Graph Neural Networks (GNNs) are widely recognized for their potential in learning from graph-structured data and solving complex problems. However, optimal performance and applicability of GNNs have been an open-ended challenge. This dissertation presents a series of substantial advances addressing this problem. First, we investigate attention-based GNNs, revealing a critical shortcoming: their ignorance of cardinality information that impacts their discriminative power. To rectify this, we propose Cardinality Preserved Attention (CPA) models that can be applied to any attention-based GNNs, which exhibit a marked improvement in performance. The work is motivated by the need for a universal theoretical model capable of describing the integration of physical, virtual, and conceptual spaces, particularly in response to increasing fragmentation across contemporary communication systems.

Many aspects of language can be categorized as quasi-regular: the relationship between the inputs and outputs is systematic but allows many exceptions. Common domains that contain quasi-regularity include morphological inflection and grapheme-phoneme mapping. How humans process quasi-regularity has been debated for decades. This thesis implemented modern neural network models, transformer models, on two tasks: English past tense inflection and Chinese character naming, to investigate how transformer models perform quasi-regularity tasks. An unsupervised learning pipeline for discrete Bayesian networks is proposed to facilitate prediction, decision making, discovery of patterns, and transparency in challenging real-world AI applications, and contend with data limitations. We explore methods for discretizing data, and notably apply the pipeline to prediction and prevention of preterm birth.

Although chatbots such as ChatGPT can facilitate cost-effective text generation and editing, factually incorrect responses (hallucinations) limit their utility. This study evaluates one particular type of hallucination: fabricated bibliographic citations that do not represent actual scholarly works. We used ChatGPT-3.5 and ChatGPT-4 to produce short literature reviews on 42 multidisciplinary topics, compiling data on the 636 bibliographic citations (references) found in the 84 papers. We then searched multiple databases and websites to determine the prevalence of fabricated citations, to identify errors in the citations to non-fabricated papers, and to evaluate adherence to APA citation format. In this work, I introduce the Finite Gaussian Neuron (FGN), a novel neuron architecture for artificial neural networks aimed at protecting against adversarial attacks.
Since 2014, artificial neural networks have been known to be vulnerable to adversarial attacks, which can fool the network into producing wrong or nonsensical outputs by making humanly imperceptible alterations to inputs. While defenses against adversarial attacks have been proposed, they usually involve retraining a new neural network from scratch, a costly task.

In 2019, New York State Education Department announced 54.6% of all students in grades 3 to 8 not meeting the standard of reading proficiency. Motivated by the need for a more efficient intervention model, we propose a recommender system to leverage the technology in machine learning to recommend suitable reading materials for effective intervention. The recommendation is based on the student's prior reading comprehension assessments and also assessments of other students at the same grade level using collaborative filtering. Background

Estimating tumor purity is especially important in the age of precision medicine. Purity estimates have been shown to be critical for correction of tumor sequencing results, and higher purity samples allow for more accurate interpretations from next-generation sequencing results. Molecular-based purity estimates using computational approaches require sequencing of tumors, which is both time-consuming and expensive.

Methods

Here we propose an approach, weakly-supervised purity (wsPurity), which can accurately quantify tumor purity within a digitally captured hematoxylin and eosin (H&E) stained histological slide, using several types of cancer from The Cancer Genome Atlas (TCGA) as a proof-of-concept.

Purpose: To differentiate polypoidal choroidal vasculopathy (PCV) from choroidal neovascularization (CNV) and to determine the extent of PCV from fluorescein angiography (FA) using attention-based deep learning networks.

Methods: We build two deep learning networks for diagnosis of PCV using FA, one for detection and one for segmentation. Attention-gated convolutional neural network (AG-CNN) differentiates PCV from other types of wet age-related macular degeneration. We propose a new deep convolutional cephalometric landmark detection framework for orthodontic treatment. Our proposed method consists of two major steps: landmark detection using a deep neural network for object detection, and landmark repair to ensure one instance per landmark class. For landmark detection, we modify the loss function of the backbone network YOLOv3 to eliminate the constrains on the bounding box and incorporate attention mechanism to improve the detection accuracy. Abstract—A model’s interpretability is essential to many practical applications such as clinical decision support systems. In this paper, a novel interpretable machine learning method is presented, which can model the relationship between input variables and responses in humanly understandable rules. The method is built by applying tropical geometry to fuzzy inference systems, wherein variable encoding functions and salient rules can be discovered by supervised learning. Street flooding is problematic in urban areas, where impervious surfaces, such as concrete, brick, and asphalt prevail, impeding the infiltration of water into the ground. During rain events, water ponds and rise to levels that cause considerable economic damage and physical harm. The main goal of this dissertation is to develop novel approaches toward the comprehension of urban flood risk using data science techniques on crowd-sourced data. Machine-assisted treatment selection commonly follows one of two paradigms: a fully personalized paradigm which ignores any possible clustering of patients; or a sub-grouping paradigm which ignores personal differences within the identified groups. While both paradigms have shown promising results, each of them suffers from important limitations. In this article, we propose a novel deep learning-based treatment selection approach that is shown to strike a balance between the two paradigms using latent-space prototyping.
