Phylogenetic studies aim to discover evolutionary relationships and histories. These studies are based on similarities of morphological characters and molecular sequences. Currently, widely accepted phylogenetic approaches are based on multiple sequence alignments, which analyze shared gene datasets and concatenate/coalesce these results to a final phylogeny with maximum support. However, these approaches still have limitations, and often have conflicting results with each other. Reconstructing ancestral genomes helps us understand mechanisms and corresponding consequences of evolution. Most existing genome level phylogeny and ancestor reconstruction methods can only process simplified real genome datasets or simulated datasets with identical genome content, unique genome markers, …

© 2017 by the authors. Recently, various unicast routing protocols have been proposed to deliver measured data from the sensor node to the sink node within the predetermined deadline in wireless sensor networks. In parallel with their approaches, some applications demand the specific service, which is based on broadcast to all nodes within the deadline, the feasible real-time traffic model and improvements in energy efficiency. However, current protocols based on either flooding or one-to-one unicast cannot meet the above requirements entirely. Moreover, as far as the authors know, there is no study for the real-time broadcast protocol to support the …

Earring: Efficient Authentication Of Outsourced Record Matching, Boxiang Dong, Hui Wang
Department of Computer Science Faculty Scholarship and Creative Works
Cloud computing enables the outsourcing of big data analytics, where a third-party server is responsible for data management and processing. In this paper, we consider the outsourcing model in which a third-party server provides record matching as a service. In particular, given a target record, the service provider returns all records from the outsourced dataset that match the target according to specific distance metrics. Identifying matching records in databases plays an important role in information integration and entity resolution. A major security concern of this outsourcing paradigm is whether the service provider returns the correct record matching results. To solve …

Debugging is difficult. Recent studies show that automatic bug localization techniques have limited usefulness. One of the reasons is that programmers typically have to understand why the program fails before fixing it. In this work, we aim to help programmers understand a bug by automatically generating likely invariants which are violated in the failed tests. Given a program with an initial assertion and at least one test case failing the assertion, we first generate random test cases, identify potential bug locations through bug localization, and then generate program state mutation based on active learning techniques to identify a predicate 'explaining' …

Multi-Step Tokenization Of Automated Clearing House Payment Transactions, Privin Alexander
USF Tampa Graduate Theses and Dissertations
Since its beginnings in 1974, the Automated Clearing House (ACH) network has grown into one of the largest, safest, and most efficient payment systems in the world. An ACH transaction is an electronic funds transfer between bank accounts using a batch processing system.
Currently, the ACH Network moves almost $43 trillion and 25 billion electronic financial transactions each year. With the increasing movement toward an electronic, interconnected and mobile infrastructure, it is critical that electronic payments work safely and efficiently for all users. ACH transactions carry sensitive data, such as a consumer's name, account number, tax identification number, account holder …

Perfect Ratings With Negative Comments: Learning From Contradictory Patient Survey Responses, Andrew S. Gallan, Marina Girju, Roxana Girju
Patient Experience Journal
This research explores why patients give perfect domain scores yet provide negative comments on surveys. In order to explore this phenomenon, vendor-supplied in-patient survey data from eleven different hospitals of a major U.S. health care system were utilized. The dataset included survey scores and comments from 56,900 patients, collected from January 2015 through October 2016. Of the total number of responses, 30,485 (54%) contained at least one comment. For our analysis, we use a two-step approach: a quantitative analysis on the domain scores augmented by a qualitative text analysis of patients’ comments. To focus the research, we start by building …

Conference Papers
An important aspect of the management and control of modern data centers is cooling and energy optimization. Airflow and temperature measurements are key components for modeling and predicting environmental changes and cooling demands. For this, a wireless sensor network (WSN) can facilitate the sensor deployment and data collection in a changing environment. However, the challenging characteristics of these scenarios, e.g., temperature fluctuations, noise, and large amounts of metal surfaces and wiring, make it difficult to predict network behavior and therefore network planning and deployment. In this paper we report a 17-month long deployment of 30 wireless sensor nodes in a …

Constructing A Clinical Research Data Management System, Michael C. Quintero
Constructing A Clinical Research Data Management System, Michael C. Quintero
USF Tampa Graduate Theses and Dissertations
Clinical study data is usually collected without knowing what kind of data is going to be collected in advance. In addition, all of the possible data points that can apply to a patient in any given clinical study is almost always a superset of the data points that are actually recorded for a given patient. As a result of this, clinical data resembles a set of sparse data with an evolving data schema. To help researchers at the Moffitt Cancer Center better manage clinical data, a tool was developed called GURU that uses the Entity Attribute Value model to handle …

Posters-at-the-Capitol
The rapidly adopted idea of everyday devices being interconnected and being controllable from across the globe has come to be known as the Internet of Things (IoT). In every home or business there are now connected devices such as lights, locks, thermostats, and even medical devices which have created a much larger attack surface for every network and could increase the possibility of serious damage if they are compromised. Connected devices are even found in hospitals, power plants, and other secure facilities. Safety and security of networks are imperative not only for secure military installations or infrastructure sites, but also …

Automatic Loop-Invariant Generation And Refinement Through Selective Sampling, Jiaying Li, Jun Sun, Li Li, Quang Loc Le, Shang-Wei Lin
Research Collection School Of Computing and Information Systems
Automatic loop-invariant generation is important in program analysis and verification. In this paper, we propose to generate loop-invariants automatically through learning and verification. Given a Hoare triple of a program containing a loop, we start with randomly testing the program, collect program states at run-time and categorize them based on whether they satisfy the invariant to be discovered. Next, classification techniques are employed to generate a candidate loop-invariant automatically. Afterwards, we refine the candidate through selective sampling so as to overcome the lack of sufficient test cases. Only after a candidate invariant cannot be improved further through selective sampling, we …
Strong-Dism: A First Attempt To A Dynamically Typed Assembly Language (D-Tal), Ivory Hernandez
Strong-Dism: A First Attempt To A Dynamically Typed Assembly Language (D-Tal), Ivory Hernandez
USF Tampa Graduate Theses and Dissertations
Dynamically Typed Assembly Language (D-TAL) is not only a lightweight and effective solution to the gap generated by the drop in security produced by the translation of high-level language instructions to low-level language instructions, but it considerably eases up the burden generated by the level of complexity required to implement typed assembly languages statically. Although there are tradeoffs between the static and dynamic approaches, focusing on a dynamic approach leads to simpler, easier to reason about, and more feasible ways to understand deployment of types over monomorphically-typed or untyped intermediate languages. On this occasion, DISM, a simple but powerful and …

Internet Protocol Captioned Telephone Service is a service for people with hearing loss, allowing them to communicate effectively by having a human Communications Assistant transcribe the call and equipment that displays the transcription in near real time. The current state of the art for ASR is considered with regard to automating such service. Recent results on standard tests are examined and appropriate metrics for ASR performance in captioning are discussed. Possible paths for developing fully-automated telephone captioning services are examined and the effort involved is evaluated.

Research Collection School Of Computing and Information Systems
In this paper, we propose an approach to detecting project-specific recurring designs in code base and abstracting them into design templates as reuse opportunities. The mined templates allow programmers to make further customization for generating new code. The generated code involves the code skeleton of recurring design as well as the semi-implemented code bodies annotated with comments to remind programmers of necessary modification. We implemented our approach as an Eclipse plugin called MICoDe. We evaluated our approach with a reuse simulation experiment and a user study involving 16 participants. The results of our simulation experiment on 10 open source Java …

Fib: Squeezing Loop Invariants By Interpolation Between Forward/Backward Predicate Transformers, Shang-Wei Lin, Jun Sun, Hao Xiao, Yang Liu, David Sana, Henri Hansen
Research Collection School Of Computing and Information Systems
Loop invariant generation is a fundamental problem in program analysis and verification. In this work, we propose a new approach to automatically constructing inductive loop invariants. The key idea is to aggressively squeeze an inductive invariant based on Craig interpolants between forward and backward reachability analysis. We have evaluated our approach by a set of loop benchmarks, and experimental results show that our approach is promising.

Sudoku App: Model-Driven Development Of Android Apps Using Ocl?, Yoonsik Cheon, Aditi Barua
Departmental Technical Reports (CS)
Model driven development (MDD) shifts the focus of software development from writing code to building models by developing an application as a series of transformations on models including eventual code generation. Can the key ideas of MDD be applied to the development of Android apps, one of the most popular mobile platforms of today? To answer this question, we perform a small case study of developing an Android app for playing Sudoku puzzles. We use the Object Constraint Language (OCL) as the notation for creating precise models and translate OCL constraints to Android Java code. Our findings are mixed in …
Teaching Stats For Data Science, Daniel Kaplan
Teaching Stats For Data Science, Daniel Kaplan

“Data science” is a useful catchword for methods and concepts original to the field of statistics, but typically being applied to large, multivariate, observational records. Such datasets call for techniques not often part of an introduction to statistics: modeling, consideration of covariates, sophisticated visualization, and causal reasoning. This article re-imagines introductory statistics as an introduction to data science and proposes a sequence of 10 blocks that together compose a suitable course for extracting information from contemporary data. Recent extensions to the mosaic packages for R together with tools from the “tidyverse” provide a concise and readable notation for wrangling, visualization, …

Uncovering User-Triggered Privacy Leaks In Mobile Applications And Their Utility In Privacy Protection, Joo Keng Joseph Chan
Dissertations and Theses Collection
Mobile applications are increasingly popular, and help mobile users in many aspects of their lifestyle. Applications have access to a wealth of information about the user through powerful developer APIs. It is known that most applications, even popular and highly regarded ones, utilize and leak privacy data to the network. It is also common for applications to over-access privacy data that does not fit the functionality profile of the application. Although there are available privacy detection tools, they might not provide sufficient context to help users better understand the privacy behaviours of their applications. In this dissertation, I present the …

Many commercial cloud providers and tools are available that researchers could utilize to advance computational science research. However, adoption by the research community has been slow. In this paper we describe the automated Pro-visioning And Workflow (PAW) management tool for parallel scientific applications in the cloud. PAW is a comprehensive resource provisioning and workflow tool that automates the steps of dynamically provisioning a large scale cluster environment in the cloud, executing a set of jobs or a custom workflow and, after the jobs have completed, de-provisioning the cluster environment in a single operation. A key characteristic of PAW is that …

Chronological Profiling For Paleography, Nicholas Howe, Stephanie Xie
Chronological Profiling For Paleography, Nicholas Howe, Stephanie Xie
Computer Science: Faculty Publications
This paper approaches manuscript dating from a Bayesian perspective. Prior work on paleographic date recovery has generally sought to predict a single date for a manuscript. Bayesian analysis makes it possible to estimate a probability distribution that varies with respect to time. This in turn enables a number of alternative analyses that may be of more use to practitioners. For example, it may be useful to identify a range of years that will include a document’s creation date with a particular confidence level. The methods are demonstrated on a selection of Syriac documents created prior to 1300 CE.

A High Quality, Eulerian 3d Fluid Solver In C++, Lejon Anthony Mcgowan
Computer Science and Software Engineering
Fluids are a part of everyday life, yet are one of the hardest elements to properly render in computer graphics. Water is the most obvious entity when thinking of what a fluid simulation can achieve (and it is indeed the focus of this project), but many other aspects of nature, like fog, clouds, and particle effects. Real-time graphics like video games employ many heuristics to approximate these effects, but large-scale renderers aim to simulate these effects as closely as possible.
In this project, I wish to achieve effects of the latter nature. Using the Eulerian technique of discrete grids, I …
