Ethanol stress assays are commonly used to evaluate microbial tolerance, metabolic adaptation, and fermentation performance. However, manual liquid handling introduces variability across replicate wells and small-volume pipetting steps, limiting reproducibility and throughput. This study developed an automated OT-2 robotic workflow to generate replicated ethanol concentration gradients for high-throughput inhibition assays in engineered thermophilic biofuel strains. Kinetic plate-reader measurements were used to quantify ethanol-dependent growth responses under anaerobic fermentation conditions. The reasearch question is: How do engineered thermophilic biofuel strains differ in ethanol-dependent growth inhibition under anaerobic fermentation conditions, and can automated robotic assays improve the reproducibility of these measurements? Access to advanced biomedical imaging technologies remains a significant challenge in resource-limited settings, especially for early disease detection and monitoring of diseases such as malaria, HIV, and other blood-borne diseases. Although point-of-care (POC) devices have gained popularity in global health, many rely on antibody-based tests, lateral flow strips, or optical readouts that often lack quantitative capabilities, sensitivity to early infections, or versatility in different diagnostic targets. This dissertation concerns a new application of RNA-seq data—computation of pairwise genetic distance matrices. RNA-seq captures sequences of RNA molecules in some cells or tissues of interest. RNA-seq provides data are well-suited to studies examining gene expression, and its use for this purpose is currently widespread. A pairwise genetic distance matrix, the main topic of this dissertation, quantifies differences in the genomes of every pair of samples (e.g., individuals) in a given set. Genetic distance matrices are versatile; they can be used for various kinds of downstream analyses, including genotyping, phylogenetics, and genetic diversity measurement. Sweetpotato (Ipomoea batatas Lam) leaves contain higher concentrations of phenolic compounds, flavonoids, and carotenoids that are remarkable in health promotion. However, the nutrient content in sweetpotato leaves varies from variety to variety, and leaf shape and color are the key identifying factors for the varietal classification of sweetpotatoes. So, detecting sweetpotato leaves is essential for the in-situ identification of sweetpotato varieties and for developing intelligent agricultural systems. Understanding fuel pattern-fire process relationships is key for predicting fire behavior and effects with follow-on benefits to proactive fire management and model validation. To characterize dynamic fire behavior, this thesis leverages empirical data and numerical simulation through two complementary studies.
In the first study, longwave thermal sensors aboard unmanned aerial systems (UAS) were used to capture fine-scale fire behavior in two experimental grass burns. A novel paired design was used to quantify the effects of fuel arrangement on fire behavior with 3.66 m diameter treatments cut to a height of 0.15 m. The relocation of Indonesia's capital city is anticipated to promote inclusive economic growth while embracing cultural diversity. However, this transition may affect ultraviolet (UV) radiation exposure patterns. The study investigated variations in UV exposure in the IKN region, focusing on urban development factors such as land use and population density that affect public health, sun protection, and skin cancer prevention. The research hypothesized that UV radiation is significantly correlated with these factors. As with phenotyping of any microscopic appendages, such as cilia or antennae, phenotyping of root hairs has been a challenge due to their complex intersecting arrangements in two-dimensional images and the technical limitations of automated measurements. Digital Imaging of Root Traits at Microscale (DIRT/μ) is a newly developed algorithm that addresses this issue by computationally resolving intersections and extracting individual root hairs from two-dimensional microscopy images. High-throughput technologies such as DNA microarrays and RNA-seq are used to measure the expression levels of large numbers of genes simultaneously. To support the extraction of biological knowledge, individual gene expression levels are transformed into Gene Co-expression Networks (GCNs). GCNs are analyzed to discover gene modules. GCN construction and analysis is a well-studied topic, for nearly two decades. Self-propelled sprayers are commonly used in agriculture to disperse agrichemicals. These sprayers commonly have two boom wings with dozens of nozzles that disperse the chemicals. Pharmacological agents that prolong action potential duration (APD) to a larger extent at slow rates than at the fast excitation rates typical of ventricular tachycardia exhibit reverse rate dependence. Reverse rate dependence has been linked to the lack of efficacy of class III agents at preventing arrhythmias because the doses required to have an anti-arrhythmic effect at fast rates may have pro-arrhythmic effects at slow rates due to an excessive APD prolongation. Purpose/Objective: Characterize rigorously the preictal period in epilepsy patients to improve the development of seizure prediction techniques. Background/Rationale: 30% of epilepsy patients are not well-controlled on medications and would benefit immensely from reliable seizure prediction. Methods/Methodology: Computational model consisting of in-silico Hodgkin-Huxley neurons arranged in a small-world topology using the Watts-Strogatz algorithm is used to generate synthetic electrocorticographic (ECoG) signals. ECoG data from 18 epilepsy patients is used to validate the model. Unsupervised machine learning is used with both patient and synthetic data to identify potential electrophysiologic biomarkers of the preictal period. The entrainment map, developed by Dr.Diekman and Dr.Bose, is claimed to be a 1-dimensional map that produces a better prediction for phase-locking than methods than the phase response curve for circadian models. In his paper, he constructs the entrainment map for the two-dimensional circadian model, the Novak-Tyson model, and the other two higher-dimensional circadian models. We investigated the impact of sleep and training load of Division - 1 women’s basketball players on their game performance and injury prediction using machine learning algorithms. The data was collected during a pandemic-condensed season with unpredictable interruptions to the games and athletic training schedules. We collected data from sleep monitoring devices, training data from coaches, injury reports from medical staff, and weekly survey data from athletes for 22 weeks.With proper data imputation, interpretable feature set, data balancing, and classifiers, we showed that we could predict game performance and injuries with more than 90% accuracy. A genome-wide association study (GWAS) can be conducted to systematically analyze the contributions of genetic factors to a wide variety of complex diseases. Nevertheless, existing GWASs have provided highly ethnic specific data. Accordingly, to provide data specific to Taiwan, we established a large-scale genetic database in a single medical institution at the China Medical University Hospital. With current technological limitations, microarray analysis can detect only a limited number of single-nucleotide polymorphisms (SNPs) with a minor allele frequency of >1%. Dual graphs have been applied to model RNA secondary structures with pseudoknots, or intertwined base pairs. In previous works, a linear-time algorithm was introduced to partition dual graphs into maximally connected components called blocks and determine whether each block contains a pseudoknot or not. As pseudoknots can not be contained into two different blocks, this characterization allow us to efficiently isolate smaller RNA fragments and classify them as pseudoknotted or pseudoknot-free regions, while keeping these sub-structures intact. While automated feature extraction has had tremendous success in many deep learning algorithms for image analysis and natural language processing, it does not work well for data involving complex internal structures, such as molecules. Data representations via advanced mathematics, including algebraic topology, differential geometry, and graph theory, have demonstrated superiority in a variety of biomolecular applications, however, their performance is often dependent on manual parametrization. Optimal N fertilizer rates for corn (Zea mays L.) vary substantially within and among fields, and by corn growth stages. Improving N side-dressing management can improve fertilizer use efficiency, farmers’ profitability, and the sustainability of crop production. The objective of this study is to introduce a framework along with a methodology that can find the site-specific economically optimal N rates (EONRs) within one field for a particular growing season. Analyzing the correlation between brain volumetric/morphometry features and cognition/behavior in children is important in the field of pediatrics as identifying such relationships can help identify children who may be at risk for illnesses. Bioinformatic analysis is a time-consuming process for labs performing research on various microbiomes. Researchers use tools like Qiime2 to help standardize the bioinformatic analysis methods, but even large, extensible platforms like Qiime2 have drawbacks due to the attention required by researchers. In this project, we propose to automate additional standard lab bioinformatic procedures by eliminating the existing manual process of determining the trim and truncate locations for paired end 2 sequences. The purpose of this thesis is not to explore new ways to apply or to study the general field of linear programming. Rather the emphasis is on applying a particular type of linear programming to a specific problem. In this thesis the classic case of linear programing - the transportation problem – is used to optimize corn co-product logistics between six ethanol producing facilities. At the core, the problem of corn germ logistics lies in transporting products from areas of excess supply to areas with excess demand.
