In this thesis, we employ optimal control frameworks in two distinct contexts: Human immunodeficiency virus (HIV) and esophageal cancer. For HIV, we introduce a comprehensive data-driven nonlinear optimization framework designed for personalized therapies. This framework utilizes a deterministic in-host nonlinear ordinary differential equation (ODE) model and formulates two optimization problems using individual patient data. The first problem focuses on estimating patient-specific parameters through constrained optimization, while the second problem determines optimal combination therapies to reduce viral load to undetectable levels. Several numerical experiments suggest that our framework can provide a robust and effective optimal dosages with lower toxicity levels to …

The centromere is crucial for chromosomal stability and their proper segregation during cell division in eukaryotes. Surrounding the centromere are pericentromeres, made of repetitive DNA elements called pericentromeric repeats, varying from 10 in fission yeast to thousands in humans. These repeats form densely packed heterochromatin, where genes are usually silenced. The silencing mechanism across different pericentromeric repeats remains unclear.
Despite variations in sequence and length, pericentromeric repeats are conserved across eukaryotes, indicating their functional importance. Urban farming can enhance the lives of communities and help reduce food scarcity. This paper presents a conceptual prototype of an efficient urban farming community that can be scaled for a single apartment building or an entire community across all global geoeconomics regions, including densely populated cities and rural, developing towns and communities. When deployed in coordination with smart crop choices, local farm support, and efficient transportation then the result isn’t just sustainability, but also increasing fresh produce accessibility, optimizing nutritional value, eliminating the use of ‘forever chemicals’, reducing transportation costs, and fostering global environmental benefits.

Remotely actuated microscale swimming robots have the potential to revolutionize many aspects of biomedicine. Rigid body motion requires formulations where rotational and translational motion are accounted for appropriately. Two Lie groups, the special orthogonal group SO(3) and the space of quaternions H, are commonly used to represent attitude. When considering rigid body pose, that is spacecraft position and attitude, the special Euclidean group SE(3) and the space of dual quaternions DH are frequently utilized. All these groups are Lie groups and Riemannian manifolds, and these identifications have profound implications for dynamics and controls. Mechanistic modeling and machine learning methods are powerful techniques for approximating biological systems and making accurate predictions from data. However, when used in isolation these approaches suffer from distinct shortcomings: model and parameter uncertainty limit mechanistic modeling, whereas machine learning methods disregard the underlying biophysical mechanisms. This dissertation constructs Deep Hybrid Models that address these shortcomings by combining deep learning with mechanistic modeling. In particular, this dissertation uses Generative Adversarial Networks (GANs) to provide an inverse mapping of data to mechanistic models and identifies the distributions of mechanistic model parameters coherent to the data.

Axisymmetric Drop Shape Analysis (ADSA) is a technique commonly used to determine surface or interfacial tension. Applications of traditional ASDA methods to process analytical technologies are limited by computational speed and image quality. Here, we address these limitations using a novel machine learning approach to analysis. With a convolutional neural network (CNN), we were able to achieve an experimental fit precision of (+/-) 0.122 mN/m in predicting the surface tension of drop images at a rate of 1.5 ms^-1 versus 7.7 s^-1, which is more than 5,000 times faster than the traditional method. The direct and adjoint methods are to linearize the time-averaged solution of bounded dynamical systems about one or more design parameters. Hence, such methods are one way to obtain the gradient necessary in locally optimizing a dynamical system’s time-averaged behavior over those design parameters. However, when analyzing nonlinear systems whose solutions exhibit chaos, standard direct and adjoint sensitivity methods yield meaningless results due to time-local instability of the system. Odor perception is the impetus for important animal behaviors, most pertinently for feeding, but also for mating and communication. There are two predominate modes of odor processing: odors pass through the front of nose (ortho) while inhaling and sniffing, or through the rear (retro) during exhalation and while eating and drinking. Despite the importance of olfaction for an animal’s well-being and specifically that ortho and retro naturally occur, it is unknown whether the modality (ortho versus retro) is transmitted to cortical brain regions, which could significantly instruct how odors are processed. The idea of research is a representation of the nonlinear pseudo-random generators using state-space equations that is not based on the usual description as shift register synthesis but in terms of matrices. Different types of nonlinear pseudo-random generators with their algorithms have been applied in order to investigate the output pseudo-random sequences. Recent numerical work of Carlson-Hudson-Larios leverages a nudging-based algorithm for data assimilation to asymptotically recover viscosity in the 2D Navier-Stokes equations as partial observations on the velocity are received continuously-in-time. This "on-the-fly" algorithm is studied both analytically and numerically for the Lorenz equations in this thesis.

The article deals with the problems of numerical modeling of nonlinear physical processes of the stress-strain state of structural elements. An elastoplastic medium of a homogeneous solid material is investigated. The results of computational experiments on the study of the process of physically nonlinear deformation of isotropic elements of three-dimensional structures with a system of one- and double-periodic spherical cavities under uniaxial compression are presented. The influence and mutual influence of stress concentrators in the form of spherical cavities, vertically located two cavities and a horizontally located system of two cavities on the deformation of the structure are investigated. We consider solving system of nonlinear algebraic equations arising from the discretization of partial differential equations. Inexact Newton is a popular technique for such problems. When the nonlinearities in the system are well-balanced, Newton's method works well, but when a small number of nonlinear functions in the system are much more nonlinear than the others, Newton may converge slowly or even stagnate. In such a situation, we introduce some nonlinear preconditioners to balance the nonlinearities in the system. Here we present the entropic dynamics formalism for networks. That is, a framework for the dynamics of graphs meant to represent a network derived from the principle of maximum entropy and the rate of transition is obtained taking into account the natural information geometry of probability distributions. We apply this framework to the Gibbs distribution of random graphs obtained with constraints on the node connectivity. The information geometry for this graph ensemble is calculated and the dynamical process is obtained as a diffusion equation. We compare the steady state of this dynamics to degree distributions found on real-world networks.

Many biological systems form structured swarms, for instance in locusts, whose swarms are known as hopper bands. There is growing interest in applying mathematical models to understand the emergence and dynamics of these biological and social systems. We model the locusts of a hopper band as point particles interacting through repulsive and attractive social "forces" on a one dimensional periodic domain. The primary goal of this work is to modify this well studied modelling framework to be more biological by restricting repulsion to act locally between near neighbors, while attraction acts globally between all individuals.
