Diversity of intrinsic neural attributes and network connections is known to exist in many areas of the brain and is thought to significantly affect neural coding. Recent theoretical and experimental work has argued that in uncoupled networks, coding is most accurate at intermediate levels of heterogeneity. I explore this phenomenon through two distinct approaches: a theoretical mathematical modeling approach and a data-driven statistical modeling approach.

Through the mathematical approach, I examine firing rate heterogeneity in a feedforward network of stochastic neural oscillators utilizing a high-dimensional model. The firing rate heterogeneity stems from two sources: intrinsic (different individual cells) and network …

In impact mechanics, the collision between two or more bodies is a common, yet a very challenging problem. Producing analytical solutions that can predict the post-collision motion of the colliding bodies require consistent modeling of the dynamics of the colliding bodies. This dissertation presents a new method for solving the two and multibody impact problems that can be used to predict the post-collision motion of the colliding bodies. Also, we solve the rigid body collision problem of planar kinematic chains with multiple contacts with external surfaces.

This research study used mathematical models to analyze and depicted specific battle situations and the outcomes of the zombie apocalypse. The original models that predicted warfare were the Lanchester models, while the zombie apocalypse models were fictional expansions upon mathematical models used to examine infectious diseases. In this paper, I analyzed and compared different mathematical models by examining each model’s set of assumptions and the impact of the change in variables on the population classes. For this project, we use a modified version of a previously developed mathematical model, which describes the relationships among matrix metalloproteinases (MMPs), their tissue inhibitors (TIMPs), and extracellular matrix (ECM). Our ultimate goal is to quantify and understand differences in parameter estimates between patients in order to predict future responses and individualize treatment for each patient. By analyzing parameter confidence intervals and confidence and prediction intervals for the state variables, we develop a parameter space reduction algorithm that results in better future response predictions for each individual patient. One of the most versatile and well understood models in mathematical biology is the Competitive Lotka Volterra (CLV) model, which describes the behaviour of any number of exclusively competitive species (that is each species competes directly with every other species). Despite it's success in describing many phenomenon in biology, chemistry and physics the CLV model cannot describe any non-linear environmental effects (including resource limitation and immune response of a host due to infection). The environmental phenomenon of climate change is of critical importance to today's science and global communities. Differential equations give a powerful lens onto this phenomenon, and so we should commit to discussing the mathematics of this environmental issue in differential equations courses. Doing so highlights the power of linking differential equations to environmental and social justice causes, and also brings important science to the forefront in the mathematics classroom. This thesis extends the landscape of rare events problems solved on stochastic systems by means of the \textit{geometric minimum action method} (gMAM). These include partial differential equations (PDEs) such as the real Ginzburg-Landau equation (RGLE), the linear Schroedinger equation, along with various forms of the nonlinear Schroedinger equation (NLSE) including an application towards an ultra-short pulse mode-locked laser system (MLL).

Additionally we develop analytical tools that can be used alongside numerics to validate those solutions. This includes the use of instanton methods in deriving state transitions for the linear Schroedinger equation and the cubic diffusive NLSE.

Nonlinear differential equations arise as mathematical models of various phenomena. Here, various methods of solving and approximating linear and nonlinear differential equations are examined. Since analytical solutions to nonlinear differential equations are rare and difficult to determine, approximation methods have been developed. Initial and boundary value problems will be discussed. Several linear and nonlinear techniques to approximate or solve the linear or nonlinear problems are demonstrated. Current hypotheses regarding the disappearance of Neanderthals (NEA) in Europe fall into two main categories: climate change, and competition. Here we review current research and existing mathematical models that deal with this question, and we propose an approach that incorporates and permits the investigation of the current hypotheses. We have developed a set of differential equations that model population dynamics of anatomically modern humans (AMH) and NEA, their ecological relations to prey species, and their mutual interactions. Bifurcations in Huang's chaotic chemical reactor system leading from simple dynamics into chaotic regimes are considered. Following the linear stability analysis, the periodic orbit resulting from a Hopf bifurcation of any of the six fixed points is constructed analytically by the method of multiple scales across successively slower time scales, and its stability is then determined by the resulting final secularity condition. Furthermore, we run numerical simulations of our chemical reactor at a particular fixed point of interest, alongside a set of parameter values that forces our system to undergo Hopf bifurcation. Improved knowledge of the magnetic field dependent flow properties of nanoparticle-based magnetic fluids is critical to the design of biomedical applications, including drug delivery and cell sorting. To probe the rheology of ferrofluid on a sub-millimeter scale, we examine the paths of 550 μm diameter glass spheres falling due to gravity in dilute ferrofluid, imposing a uniform magnetic field at an angle with respect to the vertical. Visualization of the spheres’ trajectories is achieved using high resolution X-ray phase-contrast imaging, allowing measurement of a terminal velocity while simultaneously revealing the formation of an array of long thread-like accumulations of magnetic …

In bifurcation theory, there is a theorem (called Sotomayor's Theorem) which proves the existence of one of three possible bifurcations of a given system, provided that certain conditions of the system are satisfied. It turns out that there is a "similar" theorem for proving the existence of what is referred to as a Bogdanov-Takens bifurcation. The author is only aware of one reference that has the proof of this theorem. However, most of the details were left out of the proof. The contribution of this thesis is to provide the details of the proof on the existence of Bogdanov-Takens bifurcations.

The Dahlquist Lab investigates the global, transcriptional response of Sacchromyces cerevisiae, baker’s yeast, to the environmental stress of cold shock, using DNA microarrays for the wild type strain and strains deleted for a particular regulatory transcription factor. Gene regulatory networks (GRNs) consist of transcription factors (TF), genes, and the regulatory connections between them that control the resulting mRNA and protein expression levels. We use mathematical modeling to determine the dynamics of the GRN controlling the cold shock response to determine the relative influence of each transcription factor in the network. Molecular Dynamics (MD) is the numerical simulation of a large system of interacting molecules, and one of the key components of a MD simulation is the numerical estimation of the solutions to a system of nonlinear differential equations. Such systems are very sensitive to discretization and round-off error, and correspondingly, standard techniques such as Runge-Kutta methods can lead to poor results. However, MD systems are conservative, which means that we can use Hamiltonian mechanics and symplectic transformations (also known as canonical transformations) in analyzing and approximating solutions. Wildfires are becoming increasingly erratic nowadays at least in part because of climate change. CFD (computational fluid dynamics)-based models with the potential of simulating extreme behaviors are gaining increasing attention as a means to predict such behavior in order to aid firefighting efforts. This dissertation describes a wildfire model based on the current understanding of wildfire physics. The model includes physics of turbulence, inhomogeneous porous fuel beds, heat release, ignition, and firebrands. This thesis presents a real-time autonomous guidance and control method for a quadrotor in a GPS-denied environment. The quadrotor autonomously seeks a destination while it avoids obstacles whose shape and position are initially unknown. We implement the obstacle avoidance and destination seeking methods using off-the-shelf sensors, including a vision-sensing camera. The vision-sensing camera detects the positions of points on the surface of obstacles. We use this obstacle position data and a potential-field method to generate velocity commands. We present a backstepping controller that uses the velocity commands to generate the quadrotor's control inputs. In indoor experiments, we demonstrate that the …

A reaction-diffusion model and a lattice differential equation are introduced to describe the persistence and spread of a species along a shifting habitat gradient. The species is assumed to grow everywhere in space and its growth rate is assumed to be monotone and positive along the habitat region.
