Mathematical models based on differential equations provide a powerful framework for connecting real-world data to informed decision-making. In this work, we present a student-accessible project that uses an optimal-control framework to study the sustainable management of biological resources.
Motivated by fisheries management, we examine a predator--prey system in which harvesting decisions must balance ecological and economic considerations. The model is formulated as an optimal control problem that seeks to maximize the total discounted net revenue from harvesting. Rather than solving for the complete time-dependent harvesting trajectory, we restrict the analysis to positive controlled coexistence equilibria and characterize an interior stationary …

Water rockets provide an affordable and engaging context for exploring applications of differential equations. Motivated by outreach activities conducted with undergraduate students, we develop a four-stage mathematical model of vertical water-rocket flight that is suitable for use in an ODE or mathematical modeling course. The model includes the cork-release phase, water-thrust propulsion, air-thrust propulsion with compressible and potentially choked flow, and the final ballistic stage with quadratic drag. While retaining key physical features, the model can be formulated as a system of ordinary differential equations that can be integrated numerically using tools familiar to students. This thesis investigates memory effects in many-body systems through the MoriZwanzig Formalism for projected dynamics of a Hamiltonian System which yields the Generalized Langevin Equation (GLE). The GLE is a stochastic differential equation (SDE) that studies the dynamics of observables under the effects of many other observables in the system. Although satisfying, the GLE has a term called the Memory Kernel that encodes the past of the system and introduces a computational challenge by introducing a non-Markovian property to the equation. Hyperspectral imaging offers detailed spectral information, but achieving high spatial resolution typically requires large and expensive equipment. This study explores an alternative approach: enhancing low-quality hyperspectral bands using an L1-norm minimization technique known as L1-magic. The goal is to improve the utility of low-cost hardware by preserving discriminative features, promoting sparsity, and reducing spectral redundancy. We apply L1-magic to enhance low-quality bands and hypothesize that this method selectively amplifies key features while suppressing redundant information. Experimental results indicate that the enhanced bands approach the quality of high-resolution data, enabling robust feature extraction without reliance on high-end hyperspectral cameras.

This study investigates the complex transmission dynamics of malaria, a critical global health challenge, with a focus on the African continent. We introduce a novel approach that employs Fractional Differential Equations (FDEs) to advance the understanding of malaria spread and control. Specifically, we develop a new SIR-SI model using the Caputo fractional operator, which captures the memory effects and time-delay characteristics inherent in real-world epidemiological systems. A detailed analysis of the model's solvability and uniqueness is conducted using fixed-point theory. This paper presents a hands-on project that guides students through building and validating a mathematical model of projectile motion. The project starts with the idealized case of motion under gravity without air resistance and then introduces air drag : first as a linear force, and then as a nonlinear quadratic force, with the Reynolds number providing the justification for the quadratic model. Students perform experiments with vertical and angled launches, capturing and analyzing motion data using video analysis software. The study of resonances in electromagnetics plays a critical role in the design of optical systems. This dissertation investigates the interaction between resonance and gain in optical structures to establish a universal principle for achieving ultra-low-threshold lasing. Through the analysis of geometric symmetries, material properties, and coupling mechanisms, this research develops prototype structures applicable to a wide range of optical and electromagnetic systems. Dengue virus (DENV) causes over 390 million infections and around 40,000 deaths worldwide each year. DENV is primarily transmitted by the mosquito Aedes aegypti, and both the life cycle of these mosquitoes and DENV transmission are significantly impacted by temperature. In the temperate region of Central Argentina, where dengue outbreaks first began in 2009, outbreaks only occur following new introductions of DENV from other regions. Due to the relationships between temperature and DENV and temperature and Ae. aegypti, the risk of an outbreak changes throughout the year. Mathematical models supported by a robust automated data pipeline proved to be useful tools for a data-driven and science-based response and policy-making during the COVID-19 pandemic in the Philippines. In the first year of the pandemic, FASSSTER (Feasibility Analysis on Syndromic Surveillance using Spatio-Temporal Epidemiological modeleR) used a compartmental model to generate scenario-based projections of COVID-19 cases. The emergence of the Delta variant, however, and the administration of vaccines over the second half of 2021 caused significant changes in the Philippine pandemic landscape. This dissertation delves into developing and applying stochastic models to analyze complex biological systems. It leverages Large Deviation Theory (LDT) to gain insights into these systems, focusing on two key examples: neural networks and calcium signaling dynamics. Traditional deterministic methods frequently fail to capture biological processes' randomness and inherent variability. Meanwhile, many stochastic approaches struggle to be mathematically tractable or provide accessible insights. The approach introduced in this study provides rigorous mathematical frameworks to enhance understanding of these stochastic behaviors while remaining tractable and insightful.

This dissertation describes developing and implementing computational frameworks for simulating and optimizing purification processes in the biopharmaceutical industry. The framework performs techno-economic analyses to establish value propositions for new process alternatives, especially membrane technologies. Initially, the focus is developing a framework capable of simulating monoclonal antibody (mAb) capture using membrane and resin media in multi-column chromatography (MCC) platforms for continuous manufacturing. Subsequently, the impact of capture MCC is compared against other intensification strategies in established mAb manufacturing facilities. Finally, the framework application expands to simulate the purification of adeno-associated virus (AAV) vectors for gene therapy.

In this paper, I discuss two environmentally-focused writing assignments that I developed and implemented in recent integral calculus and differential equations courses. These models of carbon storage and PCB’s in a river provide interesting applications of one-compartment mixing problems. The assignments were intended to focus student attention on sustainability concerns while also developing other essential skills. I discuss these assignments and their effect on my students’ technical writing and environmental awareness. Detailed introductory instructions and mostly complete solutions to these assignments appear in the appendices, to include sample student work.

Biological macromolecules including nucleic acids, proteins, and glycosaminoglycans are typically anionic and can span domains of up to hundreds of nanometers and even micron length scales. The structures exist in crowded environments that are dominated by multivalent electrostatic interactions that can be modeled using mean-field continuum approaches that represent underlying molecular nanoscale biophysics. In this thesis, we develop such models for polyelectrolyte brushes using both steady state modified Poisson-Boltzmann models and transient modified Poisson-Nernst-Planck models that incorporate important ion-specific (Hofmeister) effects. The centromere is crucial for chromosomal stability and their proper segregation during cell division in eukaryotes. Surrounding the centromere are pericentromeres, made of repetitive DNA elements called pericentromeric repeats, varying from 10 in fission yeast to thousands in humans. These repeats form densely packed heterochromatin, where genes are usually silenced. The silencing mechanism across different pericentromeric repeats remains unclear.
Despite variations in sequence and length, pericentromeric repeats are conserved across eukaryotes, indicating their functional importance. Microalgae biofilms have been demonstrated to recover nutrients from wastewater and serve as biomass feedstock for bioproducts. However, there is a need to develop a platform to quantitatively describe microalgae biofilm production, which can provide guidance and insights for improving biomass areal productivity and nutrient uptake efficiency. This study focused on the development of a mathematical model required for estimating the number of adopters of ICT devices among libraries located in Nigeria. Data for this study was collected from 121 respondents selected based on a research survey approach using simple random sampling. 9 ICT devices were identified, namely: PCs, printers/fax machines, search engines, e-library systems, bulk SMS services, library management systems, bar/QR code readers, projectors and video conferencing. Hospitals play a vital role in providing for the healthcare needs of a community. Patients can develop hospital-acquired infections (HAIs) during their hospitalization due to exposure to foreign bacteria, viruses, and fungi. Infection prevention programs target and reduce HAIs, but implementing the infection prevention programs often comes with a cost. The goal of my research is to use mathematical models to quantify the impact of infection prevention programs on cases of HAIs and total healthcare costs. Thermotaxis in the nematode Caenorhabditis elegans (C. elegans) is studied at the cellular scale of the amphid finger-like ciliated (AFD) neurons, which have previously been shown to be essential for thermoreception. The voltage and calcium signals of AFD during temperature stimuli are described with ordinary differential equations. The primary calcium model is a modified version of that published by Kuramochi and Doi in 2017 to explain the calcium responses of the chemosensitive amphid single-ciliated right (ASER) neuron to fluctuations in extracellular salt concentration.
