There are only two natural ways by which molecular nitrogen can be available to support life, either by free-living or by symbiotic nitrogen fixing bacteria. The best studied diazotrophs form symbiotic associations with plants, primarily legumes and certain tree species, but little is known about how non-leguminous plants such as grasses obtain nitrogen in their environment. Natural prairies have few legumes, thus have less symbiotic nitrogen fixer interaction. This indicates presence of free-living nitrogen (FLN) fixation activity towards the balance of the N cycle. The first study was conducted on commercial Italian semi-hard cheese samples that were analyzed microbiologically to understand the effect of fast and slow rate of cooling on cheese microflora during ripening process at different temperatures. A cheese plant noticed an active growth of non-starter lactic acid bacteria, especially the heterofermentative bacteria, in ripened cheese blocks, which weren’t fully cooled. For that, three cheese sample sets, each having 8 samples, were received from the cheese plant for microbiological analysis. The first set included a group of fast cooled cheese samples to 38°F, and the other group was slow cooled to 50°F. …

Food borne salmonellosis is a global public health concern caused by Salmonella, that causes enteric disease both in humans and animals. Most of the pathogenic Salmonella serovars fall under Salmonella enterica subspecies enterica, a major subspecies group that includes more than 50% of total identified Salmonella serovars. Main limitations of dried distillers’ grains with solubles (DDGS) as meal for monogastric animals is the presence of high fiber content, reduced fat content, and poor amino acid balance. This causes a reduced economic value of DDGS for these species due to its low inclusion rates. The goal of this theses was to create new strains of a fungus, Aureobasidium pullulans, with enhanced cellulase production and use it to optimize an enzymatic saccharification, pretreatment, and fungal conversion process to enhance the nutritional value of DDGS. Porcine reproductive and respiratory syndrome virus (PRRSV) is an economically devastating virus that causes a persistent infection and spreads quickly. The virus causes abortions in sows and respiratory diseases in young piglets. Current PRRSV vaccines appear to provide limited cross-protection. A virus-like particles (VLPs) vaccine is made up of key PRRSV structural proteins, which could be cross protective among the different strains. Rhizodeposits play a key role in shaping rhizosphere microbial communities. In soybean, isoflavonoids are a key rhizodeposit component that aid in plant defense and enable symbiotic associations with rhizobia. However, it is uncertain if and how they influence rhizosphere microbial communities. Isoflavonoid biosynthesis was silenced via RNA interference of isoflavone synthase in soybean hairy root composite plants. Successive sonication was implemented to isolate soil fractions from 3 different rhizosphere zones at 1 and 3 weeks post planting. Influenza B virus (IBV) is an important pathogen that infects humans and causes seasonal influenza epidemics. By using next-generation sequencing (NGS) approach, we analyzed total mRNAs extracted from A549 cells infected with B/Brisbane/60/2008, and identified four defective genomes in IBV with two from the polymerase basic subunit 1 (PB1) segment and the other two from the matrix (M) segment. Each of them can potently inhibit the replication of IBV. One derived from PB1 segment was able to interfere modestly with influenza A virus (IAV) replication. Senecavirus A (SVA) is a positive sense single-stranded virus that belongs to the genus Senecavirus within the family Picornaviridae. Senecavirus has been present in US swine population since 1988. However, there have been only a few reports of SVA associated with disease in last two decades. In late 2014 early 2015, a sudden increase in the number of cases of Senecavirus A associated with vesicular disease was observed in Brazil, the US and China. Pediomelum esculentum (commonly prairie turnip) is a perennial legume of the Great Plains, consisting of a deep taproot and large edible tuber, and has served as a nutritious staple in Native American diets. The tuber is capable of storing up to 20 percent protein by weight. P. esculentum is a legume, but not a prominent nodule former; instead, it grows in nitrogen-limited soils and produces large amounts of protein. Growing energy demand and rising levels of greenhouse gases has put massive strain on the global environment. Alternatives to fossil fuels are being developed in an attempt to curb climate change. Biotechnology has made large strides in order to create a completely renewable energy source by genetically modifying microbes to produce biofuels and other “green” high value compounds. In this thesis project, (1) E. coli ATCC9637 (E. coli W) was genetically modified to produce bioethanol from beet juice which contains mainly sucrose. Fusarium graminearum is an ascomycetous fungal pathogen that causes Fusarium head blight (FHB) disease in wheat and other cereal grains. Mycotoxin produced by the fungus, predominantly deoxynivalenol (DON), is considered as an important virulence factor for the spread of disease. Our previous study of a Dicer-like 2 knockdown mutant has led to our hypothesis that a silencing RNA, fgsiR34, might play a key role in regulating DON biosynthesis and some other virulent factors. Senescence of perennial crops enable continuous harvests after one sowing event. Perennials senesce at adapted rates of their native environments; however, early senescencing crops do not maximize the growing season as nutrient reallocation takes precedence. Chlorophyll degradation and nitrogen reallocation was observed to occur rapidly between mid to late September. Transcriptome analysis on early and late senescencing switchgrass cultivars reveals upregulation of starch metabolism, light reactions, Calvin-Benson Cycle, and anthocyanin synthesis in late senescencing switchgrass. Morphological variations between the two germplasms prolong the growing season of late senescencing switchgrass, maximizing yield. Expression of mRNA as senescence progresses and between the …

Atherosclerosis is a serious disease affecting a large portion of the world’s population. In atherosclerosis, macrophages become filled with lipid droplets and form fatty plaques in artery walls. The formation of these atherosclerotic plaques is dependent on the macrophage growth factor colony stimulating factor-1 (CSF-1); however, understanding the changes in CSF-1 signaling and related pathways in foam cells remain poorly investigated. Lipid-laden macrophages were formed through exposure of murine bone marrow derived macrophages to 100 μg/ml acetylated LDL for 24 h. The objectives of this project were to improve the industrial potential of filamentous N2-fixing cyanobacteria by increasing its biofuel tolerance, and to evaluate the economic feasibility and environmental impacts of a theoretical, cyanobacteria-based biofuel production facility. To develop a method to quantify filamentous cyanobacteria in dilute culture media, a dual-stained fluorescence assay was evaluated. While the viable cell stain (SYTO® 9) was accurate, the non-viable cell stain (propidium iodide) also bound to viable cells. Additional non-viable cell stains were evaluated, but none were accurate at quantifying viability. Thus we concluded that the viable cell stain SYTO® 9 is a reliable …

The main limitation of meals from canola and other Brassica spp. is the presence of glucosinolates (GLS), which are anti-nutritional and can even be toxic at high ingestion levels. Furthermore, large amounts of GLS can reduce palatability for livestock and thus reduce intake and growth rates. For this reason canola was bred to contain lower levels of GLS (<30 >μmol/g) and erucic acid (< 2%). However, feed inclusion rates are still limited to ~30%, and this reduces the value of canola meal. The goal of this thesis was to optimize a pretreatment and fungal conversion process to enhance the nutritional value of canola meal. Various combinations of physical/chemical pretreatments, fungal cultures, and incubation methods were investigated to metabolize GLS into cell mass, CO2, or other non-toxic components. These treatments also served to hydrolyze canola meal fiber into carbohydrates which were then metabolized by the fungi into single cell protein. Solid-state incubation conditions were initially tested, since filamentous fungi are well adapted to grow at lower moisture levels, and this would potentially reduce contamination issues with bacteria. Flask trials were performed using 50% moisture, hexane extracted (HE) or cold pressed (CP) canola meal, with incubation for 168 h at 30ºC. On HE canola meal Trichoderma reesei (NRRL-3653) achieved the greatest increase in protein content (23%), while having the lowest residual levels of sugar (8% w/w) and GLS (0.4 μM/g). A total of twenty five South Dakota native medicinal plants were screened against enterotoxigenic Escherichia coli using a disk diffusion assay. Out of these 25 plants, three plants Rhus aromatica, Rhus glabra and Sanguinaria canadensis demonstrated the highest bacterial inhibition. The minimum inhibitory concentrations (MIC) of these plant extracts were determined using a bacterial enumeration assay. Alamar Blue in vitro cytotoxicity test showed that all extracts have some toxic effect to porcine intestinal epithelial cell lines. The cyanobacterium Anabaena sp. PCC 7120 is capable of using solar energy to produce ammonia through conversion of atmospheric dinitrogen in differentiated cells called heterocysts. Harnessing this system could enable cyanobacteria to be used in ammoniafertilizer production, creating a renewable alternative to the current Haber-Bosch process. The genes patA and alr3304 in the Anabaena 7120 genome are important in heterocyst formation; an increase in heterocyst formation is seen with over-expression of patA or inactivation of alr3304. This research aims to create a novel mutant that forms more heterocysts by simultaneously over-expressing patA and inactivating alr3304, producing higher amounts of ammonia. …

Soil microbial diversity and community interaction play an indispensable role in 2,4-dichorophenoxyacetic acid (2,4-D) herbicide degradation. The addition of manure or municipal waste biosolids through landspreading may alter soil community structure and function if these materials contain antimicrobial chemicals like chlortetracycline (CTC), administered in livestock feed to promote animal growth and health or tetracycline (TET) utilized in human health. Colibacillosis (CB) in livestock is an economically important disease caused by the bacterium Escherichia coli. It is estimated that nearly one third of all baby pigs born in South Dakota die prior to weaning, and one fourth of these deaths is believed to be caused by CB (62). Similarly, it has been stated that 6 to 20% of calves born alive die from this disease (3). The term colibacillosis encompasses a group of diseases caused by E. coli in neonatal and weaned animals and humans (3). Bovine abortion continues to cause economic loss to farmers and ranchers. In South Dakota, monetary loss from bovine abortion has been estimated at 4 to 4.8 million dollars annually. The intestinal bacterial flora of an animal has a considerable influence on the physiology of that animal. Some bacteria of the intestine are pathogenic and can initiate infections if they gain access to a susceptible individual. Some of the intestinal bacteria can produce potent carcinogens in vitro and can presumably do this also in vivo. Food passing through the alimentary tract of an animal is also chemically modified through the enzymatic action of the bacterial flora. The animal is also protected from some enteric infections through the antagonistic and competitive actions of the established organisms of the normal bacterial flora. …
