An Energy-Aware Bioinformatics Application For Assembling Short Reads In High Performance Computing Systems, Julia Warnke, Sachin Pawaskar, Hesham Ali

Computer Science Faculty Proceedings & Presentations

Current biomedical technologies are producing massive amounts of data on an unprecedented scale. The increasing complexity and growth rate of biological data has made bioinformatics data processing and analysis a key and computationally intensive task. High performance computing (HPC) has been successfully applied to major bioinformatics applications to reduce computational burden. However, a naïve approach for developing parallel bioinformatics applications may achieve a high degree of parallelism while unnecessarily expending computational resources and consuming high levels of energy. As the wealth of biological data and associated computational burden continues to increase, there has become a need for the development of …

Cs 1000: Technology And Society, John A. Reisner

Computer Science & Engineering Syllabi

What impact does technology have on society? As technology plays a greater role in our everyday lives, this becomes an increasingly important question. We have seen unprecedented advances over the past few decades, but sometimes benefits can be offset by unforeseen consequences and repercussions (such as privacy concerns, identity theft, or safety). The goal of this course is to evaluate the consequences of technological advances on individuals, organizations, and society, and identify potential benefits and limitations, by examining and discussing and how social, ethical, legal and philosophical repercussion impact society.

Determinants In Sustaining A Local Information System In The Philippines: The Case Of The Barangay Management Information System (Bmis), Charina P. Maneja, Nancy A. Tandang, Merlyne M. Paunlagui

Journal of Public Affairs and Development

Information is important for the executive and legislative functions of local officials. The study determined the institutional and individual factors that contributed in sustaining a Barangay Management Information System (BMIS). The study was done in five provinces covering 90 randomly selected continuing barangays and 68 randomly selected non-continuing barangays. Chi-square Test of Independence was used to determine factors associated with whether the barangay will continue to sustain BMIS or not. Logistic regression analysis was also performed to determine factors that may influence barangay's decision to sustain BMIS. The identified significant individual factors that influenced the barangays' decision to sustain BMIS …

Bayesian Analysis Of Hypothesis Testing Problems For General Population: A Kullback–Leibler Alternative, Naveen K. Bansal, Gholamhossein Hamedani, Ru Sheng Jul 2012

Bayesian Analysis Of Hypothesis Testing Problems For General Population: A Kullback–Leibler Alternative, Naveen K. Bansal, Gholamhossein Hamedani, Ru Sheng

Mathematics, Statistics and Computer Science Faculty Research and Publications

We consider a hypothesis problem with directional alternatives. We approach the problem from a Bayesian decision theoretic point of view and consider a situation when one side of the alternatives is more important or more probable than the other. We develop a general Bayesian framework by specifying a mixture prior structure and a loss function related to the Kullback–Leibler divergence. This Bayesian decision method is applied to Normal and Poisson populations. Simulations are performed to compare the performance of the proposed method with that of a method based on a classical z-test and a Bayesian method based on the …

Clayui: A Framework For Delivering Object Properties To Native Mobile Application Components, Andrew Lize Jul 2012

Clayui: A Framework For Delivering Object Properties To Native Mobile Application Components, Andrew Lize

Master's Theses (2009 -)

As technology advances in the field of mobile computing with smartphones and tablet computers becoming less expensive, people are adopting these devices into their daily lives. Due to this adoption, many developers are finding opportunities to develop apps that target this growing form factor. One of the issues that developers come across when developing for these multiple platforms is that there is a need to redesign common elements of their applications for each of their platforms. They are also challenged with the decision of breaking the prescribed design guidelines for each of the platforms they are developing for so that …

A Message-Passing, Thread-Migrating Operating System For A Non-Cache-Coherent Many-Core Architecture, Michael W. Ziwisky Jul 2012

A Message-Passing, Thread-Migrating Operating System For A Non-Cache-Coherent Many-Core Architecture, Michael W. Ziwisky

Master's Theses (2009 -)

The difference between emerging many-core architectures and their multi-core predecessors goes beyond just the number of cores incorporated on a chip. Current technologies for maintaining cache coherency are not scalable beyond a few dozen cores, and a lack of coherency presents a new paradigm for software developers to work with. While shared memory multithreading has been a viable and popular programming technique for multi-cores, the distributed nature of many-cores is more amenable to a model of share-nothing, message-passing threads. This model places different demands on a many-core operating system, and this thesis aims to understand and accommodate those demands. We …

A Smartphone Based Risk Estimation Of Human Activities, Wang Weiqiang Jul 2012

A Smartphone Based Risk Estimation Of Human Activities, Wang Weiqiang

Master's Theses (2009 -)

As handheld devices have been booming up in recent years, the usage of laptops, smartphones, and tablets is increasing exponentially. More important, small handheld devices like smartphones and tablets are becoming more and more popular among people because of their portable and easy-to-use features. They use smartphones and tablets to do business and entertainment which, years ago, could only be accomplished by large personal computers and complicated software programs. Yet, while sensors like the gyroscope, accelerometer, light and magnetic are embedded into smartphones, how to best utilize sensors and improve lives of human beings by those sensors becomes a hot …

Kinematic Analysis Of Gesture In Aphasia, Haroon Osmanzada Jul 2012

Kinematic Analysis Of Gesture In Aphasia, Haroon Osmanzada

Mechanical & Aerospace Engineering Theses & Dissertations

Individuals who have experienced a left hemispheric stroke often develop aphasia, which results in a loss of effective verbal communication and reliance on gesturing to communicate. In this study we combined these two aspects of aphasic word retrieval difficulties and gesturing with three-dimensional kinematics. The purposes of this study were: 1) to develop a preliminary database of upper extremity movements for two common gestures used in gestural facilitation of naming (GES) training, slicing and hammering, in participants who experienced a left-hemisphere stroke and compare them to age-matched healthy controls, and 2) to perform a case study consisting of a single …

De Novo Protein Structure Modeling From Cryoem Data Through A Dynamic Programming Algorithm In The Secondary Structure Topology Graph, Kamal H. Al Nasr Jul 2012

De Novo Protein Structure Modeling From Cryoem Data Through A Dynamic Programming Algorithm In The Secondary Structure Topology Graph, Kamal H. Al Nasr

Computer Science Theses & Dissertations

Proteins are the molecules carry out the vital functions and make more than the half of dry weight in every cell. Protein in nature folds into a unique and energetically favorable 3-Dimensional (3-D) structure which is critical and unique to its biological function. In contrast to other methods for protein structure determination, Electron Cryorricroscopy (CryoEM) is able to produce volumetric maps of proteins that are poorly soluble, large and hard to crystallize. Furthermore, it studies the proteins in their native environment. Unfortunately, the volumetric maps generated by current advances in CryoEM technique produces protein maps at medium resolution about (~5 …

An Extensible Framework For Creating Personal Archives Of Web Resources Requiring Authentication, Matthew Ryan Kelly Jul 2012

An Extensible Framework For Creating Personal Archives Of Web Resources Requiring Authentication, Matthew Ryan Kelly

Computer Science Theses & Dissertations

The key factors for the success of the World Wide Web are its large size and the lack of a centralized control over its contents. In recent years, many advances have been made in preserving web content but much of this content (namely, social media content) was not archived, or still to this day is not being archived, for various reasons. Tools built to accomplish this frequently break because of the dynamic structure of social media websites. Because many social media websites exhibit a commonality in hierarchy of the content, it would be worthwhile to setup a means to reference this …

Question Answering System Using Open Source Software, Gaurav Gangwal Jul 2012

Question Answering System Using Open Source Software, Gaurav Gangwal

Master's Projects

To get the answers of a question there are lots of search engine availbale. But the problem with the search engine is that instead of giving a straight forrward answer they usually gives the links/URL to the webpages which might have the answers. Instead of providing links Question Answering System will provide the straighforward answer to user's question. Tasks intended by the project : • Takes question as an input from the user. • Analyses the sentiment behinds the question. • Lookover the information availbale in the knowledge base related to question. • Compute the answer of the question from …

Using Interactive Evolutionary Computation (Iec) With Validated Surrogate Fitness Functions For Redistricting, Christine Chou, Steven Kimbrough, John Sullivan-Fedock, C. Jason Woodard, Frederic H. Murphy Jul 2012

Using Interactive Evolutionary Computation (Iec) With Validated Surrogate Fitness Functions For Redistricting, Christine Chou, Steven Kimbrough, John Sullivan-Fedock, C. Jason Woodard, Frederic H. Murphy

Research Collection School Of Computing and Information Systems

We describe a novel use of evolutionary computation to discover good districting plans for the Philadelphia City Council. We discovered 116 distinct, high quality, legally valid plans. These constitute a rich resource for stakeholders to base deliberation. This raises the issue of how to deal with large numbers of plans, especially with the aim of avoiding gerrymandering and promoting fairness. Interactive Evolutionary Computation (IEC) is a natural approach here, if practicable. The paper proposes development of Validated Surrogate Fitness (VSF) functions as a workable and generalizable form of IEC.

On Privacy Of Encrypted Speech Communications, Ye Zhu, Yuanchao Lu, Anil Vikram Jul 2012

On Privacy Of Encrypted Speech Communications, Ye Zhu, Yuanchao Lu, Anil Vikram

Electrical and Computer Engineering Faculty Publications

Silence suppression, an essential feature of speech communications over the Internet, saves bandwidth by disabling voice packet transmissions when silence is detected. However, silence suppression enables an adversary to recover talk patterns from packet timing. In this paper, we investigate privacy leakage through the silence suppression feature. More specifically, we propose a new class of traffic analysis attacks to encrypted speech communications with the goal of detecting speakers of encrypted speech communications. These attacks are based on packet timing information only and the attacks can detect speakers of speech communications made with different codecs. We evaluate the proposed attacks with …

K-Partite Graph Reinforcement And Its Application In Multimedia Information Retrieval, Yue Gao, Meng Wang, Rongrong Ji, Zheng-Jun Zha, Jialie Shen Jul 2012

K-Partite Graph Reinforcement And Its Application In Multimedia Information Retrieval, Yue Gao, Meng Wang, Rongrong Ji, Zheng-Jun Zha, Jialie Shen

Research Collection School Of Computing and Information Systems

In many example-based information retrieval tasks, example query actually contains multiple sub-queries. For example, in 3D object retrieval, the query is an object described by multiple views. In content-based video retrieval, the query is a video clip that contains multiple frames. Without prior knowledge, the most intuitive approach is to treat the sub-queries equally without difference. In this paper, we propose a k-partite graph reinforcement approach to fuse these sub-queries based on the to-be-retrieved database. The approach first collects the top retrieved results. These results are regarded as pseudo-relevant samples and then a k-partite graph reinforcement is performed on these …
