Geometric Facility Location Problems On Uncertain Data, Jingru Zhang
Geometric Facility Location Problems On Uncertain Data, Jingru Zhang
All Graduate Theses and Dissertations, Spring 1920 to Summer 2023
In this dissertation, we study several facility location problems on uncertain data. We mainly consider the k-center problem and many of its variations. These are classical problems in computer science and operations research. These problems on deterministic data have been studied extensively in the literature. We consider them on uncertain data because data in the real world is often associated with uncertainty due to measurement inaccuracy, sampling discrepancy, outdated data sources, resource limitation, etc. Although we focus on the theoretical study, the algorithms developed in this dissertation may find applications in other areas such as data clustering, wireless sensor …
Intuition: Role, Biases, Cognitive Basis, And A Hypothetical Synergistic Explanation Of Intuitive Brain Operations, Jens G. Pohl
Intuition: Role, Biases, Cognitive Basis, And A Hypothetical Synergistic Explanation Of Intuitive Brain Operations, Jens G. Pohl
Collaborative Agent Design (CAD) Research Center
This paper explores the characteristics of the intuitive responses that are generated by our brain continuously in an automatic and effortless manner. However, while intuition is a very powerful mechanism, it is also subject to many biasing influences. The author discusses the role of intuition, examines representative examples of biasing influences, compares cognitive theories of intuition advanced by Simon (2002), Klein (2003 and 1999), and Kahneman (2011), and then advances a hypothetical explanation of the neurological operations underlying intuition based on Hebbian rules (Hebb 1949) of plasticity in combination with synergetic principles.
Decoupling Information And Connectivity In Information-Centric Networking, Hila Ben Abraham, Jyoti Parwatikar, John Dehart, Adam Drescher, Patrick Crowley
Decoupling Information And Connectivity In Information-Centric Networking, Hila Ben Abraham, Jyoti Parwatikar, John Dehart, Adam Drescher, Patrick Crowley
All Computer Science and Engineering Research
This paper introduces and demonstrates the concept of Information-Centric Transport as a mechanism for cleanly decoupling the information plane from the connectivity plane in Information-Centric Networking (ICN) architectures, such as NDN and CICN. These are coupled in today's incarnations of NDN and CICN through the use of forwarding strategy, which is the architectural component for deciding how to forward packets in the presence of either multiple next-hop options or dynamic feedback. As presently designed, forwarding strategy is not sustainable: application developers can only confidently specify strategy if they understand connectivity details, while network node operators can only confidently assign strategies …
Forest Understory Trees Can Be Segmented Accurately Within Sufficiently Dense Airborne Laser Scanning Point Clouds, Hamid Hamraz, Marco A. Contreras, Jun Zhang
Forest Understory Trees Can Be Segmented Accurately Within Sufficiently Dense Airborne Laser Scanning Point Clouds, Hamid Hamraz, Marco A. Contreras, Jun Zhang
Computer Science Faculty Publications
Airborne laser scanning (LiDAR) point clouds over large forested areas can be processed to segment individual trees and subsequently extract tree-level information. Existing segmentation procedures typically detect more than 90% of overstory trees, yet they barely detect 60% of understory trees because of the occlusion effect of higher canopy layers. Although understory trees provide limited financial value, they are an essential component of ecosystem functioning by offering habitat for numerous wildlife species and influencing stand development. Here we model the occlusion effect in terms of point density. We estimate the fractions of points representing different canopy layers (one overstory and …

Data Extraction From Web Tables: The Devil Is In The Details, George Nagy, Sharad C. Seth, Dongpu Jin, David W. Embley, Spencer Machado, Mukkai Krishnamoorthy
School of Computing: Conference and Workshop Papers
We present a method based on header paths for efficient and complete extraction of labeled data from tables meant for humans. Although many table configurations yield to the proposed syntactic analysis, some require access to semantic knowledge. Clicking on one or two critical cells per table, through a simple interface, is sufficient to resolve most of these problem tables. Header paths, a purely syntactic representation of visual tables, can be transformed (“factored”) into existing representations of structured data such as category trees, relational tables, and RDF triples. From a random sample of 200 web tables from ten large statistical web …
End-To-End Conversion Of Html Tables For Populating A Relational Database, George Nagy, David W. Embley, Sharad C. Seth
End-To-End Conversion Of Html Tables For Populating A Relational Database, George Nagy, David W. Embley, Sharad C. Seth
School of Computing: Conference and Workshop Papers
Automating the conversion of human-readable HTML tables into machine-readable relational tables will enable end-user query processing of the millions of data tables found on the web. Theoretically sound and experimentally successful methods for index-based segmentation, extraction of category hierarchies, and construction of a canonical table suitable for direct input to a relational database are demonstrated on 200 heterogeneous web tables. The methods are scalable: the program generates the 198 Access compatible CSV files in ~0.1s per table (two tables could not be indexed).

Open Educational Resources
This tutorial was created to accompany the GIS Practicum, a day-long workshop offered by the Newman Library at Baruch College CUNY that introduces participants to geographic information systems (GIS) using the open source software QGIS. The practicum introduces GIS as a concept for envisioning information and as a tool for conducting geographic analyses and creating maps. Participants learn how to navigate a GIS interface, how to prepare layers and conduct a basic geographic analysis, and how to create thematic maps. This tutorial was written using QGIS version 2.18 "Las Palmas", a cross-platform (Windows, Mac, Linux) desktop GIS software package.
A Pattern Approach To Examine The Design Space Of Spatiotemporal Visualization, Chen Guo
A Pattern Approach To Examine The Design Space Of Spatiotemporal Visualization, Chen Guo
Department of Computer Graphics Technology Degree Theses
Pattern language has been widely used in the development of visualization systems. This dissertation applies a pattern language approach to explore the design space of spatiotemporal visualization. The study provides a framework for both designers and novices to communicate, develop, evaluate, and share spatiotemporal visualization design on an abstract level. The touchstone of the work is a pattern language consisting of fifteen design patterns and four categories. In order to validate the design patterns, the researcher created two visualization systems with this framework in mind. The first system displayed the daily routine of human beings via a polygon-based visualization. The …

© 2017 The Author(s). Background: Edit distance is a well established metric to quantify how dissimilar two strings are by counting the minimum number of operations required to transform one string into the other. It is utilized in the domain of human genomic sequence similarity as it captures the requirements and leads to a better diagnosis of diseases. However, in addition to the computational complexity due to the large genomic sequence length, the privacy of these sequences are highly important. As these genomic sequences are unique and can identify an individual, these cannot be shared in a plaintext. Methods: In …

Computer Science Faculty Scholarship
The exploration of multidimensional datasets of all possible sizes and dimensions is a long-standing challenge in knowledge discovery, machine learning, and visualization. While multiple efficient visualization methods for n-D data analysis exist, the loss of information, occlusion, and clutter continue to be a challenge. This paper proposes and explores a new interactive method for visual discovery of n-D relations for supervised learning. The method includes automatic, interactive, and combined algorithms for discovering linear relations, dimension reduction, and generalization for non-linear relations. This method is a special category of reversible General Line Coordinates (GLC). It produces graphs in 2-D that represent …

An Analysis Of The Application Of Simplified Silhouette To The Evaluation Of K-Means Clustering Validity, Fei Wang, Hector-Hugo Franco-Penya, John D. Kelleher, John Pugh, Robert J. Ross
Conference papers
Silhouette is one of the most popular and effective internal measures for the evaluation of clustering validity. Simplified Silhouette is a computationally simplified version of Silhouette. However, to date Simplified Silhouette has not been systematically analysed in a specific clustering algorithm. This paper analyses the application of Simplified Silhouette to the evaluation of k-means clustering validity and compares it with the k-means Cost Function and the original Silhouette from both theoretical and empirical perspectives. The theoretical analysis shows that Simplified Silhouette has a mathematical relationship with both the k-means Cost Function and the original Silhouette, while empirically, we show that …

Merging Peg Solitaire In Graphs, John Engbers, Ryan Weber
Merging Peg Solitaire In Graphs, John Engbers, Ryan Weber
Mathematics, Statistics and Computer Science Faculty Research and Publications
Peg solitaire has recently been generalized to graphs. Here, pegs start on all but one of the vertices in a graph. A move takes pegs on adjacent vertices x and y, with y also adjacent to a hole on vertex z, and jumps the peg on x over the peg ony to z, removing the peg on y. The goal of the game is to reduce the number of pegs to one.
We introduce the game merging peg solitaire on graphs, where a move takes pegs on vertices x and z (with a hole on y) and merges them to …

Background: A unique combination of mechanical, physiochemical and biological forces influences granulation during processes of anaerobic digestion. Understanding this process requires a systems biology approach due to the need to consider not just single-cell metabolic processes, but also the multicellular organization and development of the granule.
Results: In this computational experiment, we address the role that physiochemical and biological processes play in granulation and provide a literature-validated working model of anaerobic granule de novo formation. The agent-based model developed in a cDynoMiCs simulation environment successfully demonstrated a de novo granulation in a glucose fed system, with the average specific methanogenic …

In the era of new technologies, computer scientists deal with massive data of size hundreds of terabytes. Smart cities, social networks, health care systems, large sensor networks, etc. are constantly generating new data. It is non-trivial to extract knowledge from big datasets because traditional data mining algorithms run impractically on such big datasets. However, distributed systems have come to aid this problem while introducing new challenges in designing scalable algorithms. The transition from traditional algorithms to the ones that can be run on a distributed platform should be done carefully. Researchers should design the modern distributed algorithms based on the …

Testing The Independence Hypothesis Of Accepted Mutations For Pairs Of Adjacent Amino Acids In Protein Sequences, Jyotsna Ramanan, Peter Revesz
School of Computing: Faculty Publications
Evolutionary studies usually assume that the genetic mutations are independent of each other. However, that does not imply that the observed mutations are independent of each other because it is possible that when a nucleotide is mutated, then it may be biologically beneficial if an adjacent nucleotide mutates too. With a number of decoded genes currently available in various genome libraries and online databases, it is now possible to have a large-scale computer-based study to test whether the independence assumption holds for pairs of adjacent amino acids. Hence the independence question also arises for pairs of adjacent amino acids within …

During rheumatoid arthritis (RA), Tumor Necrosis Factor (TNF) activates fibroblast-like synoviocytes (FLS) inducing in a temporal order a constellation of genes, which perpetuate synovial inflammation. Although the molecular mechanisms regulating TNF-induced transcription are well characterized, little is known about the impact of mRNA stability on gene expression and the impact of TNF on decay rates of mRNA transcripts in FLS. To address these issues we performed RNA sequencing and genome-wide analysis of the mRNA stabilome in RA FLS. We found that TNF induces a biphasic gene expression program: initially, the inducible transcriptome consists primarily of unstable transcripts but progressively switches …

Recent advances in deep learning have enabled researchers across many disciplines to uncover new insights about large datasets. Deep neural networks have shown applicability to image, time-series, textual, and other data, all of which are available in a plethora of research fields. However, their computational complexity and large memory overhead requires advanced software and hardware technologies to train neural networks in a reasonable amount of time. To make this possible, there has been an influx in development of deep learning software that aim to leverage advanced hardware resources. In order to better understand the performance implications of deep learning frameworks …
