The cost of bringing a drug to market is astounding and the failure rate is intimidating. Drug discovery has been of limited success under the conventional reductionist model of one-drug-one-gene-one-disease paradigm, where a single disease-associated gene is identified and a molecular binder to the specific target is subsequently designed. Under the simplistic paradigm of drug discovery, a drug molecule is assumed to interact only with the intended on-target. However, small molecular drugs often interact with multiple targets, and those off-target interactions are not considered under the conventional paradigm. Medical image segmentation plays a crucial role in delivering effective patient care in various diagnostic and treatment modalities. Manual delineation of target volumes and all critical structures is a very tedious and highly time-consuming process and introduce uncertainties of treatment outcomes of patients. Fully automatic methods holds great promise for reducing cost and time, while at the same time improving accuracy and eliminating expert variability, yet there are still great challenges. This thesis aims for general robust Neural Machine Translation (NMT) that is agnostic to the test domain. NMT has achieved high quality on benchmarks with closed datasets such as WMT and NIST but can fail when the translation input contains noise due to, for example, mismatched domains or spelling errors. The standard solution is to apply domain adaptation or data augmentation to build a domain-dependent system. However, in real life, the input noise varies in a wide range of domains and types, which is unknown in the training phase. The binary nature of grammaticality judgments and their use to access the structure of syntax are a staple of modern linguistics. However, computational models of natural language rarely make use of grammaticality in their training or application. Furthermore, developments in modern neural NLP have produced a myriad of methods that push the baselines in many complex tasks, but those methods are typically not evaluated from a linguistic perspective. This work studies the generalization of semi-supervised generative adversarial networks (GANs) to regression tasks. A novel feature layer contrasting optimization function, in conjunction with a feature matching optimization, allows the adversarial network to learn from unannotated data and thereby reduce the number of labels required to train a predictive network. An analysis of simulated training conditions is performed to explore the capabilities and limitations of the method. In concert with the semi-supervised regression GANs, an improved label topology and upsampling technique for multi-target regression tasks are shown to reduce data requirements. Spoken language understanding systems are error-prone for several reasons, including individual speech variability. This is manifested in many ways, among which are differences in pronunciation, lexical inventory, grammar and disfluencies. There is, however, a lot of evidence pointing to stable language usage within subgroups of a language population. We call these subgroups linguistic subcultures.

We explore low-cost solutions for efficiently improving the 3D pose estimation problem of a single camera moving in an unfamiliar environment. The visual odometry (VO) task -- as it is called when using computer vision to estimate egomotion -- is of particular interest to mobile robots as well as humans with visual impairments. The payload capacity of small robots like micro-aerial vehicles (drones) requires the use of portable perception equipment, which is constrained by size, weight, energy consumption, and processing power. Selecting the best prediction from a set of candidates is an essential problem for many spoken language processing tasks, including automatic speech recognition (ASR) and spoken keyword spotting (KWS). Generally, the selection is determined by a confidence score assigned to each candidate. Calibrating these confidence scores (i.e., rescoring them) could make better selections and improve the system performance. This dissertation focuses on using tailored language models to rescore ASR hypotheses as well as keyword search results for ASR-based KWS.

We address the problem of identifying objects of interest in 3D images as a set of related tasks involving localization of objects within a scene, segmentation of observed object instances from other scene elements, classifying detected objects into semantic categories, and estimating the 3D pose of detected objects within the scene. The increasing availability of 3D sensors motivates us to leverage large amounts of 3D data to train machine learning models to address these tasks in 3D images. It has been hypothesized that neural network models with cyclic connectivity may be more powerful than their feed-forward counterparts. This thesis investigates this hypothesis in several ways. We study the gradient estimation and optimization procedures for several variants of these networks. We show how the convergence of the gradient estimation procedures are related to the properties of the networks. Then we consider how to tune the relative rates of gradient estimation and parameter adaptation to ensure successful optimization in these models. Much of the world's sea ice and snow covers the most inhospitable places, making measurements from satellite-based remote sensors essential. Machine learning and pattern recognition techniques have been successfully applied to algorithmic problems in free groups. In this dissertation, we seek to extend these techniques to finitely presented non-free groups, in particular to polycyclic and metabelian groups that are of interest to non-commutative cryptography.
As a prototypical example, we utilize supervised learning methods to construct classifiers that can solve the conjugacy decision problem, i.e., determine whether or not a pair of elements from a specified group are conjugate. This study describes a set of document- and sentence-level classification models designed to automate the task of determining the argument stance (for or against) of a student argumentative essay and the task of identifying any arguments in the essay that provide reasons in support of that stance. A suggested application utilizing these models is presented which involves the automated extraction of a single-sentence summary of an argumentative essay. This summary sentence indicates the overall argument stance of the essay from which the sentence was extracted and provides a representative argument in support of that stance.
