Scaling Ant Colony Optimization With Hierarchical Reinforcement Learning Partitioning, Erik J. Dries, Gilbert L. Peterson Jul 2008

Scaling Ant Colony Optimization With Hierarchical Reinforcement Learning Partitioning, Erik J. Dries, Gilbert L. Peterson

Faculty Publications

This paper merges hierarchical reinforcement learning (HRL) with ant colony optimization (ACO) to produce a HRL ACO algorithm capable of generating solutions for large domains. This paper describes two specific implementations of the new algorithm: the first a modification to Dietterich’s MAXQ-Q HRL algorithm, the second a hierarchical ant colony system algorithm. These implementations generate faster results, with little to no significant change in the quality of solutions for the tested problem domains. The application of ACO to the MAXQ-Q algorithm replaces the reinforcement learning, Q-learning, with the modified ant colony optimization method, Ant-Q. This algorithm, MAXQ-AntQ, converges to solutions …

Using Live Sequence Chart Specifications For Formal Verification, Rahul Kumar Jul 2008

Using Live Sequence Chart Specifications For Formal Verification, Rahul Kumar

Theses and Dissertations

Formal methods play an important part in the development as well as testing stages of software and hardware systems. A significant and often overlooked part of the process is the development of specifications and correctness requirements for the system under test. Traditionally, English has been used as the specification language, which has resulted in verbose and difficult to use specification documents that are usually abandoned during product development. This research focuses on investigating the use of Live Sequence Charts (LSCs), a graphical and intuitive language directly suited for expressing communication behaviors of a system as the specification language for a …

Unraveling Protein Networks With Power Graph Analysis, Loïc Royer, Matthias Reimann, Bill Andreopoulos, Michael Schroeder

Faculty Publications, Computer Science

Networks play a crucial role in computational biology, yet their analysis and representation is still an open problem. Power Graph Analysis is a lossless transformation of biological networks into a compact, less redundant representation, exploiting the abundance of cliques and bicliques as elementary topological motifs. We demonstrate with five examples the advantages of Power Graph Analysis. Investigating protein-protein interaction networks, we show how the catalytic subunits of the casein kinase II complex are distinguishable from the regulatory subunits, how interaction profiles and sequence phylogeny of SH3 domains correlate, and how false positive interactions among high-throughput interactions are spotted. Additionally, we …

Adapting Adtrees For Improved Performance On Large Datasets With High Arity Features, Robert D. Van Dam Jul 2008

Adapting Adtrees For Improved Performance On Large Datasets With High Arity Features, Robert D. Van Dam

Theses and Dissertations

The ADtree, a data structure useful for caching sufficient statistics, has been successfully adapted to grow lazily when memory is limited and to update sequentially with an incrementally updated dataset. However, even these modified forms of the ADtree still exhibit inefficiencies in terms of both space usage and query time, particularly on datasets with very high dimensionality and with high arity features. We propose five modifications to the ADtree, each of which can be used to improve size and query time under specific types of datasets and features. These modifications also provide an increased ability to precisely control how an …

Joxm: Java Object —Xml Mapping, Adam Dukovich, Jimmy Hua, Jong Seo Lee, Michael Huffman, Alex Dekhtyar

Computer Science and Software Engineering

Java object XML mapping (JOXM) is a library that supports the automated persistence and querying of Java objects in a native XML database. The goal of this library is to provide a suitable alternative to standard object-relational mapping (ORM) tools, most notably Hibernate. Unlike techniques such as XML-relational persistence, the storage mechanism provided by JOXM is transparent, allowing the developer to store, retrieve, and query typed Java objects as opposed to plain XML data.

Security Property Violation In Cps Through Timing, Han Tang, Bruce M. Mcmillin Jul 2008

Security Property Violation In Cps Through Timing, Han Tang, Bruce M. Mcmillin

Computer Science Faculty Research & Creative Works

Security in a cyber-physical system (CPS) is not well understood. Interactions between components in the cyber and physical domains lead to unintended information flow. This paper makes use of formal information flow models to describe leakage in a model CPS, the Cooperating FACTS Power System. Results show that while a casual observer cannot ascertain confidential internal information, when application semantics, including timing, are considered, this confidentiality is lost. Model checking is used to verify the result. The significance of the paper is in showing an example of the complex interactions that occur between the Cyber and Physical domains and their …

Two different user interfaces have also been implemented. The systems are described, compared, and their respective merits and deficiencies discussed.

Cap: A Context-Aware Privacy Protection System For Location-Based Services, Aniket Pingley Jul 2008

Cap: A Context-Aware Privacy Protection System For Location-Based Services, Aniket Pingley

Computer Science and Engineering Theses - Archive

Location Based Services (LBS) are information services that provide users with customized contents, such as the nearest restaurants/hotels/clinics, retrieved from a dedicated spatial database. They make use of technologies such as Global Positioning System (GPS), triangulation/triliteration etc. to get the geographical position of the user. Since the queries on spatial database include the user's current location, LBS may raise serious concerns on the user's location privacy. If disclosed, a user's location information may be misused in many ways by a malicious adversary who has access to the LBS server or even by the LBS provider. Therefore, our aim in this …

High-Level Constraint Support For Combinatorial Testing, Anthony C. Opara Jul 2008

High-Level Constraint Support For Combinatorial Testing, Anthony C. Opara

Computer Science and Engineering Theses - Archive

Combinatorial testing constructs test cases by combining different input parameter values based on some effective combinatorial strategy. This software testing approach has displayed very promising attributes and is rapidly gaining popularity in recent years. However, existing work does not provide adequate support for constraint handling. Constraints are often specified as part of an input parameter model and they may be due to several reasons such as incompatibility between certain hardware and software components. A test generation algorithm needs to take these constraints into account during the test generation process to exclude combinations that are invalid from the domain semantics. In …

Stepping-Stone Network Attack Kit (Sneak) For Evading Timing-Based Detection Methods Under The Cloak Of Constant Rate Multimedia Streams, Jaideep D. Padhye Jul 2008

Stepping-Stone Network Attack Kit (Sneak) For Evading Timing-Based Detection Methods Under The Cloak Of Constant Rate Multimedia Streams, Jaideep D. Padhye

Computer Science and Engineering Theses - Archive

With the advent of the Internet, network-based security threats have been constantly on the rise. The source of an attack could be traced by studying the system logs and the source IP address of the attack can be used to identify and prosecute the attacker. To avoid getting traced and to mislead the forensic investigators, attackers usually compromise weaker nodes on less secure networks and use them as stepping stones to attack the victim. This technique makes it difficult for the investigators to trace the real source of attack. Hence, it is important to research the stepping stone detection techniques …

Efficient Processing Of Set Queries Using Bitmap Index, Muhammad Assad Safiullah Jul 2008

Efficient Processing Of Set Queries Using Bitmap Index, Muhammad Assad Safiullah

Computer Science and Engineering Theses - Archive

Growing complexity of enterprise-wide data and business processes necessitates the efficiency of complex decision support set queries. However, contemporary DBMS remain unsuccessful in handling set queries efficiently. In this thesis we propose efficient set query processing methods using bitmap index. The methods use bitmap vectors to represent attributes values in binary format. The methods test groups within a schema in a hierarchical fashion. Satisfying groups are bisected further and checked recursively while non-satisfying groups are pruned resulting in significant reduction in response times. In addition, our iterative implementation avoids the inefficiency that can be introduced by recursive implementation by reading …

An inhabitant's mobility and activities play a significant role in defining his contexts in and around the home. …

Mass Spectrometry Based Proteomic Biomarker Selection And Sample Prediction, Jung Hun Oh Jul 2008

Mass Spectrometry Based Proteomic Biomarker Selection And Sample Prediction, Jung Hun Oh

Computer Science and Engineering Dissertations - Archive

High-resolution MALDI-TOF (matrix-assisted laser desorption/ionization time-of-flight) mass spectrometry has recently shown promise as a screening tool for detecting discriminatory peptide/protein patterns. The major computational obstacle in finding such patterns is the large number of mass/charge peaks (features, biomarkers, data points) in a spectrum. To tackle this problem, we have developed methods for data preprocessing and biomarker selection. The preprocessing consists of binning, baseline correction, and normalization. An algorithm, Extended Markov Blanket (EMB), is developed for biomarker detection, which combines redundant feature removal and discriminant feature selection. The biomarker selection couples with support vector machine (SVM) to achieve sample prediction from …

We describe and formalize an approach to correlate binary associations (such as between entities and events, between persons and events, etc.) implied by News documents on the co-occurrence granularity (such as document-level, paragraph-level, sentence-level, etc.) of the corresponding text phrases in the documents. Specifically, we present both qualitative and quantitative characterization of searching News documents: former in terms of the nature of the content and the queries, and latter in terms of a metric obtained by adapting the notions of precision and recall. Specifically, the approach tries to reduce the manual effort required to analyze the News documents to compare …

Comprehensive Data Analysis For Biomarker Pattern Discovery Using Dna/Protein Microarrays, Young Bun Kim

Computer Science and Engineering Dissertations - Archive

During the last decade, the advent of microarray technology has stimulated rapid research advances in bioinformatics. Microarray data pose great challenges for computational data analysis, because of their large dimensionality (up to several tens of thousands of genes) and their small sample sizes. In order to deal with these particular characteristics of microarray data, the need and importance for feature selection techniques were realized. While a lot of research deals with classification methods and their application to microarray data, only a few approaches are explicitly designed to consider interaction among the investigated features. It is well known that the interactions …
