The structures of the four N-linked glycans from the prototype chlorovirus PBCV-1 major capsid protein do not resemble any other glycans in the three domains of life. All known chloroviruses and antigenic variants (or mutants) share a unique conserved central glycan core consisting of five sugars, except for antigenic mutant virus P1L6, which has four of the five sugars. A combination of ge- netic and structural analyses indicates that the protein coded by PBCV-1 gene a111/114r, conserved in all chloroviruses, is a glycosyltransferase with three putative domains of approximately 300 amino acids each. Influenza virus has significant viral diversity, both through antigenic drift and shift, which makes development of a vaccine challenging. Current influenza vaccines are updated yearly to in- clude strains predicted to circulate in the upcoming influenza season, however this can lead to a mismatch which reduces vaccine efficacy. Several strategies targeting the most abundant and im- munogenic surface protein of influenza, the hemagglutinin (HA) protein, have been explored. These strategies include stalk-directed, consensus-based, and computationally derived HA immunogens. Zika virus (ZIKV) infection to a pregnant woman can be vertically transmitted to the fetus via the placenta leading to Congenital Zika syndrome. This is characterized by microcephaly, retinal defects, and intrauterine growth retardation. ZIKV induces placental trophoblast apoptosis leading to severe abnormalities in the growth and development of the fetus. However, the molecular mechanism behind ZIKV-induced apoptosis in placental trophoblasts remains unclear. We hypothesize that ZIKV infection induces endoplasmic reticulum (ER) stress in the trophoblasts, and sustained ER stress results in apoptosis. We need to effectively combine the knowledge from surging literature with complex datasets to propose mechanistic models of SARS-CoV-2 infection, improving data interpretation and predicting key targets of intervention. Here, we describe a large-scale community effort to build an open access, interoperable and computable repository of COVID-19 molecular mechanisms. The COVID-19 Disease Map (C19DMap) is a graphical, interactive representation of disease-relevant molecular mechanisms linking many knowledge sources. Notably, it is a computational resource for graph-based analyses and disease modelling. Background: Oral microbiota is believed to play important roles in systemic diseases, including cancer. Methods: We collected oral samples (tongue, buccal, supragingival, and saliva) and pancreatic tissue or intestinal samples from 52 subjects, and characterized 16S rRNA genes using high-throughput DNA sequencing.

Results: Bray–Curtis plot showed clear separations between bacterial communities in the oral cavity and those in intestinal and pancreatic tissue samples. PERMANOVA tests indicated that bacterial communities from buccal samples were similar to supragingival and saliva samples, and pancreatic duct samples were similar to pancreatic tumor samples, but all other samples were significantly different from each …

Symbiosis is a long-term physical association between two or more species, although little is known regarding its evolutionary origins, particularly at the genetic level. Tsetse flies are the vector of African trypanosomes, causative agents of Human and Animal African Trypanosomiases. Tsetse provide an ideal model for studying initial and advanced stages of symbiosis. Tsetse have a simple digestive tract microbiota primarily consisting of two bacteria; the ancient mutualist Wigglesworthia glossinidia and the recently acquired Sodalis glossinidius. Pseudomonas aeruginosa is a Gram-negative opportunistic pathogen which can cause severe, recurrent, and chronic infections. The pathogen is highly adaptable, and pneumonia caused by it is associated with high morbidity and mortality, especially in individuals with the genetic disorder cystic fibrosis. Antibiotic resistance amongst clinical isolates of P. aeruginosa is steadily increasing, and multi-drug resistant strains are prevalent. There is currently no vaccine available for commercial use against P. aeruginosa. Weak DC fields have been shown to induce polarity, cell migration and cell proliferation in 2D cultures in vitro. To understand the mechanism by which non-excitable cells sense such weak EFs, we have investigated the mechanism of cathode-directed water flow (electro-osmosis) in the boundary layer of cells by reducing it with neutral, viscous polymers. Our results indicate that low molecular weight polymers decrease cathodal migration and promote anodal migration in a concentration dependent manner. High molecular weight polymers do not affect directionality and can be explained using porosity and hydraulic permeability between the polymers. These results provide the first evidence …

Modern shallow brine environments contain an abundance of microorganisms. Microorganisms, mineral crystals, and air bubbles can be trapped with those brines in primary fluid inclusions in bedded halite as it grows in shallow saline surface waters. Primary fluid inclusions and their contents can be preserved, unaltered, for millions of years.

The ~830 million-year-old Browne Formation of central Australia contains intervals of bedded halite with unaltered primary fluid inclusions. Intervals of bedded halite were sampled in the Empress 1A core from ~1480 m – 1520 m depths. Here, I used petrography to describe suspect microorganisms and organic compounds that were trapped …

Little is known about how above-ground vegetation may differentially influence the below-ground microbial community structure, abundance, and function. Abundance of soil microbial N cycling genes responsible for nitrification (amoA), denitrification (nirK and nirS), and nitrous oxide reduction (nosZ) may vary with tree species and increasing N availability, and these variables may be used to predict production of NO3- and N2O from soil. Parasitoid wasps are effective biological control agents that have evolved intricate host immune suppression strategies to overcome host immune defenses. The most important anti-parasite defense mechanism is encapsulation, where the host’s blood cells surround the wasp egg. In the Drosophila/Leptopilina host-parasitoid system, extracellular vesicles (EVs) are oviposited along with the wasp egg. The EVs possess spikes and contain hundreds of proteins, some of which enable wasp eggs to escape encapsulation by changing the morphology and function of hemocytes, or killing them. Enteroviruses, including Coxsackievirus B3 (CVB3), are pervasive pathogens that cause significant disease, including cardiomyopathies. Unfortunately, no treatments or vaccines are available for infected individuals. We identified the host polyamine pathway as a potential drug target, as inhibiting polyamine biosynthesis significantly reduces enterovirus replication in vitro and in vivo. Here, we show that CVB3 is sensitive to polyamine depletion through the polyamine analog diethylnorspermidine (DENSpm) which enhances polyamine catabolism through induction of polyamine acetylation. We demonstrate that CVB3 acquires resistance to DENSpm via mutation of the 2A protease, which enhances proteolytic activity in the presence of DENSpm. Resistance to DENSpm occurred …

When coral dies, their calcareous skeletons constitute coral rubble in conjunction with the cementing activity of coralline algae and bacteria, creating a secondary reef structure which takes from years to decades to form. Healthy coral reefs differ from coral—rubble dominated reefs in microbial taxonomic composition and metabolic functional roles. The metabolisms of healthy reefs are dominated by autotrophic pathways, where carbon and nitrogen fixation dominate, while the metabolism of rubble—dominated reefs predominate in degradation of organic matter. Nitrogen fixation is 3 orders of magnitude lower in rubble—dominated reefs than in healthy reefs. Coral—rubble harbors a vast diversity of microbes that …

Bacteriophages (phages) are viruses that specifically parasitize on bacteria and are found almost everywhere. Phages Phi 29 and Q11 are both small phages found in soil that attack Bacillus hosts. Previous Phi 29 studies verified a covalently bonded protein at the 5’ end of its double-stranded linear DNA. Q11 may have a similar 5’ terminal protein, which blocks complete sequencing of that DNA region. Because Q11 and phi29 are both small short-tailed phages that infect similar hosts, it could be possible the proteins are structurally similar. It was perhaps surprising that later sampling of environmental DNA revealed Archaea inhabit normal environments as well, for example they are globally distributed in soils. The marine bacterium, V. fischeri actively engages in an exclusive partnership in the light organ of its squid host, Euprymna scolopes. A critical step in this colonization process is the formation of a bacterial aggregate, or biofilm, which is a community of bacteria embedded within a protective extracellular matrix. The symbiosis between the gram-negative marine bacterium Vibrio fischeri and its host Euprymna Scolopes occurs when the bacteria reaches and colonizes the light organ. This pathway to colonization begins in the outer marine environment and finishes within the deep crypts of the light organ, with states of biofilm formation and dispersal in between. This switch between biofilm formation to dispersal is important as the bacteria transitions from the surface on the light organ into a pore leading to the interior of the light organ. ไวรัสหัวเหลืองเป็นไวรัสก่อโรคที่ทำให้กุ้งหลายชนิดตายเป็นจำนวนมากในระยะเวลาสั้น ส่งผลให้อุตสาหกรรมการเพาะเลี้ยงและส่งออกกุ้งของไทยเกิดความเสียหายเป็นอย่างมาก ในปัจจุบันมีการใช้เทคโนโลยีทางอณูชีววิทยา นำอาร์เอ็นเอสายคู่ (dsRNA) มากระตุ้นให้เกิดกระบวนการ RNA interference (RNAi) เพื่อควบคุมและยับยั้งการติดไวรัสในกุ้ง โดยยีนเป้าหมายที่มีประสิทธิภาพในการยับยั้งไวรัสหัวเหลือง คือ ยีน protease (pro) อย่างไรก็ตามการขนส่งอาร์เอ็นเอสายคู่ก็ยังคงมีข้อจำกัด เปลือกหุ้มไวรัสบางชนิดสามารถรวมตัวเกิดเป็นอนุภาค-เสมือนไวรัส (Virus-like particle) สามารถใช้เป็นตัวขนส่งที่มีประสิทธิภาพและเข้าจับกับเซลล์เจ้าบ้านอย่างจำเพาะเจาะจงได้ โดยก่อนหน้านี้ได้มีการแสดงออกร่วมกันของยีนโปรตีนเปลือกหุ้มไวรัสของ Penaeus stylirostris เดนโซไวรัส (PstDNV) และอาร์เอ็นเอสายคู่ที่จำเพาะต่อยีนของไวรัสภายในเซลล์แบคทีเรียเดียวกัน พบว่าสามารถยับยั้งการเพิ่มจำนวนของไวรัสหัวเหลืองในกุ้งได้ แต่ทว่ากระบวนการแสดงออกร่วมกันนี้ ไม่สามารถควบคุมระดับการแสดงออกของยีนทั้งสองได้ ดังนั้นวัตถุประสงค์ของงานวิจัยนี้ คือ สร้างอนุภาคเสมือนไวรัส PstDNV กับอาร์เอ็นเอสายคู่ที่จำเพาะต่อยีน pro ของไวรัสหัวเหลือง (PstDNV VLPs-dspro) ให้อยู่ภายใต้โปรโมเตอร์เดียวกัน เพื่อนำไปประยุกต์ใช้และเพิ่มประสิทธิภาพในการป้องกันการติดเชื้อไวรัสหัวเหลืองในกุ้ง โดยการโคลนอาร์เอ็นเอสายคู่ที่จำเพาะต่อยีน pro ของไวรัสหัวเหลืองเข้าสู่เวกเตอร์สำหรับการแสดงออกที่มียีนโปรตีนเปลือกหุ้มไวรัส PstDNV เพื่อควบคุมการแสดงออกของยีนทั้งสองภายใต้โปรโมเตอร์ต่อ T7 RNA polymerase จากนั้นแสดงออกใน E. coli Rosetta-gami โดยผ่านการชักนำด้วย IPTG ที่ความเข้มข้นสุดท้าย 0.4 มิลลิโมลาร์ ที่อุณหภูมิ 30 องศาเซลเซียส เป็นเวลา 3 ชั่วโมง จากผลการวิเคราะห์พบทั้งรีคอมบิแนนท์โปรตีนขนาดประมาณ 37 กิโลดาลตัน ที่เข้าจับกับแอนติบอดีที่จำเพาะต่อ Histidine ได้ และพบอาร์เอ็นเอสายคู่ที่จำเพาะต่อยีน pro ของไวรัสหัวเหลือง ขนาดประมาณ 400 คู่เบส จากนั้นรีคอมบิแนนท์โปรตีนถูกทำให้บริสุทธิ์ด้วย Affinity chromatography และตรวจสอบภายใต้กล้องจุลทรรศน์อิเล็กตรอนแบบส่องผ่าน (TEM) พบอนุภาค-เสมือนไวรัส PstDNV ที่มีการกระจายตัวเป็นอนุภาคเสมือนไวรัสเดี่ยว คล้ายกับอนุภาคเสมือนไวรัส PstDNV ที่พบในธรรมชาติ ซึ่งต่างจากอนุภาคเสมือนไวรัส PstDNV ที่ได้จากการแสดงออกร่วมกันของยีนโปรตีนเปลือกหุ้มไวรัส PstDNV กับอาร์เอ็นเอสายคู่ที่จำเพาะต่อยีนของไวรัสหัวเหลืองภายในเซลล์แบคทีเรียเดียวกัน (PstDNV VLPs-dspro co-expression) เกิดการจับกันของอนุภาคเสมือนไวรัส เมื่อตรวจสอบอาร์เอ็น-เอสายคู่จากอนุภาคเสมือนไวรัส PstDNV พบว่าอาร์เอ็นเอสายคู่นั้นถูกห่อหุ้มอยู่ทั้งภายในและอยู่ล้อมรอบอนุภาคเสมือนไวรัส PstDNV โดยพบว่ามีปริมาณอาร์เอ็นสายคู่ต่อไมโครกรัมของรีคอมบิแนนท์โปรตีนของ …

การย่อยสลายเสริมกันของกลุ่มแบคทีเรียและการประยุกต์ใช้เซลล์ตรึงในการย่อยสลายปิโตรเลียมไฮโดรคาร์บอน, ณัฐริกา เหล่าธรรมทีป

การบำบัดน้ำมันรั่วไหลด้วยวิธีทางชีวภาพ เป็นวิธีการรักษาสิ่งแวดล้อมอย่างยั่งยืน งานวิจัยนี้มีวัตถุประสงค์เพื่อศึกษาการทำงานเสริมกันของกลุ่มแบคทีเรียในย่อยสลายน้ำมันปิโตรเลียม และพอลิไซคลิกอะโรมาติกไฮโดรคาร์บอน (polycyclic aromatic hydrocarbons; PAHs) และพัฒนาเป็นผลิตภัณฑ์รูปแบบ กลุ่มแบคทีเรียตรึง โดยพบว่ากลุ่มแบคทีเรีย OPK ซึ่งประกอบด้วย Mycolicibacterium spp. PO1 และ PO2 Novoshingobium pentaromativorans PY1 และ Bacillus subtilis FW1 ทำงานเสริมกันในการย่อยสลายไพรีน PAHs ผสม อัลเคนสายสั้นและสายยาว และน้ำมันดิบ และสามารถคงประสิทธิภาพสูงภายใต้การแปรผันค่า pH (5.0-9.0) อุณหภูมิ (30-40 องศาเซลเซียส) ความเค็ม (20-60‰) ข้อมูลจีโนมจากงานวิจัยก่อนหน้านี้ ร่วมกับการทดสอบประสิทธิภาพการย่อยสลาย การทดสอบการสร้างสารลดแรงตึงผิว และ/หรือการวิเคราะห์ ทรานส์คริปโตมิกส์ บ่งชี้ว่า Mycolicibacterium เป็นแบคทีเรียที่มีบทบาทหลักในการย่อยสลาย PAHs และน้ำมันดิบ โดย NidAB เป็นเอนไซม์สำคัญที่เกี่ยวข้องกับการย่อยสลายสารผสมไพรีนและฟลูออแรนทีนซึ่งเป็นตัวแทนของ PAHs มวลโมเลกุลสูง นอกจากนี้ ribosomal protein, iron transporter, ABC transporters และ stress response proteins อาจมีบทบาททำให้สายพันธุ์ PO1 และ PO2 อยู่รอดในสภาวะกดดัน Novosphingobium มีส่วนช่วยในการย่อยสลายสารตัวกลางในวิถีการย่อยสลาย และ Bacillus สร้างสารลดแรงตึงผิว ซึ่งคาดว่าช่วยทำให้แบคทีเรียหลักเข้าถึงสารมลพิษได้ดีขึ้น นอกจากนี้การวิเคราะห์ข้อมูลจีโนมเพิ่มเติม พบยีน alkB และ CYP153 ซึ่งเกี่ยวข้องกับการย่อยสลายอัลเคนในแบคทีเรียทุกสายพันธุ์ของกลุ่มแบคทีเรีย การพัฒนาต่อยอดกลุ่มแบคทีเรีย OPK ตรึงบนซีโอไลท์สำหรับบำบัดสิ่งแวดล้อมปนเปื้อนน้ำมันดิบ พบว่า กลุ่มแบคทีเรียตรึงสามารถกำจัดน้ำมันดิบความเข้มข้น 1,000 มิลลิกรัมต่อลิตรในน้ำทะเลได้ 74 เปอร์เซ็นต์ใน 96 ชั่วโมง และสามารถใช้ซ้ำได้อย่างน้อย 5 รอบ การเติมกลุ่มแบคทีเรียตรึง OPK ในระบบนิเวศจำลองดินทรายช่วยเพิ่มประสิทธิภาพกำจัดน้ำมันดิบ (ความเข้มข้น 10,000 …

การผลิต ลักษณะสมบัติและการยับยั้งราที่ก่อโรคในพืชของสารลดแรงตึงผิวชีวภาพจาก Bacillus Licheniformis F2.2, สิริตา เสียมไหม

งานวิจัยนี้ศึกษาความสามารถในการยับยั้งราก่อโรคในพืช การผลิตสารลดแรงตึงผิวชีวภาพ และผลของปัจจัยทางกายภาพที่มีต่อประสิทธิภาพในการยับยั้งราก่อโรคในพืชของสารลดแรงตึงผิวชีวภาพจาก Bacillus licheniformis F2.2 รวมถึงหาภาวะที่เหมาะสมสำหรับการผลิตสารลดแรงตึงผิวชีวภาพ จากนั้นทำบริสุทธิ์ และศึกษาลักษณะสมบัติเบื้องต้นของสารลดแรงตึงผิวชีวภาพ แล้วทดสอบการประยุกต์ใช้เพื่อยับยั้งการเกิดโรคใบไหม้ในต้นข้าว ผลการวิจัยพบว่า B. licheniformis F2.2 สามารถยับยั้งราก่อโรคในพืชได้ทั้ง 7 ชนิด ซึ่งได้แก่ Acremonium furcatum, Colletotrichum gloeosporioides, Fusarium moniliforme, Fusarium proliferatum, Fusarium solani, Pyricularia oryzae และ Phytophthora palmivora โดยมีเปอร์เซ็นต์การยับยั้งอยู่ระหว่าง 34.79±6.29-44.51±1.29% เมื่อทดสอบสมบัติในการผลิตสารลดแรงตึงผิวชีวภาพ โดยทดสอบแอกทิวิตีการสลายเม็ดเลือดแดง, การยุบตัวของน้ำเลี้ยงเซลล์, การกระจายตัวของน้ำมัน และการเกิดอิมัลชัน พบว่าส่วนใสของน้ำเลี้ยงเชื้อของ B. licheniformis F2.2 ให้ผลบวกกับทุกการทดสอบ ซึ่งแสดงว่า B. licheniformis F2.2 สามารถผลิตสารลดแรงตึงผิวชีวภาพได้ จากการศึกษาผลของอุณหภูมิและความเป็นกรดเบสต่อประสิทธิภาพในการยับยั้งราก่อโรคในพืชของส่วนใสของน้ำเลี้ยงเชื้อของ B. licheniformis F2.2 พบว่าเมื่อผ่านการบ่มน้ำเลี้ยงเชื้อที่ 20-121 องศาเซลเซียส และที่ pH 2-12 พบว่าสมบัติการเกิดอิมัลชันของสารลดแรงตึงผิวชีวภาพก็ยังมีความเสถียร และประสิทธิภาพการยับยั้งราก่อโรคในพืชทั้ง 7 ชนิดยังคงอยู่ โดยสามารถยับยั้ง P. oryzae ซึ่งเป็นสาเหตุของโรคไหม้ในข้าวได้มากที่สุด จากการแปรผันแหล่งคาร์บอนและแหล่งไนโตรเจนพบว่าอาหาร MOLP ที่มีซูโครสเป็นแหล่งคาร์บอน, แอมโมเนียมคลอไรด์และสารสกัดจากยีสต์เป็นแหล่งไนโตรเจนส่งเสริมการเจริญเติบโตของ B. licheniformis F2.2 ได้ดีที่สุด และเหมาะสมต่อการผลิตสารลดแรงตึงผิวชีวภาพที่มีฤทธิ์ยับยั้งราก่อโรคในพืช โดยมีค่าดัชนีการเกิดอิมัลชันที่ 24 ชั่วโมง (E24) 62.92±2.30% สำหรับความสัมพันธ์ระหว่างระยะเวลาการเจริญกับการผลิตสารลดแรงตึงผิวชีวภาพที่มีฤทธิ์ยับยั้งราก่อโรคในพืช พบว่าเมื่อเลี้ยง B. licheniformis F2.2 ในอาหาร MOLP พบว่ามีความสามารถในการยับยั้งราก่อโรคในพืชทั้ง 7 ชนิดสูงสุดเมื่อแบคทีเรียเข้าสู่ stationary phase ที่ 24 ชั่วโมง เมื่อสกัดสารลดแรงตึงผิวชีวภาพด้วยเมธานอล 100% (ปริมาตร/ปริมาตร) …

Feed additives have been suggested to improve animal growth performance through modulating the gut microbiota. The hypothesis of this study was that the combination of two organic acids would exert synergistic effects on the growth performance and gut microbiota of weaning pigs. Neisseria gonorrhoeae, the causative agent of the sexually-transmitted infection gonorrhea, has recently been labeled a superbug. With dwindling treatment options, there is urgent need for a gonococcal vaccine. TonB-dependent transporters (TDTs) are important gonococcal virulence factors that allow the gonococcus to pirate metals directly from host proteins. The TDTs, TbpA and TbpB, are promising vaccine targets because both proteins are expressed and highly conserved in gonococcal strains, and they are not subject to high-frequency antigenic variation. Periodontal disease is a polymicrobial disease affecting 10-15% of the population. Periodontal disease affects the quality of life by reducing mastication and potentially causing tooth loss. Periodontal disease is also linked to more severe, systemic diseases such as cardiovascular disease and rheumatoid arthritis. Development of the diseased state occurs when the plaque biofilm shifts from healthy to dysbiotic. The shift to a dysbiotic biome brings with it a shift in bacterial presence, specifically an increase in gram-negative bacteria, such as T. denticola.
