San Luis Obispo Bay California, Marc T. Tognazzini
Mechanisms For Temporal Change In Phytoplankton Composition In San Luis Obispo Bay California, Marc T. Tognazzini
Master's Theses
Coastal topography and more specifically, the impact of local hydrography can significantly influence phytoplankton dynamics along the California coast. In San Luis Obispo Bay California, the local hydrography is influenced by the presence of a lee and proposed upwelling shadow in the northwest corner of the bay. These conditions allow for periods of unperturbed phytoplankton growth creating phytoplankton incubation areas. Phytoplankton dynamics including accumulation, advection, and composition were examined in San Luis Obispo Bay California from January to June 2004 using all the primary techniques of ocean monitoring encompassed in the coastal module of the Global Ocean Observing System. These …
