Antibody and cytokine kinetics describe the dynamic response to immune events such as infection and vaccination. These dynamics are not fully understood, and mathematical characterization may help explain variability across demographic groups and pulmonary symptoms post-acute infection. We fit time-dependent probability models to severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) data to obtain distributions of longitudinal antibody response and cytokine values. To assess differences between groups, an overlap metric is applied to the modeled response curves. Our antibody models suggest significant differences between male and female populations and demonstrate deficient antibody responses of less-healthy groups such as smokers. Our cytokine …

Inhomogeneous Branching Random Walks: Incorporating Genealogy And Density Effects, Lauren Ajax, Beatrice Durham, Pratima Hebbar, Cade Johnston, Jiayi Zhang

We introduce a novel framework using inhomogeneous branching random walks (BRWs) to model biological processes, specifically by introducing genealogy-dependence in branching rates and displacement distributions to model bacterial colony growth. Current stochastic models often either assume independent and identical behavior of individual agents or incorporate only spatiotemporal inhomogeneity, ignoring the effect of genealogy-based inhomogeneity on the long-time behavior of these processes. Such asymptotics are of independent mathematical interest and are crucial in understanding the emergence of patterns. We propose several inhomogeneous BRW models in 2D space where displacement distributions and branching rates vary with time, space, and genealogy. A combined …

Alzheimer’s disease is the leading cause of dementia globally and is marked by amyloid-β plaque accumulation, decreased brain pH, disrupted metabolism, and increased permeability of the blood-brain barrier. Microglia, the resident immune cells of the central nervous system, are essential for maintaining brain homeostasis and are critically involved in the progression of AD. While microglia can initiate protective immune responses to injury and disease, dysregulated microglial metabolism may contribute to the exacerbation of Alzheimer's pathology. To investigate potential therapeutic strategies, we developed an agent-based model simulating the effects of exercise and metabolic enhancement on dysfunctional microglia. Our findings suggest that …

The natural world abounds with examples of complex behavior in humans and many other species. Evolutionary game theory is a powerful mathematical framework to understand the origins of many such behaviors like cooperation. Since these behaviors are often selected against initially, understanding why they are so widespread has been a longstanding question. Rather than assuming agents' rationality, like in traditional game theory, this approach studies the mutation and selection of strategies themselves. However most behavior is neither perfectly rational nor entirely determined by genetics. Whether immune cells protect or harm the brain is an open question depending on context, and their role is implicated in multiple diseases such as Alzheimer's disease, dementia, and other neurological disorders. Microglia, a specific type of immune cell in the central nervous system, play a key role in homeostasis, and genes associated with an elevated risk of Alzheimer's disease correspond with deficiencies in their behavior. We created an agent-based model that incorporates inflammatory signaling, chemotaxis, and phagocytosis of damaged neurons and allows the exploration of crucial pathways in the maintenance of brain health. This dissertation delves into developing and applying stochastic models to analyze complex biological systems. It leverages Large Deviation Theory (LDT) to gain insights into these systems, focusing on two key examples: neural networks and calcium signaling dynamics. Traditional deterministic methods frequently fail to capture biological processes' randomness and inherent variability. Meanwhile, many stochastic approaches struggle to be mathematically tractable or provide accessible insights. The approach introduced in this study provides rigorous mathematical frameworks to enhance understanding of these stochastic behaviors while remaining tractable and insightful.

Visual operators (e.g. edge detectors) are classically modelled using small circuits involving canonical computations, such as template-matching and gain control. Circuit models explain many aspects of the empirical descriptors that are used to characterize local visual operators, from sensitivity to classification images. Notwithstanding their utility, these models fail to provide a unified framework encompassing the variety of effects observed experimentally, such as the impact of contrast, SNR, and attention on the above descriptors. Functional redundancy is the number of taxa that perform a given function within a given community. In most systems, high levels of functional redundancy are important, because they contribute to ecosystem stability. However, we currently have very little understanding of why functional redundancy varies among communities. One possible factor that could affect functional redundancy is environmental complexity. Many studies show that simplified ecosystems harbor communities with lower taxon diversity. What is less clear is if this simplicity and lower taxon diversity also affects functional redundancy. Urban farming can enhance the lives of communities and help reduce food scarcity. This paper presents a conceptual prototype of an efficient urban farming community that can be scaled for a single apartment building or an entire community across all global geoeconomics regions, including densely populated cities and rural, developing towns and communities. Empirical evidence suggests that the attractiveness of a plant to herbivores can be affected by the investment in defense by neighboring plants, as well as investment in defense by the focal plant. Thus, allocation to defense may not only be influenced by the frequency and intensity of herbivory but also by defense strategies employed by other plants in the environment. We incorporate a neighborhood defense effect by applying spatial evolutionary game theory to optimal resource allocation in plants where cooperators are plants investing in defense and defectors are plants that do not. Dynamic contrast agent magnetic resonance perfusion imaging plays a vital role in various medical applications, including tumor grading, distinguishing between tumor types, guiding procedures, and evaluating treatment efficacy. Extracting essential biological parameters, such as cerebral blood flow (CBF), cerebral blood volume (CBV), and mean transit time (MTT), from acquired imaging data is crucial for making critical treatment decisions. The Hawk-Dove game is a classical game-theoretical model of potentially aggressive animal conflicts. In this paper, we apply game theory to a population of foraging animals that may engage in stealing food from one another. We assume that the population is composed of two types of individuals, Hawks and Doves. This thesis investigates the unique interactions between pregnancy, substance involvement, and race as they relate to the War on Drugs and the hyper-incarceration of women. Using ordinary least square regression analyses and data from the Bureau of Justice Statistics’ 2016 Survey of Prison Inmates, I examine if (and how) pregnancy status, drug use, race, and their interactions influence two length of incarceration outcomes: sentence length and amount of time spent in jail between arrest and imprisonment. The results collectively indicate that pregnancy decreases length of incarceration outcomes for those offenders who are not substance-involved but not evenhandedly -- benefitting white …
