A theory combining explanations for the nature of three-dimensional systems and evolutionary processes is advanced, set to a geometric simulation, and then discussed in the context of several empirical studies bearing on its validity. The concept “evolution” is first discussed, then related to Baruch de Spinoza’s ideas on natural philosophy, including his concept of the conatus. These ideas are then extended by posing the possible existence of a general form of natural systems subsystemization leading to the extended space condition. Various computational models of first impressions have been developed to uncover the mechanisms driving these judgments. However, the implicit notion of a singular ``human'' often overlooks meaningful individual differences in beliefs, attitudes, and associations, as well as culturally grounded group-level constructs. In this paper, we extend Cultural Consensus Theory (CCT) to estimate culturally shared beliefs about faces by incorporating latent constructs structured around interpretable facial features extracted via computer vision algorithms. We apply our model to a large-scale dataset of people’s first impressions of faces. Our approach reveals a robust mapping between facial features and culturally constructed impressions, allowing us …

A Persistent Homology Framework For Scrna-Seq: Assessing Clustering Robustness And Quantifying Preprocessing And Integration Effects On Topological Features., Jonah Daneshmand

As single-cell RNA sequencing (scRNA-seq) data expands, robust methods for integrating diverse datasets are critical. This dissertation applies Persistent Homology (PH), a technique from Topological Data Analysis (TDA), to a collection of scRNA-seq datasets spanning eight tissue types to quantify how data integration affects topological features and biological interpretability. We assessed global topological structure using Betti curves, Euler characteristics, and persistence landscapes across raw, normalized, and integrated data representations. Our analysis revealed a performance inversion: while conventional methods excelled on unintegrated data, high-granularity topological methods, particularly those sensitive to global data structure, became superior after integration. The topological concepts of electronic states have been extended to phononic systems, leading to the prediction of topological phonons in a variety of materials. These phonons play a crucial role in determining material properties such as thermal conductivity, thermoelectricity, superconductivity, and specific heat. Identifying genes involved in disease pathology has been a goal of genomic research since the early days of the field. However, as technology improves and the body of research grows, we are faced with more questions than answers. Among these is the pressing matter of our incomplete understanding of the genetic underpinnings of complex diseases. Many hypotheses offer explanations as to why direct and independent analyses of variants, as done in genome-wide association studies (GWAS), may not fully elucidate disease genetics. Freshwater fishes in the river and lake systems in the Himalayas and Tibetan Plateau are morphologically diverged but the evolutionary relationship of putative subspecies separated in these freshwater systems has not been explored. Snowtrout (Schizothorax spp.) are minnows (Cyprinidae) broadly distributed in Asia. Body shapes of 3 Lake Rara (northwest Nepal) endemics (S. macrophthalmus, S. nepalensis, S. raraensis) and 2 widely distributed riverine species (S. progastus, S. richardsonii) across 3 drainages in Nepal (i.e. Karnali, Gandaki, and Koshi Rivers) were studied using geometric morphometry. The need for production processes of large biotherapeutic particles, such as virus-based particles and extracellular vesicles, has risen due to increased demand in the development of vaccinations, gene therapies, and cancer treatments. Liquid chromatography plays a significant role in the purification process and is routinely used with therapeutic protein production. However, performance with larger macromolecules is often inconsistent, and parameter estimation for process development can be extremely time- and resource-intensive. Clique Topology Reveals Intrinsic Geometric Structure In Neural Correlations, Chad Giusti, Eva Pastalkova, Carina Curto, Vladimir Itskov

Detecting meaningful structure in neural activity and connectivity data is challenging in the presence of hidden nonlinearities, where traditional eigenvalue-based methods may be misleading. We introduce a novel approach to matrix analysis, called clique topology, that extracts features of the data invariant under nonlinear monotone transformations. These features can be used to detect both random and geometric structure, and depend only on the relative ordering of matrix entries. We then analyzed the activity of pyramidal neurons in rat hippocampus, recorded while the animal was exploring a 2D environment, and confirmed that our method is able to detect geometric organization using …

We present a model of how DNA knots and links are formed as a result of a single recombination event, or multiple rounds of (processive) recombination events, starting with an unknotted, unlinked, or a (2,m)-torus knot or link substrate. Given these substrates, according to our model all DNA products of a single recombination event or processive recombination fall into a single family of knots and links.
