Bottom-Up Ggm Algorithm For Constructing Multilayered Hierarchical Gene Regulatory Networks That Govern Biological Pathways Or Processes, Sapna Kupari, Wenping Deng, Chathura J. Gunasekara, Vincent Chiang, Huann-Sheng Chen, Hairong Wei, Et. Al.
Michigan Tech Publications, Part 1
Background: Multilayered hierarchical gene regulatory networks (ML-hGRNs) are very important for understanding genetics regulation of biological pathways. However, there are currently no computational algorithms available for directly building ML-hGRNs that regulate biological pathways.
Results: A bottom-up graphic Gaussian model (GGM) algorithm was developed for constructing ML-hGRN operating above a biological pathway using small- to medium-sized microarray or RNA-seq data sets. The algorithm first placed genes of a pathway at the bottom layer and began to construct an ML-hGRN by evaluating all combined triple genes: two pathway genes and one regulatory gene. The algorithm retained all triple genes where a regulatory …

This article presents the development of an underwater gripper that utilizes soft robotics technology to delicately manipulate and sample fragile species on the deep reef. Existing solutions for deep sea robotic manipulation have historically been driven by the oil industry, resulting in destructive interactions with undersea life. Soft material robotics relies on compliant materials that are inherently impedance matched to natural environments and to soft or fragile organisms. We demonstrate design principles for soft robot end effectors, bench-top characterization of their grasping performance, and conclude by describing in situ testing at mesophotic depths. The result is the first use of …
A Mitochondrial Dna-Based Computational Model Of The Spread Of Human Populations, Peter Revesz
A Mitochondrial Dna-Based Computational Model Of The Spread Of Human Populations, Peter Revesz
School of Computing: Faculty Publications
This paper presents a mitochondrial DNA-based computational model of the spread of human populations. The computation model is based on a new measure of the relatedness of two populations that may be both heterogeneous in terms of their set of mtDNA haplogroups. The measure gives an exponentially increasing weight for the similarity of two haplogroups with the number of levels shared in the mtDNA classification tree. In an experiment, the computational model is applied to the study of the relatedness of seven human populations ranging from the Neolithic through the Bronze Age to the present. The human populations included in …

Sefo: A Package For Generating Probabilistic Forecasts From Nmme Predictive Ensembles, Nir Krakauer
Publications and Research
Long-range weather forecasts based on output from ensembles of computer simulations are attracting increasing interest. A variety of methods have been proposed to convert the ensemble outputs to calibrated probabilistic forecasts. The package presented here (SeFo, for Seasonal Forecasting) implements a number of methods for producing forecasts of monthly surface air temperature anomalies up to 9 months in advance using output from the North American Multi-Model Ensemble (NMME). The package contains modules for downloading and reading past observations and ensemble output; producing forecast probability distributions; and verifying and calibrating a user-determined subset of methods using arbitrary past periods. By changing …

Ultrasonic Data Steganography, Alexander Orosz Edwards
KSU Journey Honors College Capstones and Theses
What started off as a question on the possibly of data transmission via sound above the level of human hearing evolved into a project exploring the possibility of ultrasonic data infiltration and exfiltration in an information security context. It is well known that sound can be used to transmit data as this can be seen in many old technologies, most notably and simply DTMF tones for phone networks. But what if the sound used to transmit signals was in in the ultrasonic range? It would go generally unnoticed to anyone not looking for it with tools such as a spectrum …

Emotion is a dynamic variable that modulates how we perceive, reason about, and interact with our environment. Recent studies have established that emotion’s influence carries to data analysis and visualization, impacting performance in ways both positive and negative. While we are still in the infancy of understanding the role emotion plays in analytical contexts, advances in physiological sensing and emotion research have raised the possibility of creating emotion-aware systems. In this position paper, we argue that it is critical to consider the potential advances that can be made even in the face of imperfect sensing, while we continue to address …
Learning Device Usage In Context: A Continuous And Hierarchical Smartphone Authentication Scheme, Bingyue Wang
Learning Device Usage In Context: A Continuous And Hierarchical Smartphone Authentication Scheme, Bingyue Wang
Dartmouth College Undergraduate Theses
Popular smartphone authentication schemes, such as PIN-based or biometrics- based authentication methods, require only an initial login at the start of a usage session to authorize the user to use all the apps on the phone during the entire session. Those schemes fail to provide continuous protection of the smartphone after the initial login. They also fail to meet the hierarchy of security requirements for different apps under different contexts. In this study, we propose a continuous and hierarchical authentication scheme. We believe that a user's app-usage patterns depend on his location context. As such, our scheme relies on app-usage …

Access to experimental X-ray diffraction image data is fundamental for validation and reproduction of macromolecular models and indispensable for development of structural biology processing methods. Here, we established a diffraction data publication and dissemination system, Structural Biology Data Grid (SBDG; data.sbgrid.org), to preserve primary experimental data sets that support scientific publications. Data sets are accessible to researchers through a community driven data grid, which facilitates global data access. Our analysis of a pilot collection of crystallographic data sets demonstrates that the information archived by SBDG is sufficient to reprocess data to statistics that meet or exceed the quality of the …

Integrated circuit designs are verified through the use of circuit simulators before being reproduced in real silicon. In order for any circuit simulation tool to accurately predict the performance of a CMOS design, it should generate models to predict the transistor’s electrical characteristics. The circuit simulation tools have access to massive amounts of data that are not only dynamic but generated at high speed in real time, hence making fast simulation a bottleneck in integrated circuit design. Using all the available data is prohibitive due to memory and time constraints. Accurate and fast sampling has been shown to enhance processing …

Data on the internet is increasing exponentially every single second. There are billions and billions of documents on the World Wide Web (The Internet). Each document on the internet contains multiple concepts (an abstract or general idea inferred from specific instances).
In this paper, we show how we created and implemented an algorithm for extracting concepts from a set of documents. These concepts can be used by a search engine for generating search results to cater the needs of the user. The search result will then be more targeted than the usual keyword search.
The main problem was to extract …

Why Lp-Methods In Signal And Image Processing: A Fuzzy-Based Explanation, Fernando Cervantes, Bryan E. Usevitch, Vladik Kreinovich
Departmental Technical Reports (CS)
In signal and image processing, it is often beneficial to use semi-heuristic Lp-methods, i.e., methods that minimize the sum of the p-th powers of the discrepancies. In this paper, we show that a fuzzy-based analysis of the corresponding intuitive idea leads exactly to the Lp-methods.

Model-Order Reduction Using Interval Constraint Solving Techniques, Leobardo Valera, Martine Ceberio
Departmental Technical Reports (CS)
Many natural phenomena can be modeled as ordinary or partial differential equations. A way to find solutions of such equations is to discretize them and to solve the corresponding (possibly) nonlinear large systems of equations.
Solving a large nonlinear system of equations is very computationally complex due to several numerical issues, such as high linear-algebra cost and large memory requirements. Model-Order Reduction (MOR) has been proposed as a way to overcome the issues associated with large dimensions, the most used approach for doing so being Proper Orthogonal Decomposition (POD). The key idea of POD is to reduce a large number …

The ability to perform type tests at runtime blurs the line between statically-typed and dynamically-checked languages. Recent developments in Haskell’s type system allow even programs that use reflection to themselves be statically typed, using a type-indexed runtime representation of types called \𝗍𝖾𝗑𝗍𝗂𝗍{𝖳𝗒𝗉𝖾𝖱𝖾𝗉}\textit{TypeRep}. As a result we can build dynamic types as an ordinary, statically-typed library, on top of \𝗍𝖾𝗑𝗍𝗂𝗍{𝖳𝗒𝗉𝖾𝖱𝖾𝗉}\textit{TypeRep} in an open-world context.

A Conceptual Model For Video Games And Interactive Media, Rachel I. Clarke, Jacob Jett, Simone Sacchi, Jin Ha Lee
School of Information Studies - Faculty Scholarship
In this paper, we describe a conceptual model for video games and interactive media. Existing conceptual models such as the Functional Requirements for Bibliographic Records (FRBR) are not adequate to represent the unique descriptive attributes, levels of variance, and relationships among video games. Previous video game-specific models tend to focus on the development of video games and their technical aspects. Our model instead attempts to reflect how users such as game players, collectors, and scholars understand video games and the relationships among them. We specifically consider use cases of gamers, with future intentions of using this conceptual model as a …

Because of the measurement errors, the result Y = f(X1, ..., Xn) of processing the measurement results X1, ..., Xn is, in general, different from the value y = f(x1, ..., xn) that we would obtain if we knew the exact values x1, ..., xn of all the inputs. In the linearized case, we can use numerical differentiation to estimate the resulting difference Y -- y; however, this requires >n calls to an algorithm computing f, and for complex algorithms and large $n$ this can take too long. In situations when for each input xi, we know the probability distribution …

Traditional Shannon's information theory describes the overall amount of information, without distinguishing between useful and unimportant information. Such a distinction is needed, e.g., in privacy protection, where it is crucial to protect important information while it is not that crucial to protect unimportant information. In this paper, we show how Shannon's definition can be modified so that it will describe only the amount of useful information.

The number of successful cyber attacks continues to increase, threatening financial and personal security worldwide. Cyber/digital forensics is undergoing a paradigm shift in which evidence is frequently massive in size, demands live acquisition, and may be insufficient to convict a criminal residing in another legal jurisdiction. This paper presents the findings of the first broad needs analysis survey in cyber forensics in nearly a decade, aimed at obtaining an updated consensus of professional attitudes in order to optimize resource allocation and to prioritize problems and possible solutions more efficiently. Results from the 99 respondents gave compelling testimony that the following …

Simulating physics phenomena is somewhat complicated, depending on what is to be simulated, the laws, the amount of space, the time. It all breaks down to the scale of the universe that we are going to simulate, we might want to draw objects, which means we need a screen that has pixels, a pixel size can be a meter, half a meter, millimeter or down to the smallest distance the Planck length which is 1.616199(97)×10−35, we can simulate Newtonian laws, laws of Thermodynamics, theory of relativity, particles of light and such, the more physics we want to add …

Visual saliency estimation based on optimization models is gaining increasing popularity recently. In this paper, we formulate saliency estimation as a quadratic program (QP) problem based on robust hypotheses. First, we propose an adaptive center-based bias hypothesis to replace the most common image center-based center-bias. It calculates the weighted center by utilizing local contrast which is much more robust when the objects are far away from the image center. Second, we model smoothness term on saliency statistics of each color. It forces the pixels with similar colors to have similar saliency statistics. The proposed smoothness term is more robust than …

We investigate the possibility of using a combination of a smartphone and a smartwatch, carried by a shopper, to get insights into the shopper’s behavior inside a retail store. The proposed IRIS framework uses standard locomotive and gestural micro-activities as building blocks to define novel composite features that help classify different facets of a shopper’s interaction/experience with individual items, as well as attributes of the overall shopping episode or the store. Besides defining such novel features, IRIS builds a novel segmentation algorithm, which partitions the duration of an entire shopping episode into atomic item-level interactions, by using a combination of …

We investigate how a clean continuous phase transition is affected by spatiotemporal disorder, i.e., by an external perturbation that fluctuates in both space and time. We derive a generalization of the Harris criterion for the stability of the clean critical behavior in terms of the space-time correlation function of the external perturbation. As an application, we consider diffusive disorder, i.e., an external perturbation governed by diffusive dynamics, and its effects on a variety of equilibrium and nonequilibrium critical points. We also discuss the relation between diffusive disorder and diffusive dynamical degrees of freedom in the example of model C of …

Delivering high-quality context-relevant information in a timely manner is a priority for location-based services (LBS) where applications require an immediate response based on spatial interaction. Previous work in this area typically focused on ever more accurately determining this interaction and informing the user in the customary graphical way using the visual modality. This paper describes the research area of multimodal LBS and focuses on audio as the key delivery mechanism. This new research extends familiar graphical information delivery by introducing a geoservices platform for delivering multimodal content and navigation services. It incorporates a novel auditory user interface (AUI) that enables …
