Comparative Genomics And Virulence Studies Of Streptomyces Soil Rot And Scab Pathogen Species, Natasha Soares

Comparative genomic analyses were performed to gain insights into the organization and content of the genome of Streptomyces ipomoeae, the soil rot pathogen that infects sweetpotatoes. Unlike Streptomyces scab pathogens, the thaxtomin phytotoxin gene cluster (txt) in S. ipomoeae does not appear to reside within a genomic island and has diverged from its scab pathogen counterparts. Increased usage of the rare TTA codon, particularly for the txt cluster, suggests greater translational control by the bldA tRNA in S. ipomoeae. Orthologous gene searches and secondary metabolite profiling yielded ortholog groups and metabolite gene clusters that were exclusive …

Keberhasilan aplikasi pupuk hayati berkaitan dengan viabilitas mikroba dalam pembawa, dan aplikasinya di lapangan. Penelitian ini bertujuan mengetahui viabilitas Bakteri Penambat Nitrogen (BPN) dan Bakteri Pelarut Fosfat (BPF) pada berbagai komposisi karier, konsentrasi molase, dan aplikasinya dengan berbagai dosis serta komposisi amelioran pada pembibitan kelapa sawit. Budidaya tanaman bawang merah saat ini dihadapkan pada masalah stagnasi produksi akibat aplikasi pupuk kimia secara berlebihan sehngga efisiensi pemupukan rendah. Teknologi ramah lingkungan dan efisien pupuk dengan aplikasi bioteknologi melalui aplikasi bakteri berguna seperti bakteri penambat nitrogen. Extreme weather conditions associated with climate change affect many aspects of plant and animal life, including the response to infectious diseases. Production of salicylic acid (SA), a central plant defence hormone, is particularly vulnerable to suppression by short periods of hot weather above the normal plant growth temperature range via an unknown mechanism. Here we show that suppression of SA production in Arabidopsis thaliana at 28 °C is independent of PHYTOCHROME B (phyB) and EARLY FLOWERING 3 (ELF3), which regulate thermo-responsive plant growth and development. Organisms produce chemical weapons for defense, but target organisms can develop resistance. In their introduced range, non-native species may bring “novel weapons” against which native organisms have not co-evolved resistance. The invasive European fire ant (Myrmica rubra) may have brought antimicrobial secretions to the Northeastern United States that are novel weapons against native fungal and bacterial soil organisms. As global change persists, changes in resource availability can influence plant-microbe interactions. To understand how resource availability can influence these interactions and species diversity, I focused this research on how varying nitrogen (N) levels affect root endophyte communities in the plant species Ammophila breviligulata, an ecosystem engineer in the dune system. I analyzed the relationship between nitrogen addition and microbial community composition across 60 plots treated with three nitrogen addition levels (control, low, and high) in a long-term experimental field site in the Lake Michigan dunes. Sporisorium reilianum is a pathogenic basidiomycete fungus with two formae speciales, each capable of infecting corn (SRZ) or sorghum (SRS), respectively. This fungus is also a dimorphic variety, meaning it can switch between its haploid, yeast-like sporidia and diploid teliospore stages over the course of its life cycle (Schirawski). When S. reilianum is found in a haploid state and conditions are favorable, it will mate with a compatible non-self mating type to begin filamentous growth and proliferation in the plant host (Zhao). Plants engage in mutually beneficial relationships with microbes, such as arbuscular mycorrhizal fungi or nitrogen-fixing rhizobia, for optimized nutrient acquisition. In return, the microbial symbionts receive photosynthetic carbon from the plant. Both symbioses are regulated by the plant nutrient status, indicating the existence of signaling pathways that allow the host to fine-tune its interactions with the beneficial microbes depending on its nutrient requirements. Peptide hormones coordinate a plethora of developmental and physiological processes and, recently, various peptide families have gained special attention as systemic and local regulators of plant–microbe interactions and nutrient homeostasis. The benefits of biopesticides and transgenic crops based on the insecticidal Cry-toxins from Bacillus thuringiensis (Bt) are considerably threatened by insect resistance evolution, thus, deciphering the molecular mechanisms underlying insect resistance to Bt products is of great significance to their sustainable utilization. Previously, we have demonstrated that the down-regulation of PxmALP in a strain of Plutella xylostella (L.) highly resistant to the Bt Cry1Ac toxin was due to a hormone-activated MAPK signaling pathway and contributed to the resistance phenotype. Between 2010 and 2018, sunflower plants exhibiting virus-like symptoms, including stunting, mottling, and chlorotic ringspots on leaves, were observed from commercial fields and research plots from four sites within three distinct counties of western Nebraska (Box Butte, Kimball, and Scotts Bluff). Near identical symptoms from field samples were reproduced on seedlings mechanically in the greenhouse on multiple occasions, confirming the presence of a sap-transmissible virus from each site. Symptomatic greenhouse-inoculated plants from the 2010 and 2011 Box Butte samples tested negative for sunflower mosaic virus (SuMV), sunflower chlorotic mottle virus (SuCMoV), and all potyviruses in general by ELISA and RT-PCR. …

Exploring Bioprocessing Technologies For Diverse Industrial Application Of Canola, Ahmad Fawzi N Alhomodi

Globally, canola is the second largest oilseed crop after soybean, which is processed for the commercial production of high value oil. The industrial processing steps for canola oil extraction include preprocessing (cleaning, pressing, flaking, and cooking), mechanical pressing, and/or organic solvents. This process results in large quantities of protein-rich (~ 40% dry basis) meal as a co-product. The meal is used partially in animal diet (<30% inclusion) due to high levels of antinutritional factors (ANFs) such as high fibers, phytic acid, and glucosinolates, and low metabolizable energy. Thus, this research was designed to examine various bioprocessing technologies (i.e., traditional sprouting, solid state fermentation, submerged state fermentation, co-culture fermentation, mild pretreatments, and their combinations) for possible advancement in canola use. Canola seed sprouting for 6-day period led to an increase in protein content and a reduction in ANFs and oil content of sprouts compared to ungerminated seed. Subsequent submerged state fermentation of 6- day old sprouts using three different strains (Aureobasidium pullulans, Trichoderma reesei and Neurospora crassa) further increased protein content and lowered ANFs. Solid-state fermentation of 144 h old sprouts using A. pullulans, N. crassa and T. reesei enhanced the protein content and reduced ANFs of sprouts. Sprouting canola seed for three days helped in hull removal, leading to high protein meal accompanied by low fiber and phytic acid level. Three-day seed sprouting had no effect on oil yield, but free fatty acid content was higher compared to seed oil. Co-culture fermentation of HECM under solid state process showed maximum reduction in fiber content with co-culture of A. pullulans and N. crassa while a combination of A. pullulans and T. reesei promoted the highest GLS and phytic acid reductions compared to other combinations, which indicated the advantage of coculture inoculation over monoculture in terms of ANFs reduction. Mild pretreatment of HECM using deionized water resulted in washed HECM (WHECM) with lower soluble sugars and GLS compared to untreated HECM, whereas protein and amino acid were concentrated due to the removal of soluble components. WHECM compared to HECM showed higher protein digestibility when fed to rainbow trout. Subsequent mono- and coculture fermentation of HECM and WHECM under submerged process resulted in higher protein and amino acid content and lower ANFs levels compared to uninoculated controls. The results of cellulase, endoglucanase and β-glucosidase activity indicated the crucial role of used substrates, fungi, fermentation modes (solid state/submerged stated) and inoculation methods (mono-/co-culture) on enzyme activities.

This thesis begins with the local history of the Liberty Prairie, the land where I conducted the ecological field-work that I later discuss in my second thesis on soil microbiome diversity (“Examining Soil Microbial Diversity in Transition Zones Between Corn Fields and Restored Prairie in the Upper Midwest"). I examine the Indigenous histories of the land, and the conflicts between the Bodwéwadmi and Euro-American settlers that resulted in the land being farmed for cattle, corn, and soy for over a hundred and fifty years. Prairies were once the largest ecosystem in North America, but agriculture and settlement has destroyed up to 99% of their pre-colonization extent. Prairie restorations are a strategy to recover the biodiversity and carbon sequestration functions of these grasslands, but typically occur in isolated strips between agricultural fields. My thesis analyzes how effective prairie restorations in the Liberty Prairie (northeastern Illinois) are at recovering the diversity of the prairie soil microbiome, focusing on verrucomicrobia abundance, alpha diversity, and soil physical characteristics.

Cassava mosaic disease caused by cassava mosaic begomoviruses (CMBs) remains one of themajor constraints to cassava production since it causes yield losses up to 100%. Researchesshowed that some of CMBs infecting cassava plants may be coming from non-crop plants. Thisstudy intended to identify and characterize CMBs isolated from non-crop plant species inUnguja and Pemba Islands. A total of 108 viral symptomatic and asymptomatic non-crop leafsamples were collected using stratified sampling. DNA was extracted by using CTAB protocolfollowed by polymerase chain reaction using universal and specific primers for cassava mosaicbegomoviruses identification. Upaya meningkatkan unsur hara nitrogen (N) dan fosfor (P) tanah secara berkelanjutan adalah dengan memanfaatkan agen hayati bakteri penambat nitrogen dan bakteri pelarut fosfat. Genetic Characterization Of Antimicrobial Activities Of Endophytic Bacteria Burkholderia Strains Ms455 And Ms389, Jiayuan Jia

Strains MS455 and MS389, endophytic bacteria, were isolated from healthy soybean plant growing adjacent to a patch of plants affected by charcoal rot disease, caused by the fungal pathogen Macrophomina phaseolina. The complete genomes of both strains were sequenced and identified as Burkholderia species Strain MS455 exhibits broad-spectrum antifungal activities against economically important pathogens, including Aspergillus flavus. Random and site-specific mutations were employed in discovery of the genes that share high homology to the ocf gene cluster of Burkholderia contaminans strain MS14, which is responsible for production of the antifungal compound occidiofungin. Bacteriophages of the phyllosphere have not been extensively described, despite their role in bacterial communities on this plant organ. Here, we describe a temperate Pantoea phage, AH07, that was isolated from the leaves of horse chestnut trees. The 37,859-bp linear double-stranded DNA genome contains 58 putative genes, including an integration cassette.

Bacteriophages play important roles in determining bacterial communities, including plant microbiota. Here, we describe four lytic phages, three Siphoviridae and one Podoviridae, isolated from four different bacterial species found on the leaves of horse chestnut trees. Their double-stranded DNA (dsDNA) genomes range from 39,095 to 46,062 bp and contain 51 to 70 genes.

Although crucial in shaping bacterial communities, few bacteriophages of the phyllosphere have been described. We provide genome data for two Myoviridae phages, AH04 and AH06, isolated on Erwinia billingiae strains. AH04 shares limited genetic similarity with previously described phages, while AH06 shares over 75% similarity with various Erwinia phages.

Host-pathogen interactions are central components of ecological networks where the MAPK signaling pathways act as central hubs of these complex interactions. We have previously shown that an insect hormone modulated MAPK signaling cascade participates as a general switch to trans-regulate differential expression of diverse midgut genes in the diamondback moth, Plutella xylostella (L.) to cope with the insecticidal action of Cry1Ac toxin, produced by the entomopathogenic bacterium Bacillus thuringiensis (Bt). Pemanfaatan limbah organik dari perkebunan sebagai media tanam pakcoy (Brassica chinensis L.) diharapkan dapat ditingkatkan dengan penggunaan pupuk organik serta pupuk hayati. Penelitian disusun menggunakan Rancangan Acak Kelompok (RAK) pola faktorial. Faktor pertama adalah dosis asam humat meliputi 1, 3, dan 5 g. Faktor kedua adalah dosis Trichoderma sp., meliputi 50, 100, dan 150 mL. Data yang diperoleh kemudian dianalisis ragam pada taraf nyata 5%. apabila terdapat pengaruh nyata, dilanjutkan dengan uji DMRT. Hasil penelitian menunjukkan bahwa aplikasi asam humat dan Trichoderma sp. memiliki pengaruh mandiri dan tidak terdapat interaksi. Dosis asam humat 3 g per tanaman menghasilkan jumlah daun, …
