The full extent of the impact of deep learning models on structural biology will depend on their ability to provide novel biological insights. The field of structure prediction, where deep learning has produced miraculously accurate results, is at a critical stage of benefiting from the methods in interpretable deep learning. Computational modeling is an invaluable tool in the drug discovery process either for small ligand or protein therapeutics. The widespread availability of protein X-Ray Crystal and Cryo-Electron Microscopy (Cryo-EM) structures has allowed for more accurate molecular dynamics (MD) simulations that are not reliant on methods such as homology modeling, which may produce structures that require significant computational time to demonstrate their stability. In this thesis we describe several novel methodologies for the computationally efficient modeling of protein/ligand and protein/protein complexes that may be employed within both large-scale virtual screenings and lead compound optimization. We propose a new deep convolutional cephalometric landmark detection framework for orthodontic treatment. Our proposed method consists of two major steps: landmark detection using a deep neural network for object detection, and landmark repair to ensure one instance per landmark class. For landmark detection, we modify the loss function of the backbone network YOLOv3 to eliminate the constrains on the bounding box and incorporate attention mechanism to improve the detection accuracy. For landmark repair, a triangle mesh is generated from the average face to eliminate superfluous instances, followed by estimation of missing landmarks from the detected ones using Laplacian Mesh. …

Patient care in intensive care environments is complex, time-sensitive, and data-rich, factors that make these settings particularly well-suited to clinical decision support (CDS). A wide range of CDS interventions have been used in intensive care unit environments. The field needs well-designed studies to identify the most effective CDS approaches. Evolving artificial intelligence and machine learning models may reduce information-overload and enable teams to take better advantage of the large volume of patient data available to them. It is vital to effectively integrate new CDS into clinical workflows and to align closely with the cognitive processes of frontline clinicians.

The objective of this research is to investigate the feasibility of applying behavioral predictive analytics to optimize patient engagement in diabetes self-management, and to gain insights on the potential of infusing a chatbot with NLP technology for discovering health-related social needs. In the U.S., less than 25% of patients actively engage in self-health management even though self-health management has been reported to associate with improved health outcomes and reduced healthcare costs. Deep learning (DL) models have provided the state-of-the-art performance in a wide variety of medical imaging benchmarking challenges, including the Brain Tumor Segmentation (BraTS) challenges. However, the task of focal pathology multi-compartment segmentation (e.g., tumor and lesion sub-regions) is particularly challenging, and potential errors hinder the translation of DL models into clinical workflows. Quantifying the reliability of DL model predictions in the form of uncertainties, could enable clinical review of the most uncertain regions, thereby building trust and paving the way towards clinical translation. Designing earplugs adapted for the widest number of earcanals requires acoustical test fixtures (ATFs) geometrically representative of the population. Most existing ATFs are equipped with unique sized straight cylindrical earcanals, considered representative of average human morphology, and are therefore unable to assess how earplugs can fit different earcanal morphologies. In this study, a methodology to cluster earcanals as a function of their morphologies with the objective of designing artificial ears dedicated to sound attenuation measurement is developed and applied to a sample of Canadian workers’ earcanals. Genotype imputation has a wide range of applications in genome-wide association study (GWAS), including increasing the statistical power of association tests, discovering trait-associated loci in meta-analyses, and prioritizing causal variants with fine-mapping. In recent years, deep learning (DL) based methods, such as sparse convolutional denoising autoencoder (SCDA), have been developed for genotype imputation. There is a need to identify biomarkers predictive of response to neoadjuvant chemotherapy (NACT) in triple-negative breast cancer (TNBC). We previously obtained evidence that a polyamine signature in the blood is associated with TNBC development and progression. In this study, we evaluated whether plasma polyamines and other metabolites may identify TNBC patients who are less likely to respond to NACT. Pre-treatment plasma levels of acetylated polyamines were elevated in TNBC patients that had moderate to extensive tumor burden (RCB-II/III) following NACT compared to those that achieved a complete pathological response (pCR/RCB-0) or had minimal residual disease (RCB-I). Real-Time Advanced Eye Movements Analysis Pipeline (RAEMAP) is an advanced pipeline to analyze traditional positional gaze measurements as well as advanced eye gaze measurements. The proposed implementation of RAEMAP includes real-time analysis of fixations, saccades, gaze transition entropy, and low/high index of pupillary activity. RAEMAP will also provide visualizations of fixations, fixations on AOIs, heatmaps, and dynamic AOI generation in real-time. This paper outlines the proposed architecture of RAEMAP.

Introduction: Severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2), famously known as COVID-19, has quickly become a global pandemic. Chest X-ray (CXR) imaging has proven reliable, fast, and cost-effective for identifying COVID-19 infections, which proceeds to display atypical unilateral patchy infiltration in the lungs like typical pneumonia. We employed the deep convolutional neural network (DCNN) ResNet-34 to detect and classify CXR images from patients with COVID-19 and Viral Pneumonia and Normal Controls.

The location of an EEG signal as well as the frequencies at which its neuronal constituents fire correlate with behavioral tasks, including discrete states of motor activity. A mathematical model is built to help medical decision-makers take action of statin initiation under uncertainty in future prediabetes progressions. EBV infection occurs in around 10% of gastric cancer cases and represents a distinct subtype, characterized by a unique mutation profile, hypermethylation, and overexpression of PD-L1. Moreover, EBV positive gastric cancer tends to have higher immune infiltration and a better prognosis. EBV infection status in gastric cancer is most commonly determined using PCR and in situ hybridization, but such a method requires good nucleic acid preservation. Detection of EBV status with histopathology images may complement PCR and in situ hybridization as a first step of EBV infection assessment. With this thesis we intend to predict the movement of the shuttlecock given ten frames of a video for the each of the next ten frames. We also present a new regression model for the prediction of the frames called PIFR [Present Imputation and Future Regression] which consists of two models prepared for the same. Both the models try to predict the “future” position of the shuttlecock, the players and their rackets. There are two parts of the prediction network: An object detection stage based YOLO and the regression model. [40]

Machine-assisted treatment selection commonly follows one of two paradigms: a fully personalized paradigm which ignores any possible clustering of patients; or a sub-grouping paradigm which ignores personal differences within the identified groups. While both paradigms have shown promising results, each of them suffers from important limitations. In this article, we propose a novel deep learning-based treatment selection approach that is shown to strike a balance between the two paradigms using latent-space prototyping. In this dissertation, we studied several applications of artificial intelligence applications to healthcare. In the first chapter, we examined a machine learning algorithm for classifying patients presenting to the emergency department with acute respiratory distress syndrome (ARDS). Patients presenting with this life-threatening condition require a quick and accurate assessment of whether the condition is infectious or cardiac in etiology as the treatments for these etiologies of ARDS differ significantly. Unsupervised anomaly detection (UAD) learns one-class classifiers exclusively with normal (i.e., healthy) images to detect any abnormal (i.e., unhealthy) samples that do not conform to the expected normal patterns. UAD has two main advantages over its fully supervised counterpart. Firstly, it is able to directly leverage large datasets available from health screening programs that contain mostly normal image samples, avoiding the costly manual labelling of abnormal samples and the subsequent issues involved in training with extremely class-imbalanced data.
