The coxsackievirus and adenovirus receptor (CAR) is an essential cellular protein that is involved in cell adhesion, cell signaling, and viral infection. The 8-exon encoded isoform (CAREx8) resides at the apical surface of polarized epithelia, where it is accessible as a receptor for adenovirus entering the airway lumen. Given its pivotal role in viral infection, it is a target for antiviral strategies. To understand the regulation of CAREx8 and determine the feasibility of receptor down regulation, the half-life of total and apical localized CAREx8 was determined and correlated with adenovirus transduction. To ensure correct amino acids are incorporated during protein synthesis, aminoacyl-tRNA synthetases (aaRSs) employ proofreading mechanisms collectively referred to as editing. Although editing is important for viability, editing-deficient aaRSs have been identified in host-dependent organisms. In Mycoplasma mobile, editing-deficient PheRS and LeuRS have been identified. We characterized the amino acid activation site of MmPheRS and identified a previously unknown hyperaccurate mutation, L287F. Additionally, we report that m-Tyr, an oxidation byproduct of Phe which is toxic to editing-deficient cells, is poorly discriminated by MmPheRS activation and is not subjected to editing. In recent years, Clostridiodes difficile has caused a sharp increase in hospital-acquired infections. Patients on multiple courses of antibiotics experience a general clearing of normal gut microbiota, leading to dysbiosis and an opportunity for C. difficile to colonize the colon. Understanding which nutrients produce optimal respiratory metabolism in C. difficile will help to determine the reasoning behind whether the microbe invests its energy into various cellular processes, such as motility. Different C. difficile strains were first cultured in BHIS broth (brain-heart infusion, supplemented) and CDMM broth (C. difficile minimal media) before being used to inoculate soft agar wells. The …

Bacteria, being the most abundant form of life on the planet, have an estimated ten to a hundred different types of bacteriophages that infect each species. Bacteriophages are everywhere on Earth, but the number of phages that have been identified is only a fraction of what are thought to exist. Optimality models have a checkered history in evolutionary biology. While optimality models have been successful in providing valuable insight into the evolution of a wide variety of biological traits, a common objection is that optimality models are overly simplistic and ignore organismal genetics. We revisit evolutionary optimization in the context of a major bacteriophage life history trait, lysis time. Lysis time refers to the period spanning phage infection of a host cell and its lysis, whereupon phage progenies are released. Lysis time, therefore, directly determines phage fecundity assuming progeny assembly does not exhaust host resources prior to lysis. Noting that …

Identifying bacterial strains is important not only for human health research but also for various environmental and industrial applications. The plethora of available shotgun metagenomic datasets provide an unprecedented opportunity to discover novel bacterial strains in different environmental niches. In this thesis, we evaluated the existing novel-strain-based tools and showed that their performance is still suboptimal. Due to the difficulty in distinguishing strains of similar abundance by available tools, the SMS (strains in multiple samples) tool was developed to de novo identify bacterial strains in multiple shotgun metagenomic samples. Anthropogenically-produced nanoparticles are a form of nanotechnology being used in industries including food and textiles. Humans and livestock are frequently exposed to metal-containing nanoparticles (MCNPs), that have been washed into streams and rivers, have been deliberately used in food packaging as antimicrobials, preservatives or for supplementation. The animal microbiome, which consists of a diverse community of microorganisms, provides a number of benefits to the host in terms of nutrition availability, immune support, and can influence behavior. Biodiversity-ecosystem function (BEF) research aims to explain how species and their environments interact with each other. Microbial communities engage in vital biogeochemical pathways in a variety of natural ecosystems, and yet there are large knowledge gaps about the specific metabolic pathways in which they are involved. Degradation specifically contributes to nitrogen cycling globally through the breakdown of large organic nitrogen compounds into small inorganic nitrogen that is necessary for the survival of many other organisms. The “magic spot” alarmones (pp)pGpp, previously implicated in Clostridioides difficile antibiotic survival, are synthesized by the RelA-SpoT homolog (RSH) of C. difficile (RSHCd) and RelQCd. These enzymes are transcriptionally activated by diverse environmental stresses. RSHCd has previously been reported to synthesize ppGpp, but in this study, we found that both clostridial enzymes exclusively synthesize pGpp. While direct synthesis of pGpp from a GMP substrate, and (p)ppGpp hydrolysis into pGpp by NUDIX hydrolases, have previously been reported, there is no precedent for a bacterium synthesizing pGpp exclusively. Plant-based diets contain numerous flavonoid compounds that produce antibacterial effects and gut health improvement. Genistein is among the most abundant isoflavones present in a plant-based diet and can be found in high amounts in soy products (up to 1g Kg-1). We describe here a robust method to identify genistein tolerant and metabolizing bacteria in swine gut microbiota and to screen the strains that have antibacterial and immunestimulatory properties. Such strains could be developed as non-antibiotic alternatives to prevent enteric infections in pigs and improve gut immunity. The fungal pathogen, Batrachochytrium dendrobatidis (Bd), has led to the decline and extinction of many amphibian populations, but some bacteria in the skin microbiome can inhibit its growth. In Turnbull National Wildlife Refuge (TNWR) in eastern Washington, Bd is highly prevalent, but the role of the skin microbiome in Bd infection dynamics have not been examined in this region. We hypothesized that frogs with lower Bd infection intensities would have higher skin bacterial diversity and more abundant anti-Bd bacteria, indicative of a more protective function. Back in 2011 an unknown Rickettsia species was discovered in adult Ixodes pacificus and became known as Rickettsiaspecies phylotype G022. Preliminary analyses placed it among the Spotted Fever Group Rickettsia, indicating unknown pathogenicity. Another Rickettsia species previously found in I. pacificus, R. tillamookensis, was only recently the subject of research efforts after its original discovery in the 1960s. The main focus of this research was to determine the prevalence of phylotype G022 in nymphal I. pacificus to gain further insight into this tick-Rickettsia relationship. Background
Biochar ozonization was previously shown to dramatically increase its cation exchange capacity, thus improving its nutrient retention capacity. The potential soil application of ozonized biochar warrants the need for a toxicity study that investigates its effects on microorganisms.
Results
In the study presented here, we found that the filtrates collected from ozonized pine 400 biochar and ozonized rogue biochar did not have any inhibitory effects on the soil environmental bacteria Pseudomonas putida, even at high dissolved organic carbon (DOC) concentrations of 300 ppm. This study investigated the viability of bioremediating rubber cryogrind using enriched indigenous bacteria. To begin the experiment, soils from three highway roadside locations in Kansas, KS 96 and West, KS 400 and 143rd, and 199th, were collected and transported to the lab to be studied. An initial soil characterization was run on the soil samples using distilled (DI) water mixture and 0.01 M CaCl2 to assess conductivity. Satellite telemetry tags are used to track the migration patterns of large cetaceans. These tags penetrate the dermis and remain embedded in the underlying blubber tissue. As the dermis of cetaceans is host to a diverse microbiome, and it is impossible to clean the skin before implanting the devices, the potential for infection is increased when the tags penetrate through the skin. The cyanobacterium Trichodesmium plays an essential role supporting ocean productivity by relieving nitrogen limitation via dinitrogen (N-2) fixation. The two common Trichodesmium clades, T. erythraeum and T. thiebautii, are both observed in waters along the West Florida Shelf (WFS). We hypothesized that these taxa occupy distinct realized niches, where T. thiebautii is the more oceanic clade. Samples for DNA and water chemistry analyses were collected on three separate WFS expeditions (2015, 2018, and 2019) spanning multiple seasons; abundances of the single copy housekeeping gene rnpB from both clades were enumerated via quantitative PCR.
