Scotts Creek Marsh (SCM) is a small coastal wetland ecosystem in Davenport, CA. The vegetation of SCM is dominated by three halophytic zones comprised of saltgrass, salt rush, cattails. The objectives of the study were (i) to investigate the variables that influence the zoning of the three dominant halophyte communities in SCM and (ii) to the test the effectiveness of Indicator of Reduction in Soil (IRIS) tubes to indicate the reduction of S. Molecular dynamics (MD) simulations were carried out for aqueous dipeptides, water over self-assembled monolayer (SAM) surfaces, and the nicotinic acetylcholine receptor (nAChR) ion channel. The main goal is to use advanced methods to increase the accuracy of molecular dynamics simulations while seeking solutions to problems relevant to chemistry, biophysics and materials science. In addition, activation energies of several cyclodimerization reactions were studied quantum mechanically. The simulations of the aqueous dipeptides and SAM surfaces involve modeling and detailed analysis of interfacial water, which is of interest to a range of fields from biology to materials science. Fatty acid methyl esters can be oligomerized with very strong acid catalysts - superacids such as tetrafluoroboric or triflic acid with formation of dimer and trimer fatty acids at much lower temperature, such as 80-90 °C, than what is used presently. Insight into the reaction of polymerization of fatty esters/ acids can be obtained by structural characterization. This would determine the properties of the oligomeric products and their ability to substitute currently used materials. Phosphate esters, thiophosphate esters and metal thiophosphates have been used as lubricant additives for over 50 years. While their use has been extensive, a detailed knowledge of how they work has been a much more recent development. In this paper, the use of phosphate esters and thiophosphate esters as anti-wear or extreme pressure additives is reviewed with an emphasis on their mechanism of action. The review includes the use of alkyl phosphates, triaryl phosphates and metal containing thiophosphate esters. The mechanisms of these materials interacting with a range of iron and steel based bearing material are examined.

An investigation of the structural and vibrational information of organic, hybrid organometallic and inorganic species was conducted using solid-state density functional theory (DFT). In this work the solid state DFT modeling was accomplished using the CRYSTAL09 code to simulate the geometries and vibrational modes of a variety of systems. These studies included: (1) the investigation of three polymorphs of vanadium phosphate, (2) three studies involving the use of 5-(4-pyridyl)tetrazole, and lastly (3) the crystal structure and simulation of α,α,α’,α’-tetrabromo-p-xylene. Porous metals are of interest for their high surface area and potential for enhanced catalytic behavior. Electrodeposited NiCu thin films with a range of compositions were electrochemically dealloyed to selectively remove the Cu component. The film structure, composition, and reactivity of these samples were characterized both before and after the dealloying step using scanning electron microscopy, energy-dispersive spectroscopy, and electrochemical measurements. The catalytic behavior of the dealloyed porous Ni samples towards the hydrogen evolution reaction was measured and compared to that of the as-deposited samples. The current emergence of multidrug-resistant (MDR) and extensively drug-resistant (XDR) tuberculosis calls for novel treatment strategies. Recently, BlaC, the principal β-lactamase of Mycobacterium tuberculosis, was recognized as a potential therapeutic target. The combination of meropenem and clavulanic acid, which inhibits BlaC, was found to be effective against even extensively drug-resistant M. tuberculosis strains when tested in vitro. Yet there is significant concern that drug resistance against this combination will also emerge. Metallic films, in conjunction with biochemical-targeted probes, are expected to provide early diagnosis, targeted therapy and non-invasive monitoring for epidemiology applications [1-4]. The resonance wavelength peaks, both plasmonic and Wood-Rayleigh Anomalies (WRAs), in the scattering spectra are affected by the metallic architecture. As of today, much research has been devoted to extinction efficiency in the plasmonic region. Summary: The cells wall of filamentous fungi in the genus Aspergillus has galactofuranose (Galf)-containing polysaccharides and glycoconjugates, including O-glycans, N-glycans, fungal-type galactomannan and glycosylinositolphosphoceramide, which are important for cell wall integrity. Here, we attempted to identify galactofuranosyltransferases that couple Galf monomers onto other wall components in Aspergillus nidulans. Using reverse-genetic and biochemical approaches, we identified that the AN8677 gene encoded a galactofuranosyltransferase, which we called GfsA, involved in Galf antigen biosynthesis. Disruption of gfsA reduced binding of β-Galf-specific antibody EB-A2 to O-glycosylated WscA protein and galactomannoproteins. This work encompasses detailed investigations of the synthesis and structures of transition metal complexes which contain xylyldiphosphonate or organoarsonate ligands. The xylyldiphosphonate families of materials which were examined were the metal(II) series of Cu, Ni, Co, Mn, Cd and Zn, with an addition of an organo-nitrogen chelate. With success in these families of materials, a secondary metal of vanadium or molybdenum was added to these metal(II) systems to increase the complexity of the structure produced. The photochemistry of a new photoaffinity labeling (PAL) agent, 5-azido-2-(N,N-diethylamino)pyridine, was studied in aprotic and protic solvents using femtosecond-to-microsecond transient absorption and product analysis, in conjunction with ab initio multiconfigurational and multireference quantum chemical calculations. The excited singlet SI state is spectroscopically dark, whereas photoexcitation to higher-lying singlet excited S-2 and S-3 states drives the photochemical reaction toward a barrierless ultrafast relaxation path via two conical intersections to S-1, where N-2 elimination leads to the formation of the closed-shell singlet nitrene. Separation of Kr from Xe is an important problem in spent nuclear fuel fission gas management. The energy intensive and expensive cryogenic distillation method is currently used to separate these gases. In this thesis, we have carried out the research into appropriate sorbents for the separation of Kr and Xe using pressure swing adsorption. We have examined zeolites using gas adsorption studies as they have the potential to be more cost effective than other sorbents. The electrochemical reduction of uranium in acidic aqueous environments with the express purpose of generating U(III) consistently is critically evaluated. Generating U(III) in an aqueous environment is difficult and extremely unstable and has historically been difficult to achieve and isolate for further investigation. A brief overview of C-N amide bond formation: past methods and current catalytic approaches.

A facile synthesis of imidazo[4,5-b]pyridines and -pyrazines is described using a Pd-catalyzed amide coupling reaction. This reaction provides quick access to products with substitution at N1 and C2. A model system relevant to the natural product pentosidine has been demonstrated, as well as the total synthesis of the mutagen 1-Me-5-PhIP.
This reaction was then further explored to utilize more readily available catalytic components and to increase the substrate and amide scope.

Conjugated semiconducting polymers have garnered substantial interest in recent years due to the potential for use in various applications, particularly in the field of electronic devices such as photovoltaic cells and light emitting diodes. Unique microfluidic control actuated by simply turning off and on microfabricated electrodes in a small-volume system was investigated for lab-on-a-chip applications. This was accomplished using a relatively new pumping technique of redox-magnetohydrodynamics (MHD), which as shown in this dissertation generated the important microfluidic features of flat flow profile and fluid circulation. MHD is driven by the body force, FB = j × B, which is the magnetic part of the Lorentz force equation, and its direction is given by the right hand rule. Water-soluble Quantum Dots (QDs) are highly sensitive fluorescent probes that are often used to study biological species. One of the most common ways to render QDs water-soluble for such applications is to apply hydrophilic thiolated ligands to the QD surface. However, these ligands are labile and can be easily exchanged on the QD surface, which can severely limit their application. As one way to overcome this limitation while maintaining a small colloidal size of QDs, we developed a method to stabilize hydrophilic thiolated ligands on the surface of QDs through the formation of a crosslinked shell using a photocrosslinking approach. …

The studies demonstrated in this dissertation were primarily focused on the synthesis, structure and property characterizations of iron(II,III) containing framework solids. The scope of this research is threefold: 1) explore new iron(II, III)-containing open framework structures in hopes of creating new materials, useful in the areas of both Li- and Na-ion battery applications; 2) synthesis and characterization of low-dimensional magnetic nanostructures exhibiting novel magnetic properties due to confined magnetic lattices; and 3) conduct structure/property correlation studies to identify the origins of any unusual physical phenomena associated with these new compounds.

Microalgae hold much promise as a feedstock in liquid biofuel production. Lipid content of microalgae cells range from 30-80% dry weight of biomass. It is projected that microalgae can produce between 1,000-6,500 gallons/acre/year of oil. Currently, production of industrial algae operates in open raceway ponds that use minimal capital and energy inputs to culture algae. Raceway ponds can also be used to grow microalgae from municipal waste streams. Although high biomass productivity can be achieved in these systems, there remains a large production gap between large volumes of biomass cultivation and high lipid content from microalgae cells. Important aspects of adhesion occur at interfaces, including structures that may be different from those in the bulk materials. However, probing the orientation of molecules in functional adhesives poses a significant challenge because adhesive molecules are always located at a buried interface. The limited penetration depth of surface-specific analysis prohibits the study of buried interfaces using those techniques. The large quantity of bulk molecules relative to the adhesive molecules interacting at the interface results in the bulk signal swamping out adhesive signal in bulk analysis techniques. Prochiral malonic diesters consisting of a quaternary carbon center have been successfully converted into a different set of tBoc-Fmoc-α2,2-methyllysine-OH analogues through chiral malonic half-ester intermediates achieved via enzymatic (Pig Liver Esterase, PLE) hydrolysis. The selection of chiral half-ester intermediates, which vary from 1 to 6 methylene units in the side chain, are achieved in high optical purity (92% - 97% ee) and in good yields (65% - 72%). The PLE hydrolysis of malonic diesters with a variety of side chain lengths observed to obey the Jones’s PLE model as evidenced from the stereochemical configurations of the resulting chiral half-esters. MitoNEET is a protein that was identified as a drug target for diabetes, but its cellular function as well as its role in diabetes remains elusive. Protein pull-down experiments identified glutamate dehydrogenase 1 (GDH1) as a potential binding partner. GDH1 is a key metabolic enzyme with emerging roles in insulin regulation. MitoNEET forms a covalent complex with GDH1 through disulfide bond formation and acts as an activator. Proteomic analysis identified the specific cysteine residues that participate in the disulfide bond. This is the first report that effectively links mitoNEET to activation of the insulin regulator GDH1.

The anterior cruciate ligament (ACL) rupture is one of the most common knee injuries. Current ACL reconstructive strategies consist of using an autograft or an allograft to replace the ligament. However, limitations have led researchers to investigate tissue engineered grafts, known as scaffolds, through electrospinning. Scaffolds made of natural and synthetic polymer blends have the potential to promote cell adhesion while having strong mechanical properties. However, enzymes found in the knee are known to degrade tissues and affect the healing of intra-articular injuries. Nano-sized Fe3O4, Fe2O3, Mn3O4, and MnO2 were synthesized by titration/precipitation and characterized using powder XRD. pH assays determined that optimum binding occurred at pH 4 for Fe3O4 and Fe2O3 and pH 3 for Mn3O4 and MnO2. Maximum adsorption of Cu(II) and Pb(II) occurred within 20 min or less of contact with the nanomaterials. The synthesized nanomaterials showed a binding preference for Pb(II) over Cu(II) at concentrations above 50 ppm. Batch studies also showed no significant reduction in the binding of copper and lead to either Fe3O4, Fe2O3, Mn3O4, or MnO2 in the presence of Na+ , K+ , Mg2+ or …

The following systems: NaBH4/Fe3S4, NaBH4/Co3S4, NaBH4/NiS, NaBH4/CuS, and NaBH4/ZnS, were investigated for their nitro reducing abilities. Quantitative conversions were observed for the reduction of nitrobenzene with NaBH4/Co3S4 and NaBH4/NiS systems as opposed to only 9% conversion without any catalyst, representing a ten-fold increase in the reducing ability of NaBH4. In ethanol, various nitroaromatic compounds were also successfully reduced in moderate to high yields with 3 molar equivalents of NaBH4, demonstrating a mild alternative for the effective reduction of nitroaromatic compounds to their corresponding aryl amines. The oxidation of dibenzothiophene (DBT) to dibenzothiophene-sulfone has been considered as an alternate method to remove sulfur from crude oil. This study demonstrates that the oxidative desulfurization (ODS) of DBT to DBT-sulfone occurs using rutile TiO2 as a catalyst with the aid of O2. In addition, anatase and brookite were synthesized and tested in the reaction. Particle size of the catalysts was calculated and morphology was explored using SEM. A kinetic study was performed to determine the catalytic effect and activation energy of TiO2. Five novel compounds were synthesized and characterized. Crystal structures were determined using Rigaku Mercury 375/MCCD(XtaLAB mini) diffractometer with graphite monochromated MoKα radiation. The crystal structures of [Rh2(NPhCOCH3)4•xNCC6H4R where x = 1 or 2 and R=H, 2-CH3,3-CH3 and 4-CH3 were solved to an R1 value of less than 5 (R1= Σ||Fo| - |Fc|| / Σ |Fo|).
