Mutagenesis-Based Active-Site Characterization Of The Diabetes Drug Target Mitoneet, Lisa Mickley
Mutagenesis-Based Active-Site Characterization Of The Diabetes Drug Target Mitoneet, Lisa Mickley
Williams Honors College, Honors Research Projects
This project investigates the cluster stability of an outer mitochondrial membrane protein mitoNEET under mutational stress and drug binding analysis. MitoNEET is a part of a class of proteins that coordinate an Fe-S molecule into its tertiary structure. This protein is believed to facilitate the oxidative capacity of the electron transport chain by reversible loss of its coordinated Fe-S molecule. The research of this paper uses site directed protein mutagenesis to selectively alter the three cysteine, one histidine cluster coordination into more common coordination patterns such as two cysteine, two histidine or four cysteine. The ultimate goal is to optimize …

We have analyzed the structures of two medium-sized thiolateprotected gold nanoparticles (RS-AuNPs) Au40(SR)24 and Au52(SR)32 and identified the distinct structural features in their Au kernels [Sci. Adv., 2015, 1, e1500425]. We find that both Au kernels of the Au40(SR)24 and Au52(SR)32 nanoclusters can be classified as interpenetrating cuboctahedra. Simulated X-ray diffraction patterns of the RS-AuNPs with the cuboctahedral kernel are collected and then compared with the X-ray diffraction patterns of the RS-AuNPs of two other prevailing Au-kernels identified from previous experiments, namely the Ino-decahedral kernel and icosahedral kernel. …

Oligoamide 1, consisting of two H-bonding units linked by a trimethylene linker, was previously found to form a very stable, folded dimer. In this work, replacing the side chains and end groups of 1 led to derivatives that show the surprising impact of end groups on the folding and dimer-chain equilibria of the resultant molecules.

The morphology of the organometal trihalide perovskite (OTP) plays a critical role in the performance of solar cell devices. Nevertheless it has been frequently reported that the morphology of OTP films tends to be different in different laboratories even with the same film preparation procedure, which makes it very difficult to compare and understand the material and device physics. Here, we unravel a critical role of the H3PO2 stabilizer in HI, which has been largely ignored, in controlling the morphology of the perovskite films. The H3PO2 stabilizer in HI solution introduces MAH2PO …

The plethora of ice structures observed both in bulk and under nanoscale confinement reflects the extraordinary ability of water molecules to form diverse forms of hydrogen bonding networks. An ideal hydrogen bonding network of water should satisfy three requirements: (1) four hydrogen bonds connected with every water molecule, (2) nearly linear hydrogen bonds, and (3) tetrahedral configuration for the four hydrogen bonds around an O atom. However, under nanoscale confinement, some of the three requirements have to be unmet, and the selection of the specific requirement(s) leads to different types of hydrogen bonding structures. According to molecular dynamics (MD) simulations …

In the atmosphere, a well-known and conventional pathway toward the formation of ammonium sulfate is through the neutralization of sulfuric acid with ammonia (NH3) in water droplets. Here, we present direct ab initio molecular dynamics simulation evidence of the formation of ammonium bisulfate (NH4HSO4) from the hydrated NH3 and SO3 molecules in a water trimer as well as on the surface of a water droplet. This reaction suggests a new mechanism for the formation of ammonium sulfate in the atmosphere, especially when the concentration of NH3 is high (e.g., ∼10 μg …

Solar emission produces copious nitrosonium ions (NO+) in the D layer of the ionosphere, 60 to 90 km above the Earth’s surface. NO+ is believed to transfer its charge to water clusters in that region, leading to the formation of gaseous nitrous acid (HONO) and protonated water cluster. The dynamics of this reaction at the ionospheric temperature (200–220 K) and the associated mechanistic details are largely unknown. Using ab initio molecular dynamics (AIMD) simulations and transition-state search, key structures of the water hydrates—tetrahydrate NO+(H2O)4 and pentahydrate NO+(H2O)5 …

Besides the size and structure, compositions can also dramatically affect the properties of alloy nanoclusters. Due to the added degrees of freedom, determination of the global minimum structures for multi-component nanoclusters poses even greater challenges, both experimentally and theoretically. Here we report a systematic and joint experimental/theoretical study of a series of gold–aluminum alloy clusters, AuxAly−(x + y = 7,8), with various compositions (x = 1–3; y = 4–7). Well-resolved photoelectron spectra have been obtained for these clusters at different photon energies. Basin-hopping global searches, coupled with density functional theory calculations, are used …

Ferromagnetism is usually deemed incompatible with superconductivity. Consequently, the coexistence of superconductivity and ferromagnetism is usually observed only in elegantly designed multi-ingredient structures in which the two competing electronic states originate from separate structural components. Here we report the use of surface molecular adsorption to induce ferromagnetism in two-dimensional superconducting NbSe2, representing the freestanding case of the coexistence of superconductivity and ferromagnetism in one two-dimensional nanomaterial. Surface-structural modulation of the ultrathin superconducting NbSe2 by polar reductive hydrazine molecules triggers a slight elongation of the covalent Nb–Se bond, which weakens the covalent interaction and enhances the ionicity of …

Department of Chemistry: Faculty Publications
Background: Geraniol is an acyclic monoterpene alcohol, which exhibits good prospect as a gasoline alternative. Geraniol is naturally encountered in plants at low concentrations and an attractive target for microbial engineering. Geraniol has been heterologously produced in Escherichia coli, but the low titer hinders its industrial applications. Moreover, bioconversion of geraniol by E. coli remains largely unknown.
Results: Recombinant overexpression of Ocimum basilicum geraniol synthase, Abies grandis geranyl diphosphate synthase, and a heterotic mevalonate pathway in E. coli BL21 (DE3) enabled the production of up to 68.6 ± 3 mg/L geraniol in shake flasks. Initial fed-batch fermentation only increased geraniol …

Department of Chemistry: Faculty Publications
Two non-interpenetrated zirconium metal−organic frameworks (Zr-MOFs), NPF-200 and NPF-201, were synthesized via the assembly of elongated tetrahedral linkers with Zr6 and Zr8 clusters. They represent the first examples of MOFs to have the β-UH3-like, 4,12,12T1 topology. Upon activation, NPF-200 exhibits the largest BET surface area (5463 m2g−1) and void volume (81.6%) among all MOFs formed from tetrahedral ligands. Composed of negative-charged boron-centered tetrahedral linkers, NPF-201 is an anionic Zr-MOF which selectively uptakes photoactive [Ru(bpy)3]2+for heterogeneous photo-oxidation of thioanisole.

To introduce more chemistry into a middle and high school bioengineering camp experience, we developed an educational and entertaining presentation that examines the chemistry in movies about aliens and minerals from outer space. Our goal was to help the campers to think creatively about the bioengineering projects they are doing and about its chemistry. After watching each movie clip, we explain whether the chemistry in the clip is real or fake, and then describe the real chemistry that inspired it. The chemical touchstone for the presentation is the periodic table. First, the campers learn that aliens in five movies are …

Among the three commonly occurring phases (anatase, rutile, and brookite) of TiO2, the anatase form is reported to be the best photocatalyst due to the improved charge-carrier mobility and the greater number of surface hydroxyl groups. The anatase to rutile transition in titania photocatalysts usually occurs at a temperature between 500 °C to 700 °C. Development of a high temperature stable (above 1000 °C) anatase phase is important for various environmental applications (e.g. self-cleaning ceramic tiles, anti-microbial sanitary wares, etc.). In this study, the use of ammonium hexafluorophosphate as a single source dopant (method A) and urea, trifluoroacetic acid and …

Implementation And Evaluation Of An Analytical Method For A Novel Derivatizing Agent To Measure 4,4'-Methylene Diphenyl Diisocyanate Atmospheres, Silvia Puscasu, Simon Aubin, Mark Spence, Sébastien Gagné
Études primaires
Accurate measurement of 4,4'-methylene diphenyl diisocyanate (MDI) atmospheres is a challenge since the molecule is both chemically reactive and likely to be present in aerosol form when heated and sprayed because of its low vapor pressure. Meeting this challenge requires optimizing both the sampling device used and the derivatization agent employed to stabilize the isocyanate functional group. This study describes the use of a novel derivatization reagent for isocyanate sampling to address the challenge of MDI aerosol exposure sampling. Like most conventional derivatizing agents for isocyanates, 1,8-diaminonapthalene (DAN) reacts with isocyanate functional groups to form a urea. However, unlike other …

Continuous Stationary Phase Gradients For Planar And Column Chromatography, Veeren Dewoolkar
Theses and Dissertations
Surfaces that exhibit a gradual change in their chemical and/or physical properties are termed as surface gradients. Based on the changes in properties they are classified either as physical or chemical gradients. Chemical gradients show variations in properties like polarity, charge, functionality concentration and have found potential applications in fields of biology, physics, biosensing, catalysis and separation science. In this dissertation, surface gradients have been prepared using controlled rate infusion (CRI).
CRI is a simple method in which a surface gradient is formed by carrying out the infusion of organoalkoxysilane in a time-dependent fashion using a set infusion rate. Depending …

The Optimization Of The Synthesis And Characterization Of Vapor-Liquid-Solid Grown Zno Nanowires, Silas R. Fiefhaus
Theses and Dissertations--Chemistry
ZnO nanowires are a promising material with great semiconductor properties. ZnO nanowires were prepared by carbothermal reduction and vapor-liquid-solid growth mechanism. Altering a variety of parameters ranging from mole to mole ratio of ZnO to C all the way to gas flow rate was examined. The nanowires were then characterized and their morphology examined under a SEM to observe what effect the parameter had on the morphology of the nanowires. From the experiments and the parameters tested it was observed that in order to produce the highest quality straight nanowires one should use a mole to mole ratio of ZnO …
Towards An Understanding Of Pharmacologically Induced Intracellular Changes In Nicotinic Acetylcholine Receptors: A Fluorescence Microscopy Approach, Ashley M. Loe
Theses and Dissertations--Chemistry
Upregulation of nicotinic acetylcholine receptors (nAChRs) is a well-documented response to chronic nicotine exposure. Nicotinic acetylcholine receptors are pentameric ligand-gated ion channels consisting of alpha (α2-10) and beta (β2-4) subunits. Nicotine, an agonist of nAChRs, alters trafficking and assembly of some subtypes of nAChRs, leading to an increase in expression of high sensitivity receptors on the plasma membrane. These physiological changes in nAChRs are believed to contribute to nicotine addiction, although the mechanism of these processes has not been resolved. Recently, many studies have converged on the idea that nicotine induces upregulation by an intracellular mechanism. In this dissertation, expression …
The Development Of Colorimetric Assays To Determine The Identity And Frequency Of Specific Nucleobases In Dna Oligomers, Elizabeth Marie Thomas
The Development Of Colorimetric Assays To Determine The Identity And Frequency Of Specific Nucleobases In Dna Oligomers, Elizabeth Marie Thomas
Theses and Dissertations--Chemistry
Colorimetric methods combined with color-changing chemical probes are widely used as simple yet effective tools for identifying and quantifying a wide variety of molecules in solution. For nucleic acids (DNA and RNA), perhaps the most commonly used colorimetric probe is potassium permanganate, which can be used to identify single-stranded pyrimidines (thymine and cytosine) in polymers. Unfortunately, permanganate is not an effective probe for identifying purines (adenine and guanine), especially in the presence of the more reactive pyrimidines. Therefore, robust methods for discriminating between the purines remain elusive, thereby creating a barrier toward developing more complex colorimetric applications. In this dissertation, …
Single Particle-Inductively Coupled Plasma-Mass Spectrometry Technology Development For Metallic Nanoparticle Characterization In Complex Matrices, Yongbo Dan
Doctoral Dissertations
"As the rapid growing of nanotechnology, the release of engineered nanoparticles (ENPs) into the environment is inevitable. After entering the real environment, ENPs tend to react with different components of the ecosystem (e.g. water, soil, air, plants) and make their characterization difficult. Analyzing ENPs in these complex matrices still remains as a grand challenge. ENPs characterization is normally the first step of risk assessment. Current analytical techniques have shown some limitations in revealing the unique characteristics of ENPs in complex matrices and reliable analytical techniques are in urgent need. Single particle inductively coupled plasma mass spectrometry (SP-ICP-MS) is an emerging …

Building And Optimizing A Spectroelectrochemical System For The Study Of Shewanella Putrefaciens, Jonathan Muscolino
Master's Theses
Shewanellaceae are among the most widely studied electroactive microorganisms. This study reports on Shewanella putrefaciens under anaerobic conditions during applied potential while monitored by spectroscopy. The attachment of the microbe Shewanella putrefaciens onto an indium tin oxide electrode was found to occur after 2 hr of +0.2 V applied potential. Microbial detachment occurred with a 5 mV/s scan rate cyclic voltammogram from +0.2 V to -0.5 V to +0.2 V. This was confirmed through use of a spectroelectrochemical apparatus utilizing a standard 3 electrode setup with evanescent wave spectroscopy.
Chemometric Curve Resolution For Quantitative Liquid Chromatographic Analysis, Daniel W. Cook
Chemometric Curve Resolution For Quantitative Liquid Chromatographic Analysis, Daniel W. Cook
Theses and Dissertations
In chemical analyses, it is crucial to distinguish between chemical species. This is often accomplished via chromatographic separations. These separations are often pushed to their limits in terms of the number of analytes that can be sufficiently resolved from one another, particularly when a quantitative analysis of these compounds is needed. Very often, complicated methods or new technology is required to provide adequate separation of samples arising from a variety of fields such as metabolomics, environmental science, food analysis, etc.
An often overlooked means for improving analysis is the use of chemometric data analysis techniques. Particularly, the use of chemometric …
Probing Allosteric, Partial Inhibition Of Thrombin Using Novel Anticoagulants, Stephen S. Verespy Iii
Probing Allosteric, Partial Inhibition Of Thrombin Using Novel Anticoagulants, Stephen S. Verespy Iii
Theses and Dissertations
Thrombin is the key protease that regulates hemostasis; the delicate balance between procoagulation and anticoagulation of blood. In clotting disorders, like deep vein thrombosis or pulmonary embolism, procoagulation is up-regulated, but propagation of clotting can be inhibited with drugs targeting the proteases involved, like thrombin. Such drugs however, have serious side effects (e.g., excessive bleeding) and some require monitoring during the course of treatment. The reason for these side effects is the mechanism by which the drugs’ act. The two major mechanisms are direct orthosteric and indirect allosteric inhibition, which will completely abolish the protease’s activity. Herein we sought an …

With the increased demand for lanthanide metals in various industries, companies are looking into mining of these metals in Northern Canada. The release of these metals into the environment may have adverse effect on aquatic ecosystems; thus, it is important to understand potential toxicological effects of lanthanides on aquatic organisms. One way to predict these effects is by using a Biotic Ligand Model (BLM). Although incorporation of lanthanides into the model will require a substantial amount of future research, initial studies into speciation and toxicity can provide a useful basis for future reference. There are two main objectives to this …

Chemical Removal Of Total Phosphorus From Wastewater To Low Levels And Its Analysis, Farah Ateeq
Theses and Dissertations (Comprehensive)
Numerous studies have been conducted on the removal of inorganic phosphorus (P) from wastewater, but a push towards lower effluent targets necessitates the additional removal of organic phosphorus as well. This study tested the ability of manganese oxide nanoparticles and iron oxide as potential catalysts for conversion of organic P into more readily removable inorganic forms, as well as the role of iron(III) chloride as coagulant to subsequently allow P to be removed by solids/liquid separation. Removals of 99-101% were obtained for model compounds at pH 5-7, 0.05-0.5 M H2O2, and Fe:P molar ratio of 5:1. …
