Pencil beam algorithms (PBAs) are often utilized for dose calculation in proton therapy treatment planning because they are fast and accurate under most conditions. However, as discussed in Chapman et al (2017), the accuracy of a PBA can be limited under certain conditions because of two major assumptions: (1) the central-axis semi-infinite slab approximation; and, (2) the lack of material dependence in the nuclear halo model. To address these limitations, we transported individual protons using a class II condensed history Monte Carlo and added a novel energy loss method that scaled the nuclear halo equation in water to arbitrary geometry. …

To mitigate volcanic hazards from pyroclastic density currents, volcanologists generate hazard maps that provide long-term forecasts of areas of potential impact. Several recent efforts in the field develop new statistical methods for application of flow models to generate fully probabilistic hazard maps that both account for, and quantify, uncertainty. Simultaneous multislice (SMS) imaging can be used to decrease the time between acquisition of fMRI volumes, which can increase sensitivity by facilitating the removal of higher-frequency artifacts and boosting effective sample size. The technique requires an additional processing step in which the slices are separated, or unaliased, to recover the whole brain volume. However, this may result in signal “leakage” between aliased locations, i.e., slice “leakage,” and lead to spurious activation (decreased specificity). In this paper, we define and study a new lifetime model called the Kumaraswamy Marshall-Olkin log-logistic distribution. The new model has the advantage of being capable of modeling various shapes of aging and failure criteria. The new model contains some well-known distributions as special cases such as the Marshall-Olkin log-logistic, log-logistic, lomax, Pareto type II and Burr XII distributions. Some of its mathematical properties including explicit expressions for the quantile and generating functions, ordinary moments, skewness, kurtosis are derived. The performance and stability of the Particle Swarm Optimization algorithm depends on parameters that are typically tuned manually or adapted based on knowledge from empirical parameter studies. Such parameter selection is ineffectual when faced with a broad range of problem types, which often hinders the adoption of PSO to real world problems. This dissertation develops a dynamic self-optimization approach for the respective parameters (inertia weight, social and cognition). This thesis extends the landscape of rare events problems solved on stochastic systems by means of the \textit{geometric minimum action method} (gMAM). These include partial differential equations (PDEs) such as the real Ginzburg-Landau equation (RGLE), the linear Schroedinger equation, along with various forms of the nonlinear Schroedinger equation (NLSE) including an application towards an ultra-short pulse mode-locked laser system (MLL).

Additionally we develop analytical tools that can be used alongside numerics to validate those solutions. This includes the use of instanton methods in deriving state transitions for the linear Schroedinger equation and the cubic diffusive NLSE.

The virtual admissions counselor is a system capable of providing potential students accurate information at the time that they want to know it. Motivation: Accumulating evidences indicate that long non-coding RNAs (lncRNAs) play pivotal roles in various biological processes. Mutations and dysregulations of lncRNAs are implicated in miscellaneous human diseases. Predicting lncRNA–disease associations is beneficial to disease diagnosis as well as treatment. Although many computational methods have been developed, precisely identifying lncRNA–disease associations, especially for novel lncRNAs, remains challenging.

We develop a simulation model for predicting the outcome of the US Presidential election based on simulating the distribution of the Electoral College. The simulation model has two parts: (a) estimating the probabilities for a given candidate to win each state and DC, based on state polls, and (b) estimating the probability that a given candidate will win at least 270 electoral votes, and thus win the White House. Algorithms for predicting recidivism are commonly used to assess a criminal defendant’s likelihood of committing a crime. These predictions are used in pretrial, parole, and sentencing decisions. Proponents of these systems argue that big data and advanced machine learning make these analyses more accurate and less biased than humans. We show, however, that the widely used commercial risk assessment software COMPAS is no more accurate or fair than predictions made by people with little or no criminal justice expertise. Background: Graves’ is disease an autoimmune disorder of the thyroid gland caused by circulating anti-thyroid receptor antibodies (TRAb) in the serum. TRAb mimics the action of thyroid stimulating hormone (TSH) and stimulates the thyroid hormone receptor (TSHR), which results in hyperthyroidism (overactive thyroid gland) and goiter. Methimazole (MMI) is used for hyperthyroidism treatment for patients with Graves’ disease.

Previous work has explored regretful experiences on social media. In parallel, scholars have examined how people do not use social media. This paper aims to synthesize these two research areas and asks: Do regretful experiences on social media influence people to (consider) not using social media? How might this influence differ for different sorts of regretful experiences? In fish, protein-coding and noncoding genes involved in muscle atrophy are not fully characterized. In this study, we characterized coding and noncoding genes involved in gonadogenesis-associated muscle atrophy, and investigated the potential functional interplay between these genes. Using RNA- Seq, we compared expression pattern of mRNAs, long noncoding RNAs (lncRNAs) and microRNAs of atrophying skeletal muscle from gravid females and control skeletal muscle from age-matched sterile individuals. A total of 852 mRNAs, 1,160 lncRNAs and 28 microRNAs were differentially expressed (DE) between the two groups. Detection of coding/functional SNPs that change the biological function of a gene may lead to identification of putative causative alleles within QTL regions and discovery of genetic markers with large effects on phenotypes. This study has two-fold objectives, first to develop, and validate a 50K transcribed gene SNP-chip using RNA-Seq data. Muscle yield and quality traits are important for the aquaculture industry and consumers. Genetic selection for these traits is difficult because they are polygenic and result from multifactorial interactions. To study the genetic architecture of these traits, phenotypic characterization of whole body weight (WBW), muscle yield, fat content, shear force and whiteness were measured in ~500 fish representing 98 families from a growth-selected line. RNA-Seq was used to sequence the muscle transcriptome of different families exhibiting divergent phenotypes for each trait. Traditional adverse event reporting systems suffer from several crucial challenges including poor timeliness. This motivates increasing social media-based detection systems, which demonstrate successful capability to capture timely and prevalent disease information. The first chapter introduces concepts from mechanism design and matching theory, and discusses potential applications of this theory, particularly in relation to dorm allocations in colleges. The second chapter investigates a subset of the dorm allocation problem, namely that of matching roommates. The concept of a cluster or community in a network context has been of considerable interest in a variety of settings in recent years. In this paper, employing random walks and geodesic distance, we introduce a unified measure of cluster-based proximity between nodes, relative to a given subset of interest. The inherent simplicity and informativeness of the approach could make it of value to researchers in a variety of scientific fields. Traditional forest management relies on a small field sample and interpretation of aerial photography that not only are costly to execute but also yield inaccurate estimates of the entire forest in question. Airborne light detection and ranging (LiDAR) is a remote sensing technology that records point clouds representing the 3D structure of a forest canopy and the terrain underneath. Human appearance is highly variable and depends on individual preferences, such as fashion, facial expression, and makeup. These preferences depend on many factors including a person's sense of style, what they are doing, and the weather. These factors, in turn, are dependent upon geographic location and time. In our work, we build computational models to learn the relationship between human appearance, geographic location, and time. The primary contributions are a framework for collecting and processing geotagged imagery of people, a large dataset collected by our framework, and several generative and discriminative models that use our dataset to learn the relationship …

QBEST, a novel statistical method, can be applied to the problem of estimating the No Observed Adverse Effect Level (NOAEL or QNOAEL) of a New Molecular Entity (NME) in order to anticipate a safe starting dose for beginning clinical trials. The NOAEL from QBEST (called the QNOAEL) can be calculated using multiple disparate studies in the literature and/or from the lab. The QNOAEL is similar in some ways to the Benchmark Dose Method (BMD) used widely in toxicological research, but is superior to the BMD in some ways.
