Solving The Cable Equation, A Second-Order Time Dependent Pde For Non-Ideal Cables With Action Potentials In The Mammalian Brain Using Kss Methods, Nirmohi Charbe
Master's Theses
In this thesis we shall perform the comparisons of a Krylov Subspace Spectral method with Forward Euler, Backward Euler and Crank-Nicolson to solve the Cable Equation. The Cable Equation measures action potentials in axons in a mammalian brain treated as an ideal cable in the first part of the study. We shall subject this problem to the further assumption of a non-ideal cable. Assume a non-uniform cross section area along the longitudinal axis. At the present time, the effects of torsion, curvature and material capacitance are ignored. There is particular interest to generalize the application of the PDEs including and …
Deep Hybrid Modeling Of Neuronal Dynamics Using Generative Adversarial Networks, Soheil Saghafi
Deep Hybrid Modeling Of Neuronal Dynamics Using Generative Adversarial Networks, Soheil Saghafi
Dissertations
Mechanistic modeling and machine learning methods are powerful techniques for approximating biological systems and making accurate predictions from data. However, when used in isolation these approaches suffer from distinct shortcomings: model and parameter uncertainty limit mechanistic modeling, whereas machine learning methods disregard the underlying biophysical mechanisms. This dissertation constructs Deep Hybrid Models that address these shortcomings by combining deep learning with mechanistic modeling. In particular, this dissertation uses Generative Adversarial Networks (GANs) to provide an inverse mapping of data to mechanistic models and identifies the distributions of mechanistic model parameters coherent to the data.

Region Detection & Segmentation Of Nissl-Stained Rat Brain Tissue, Alexandro Arnal
Region Detection & Segmentation Of Nissl-Stained Rat Brain Tissue, Alexandro Arnal
Open Access Theses & Dissertations
People who analyze images of biological tissue rely on the segmentation of structures as a preliminary step. In particular, laboratories studying the rat brain delineate brain regions to position scientific findings on a brain atlas to propose hypotheses about the rat brain and, ultimately, the human brain. Our work intersects with the preliminary step of delineating regions in images of brain tissue via computational methods.
We investigate pixel-wise classification or segmentation of brain regions using ten histological images of brain tissue sections stained for Nissl substance. We present a deep learning approach that uses the fully convolutional neural network, U-Net, …

Modeling And Analyses Of Mechanisms Underlying Network Synaptic Dynamics In Two Neural Circuits, Linda Ma
Modeling And Analyses Of Mechanisms Underlying Network Synaptic Dynamics In Two Neural Circuits, Linda Ma
Undergraduate Honors Theses
In systems neuroscience, circuit models of cortical structures can be used to deconstruct mechanisms responsible for spike patterns that generate a variety of behaviors observed in the brain. In particular, mathematical simulations of these circuits can replicate complex dynamical behaviors that mirror not only macroscopically patterns observed in the brain, but also a significant amount of experimentally characterized minutiae. These models are capable of analyzing neural mechanisms by explicitly deconstructing connectivities between populations of neurons in ways that tend to be empirically inaccessible. This work presents two such models; one in the rat somatosensory barrel cortex, responsible for processing sensory …

Mathematical Models And Tools To Understand Coupled Circadian Oscillations And Limit Cycling Systems, Guangyuan Liao
Mathematical Models And Tools To Understand Coupled Circadian Oscillations And Limit Cycling Systems, Guangyuan Liao
Dissertations
The circadian rhythm refers to an internal body process that regulates many body processes including the sleep-wake cycle, digestion and hormone release. The ability of a circadian system to entrain to the 24-hour light-dark cycle is one of the most important properties. There are several scenarios in which circadian oscillators do not directly receive light-dark forcing. Instead they are part of hierarchical systems in which, as \peripheral" oscillators, they are periodically forced by other \central" circadian oscillators that do directly receive light input. Such dynamics are modeled as hierarchical coupled limit cycle systems. Those models usually have a large population, …

Mechanisms Of Value-Biased Prioritization In Fast Sensorimotor Decision Making, Kivilcim Afacan-Seref
Mechanisms Of Value-Biased Prioritization In Fast Sensorimotor Decision Making, Kivilcim Afacan-Seref
Dissertations and Theses
In dynamic environments, split-second sensorimotor decisions must be prioritized according to potential payoffs to maximize overall rewards. The impact of relative value on deliberative perceptual judgments has been examined extensively, but relatively little is known about value-biasing mechanisms in the common situation where physical evidence is strong but the time to act is severely limited. This research examines the behavioral and electrophysiological indices of how value biases split-second perceptual decisions and the possible mechanisms underlying the process. In prominent decision models, a noisy but statistically stationary representation of sensory evidence is integrated over time to an action-triggering bound, and value-biases …

Timing Is Everything: Temporal Dynamics Of Brain Activity Using The Human Connectome Project, Francesca Lofaro
Summer Research
Most neuroimaging studies produce snapshots of brain activity. The goal of this project is to examine the temporal dynamics of how these areas interact through time, using fear as a case study to assess how regions involved in fear interact. Working with Matlab computer code, I sort through the large fMRI dataset known as the Human Connectome Project to extract neuroimaging data from patients with different NIH Toolbox Fear-Somatic survey scores to assess the temporal dynamics between brain regions. The results will allow an understanding beyond which areas are involved, and instead will provide a picture of how these areas …
Prediction Of The Outcome In Cardiac Arrest Patients Undergoing Hypothermia Using Eeg Wavelet Entropy, Hana Moshirvaziri
Prediction Of The Outcome In Cardiac Arrest Patients Undergoing Hypothermia Using Eeg Wavelet Entropy, Hana Moshirvaziri
CGU Theses & Dissertations
Cardiac arrest (CA) is the leading cause of death in the United States. Induction of hypothermia has been found to improve the functional recovery of CA patients after resuscitation. However, there is no clear guideline for the clinicians yet to determine the prognosis of the CA when patients are treated with hypothermia. The present work aimed at the development of a prognostic marker for the CA patients undergoing hypothermia. A quantitative measure of the complexity of Electroencephalogram (EEG) signals, called wavelet sub-band entropy, was employed to predict the patients’ outcomes. We hypothesized that the EEG signals of the patients who …

Effect Of Neuromodulation Of Short-Term Plasticity On Information Processing In Hippocampal Interneuron Synapses, Elham Bayat Mokhtari
Graduate Student Theses, Dissertations, & Professional Papers
Neurons convey information about the complex dynamic environment in the form of signals. Computational neuroscience provides a theoretical foundation toward enhancing our understanding of nervous system. The aim of this dissertation is to present techniques to study the brain and how it processes information in particular neurons in hippocampus.
We begin with a brief review of the history of neuroscience and biological background of basic neurons. To appreciate the importance of information theory, familiarity with the information theoretic basics is required, these basics are presented in Chapter 2. In Chapter 3, we use information theory to estimate the amount of …

Modeling Aggregation Of Proliferating Microglia In Response To Amyloid-Beta In Dementia, Adrienne C. Kinney, Ellen R. Swanson
Spora: A Journal of Biomathematics
Amyloid-beta plaques are prominent biological markers in dementia brains. In response to plaque formation, the brain's immune cells, microglia, become reactive. Microglia are measurable cells that surround amyloid-beta plaques, indicating their location. A system of partial differential equations describes the concentration of microglia in dementia brains by incorporating chemotactic signaling. However, this system fails to incorporate increasing numbers of reactive microglia cells in response to amyloid-beta aggregation. A system of ordinary differential equations describing the number of significant cells and proteins in the brain suggests the amount of reactive microglia increases significantly during the progression of dementia. We couple these …
