Herein, I optimize a method for synthesis and bioconjugation of water-soluble, fluorescent CdSe/ZnS quantum dots (QDs) for targeted cellular delivery of DNA. Core CdSe QDs were synthesized in high temperature organic solvents and passivated with a ZnS shell to increase quantum yield. The fluorescent QD nanoparticles were made water-soluble by enveloping them with an amphiphilic polymer. These aqueous nanoparticles were functionalized with tertiary amines to impart a positive charge, allowing electrostatic binding to negatively-charged DNA. The conjugated QDs were characterized using zeta potential and electrophoresis to gauge their ability to electrostatically bind DNA. The QDs were further modified by conjugation …

This paper describes the molecular recognition of the tripeptide Tyr-Leu-Ala by the synthetic receptor cucurbit[8]uril (Q8) in aqueous buffer with nanomolar affinity and exceptional specificity. This combination of characteristics, which also applies to antibodies, is desirable for applications in biochemistry and biotechnology but has eluded supramolecular chemists for decades. Building on prior knowledge that Q8 binds to peptides with N-terminal aromatic residues, a library screen of 105 peptides was designed to test the effects of residues adjacent to N-terminal Trp, Phe, or Tyr. Two fluorescent tetra- and mono-dansylated resorcinarene cavitands were prepared and fully characterized. The X-ray structure of mono-dansylated resorcinarene cavitand was obtained. Their intrinsic absorption and fluorescence properties were studied. These properties were strongly sensitive to the presence of perchloric acid, as evidenced by the appearance of isobestic points upon protonation of the dansyl dimethylamino functions. The decreasing of the fluorescence emission intensity upon titration with perchloric acid was explained by the excited state interactions between the dansyl groups of the resorcinarene. Pyrene dye has many superior characteristics for oxygen sensing studies such as long fluorescence lifetime, high quantum yield, and good sensitivity. It is preferred in some cases over ruthenium dyes for its more lipophilic character and higher sensitivity. However, easy photodegradation of pyrene is a challenging problem. In this study, pyrene dye was for the first time immobilized in an ethyl cellulose matrix and used for oxygen sensing in the form of thin films and electrospun sensing slides. BODIPY (4,4-Difluoro-3a,4a-diaza-s-indacene) dyes have gained lots of attention in application of fluorescence sensing and imaging in recent years because they possess many distinctive and desirable properties such as high extinction coefficient, narrow absorption and emission bands, high quantum yield and low photobleaching effect. However, most of BODIPY-based fluorescent probes have very poor solubilities in aqueous solution, emit less than 650 nm fluorescence that can cause cell and tissue photodamages compared with bio-desirable near infrared (650-900 nm) light. This study investigates optical and high-resolution molecular signatures and photochemical degradation of DOM from the Barra Bonita Reservoir (BB-DOM), a tropical eutrophic lake, as well as from its dominant phytoplankton species, the cyanobacteria Microcystis aeruginosa (Microcystis-DOM). Consistent with a predominantly autotrophic source, BB-DOM and Microcystis-DOM exhibited high protein-like fluorescence and contained a large number of aliphatics. Microcystis-DOM was enriched in peptide-like formulae, while BB-DOM had higher chromophoric and fluorescent DOM(CDOM and FDOM) and was enriched in moderately unsaturated formulae, indicating additions of terrigenous DOM and/or in situ processing of autochthonous material in the lake. Noble metal nanoparticles (NPs) possess unique plasmonic properties, enabling them to serve as sub-diffraction light sources and nano-antennae for a wide range of applications. Here we report the specific interaction of single Ag NPs with single EGFP molecules and a high dependence of their interaction upon localized-surface-plasmon-resonance (LSPR) spectra of single Ag NPs and EGFP. The LSPR spectra of single red Ag NPs show a stunning 60 nm blue-shift during their incubation with EGFP, whereas they remain unchanged during their incubation with bovine serum albumin (BSA). To characterize chromophoric dissolved organic matter (CDOM) in marsh porewaters and its contribution as a carbon source, optical properties (absorbance, fluorescence indices, 3-dimensional excitation-emission matrices [EEMs]) of soil porewater and surface water were measured in a southern Californian salt marsh. Absorption coefficients and fluorescence intensities were higher in porewater than in overlying surface waters, consistent with higher CDOM concentration at depth. Humic-type peaks A and C were observed in EEMs in all samples, and peak M was observed in surface waters and shallow porewater to -5 cm depth. Fluorescence:absorbance (flu:abs) ratios and spectral slopes (S) decreased across the surface interface, …

A number of molecular probes have been designed and synthesized for the detection of Zn2+ and Fe3+ ions. Two types of functional groups have been incorporated into the molecular scaffolds to utilize different fluorescent mechanisms. The first class of receptors contains a pyrene moiety. These molecular probes use the excimer mechanism for the detection of Zn2+ ion. The probes work well in an organic solvent with a detection limit of 20 nM (one ppb). Alternatives are made to make them water soluble, but this proved to be difficult. An interesting ion-induced self-assembly system will also be discussed. …

Eukaryotic initiation factor (eIF) 4F binding to mRNA is the first committed step in cap-dependent protein synthesis. Barley Yellow Dwarf Virus (BYDV) employs a cap-independent mechanism of translation initiation which is mediated by a structural element BTE (BYDV translation element) located in the 3’ UTR of its mRNA. eIF4F bound the BTE and a translational inactive mutant with high affinity; thus questioning the role of eIF4F in translation of BYDV. To examine the effects of eIF4F in BYDV translation initiation, BTE mutants with widely different in vitro translation efficiencies ranging from 5-164% compared to WT were studied. The inclusion complexation of flavanone with \beta-cyclodextrin was studied by ultraviolet absorption, steady state fluorescence, time-resolved fluorescence, and 2D ROESY nuclear magnetic resonance spectroscopic techniques. A 1:1 stoichiometric ratio was determined for the inclusion of flavanone with \beta-cyclodextrin. The Stern--Volmer constant for the accessible fraction of the binding of flavanone with \beta-cyclodextrin, and the binding constant for the flavanone--\beta-cyclodextrin complex are reported. The flavanone--\beta-cyclodextrin inclusion complex was characterized by 2D ROESY NMR spectroscopy. The synthesis, characterization, and spectroscopic properties of novel nonperipherally tetrasubstituted metallophthalocyanines (zinc, cobalt, copper, manganese, and indium) bearing 4 (7-(trifluoromethyl)quinolin-4-yl)oxy units has been reported. The new compounds have been characterized using UV-Vis, IR, ^1H NMR, ^{13}C NMR, ^{19}F NMR, and mass spectroscopic data. The absorption properties of these new complexes were compared to those of peripherally substituted phthalocyanine derivatives. Based on the structural, spectroscopic, and absorption studies, it was found that the substitution effect altered the electronic structures significantly. The results provide useful information to understand the effect of peripheral or nonperipheral substitution on the properties of this macrocyclic ring. …

ZnS/ZnO semiconductor nanoparticles have been synthesized with L-cysteine and sodium polyphosphate capping agents using a colloidal synthesis method. The nanoparticles were characterized through the use of fluorescence spectroscopy, ultraviolet/visible (UV /Vis) spectroscopy, and X-ray diffraction (XRD) instrumentation. Introduction of oxygen during the synthesis reaction increases the intensity of the nanoparticle fluorescence and causes a blue shift in emissions which becomes more pronounced with longer exposure to oxygen. Growth of the ZnO shell around the ZnS particles alters the composition from a ZnS nanoparticle to a ZnS/ZnO nanoparticle as seen by an increase in absorbance from 350nm to 450nm which indicates …

Novel tetrasubstituted metal-free (2), zinc (II) (3), cobalt (II) (4), and copper (II) (5) phthalocyanines bearing 2-phenylethanolate groups on the peripheral positions were synthesized by the cyclotetramerization reaction of the phthalonitrile derivative 1. The new compounds were characterized by a combination of IR, ^1H NMR, ^{13}C NMR, UV-Vis, elemental analysis, and MS spectra data. The thermal stabilities of the phthalocyanine compounds were determined by thermogravimetric analysis. A series of fluorophores based in the boron dipyrromethene (BODIPY) family were synthesized and characterized. These fluorophores have the capacity of being introduced to a carbamoyl methyl phosphine oxide (CMPO) lanthanide/actinide extractant. These blue, green and red emission fluorophores show high thermal/moisture stability and high fluorescence efficiencies. The fluorescence intensity seems to be dependent on the restricted rotation about the C(8)-C bond in 8-Ph-BODIPY. By taking advantage of this feature, a hydroxyl- containing BODIPY with high fluorescence intensity was synthesized to be incorporated to a CMPO carboxylic acid via esterification. Ligand cross-linking is known to improve the colloidal stability of nanoparticles, particularly in aqueous solutions. However, most cross-linking is performed chemically, in which it is difficult to limit interparticle cross-linking, unless performed at low concentrations. Photochemical cross-linking is a promising approach but usually requires ultraviolet (UV) light to initiate. Using such high-energy photons can be harmful to systems in which the ligand–nanoparticle bond is fairly weak, as is the case for the commonly used semiconductor quantum dots (QDs). Despite the progression of this field, the development of BODIPY based anti-cancer agents and radioimaging dyes has seen little progress. Readout of the final states of qubits is a crucial step towards implementing quantum computation in experiment. Although not scalable to large numbers of qubits per molecule, computational studies show that molecular vibrations could provide a significant (factor 2–5 in the literature) increase in the number of qubits compared to two-level systems. In this theoretical work, we explore the process of readout from vibrational qubits in thiophosgene molecule, SCCl2, using quantum beat oscillations. The interactions of three related cationic porphyrins, TMPyP4, TMPyP3 and TMPyP2, with a WT 39-mer Bcl-2 promoter sequence G-quadruplex were studied using Circular Dichroism, ESI mass spectrometry, Isothermal Titration Calorimetry, and Fluorescence spectroscopy. The planar cationic porphyrin TMPyP4 (5, 10, 15, 20-meso-tetra (N-methyl-4-pyridyl) porphine) is shown to bind to a WT Bcl-2 G-quadruplex via two different binding modes, an end binding mode and a weaker mode attributed to intercalation. The related non-planar ligands, TMPyP3 and TMPyP2, are shown to bind to the Bcl-2 G-quadruplex by a single mode. A variety of contemporary analytical platforms in technical and biological applications take advantage of labeling the objects of interest with fluorescent or luminescent tracers. Luminescent tracers take advantage of the unique property of some lanthanide metals to absorb and emit light. Long lifetime of lanthanide emission allows temporal gating of the signal, which avoids the short-lived background of interfering sample components. Synthesis Of 1-Pyrenyldiazomethane For Derivatization Of Short-Chain Fatty Acids, Mary E. Kalvaitis

Use of I-pyrenyldiazomethane (PDAM) for derivatizing short-chain fatty acids (SCFA) is a successful way to analyze complex SCF A samples quickly and with minimal sample preparation. The costs associated with ordering PDAM from a commercial source can be high, typically more than $300 not including shipping costs. This project developed a simple two-step synthesis procedure that can be used in undergraduate chemistry laboratories. We found that the PDAM produced by this procedure is pure enough to use for our derivatization needs without further purification. Renewable energy is a major concern due to increased world energy consumption. In particular, solar energy is a type of renewable energy source that uses devices known as solar cells to convert sunlight to electricity. Specifically, devices referred to as dye-sensitized solar cells (DSSCs) employ dyes to absorb solar energy. Dyes derived from ruthenium complexes have been typically used in DSSCs. Unfortunately, several disadvantages are associated with current ruthenium complex photosensitizers, which can be attributed to limited supply and expense of metals, as well as reduced absorption in the near-infrared region of the electromagnetic spectrum. A phthalocyanine--fluorescein conjugate was designed and prepared. Its photophysical properties (electronic absorption and fluorescence) were determined and compared with those of an analogous derivative functionalized by a simple triazole without chromophore. It is likely to be used as a theranostic agent in photodynamic therapy.

The hydrogen ion activity (pH) is a very important parameter in environment monitoring, biomedical research and other applications. Optical pH sensors have several advantages over traditional potentiometric pH measurement, such as high sensitivity, no need of constant calibration, easy for miniaturization and possibility for remote sensing. Several pH indicators has been successfully immobilized in three different solid porous materials to use as pH sensing probes.

Tryptophan is a fluorescent amino acid that is commonly used as a probe in protein structure-dynamics studies. It is also widely used as a convenient standard for measurements of fluorescence quantum yields of organic and bioorganic molecules. Literature values of the fluorescence quantum yield range from 0.13 to 0.15 upon excitation of tryptophan at 270 nm in aqueous solution. Even though the fluorescence quantum yield of tryptophan is known with a high degree of accuracy upon excitation at 270 nm (i.e., ca. ± 0.02), this value is being used indiscriminately in the literature for the determination of the fluorescence quantum …

When developing a model polymeric system to facilitate in the detection of molecular and microscopic events that preface macroscopic corrosive failure; a better understanding of how polymers can indicate corrosion was accomplished. Initially, the thought that molecular chain scission as a necessity for corrosion to occur had to be tested. Through the utilization of high molecular weight thermoplastic (HMWTP) model polymers, it was found that corrosion protection did not correlate to the quantity of weak bonds within an epoxy-amine polymer matrix.
