Micro-swimmers are ubiquitous in nature from soil and water to mammalian bodies and even many technological processes. Common known examples are microbes such as bacteria, micro-algae and micro-plankton, cells such as spermatozoa and organisms such as nematodes. The primary purpose of this dissertation is to expand upon the circle of domain decomposition methods (DDM) which are algorithms that reformulate a boundary value problem in terms of multiple localized problems on subdomains. The first project involves expanding upon DDMs in a relatively mature field: the Helmholtz equation for wave scattering applications. The proposed method is an adaptation of a continuous cross-point Finite Element Non-overlapping DDM algorithm. The usual unbounded computational domain is truncated and then the near-field wave pattern is solved with a parallelized finite element method. This work presents implementation of a hybridized discontinuous Galerkin (DG) method for robust simulation of the hypersonic aerothermoelastic multiphysics system. Simulation of hypersonic vehicles requires accurate resolution of complex multiphysics interactions including the effects of high-speed turbulent flow, extreme heating, and vehicle deformation due to considerable pressure loads and thermal stresses. However, the state-of-the-art procedures for hypersonic aerothermoelasticity are comprised of low-fidelity approaches and partitioned coupling schemes. Inverse problems involve extracting the internal structure of a physical system from noisy measurement data. In many fields, the Bayesian inference is used to address the ill-conditioned nature of the inverse problem by incorporating prior information through an initial distribution. In the nonparametric Bayesian framework, surrogate models such as Gaussian Processes or Deep Neural Networks are used as flexible and effective probabilistic modeling tools to overcome the high-dimensional curse and reduce computational costs. Image representation via machine learning is an approach to quantitatively represent histopathological images of head and neck tumors for future applications of artificial intelligence-assisted pathological diagnosis systems. Objective: This study compares image representations produced by a pre-trained convolutional neural network (VGG16) to those produced by a vision transformer (ViT-L/14) in terms of the classification performance of head and neck tumors. Fine particulate matter or PM2.5 can be described as a pollution particle that has a diameter of 2.5 micrometers or smaller. These pollution particle values are measured by monitoring sites installed across the United States throughout the year. When employing the immersed interface method (IIM) to simulate a fluid flow around a moving rigid object, the immersed object can be replaced by a virtual fluid enclosed by singular forces on the interface between the real and virtual fluids. These forces represent the impact of the rigid motion on the fluid flow and cause jump discontinuities across the interface in the whole flow field. Then, the IIM resolves the fluid flow on a fixed computational domain by directly incorporating the jump conditions across the interface into numerical schemes. Unsupervised Learning studies a class of data processing problems in which only descriptions of objects are known, without label information. Generative Adversarial Networks (GANs) have become among the most widely used unsupervised neural net models. GAN combines two neural nets, generative and discriminative, that work simultaneously. Computational fluid dynamics (CFD) is routinely used for numerically predicting cardiovascular-system medical device fluid flows. Most CFD simulations ignore the suspended cellular phases of blood due to computational constraints, which negatively affects simulation accuracy. A graphics processing unit (GPU) lattice Boltzmann-immersed boundary (LB-IB) CFD software package capable of accurately modelling blood flow is in development by the authors, focusing on the behaviour of plasma and stomatocyte, discocyte and echinocyte red blood cells during flow. Known to be black-box approaches, however, these methods are oftentimes not well understood. Novel space-discretized Finite Differences-based model reductions are proposed for the partial differential equations (PDE) model of a multi-layer Mead-Marcus-type beam with (i) hinged-hinged and (ii) clamped-free boundary conditions. The PDE model describes transverse vibrations for a sandwich beam whose alternating outer elastic layers constrain viscoelastic core layers, which allow transverse shear. The major goal of this project is to design a single boundary sensor, placed at the tip of the beam, to control the overall dynamics on the beam.

Poisson’s equations and Laplace’s equations are important linear partial differential equations (PDEs)
widely used in many applications. Conventional methods for solving PDEs numerically often need to
discretize the space first, making them less efficient for complex shapes. The random walk on spheres
method (WoS) is a grid-free Monte-Carlo method for solving PDEs that does not need to discrete the
space. We draw analogies between WoS and classical rendering algorithms, and find that the WoS
algorithm is conceptually identical to forward path tracing.

The Navier-Stokes equations are used to model fluid flow. Examples include fluid structure interactions in the heart, climate and weather modeling, and flow simulations in computer gaming and entertainment. The equations date back to the 1800s, but research and development of numerical approximation algorithms continues to be an active area. To numerically solve the Navier-Stokes equations we implement a least squares finite element algorithm based on work by Roland Glowinski and colleagues. The direct and adjoint methods are to linearize the time-averaged solution of bounded dynamical systems about one or more design parameters. Hence, such methods are one way to obtain the gradient necessary in locally optimizing a dynamical system’s time-averaged behavior over those design parameters. However, when analyzing nonlinear systems whose solutions exhibit chaos, standard direct and adjoint sensitivity methods yield meaningless results due to time-local instability of the system. The meshless method is an incredibly powerful technique for solving a variety of problems with unparalleled accuracy and efficiency. The pharmacokinetic problem of transdermal drug delivery (TDDD) is one such topic and is of significant complexity. The locally collocated meshless method (LCMM) is developed in solution to this topic. First, the meshless method is formulated to model this transport phenomenon and is then validated against an analytical solution of a pharmacokinetic problem set, to demonstrate this accuracy and efficiency. In many applications of graph analytics, the optimal graph construction is not always straightforward. I propose a novel algorithm to dynamically infer a graph structure on multiple time series by first imposing a state evolution equation on the graph and deriving the necessary equations to convert it into a maximum likelihood optimization problem. The state evolution equation guarantees that edge weights contain predictive power by construction. After running experiments on simulated data, it appears the required optimization is likely non-convex and does not generally produce results significantly better than randomly tweaking parameters, so it is not feasible to use in …
