The advent of Next-Generation Sequencing (NGS) techniques has revolutionized genomic research by enabling the rapid sequencing of DNA and RNA. This data can be used for various applications, including genome sequencing, transcriptome profiling, metagenomics, and epigenetics studies. For this study, DNA classifier dataset was extracted from UCI repository of machine learning databases. This vast amount of genomic data necessitates the development of sophisticated machine learning (ML) models for effective classification and analysis. There are significant difficulties for the acceptance of black-box Machine Learning (ML) models by subject matter experts (SMEs) despite significant achievements of many black-box models. A promising way to address this problem is by building a trustable, qualitative, interpretable models for the task based on SME knowledge. Such qualitative models can work as qualitative explainers of black-box models or as sanity checks for them. Global fits of physics models require efficient methods for exploring high-dimensional and/or multimodal posterior functions. We introduce a novel method for accelerating Markov Chain Monte Carlo (MCMC) sampling by pairing a Metropolis-Hastings algorithm with a diffusion model that can draw global samples with the aim of approximating the posterior. We briefly review diffusion models in the context of image synthesis before providing a streamlined diffusion model tailored towards low-dimensional data arrays. The class activation map (CAM) represents the neural-network-derived region of interest, which can help clarify the mechanism of the convolutional neural network’s determination of any class of interest. We study inexact fixed-point proximity algorithms for solving a class of sparse regularization problems involving the ℓ₀ norm. Specifically, the ℓ₀ model has an objective function that is the sum of a convex fidelity term and a Moreau envelope of the ℓ₀ norm regularization term. Such an ℓ₀ model is non-convex. Existing exact algorithms for solving the problems require the availability of closed-form formulas for the proximity operator of convex functions involved in the objective function. Inactive adults often have decreased musculoskeletal health and increased risk factors for chronic diseases. However, there is limited data linking biomechanical measurements of generally healthy young adults to their physical activity levels assessed through questionnaires. Commonly used data collection methods in biomechanics for assessing musculoskeletal health include but are not limited to muscle quality (measured as echo intensity when using ultrasound), isokinetic (i.e., dynamic) muscle strength, muscle activations, and functional movement assessments using motion capture systems. This working paper documents the early development of the Balanced Blended Space (BBS) framework through a series of iterative interactions between a cognitive agent (human researcher) and a computational agent (AI system) conducted in 2023. The work is motivated by the need for a universal theoretical model capable of describing the integration of physical, virtual, and conceptual spaces, particularly in response to increasing fragmentation across contemporary communication systems.

Positive and Unlabeled (PU) learning problems abound in many real-world applications. In healthcare informatics, diagnosed patients are considered labeled positive for a specific disease, but being undiagnosed does not mean they can be labeled negative. PU learning can improve classification performance, and estimate the positive fraction, α, among unlabeled samples. However, algorithms based on the Selected Completely At Random (SCAR) assumption are inadequate when the SCAR assumption fails (e.g., severe cases overrepresented), and when class imbalance is substantial. This paper expands the authors’ prior work[1], which focuses on developing a convolutional neural network (CNN) model capable of mapping time-averaged, unsteady Reynold’s-averaged Navier-Stokes (URANS) simulations to higher resolution results informed by time-averaged detached eddy simulations (DES). The authors present improvements over the prior CNN autoencoder model that result from hyperparameter optimization, increased data set augmentation through the adoption of a patch-wise training approach, and the predictions of primitive variables rather than vorticity magnitude. We explore machine learning-based jet and event identification at the future Electron-Ion Collider (EIC). We study the effectiveness of machine learning-based classifiers at relatively low EIC energies, focusing on (i) identifying the flavor of the jet and (ii) identifying the underlying hard process of the event. We introduce a novel approach for learning behaviors using human-provided feedback that is subject to systematic bias. Our method, known as BASIL, models the feedback signal as a combination of a heuristic evaluation of an action's utility and a probabilistically-drawn bias value, characterized by unknown parameters. We present both the general framework for our technique and specific algorithms for biases drawn from a normal distribution. Analysis of human gait using 3-dimensional co-occurrence skeleton joints extracted from Lidar sensor data has been shown a viable method for predicting person identity. The co-occurrence based networks rely on the spatial changes between frames of each joint in the skeleton data sequence. Processing visual data on mobile devices has many applications, e.g., emergency response and tracking. State-of-the-art computer vision techniques rely on large Deep Neural Networks (DNNs) that are usually too power-hungry to be deployed on resource-constrained edge devices. Many techniques improve DNN efficiency of DNNs by compromising accuracy. However, the accuracy and efficiency of these techniques cannot be adapted for diverse edge applications with different hardware constraints and accuracy requirements. Stochastic gradient descent (SGD) is a popular iterative method for model parameter estimation in large-scale data and online learning settings since it goes through the data in only one pass. While SGD has been well studied for independent data, its application to spatially-correlated data largely remains unexplored. This dissertation develops SGD-based parameter estimation and statistical inference algorithms for the spatial autoregressive (SAR) model, a common model for spatial lattice data.

Background: Much of the recent success in protein structure prediction has been a result of accurate protein contact prediction--a binary classification problem. Dozens of methods, built from various types of machine learning and deep learning algorithms, have been published over the last two decades for predicting contacts. Recently, many groups, including Google DeepMind, have demonstrated that reformulating the problem as a multi-class classification problem is a more promising direction to pursue. In this paper, we propose a hybrid framework to solve large-scale permutation-based combinatorial problems effectively using a high-performance quadratic unconstrained binary optimization (QUBO) solver. To do so, transformations are required to change a constrained optimization model to an unconstrained model that involves parameter tuning. We propose techniques to overcome the challenges in using a QUBO solver that typically comes with limited numbers of bits. First, to smooth the energy landscape, we reduce the magnitudes of the input without compromising optimality. Aircraft contrail emission is widely believed to be a contributing factor to global climate change. We have used machine learning techniques on images containing contrails in hopes of being able to identify those which contain contrails and those that do not. The developed algorithm processes data on contrail characteristics as captured by long-term image records. Images collected by the United States Department of Energy’s Atmospheric Radiation Management user facility(ARM) were used to train a deep convolutional neural network for the purpose of this contrail classification.
