Radicals drive the transformation of organic matter in natural and engineered systems, altering its structure, reactivity, and stability. Condensed aromatic carbon (ConAC) and condensed aromatic nitrogen (ConAN) are among the most persistent forms of organic matter in soils and are traditionally interpreted as products of biomass burning. This dissertation challenges the long-standing assumption that these materials are exclusively pyrogenic, showing that iron-mediated radical chemistry can generate condensed aromatic structures under ambient conditions.

Chapters II and III show that Fenton-like radical oxidation of lignin-rich biomass produces condensed aromatic structures compositionally similar to pyrogenic black carbon and black nitrogen when assessed with …

This dissertation investigates the development and application of advanced biosensing technologies to enhance early disease detection, neurological diagnostics, and bioactive compound evaluation. The research spans four key areas. First, it introduces tapered optical fiber (TOF)-based plasmonic biosensors for the non-invasive detection of prostate cancer, demonstrating high sensitivity and specificity compared to conventional diagnostic methods.

Second, it explores the use of fluorescent biosensors to test the Transmembrane Electrostatically Localized Proton (TELP) theory, shedding light on the role of localized protons in neuronal signaling and energy transfer. The Amazon rainforest is the largest tropical rainforest in the world. Amazonian Podzol soils, characteristic of this region, are known to store substantial amounts of organic carbon in both their surface and deep horizons. Despite decades of research, the molecular-level composition of these soils remains uncharacterized. Marine organic matter is mainly believed to originate from autochthonous organic matter, while terrigenous organic matter is assumed to be largely degraded prior to reaching the open ocean or more recently replaced by marine organic matter via a stripping process. Using Ftir-Atr And Chemometric Methods To Detect Sucrose Adulteration In Commercial Honey Samples, Dylan T. Roberts, Kevin Kittredge

Fourier transform infrared spectroscopy-attenuated total reflectance (FTIR–ATR) was used to analyze pure and adulterated honey samples. The FTIR spectra was analyzed using principal component analysis (PCA) and partial least squares (PLS) regression analysis to determine if these methods could differentiate between pure, commercial, and sucrose-adulterated honey samples. PCA showed a clear distinction between pure and adulterated honey samples. Commercial honey samples showed clustering around the unadulterated samples. PLS regression analysis correctly identified 81.8% of the standards and samples used in the PCA analysis. DNA/RNA synthesis precursors are especially vulnerable to damage induced by reactive oxygen species occurring following oxidative stress. Guanosine triphosphates are the prevalent oxidized nucleotides, which can be misincorporated during replication, leading to mutations and cell death. Here, we present a novel method based on micro-Raman spectroscopy, combined with ab initio calculations, for the identification, detection, and quantification of oxidized nucleotides at low concentration. We also show that the Raman signature in the terahertz spectral range (<100 >cm(-1)) contains information on the intermolecular assembly of guanine in tetrads, which allows us to further boost the oxidative damage detection limit. Surface enhanced Raman spectroscopy (SERS), although popular in research, has not yet been adopted in industrial applications. This is largely due to the challenge of manufacturing cost-effective, reproducible SERS substrates in volume that can be read by a compact reader for practical deployment in the field. Here we demonstrate and characterize a new dual-nanostructured SERS substrate approach that could be amenable to large-scale production. Implementation of dynamic spectrum access (DSA) in cognitive radio (CR) systems requires the unlicensed secondary users (SU) to implement spectrum sensing to monitor the activity of the licensed primary users (PU). Energy detection (ED) is one of the most widely used methods for spectrum sensing in CR systems, and in this paper we present a novel ED algorithm with an adaptive sensing threshold. A SERS device was made using a dual-nanostructured surface comprised of silver nanoparticle and silver nanowires. The ability of each nanostructure to produce a uniform surface was characterized and the surface-enhanced Raman scattering (SERS) response of the resulting surfaces were examined using the reporter molecule 4-aminothiolphenol (ATP) and a 638 nm excitation laser.

The focus of this thesis is the discoloration of a common historical green pigment, copper resinate. In this research the discoloration was investigated in Jacopo Tintoretto’s painting, Allegorical Figure of Spring, painted c. 1555. This painting is believed to have been painted with copper resinate which has discolored to brown over the centuries. The state of repair of the painting was determined using visual analysis under visible and UV light and the use of copper green pigments was confirmed using energy-dispersive X-ray fluorescence, including copper resinate based upon supplementary historical evidence. Cyanate (OCN-) is a reduced nitrogen compound with the potential to serve as a nitrogen and carbon source for marine microbes. Evidence from genomes and culture studies indicated that several marine cyanobacterial groups, including representatives of the globally important genera Synechococcus and Prochlorococcus, might be capable of cyanate assimilation. However, prior to this study, the distribution, bioavailability, and production pathways of cyanate were unknown in natural systems due to the absence of a sensitive cyanate assay; and the ability of organisms to assimilate cyanate on relevant timescales was unknown because we lacked a suitable tracer for measuring uptake. Antioxidants are a class of molecules that provide a protective function against reactive oxygen species (ROS) in biological systems by out competing physiologically important molecules for ROS oxidation. In natural waters, the reactivity of antioxidants gives an estimate of oxidative stress, and may determine the reactivity and distribution of reactive oxidants. We present an analytical method to measure antioxidant activity in natural waters through the competition between ascorbic acid, an antioxidant, and MCLA, a chemiluminescent probe for superoxide. Binding of a few ligand molecules with its receptors on cell surface can initiate cellular signaling transduction pathways, and trigger viral infection of host cells. HIV-1 infects host T-cells by binding its viral envelope protein (gp120) with its receptor (a glycoprotein, CD4) on T cells. Primary strategies to prevent and treat HIV infection is to develop therapies (e.g., neutralizing antibodies) that can block specific binding of CD4 with gp120. This dissertation explores processes affecting the composition of dissolved organic matter (DOM) and how DOM composition changes in sunlit surface waters and in the dark interior ocean. Simulated solar irradiations were used to investigate the impact of photochemistry on terrestrial waters and deep ocean DOM. The photochemically mediated processes observed in Dismal Swamp samples included (i) light induced flocculation of up to 12% of the organic matter and 84% of the dissolved iron originally present; (ii) 74-88% mineralization of dissolved organic carbon (DOC) and 95-99% bleaching of chromophoric DOM (CDOM) during 110 days of irradiation; and (iii) nearly complete loss …

This dissertation focuses on the design of new in vivo assays for study of transport, biocompatibility and toxicity of nanoparticles (NPs) in zebrafish embryos. We synthesized and purified spherical silver (Ag) NPs with diameters, ranging from 12 to 95 nm, that are stable (non-aggregated) in egg-water media. We developed new imaging approaches to characterize the sizes of single Ag NPs in zebrafish embryos at nanometer resolution by measuring their size-dependent plasmonic spectra and scattering intensity using dark-field optical microscopy and spectroscopy (DFOMS). Past studies have found much of nonliving sedimentary/aqueous nitrogen-containing organic matter (NCOM) is composed of amides, assumed to be peptides/proteins. Their lability calls into question their survival, and several hypotheses have been suggested to explain this. Using Fourier transform ion cyclotron resonance mass spectrometry (FT-ICR-MS) and nuclear magnetic resonance (NMR) spectroscopy I investigated the molecular amide composition in sedimentary/aqueous systems while reassessing their preservation and formation routes.

The availability of information regarding the composition of ambient atmospheric particulate matter and the transformations that these compounds may undergo upon atmospheric transit is surprisingly absent. Electrospray ionization Fourier transform ion cyclotron resonance mass spectrometry is used in this study to rapidly evaluate the composition of the water-soluble organic fraction of standard and collected atmospheric particulate matter samples, and the changes that these mixtures undergo upon oxidation with nitric acid. Fuel quality assurance and analysis, as it pertains to the United States armed forces, is crucial for maintaining operability and upholding safety regulations with respect to fuel class. Currently a great amount of effort, money and manpower are dedicated to this task as fuel analysis takes place in off-site laboratories where quality assessment and property determination is performed manually by highly qualified lab technicians. Surface-enhanced Raman scattering (SERS) is a powerful spectroscopic technique that has created exciting opportunities in the field of bioanalytical chemistry, where it combines ultrasensitive detection of biologically relevant molecules with vibrational spectroscopy. Due to the difficulties in preparing reproducible SERS active substrates, SERS has been mainly used as a qualitative tool. Ultrahigh resolution electrospray ionization Fourier transform ion cyclotron resonance mass spectrometry (ESI-FTICR-MS) has proved essential for the complete separation of the thousands of peaks present in natural organic matter (NOM), a complex assemblage of organic molecules present in water, soils, and sediments. An improved understanding of its composition is crucial to understand how pollutants interact with NOM and how NOM cycles through global carbon cycles.

Real-time study of the transport and biocompatibility of nanomaterials in early embryonic development at single-nanoparticle resolution can offer new knowledge about the delivery and effects of nanomaterials in vivo, and provide new insights into molecular transport mechanisms in developing embryos. In this study, we directly characterized the transport of single silver nanoparticles into an in vivo model system (zebrafish embryos) and investigated their effects on early embryonic development at single-nanoparticle resolution in real time. Mass spectrometry has recently played a key role in the understanding of natural organic matter (NOM) by providing molecular-level details about its composition. NOM, a complex assemblage of organic molecules present in natural waters and soils/sediments, has the ability to bind and transport anthropogenic materials. An improved understanding of its composition is crucial in order to understand how pollutants interact with NOM and how NOM cycles through global carbon cycles.
