Interactive or branching stories are engaging and can be embedded into digital systems for a variety of purposes, but their size and complexity makes it difficult and time-consuming for humans to author them. Narrative planning algorithms can automatically generate large branching stories with guaranteed causal consistency, using a hand-authored library of story content pieces. The usability of such a system depends on both the quality of the narrative model upon which it is built and the ability of the user to create the story content library.

Computational modeling is an invaluable tool in the drug discovery process either for small ligand or protein therapeutics. The widespread availability of protein X-Ray Crystal and Cryo-Electron Microscopy (Cryo-EM) structures has allowed for more accurate molecular dynamics (MD) simulations that are not reliant on methods such as homology modeling, which may produce structures that require significant computational time to demonstrate their stability. In this thesis we describe several novel methodologies for the computationally efficient modeling of protein/ligand and protein/protein complexes that may be employed within both large-scale virtual screenings and lead compound optimization. The ability of molecular property prediction is of great significance to drug discovery, human health, and environmental protection. Despite considerable efforts, quantitative prediction of various molecular properties remains a challenge. Although some machine learning models, such as bidirectional encoder from transformer, can incorporate massive unlabeled molecular data into molecular representations via a self-supervised learning strategy, it neglects three-dimensional (3D) stereochemical information. We present Markov Decision Processes with Embedded Agents (MDPEAs), an extension of multi-agent POMDPs that allow for the modeling of environments that can change the actuators, sensors, and learning function of the agent, e.g., a household robot which could gain and lose hardware from its frame, or a sovereign software agent which could encounter viruses on computers that modify its code. We show several toy problems for which standard reinforcement-learning methods fail to converge, and give an algorithm, `just-copy-it`, which learns some of them. In this thesis, technical challenges in analyzing longitudinal administrative claims data are addressed and novel deep learning based models are proposed for multi-stream data analysis and disease prediction tasks. Agents make decisions based on their preferences. Thus, to predict their decisions one has to learn the agent's preferences. A key step in the learning process is selecting a model to represent those preferences. We studied this problem by borrowing techniques from the algorithm selection problem to analyze preference example sets and select the most appropriate preference representation for learning. We approached this problem in multiple steps.

The interaction of rich virtual characters can produce interesting narratives and enhance user experience in virtual environments. Images provide direct evidence for the position and orientation of the camera in space, known as camera pose. Traditionally, the problem of estimating the camera pose requires reference data for determining image correspondence and leveraging geometric relationships between features in the image. Recent advances in deep learning have led to a new class of methods that regress the pose directly from a single image.

Recurrent neural networks (RNNs) have been successfully used on a wide range of sequential data problems. A well-known difficulty in using RNNs is the vanishing or exploding gradient problem. Recently, there have been several different RNN architectures that try to mitigate this issue by maintaining an orthogonal or unitary recurrent weight matrix. One such architecture is the scaled Cayley orthogonal recurrent neural network (scoRNN), which parameterizes the orthogonal recurrent weight matrix through a scaled Cayley transform. Road crashes are one of the main causes of death in the United States. To reduce the number of accidents, roadway assessment programs take a proactive approach, collecting data and identifying high-risk roads before crashes occur. However, the cost of data acquisition and manual annotation has restricted the effect of these programs. In this thesis, we propose methods to automate the task of roadway safety assessment using deep learning. Specifically, we trained convolutional neural networks on publicly available roadway images to predict safety-related metrics: the star rating score and free-flow speed. Background: Robotic exoskeleton devices enable individuals with lower extremity weakness to stand up and walk over ground with full weight-bearing and reciprocal gait. Limited information is available on how a robotic exoskeleton affects gait characteristics.

Objective: The purpose of this study was to examine whether wearing a robotic exoskeleton affects temporospatial parameters, kinematics, and muscle activity during gait.

Recurrent neural networks (RNNs) are state of the art sequential machine learning tools, but have difficulty learning sequences with long-range dependencies due to the exponential growth or decay of gradients backpropagated through the RNN. Some methods overcome this problem by modifying the standard RNN architecure to force the recurrent weight matrix W to remain orthogonal throughout training. The first half of this thesis presents a novel orthogonal RNN architecture that enforces orthogonality of W by parametrizing with a skew-symmetric matrix via the Cayley transform.
