Cancer poses a significant global health challenge. With an estimated 20 million new cases diagnosed worldwide in 2022 and 9.7 million fatalities attributable to the disease, the economic burden of cancer is immense. It impacts healthcare systems and imposes substantial costs for its care on patients and their families. Despite advancements in early detection, prevention, and treatment that have reduced overall cancer mortality rates, the growing prevalence of cancer, particularly among younger individuals, remains a pressing issue.

In this thesis, we present the design and implementation of a stand-alone tool for metabolic simulations. This system is able to integrate custom-built SBML models along with external user’s input information and produces the estimation of any reactants participating in the chain of the reactions in the provided model, e.g., ATP, Glucose, Insulin, for the given duration using numerical analysis and simulations. This tool offers the food intake arguments in the calculations to consider the personalized metabolic characteristics in the simulations. Campus research computing has evolved from many small decentralized resources, such as individual desktops, to fewer, larger centralized resources, such as clusters. This change has been necessitated by the increasing size of researcher's workloads, but this change has harmed the researcher's user experience. We propose to improve the user experience on the computational resources by creating an overlay cluster they are able to control. This overlay should transparently scale to national cyberinfrastructure as the user's demands increase.

In this paper, we describe a framework to execute R functions on remote resources from the desktop using Bosco. The R language is attractive to researchers because of its high level programming constructs which lower the barrier of entry for use. As the use of the R programming language in HPC and High Throughput Computing (HTC) has grown, so too has the need for parallel libraries in order to utilize computing resources.

The enormous amount of big data datasets impose the needs for effective data filtering technique to accelerate the analytics process. We propose a Versatile Searchable File System, VSFS, which provides a transparent, flexible and near real-time file-level data filtering service by searching files directly through the file system. Therefore, big data analytics applications can transparently utilize this filtering service without application modifications. A versatile index scheme is designed to adapt to the exploratory and ad-hoc nature of the big data analytics activities. Big-data/HPC analytics applications have urgent needs for file-search services to drastically reduce the scale of the input data to accelerate analytics. Unfortunately, the existing solutions either are poorly scalable for large-scale systems, or lack well-integrated interface to allow applications to easily use them. We propose a distributed searchable file system, VSFS, which provide a novel and flexible POSIX-compatible searchable file system namespace that can be seamlessly integrate with any legacy code without modification. Additionally, to provide real-time indexing and searching performance, VSFS uses DRAM-based distributed consistent hashing ring to manages all file-index. MapReduce is a powerful data processing platform for commercial and academic applications. In this paper, we build a novel Hadoop MapReduce framework executed on the Open Science Grid which spans multiple institutions across the United States – Hadoop On the Grid (HOG). It is different from previous MapReduce platforms that run on dedicated environments like clusters or clouds. HOG provides a free, elastic, and dynamic MapReduce environment on the opportunistic resources of the grid. This thesis presents a novel platform for tracking migratory birds on a continental scale. Cellular technology is used to augment the short-range radios that have traditionally been used in wireless sensor networks. The platform utilizes multiple sensors, including a GPS and solid state compass. By using these sensors, the platform is capable of not only tracking a bird’s migration path, but also provides information on a bird’s behavior during its life-cycle. This paper describes DSFS, a decentralized security system for large parallel file system. DSFS stores global access control lists (ACLs) in a centralized decisionmaking server and pushes pre-authorization lists (PALs) into storage devices. Thus DSFS allows users to flexibly set any access control policy for the global ACL or even change the global ACL system without having to upgrade the security code in their storage devices. With pre-authorization lists, DSFS enables a networkattached storage device to immediately authorize I/O, instead of demanding a client to acquire an authorization from a centralized authorization server at a crucial time.
