The aim of this study is to create a homology model of VG35 serine protease and evaluate the evolutionary comparison of secondary structure on basis of protein model using YASARA. This method was furthermore used to predict the potential epitopes which can help in the investigation of future studies.
The VG35 was used to run a BLAST search which gave most resembled serine protease of different species which was then translated and modeled in YASARA. Amblyomma americanum is a medically important vector in the southeast United States. Cellular and molecular aspects of the immune system of this species were examined. To investigate cellular processes, hemocytes produced in response to gram-negative infection were characterized according to their ultrastructure. Four hemocyte types were identified: prohemocytes, plasmatocytes, type-I granulocytes, and type-II granulocytes. To elucidate molecular processes, we investigated AamTRAF as an immune-related gene by silencing the gene using RNAi then quantifying the hemocytes after inoculation with gram-negative and positive bacteria. It was found that silencing AamTRAF caused a decrease in hemocyte proliferation in response to gram-positive but not …

Japanese river bamboo (Pleioblastus simonii, ‘medake,’‘kawadake’) is an ecologically important species of temperate bamboo native to Japan. This species is widely known and historically important in Japanese rural farm life. Based on morphological data, Japanese river bamboo is classified in Pleioblastus section Medakea (Poaceae: Bambusoideae) along with five other Japanese species, which are collectively considered to represent a phylogenetically distinct lineage. However, recent studies suggest that Japanese river bamboo may have arisen as a result of previously undetected hybridization (i.e., cryptic hybridization), while also calling into question the diversity of section Medakea. The purpose of our study was to determine the responses to an acute water bolus in long-term oral contraception (OCP) users. Seventeen female volunteers (27 ± 5 y, 64.1 ± 13.7 kg, 39.6 ± 5.9 kg/LBM) provided consent and enrolled in our study. All were long-term OCP users and participated in two trials, one during the active pill (High Hormone, HH) dose of their prescribed OCP and one during the sham pill (Low Hormone, LH) dose. Staphylococcal cassette chromosome mec (SCCmec) represents a sequence of clear clinical and diagnostic importance in staphylococci. At a minimum the chromosomal cassette contains the mecA gene encoding PBP2a but frequently also includes additional antibiotic resistance genes (e.g., ermA and aadC; macrolide and aminoglycoside resistance, respectively). Certain regions within SCCmec elements are hot spots for sequence instability due to cassette-specific recombinases and a variety of internal mobile elements. SCCmec changes may affect not only cassette stability but the integrity of adjacent chromosomal sequences (e.g., the staphylococcal protein A gene; spa). We investigated SCCmec stability …

Healthy foodstuffs, including functional foods, are the key component of a healthy and prosperous life. Oat grains are rich in protein, soluble dietary fiber, β-glucan, starch, oil, some vitamins and minerals, and thus accepted as a healthy foodstuff. This study was conducted to determine physical and chemical quality traits of many different oat landraces/cultivars. Carbapenem-resistant Pseudomonas aeruginosa (CR-PA) is a major healthcare-associated pathogen worldwide. In the United States, 10–30% of P. aeruginosa isolates are carbapenem-resistant, while globally the percentage varies considerably. A subset of carbapenem-resistant P. aeruginosa isolates harbour carbapenemases, although due in part to limited screening for these enzymes in clinical laboratories, the actual percentage is unknown. Carbapenemase-mediated carbapenem resistance in P. aeruginosa is a significant concern as it greatly limits the choice of anti-infective strategies, although detecting carbapenemase-producing P. aeruginosa in the clinical laboratory can be challenging. Such organisms also have been associated with nosocomial spread requiring infection prevention interventions. The carbapenemases …

The application of molecular detection methods for bacterial pathogens has dramatically improved the outcomes of septic patients, including those with methicillin-resistant Staphylococcus aureus (MRSA) infections. Molecular methods can be applied to a variety of clinical specimens including nasal swabs, growth in blood culture bottles, and wounds. While data show that the overall accuracy of molecular tests for MRSA is high, results can be confounded by the presence of multiple staphylococcal species in a specimen, insertions and deletions of DNA in and around the Staphylococcal Cassette Chromosome mec (SCCmec) element, and point mutations in mecA. Cellular differentiation during hematopoiesis is guided by gene regulatory networks (GRNs) comprising transcription factors (TFs) and the effectors of cytokine signaling. Based largely on analyses conducted at steady state, these GRNs are thought to be organized as a hierarchy of bistable switches, with antagonism between Gata1 and PU.1 driving red- and white-blood cell differentiation. Here, we utilize transient gene expression patterns to infer the genetic architecture—the type and strength of regulatory interconnections—and dynamics of a twelve-gene GRN including key TFs and cytokine receptors. Background: We aimed to evaluate the clinical performance of the GeneXpert® (Xpert) CT/NG assay for the detection of Chlamydia trachomatis (CT) and Neisseria gonorrhoeae (NG) using urine and cervical swabs collected from patients in China.
Methods: This study was conducted from September 2016 to September 2018 in three Chinese urban hospitals. The results from the Xpert CT/NG test were compared to those from the Roche cobas® 4800 CT/NG test. Discordant results were confirmed by DNA sequence analysis.

สุกรเป็นอีกหนึ่งแหล่งกักเก็บเชื้อแบคทีเรียที่มียีนดื้อยาสร้างเอนไซม์ Extended-Spectrum β-Lactamases (ESBLs) ซึ่งสามารถแพร่กระจายยีนดื้อยามาสู่มนุษย์ สัตว์ และสิ่งแวดล้อมได้ ในการศึกษานี้จึงได้พัฒนาการตรวจหายีนสร้างเอนไซม์ ESBLs จากมูลสุกรโดยตรง ด้วยเทคนิค Multiplex polymerase chain reaction (mPCR), mPCR-Lateral flow assay (mPCR-LFA) และเทคนิค Nested PCR (nPCR) เปรียบเทียบกับการตรวจจากเชื้อ ESBL-producing Escherichia coli ซึ่งเพาะแยกจากมูลสุกรตัวอย่างเดียวกัน ด้วยเทคนิค PCR-sequencing เชื้อ ESBL-producing E. coli จำนวน 149 isolates ที่เพาะแยกจากมูลสุกรทั้งหมด 139 ตัวอย่าง พบความชุกของยีนชนิด blaCTX-M-15 (34.2%) มากที่สุด รองลงมาคือ blaCTX-M-15+TEM-1 (17.5%) และ blaCTX-M-55+TEM-1 (13.4%) โดยเชื้อ ESBL-producing E. coli ส่วนใหญ่มีการดื้อยาหลายขนาน โดยดื้อต่อยา Ceftriaxone (100%), Cefotaxime (100%), Ciprofloxacin (31.5%) และ Trimethoprim/Sulfamethoxazole (30.9%) ความไว ความจำเพาะ และขีดจำกัดของการตรวจจากเชื้อ ESBL-producing E. coli ด้วยเทคนิค mPCR-LFA เท่ากับ 100% และ 0.1-1 ng ตามลำดับ เทคนิค mPCR ที่พัฒนาขึ้น สำหรับตรวจจากมูลสุกรโดยตรง พบว่าต้องใช้ปริมาณเชื้อมากถึง 107 CFU จึงจะตรวจพบ โดยมีความไวในการตรวจยีน blaCTX-M และ blaTEM เท่ากับ 30.43% และ 87.65% ตามลำดับ ขีดจำกัดและความไวของการตรวจพบยีน blaCTX-M โดยตรง …

The root system of the plant plays a vital role in water and nutrient uptake. Native North American grapevines adapted to a broad range of climatic and soil conditions, which led to the evolution of diverse root system architecture (RSA) within the Vitis genus. Despite the importance of RSA in viticulture, little is known about the genetic basis of the RSA in grapevine. Twins have long been of interest for illuminating genetic and environmental influences on human traits and diseases. These explorations have been accelerated by the substantial amount of information collected from twins and their families participating in twin registers around the world. In this dissertation, I review what is known and what remains unknown about the biology and genetics of twins and the underlying twinning process. To elucidate additional genetic factors of the twinning process, I employed pedigree-based analysis to identify genetic regions shared among distantly related mothers of dizygotic twins. Within this dissertation are chapters related to the setup of experimental common gardens within the Ford and Kellogg experimental forest, a literature review describing drought adaptations of Quercus sect. Plants are some of the most diverse organisms on earth, consisting of more than 350,000 different species. To understand the underlying processes that contributed to plant diversification, it is fundamental to identify the genetic and genomic components that facilitated various adaptations over evolutionary history. Most studies to date have focused on the underlying controls of above-ground traits such as grain and vegetation; however, little is known about the “hidden half” of plants. ไลโพโปรตีนชนิดความหนาแน่นสูง (High-density lipoprotein; HDL) มีบทบาทสำคัญในการป้องกันการเกิดโรคหัวใจขาดเลือด ต้านการอักเสบของหลอดเลือด และยับยั้งการเกิด LDL-oxidation แต่การทำงานของ HDL จะสูญเสียไปเมื่อ HDL ถูกทำลายด้วยอนุมูลอิสระ กลายเป็น oxidized HDL (oxHDL) การวัดระดับ HDL-cholesterol เป็นการประเมินด้านปริมาณแต่ไม่สามารถบอกการทำงานของ HDL ได้ หากสามารถวัดระดับ oxHDL ควบคู่ไปกับระดับ HDL-cholesterol ทำให้การพยากรณ์การเกิดโรคหัวใจขาดเลือดได้แม่นยำขึ้น แต่การวิเคราะห์ระดับ oxHDL ต้องใช้เครื่องมือจำเพาะและน้ำยามีราคาสูง งานวิจัยนี้มีวัตถุประสงค์เพื่อพัฒนาชุดตรวจวิเคราะห์ oxHDL ด้วยหลักการ Paper-based Immunogold silver-enhanced assay โดยออกแบบฐานกระดาษมีลักษณะเดียวกับ microtiter plate ตรึงแอนติบอดีต่อ 4-Hydroxynonenal (anti-HNE) ซึ่งเป็นผลผลิตจากกรดไขมันที่ถูกออกซิไดซ์ oxHDL ในตัวอย่างจับกับ anti-HNE บนกระดาษ ใช้ anti-APO AI ที่มีความจำเพาะต่อ HDL ที่ติดฉลากกับอนุภาคของทองคำและขยายสัญญาณด้วย silver ion อ่านผลด้วยเครื่องสแกนและวิเคราะห์ความเข้มสีด้วยโปรแกรม Photoshop CS64 ผลการวิเคราะห์ความเป็นเส้นตรงระหว่าง oxHDL กับ ความเข้มสี พบว่า มีความสัมพันธ์เป็นเส้นตรงที่ความเข้มข้นตั้งแต่ 0-300 ng/mL ( r2 = 0.946) ผลการทดสอบความถูกต้องของชุดทดสอบ ใช้ซีรัมจำนวน 32 ราย วิเคราะห์ปริมาณ oxHDL ด้วยวิธีที่พัฒนาขึ้นและวิธี Sandwich ELISA หาความสัมพันธ์ระหว่างปริมาณ oxHDL ที่วิเคราะห์ได้จากทั้งสองวิธีด้วย Pearson correlation coefficient พบว่า ค่า correlation coefficient (r) = 0.527 และมีค่า p-value =0.002 แสดงให้เห็นว่าทั้งสองวิธีมีความสัมพันธ์มีความสัมพันธ์กันในระดับกลางอย่างมีนัยสำคัญทางสถิติ อุปกรณ์ตรวจวิเคราะห์ออกซิไดซ์ไลโพโปรตีนชนิดความหนาแน่นสูงฐานกระดาษเป็นต้นแบบที่สามารถนำไปต่อยอดและพัฒนา เพื่อประยุกต์ใช้ในการตรวจปริมาณ oxHDL …

The shedding propensity of a person can assist data interpretation in casework when assessing the possibility of passive transfer for DNA analysis. Past studies on shedding propensity evaluated palmar skin (washed and unwashed) deposits. This study compared different skin locations with respect to shedding propensity, and explored the potential of tape-lifts as a skin surface collection method. Eight different skin types and samples were collected with adhesive tape disks from 28 participants over three non-consecutive days; the washed and unwashed fingers from both hands, toe, and arm, neck below ear, and nape. Vps54 is an integral subunit of the Golgi-associated retrograde protein (GARP) complex, which is involved in tethering endosome-derived vesicles to the trans-Golgi network (TGN). A destabilizing missense mutation in Vps54 causes the age-progressive motor neuron (MN) degeneration, muscle weakness, and muscle atrophy observed in the wobbler mouse, an established animal model for human MN disease. It is currently unclear how the disruption of Vps54, and thereby the GARP complex, leads to MN and muscle phenotypes. Approximately a thousand microRNAs (miRNAs) are documented from human cells. A third appear to transit non-canonical pathways that typically bypass processing by Drosha, the dedicated nuclear miRNA producing enzyme. The largest class of non-canonical miRNAs are mirtrons which eschew Drosha to mature through spliceosome activity. While mirtrons are found in several configurations, the vast majority of human mirtron species are 5’-tailed. For these mirtrons, a 3’ splice site defines the 3’ end of their hairpin precursor while a “tail” of variable length separates the 5’ base of the hairpin from the nearest splice site. Infections caused by multidrug-resistant Gram-negative organisms have become a global threat. Such infections can be very difficult to treat, especially when they are caused by carbapenemase-producing organisms (CPO). Since infections caused by CPO tend to have worse outcomes than non-CPO infections, it is important to identify the type of carbapenemase present in the isolate or at least the Ambler Class (i.e., A, B, or D), to optimize therapy. In vitro MICs and in vivo pharmacodynamics of ceftazidime and cefepime human-simulated regimens (HSR) against modified carbapenem inactivation method (mCIM)-positive Pseudomonas aeruginosa isolates harboring different OXA-10-like subtypes were described. The murine thigh model assessed ceftazidime (2 g every 8 h [q8h] HSR) and cefepime (2 g and 1 g q8h HSR). Phenotypes were similar despite possessing OXA-10-like subtypes with differing spectra. Ceftazidime produced ≥1-log10 killing in all isolates. Cefepime activity was dose dependent and MIC driven. This approach may be useful in assessing the implications of β-lactamase variants.

Environmental fluctuation during embryonic and fetal development can permanently alter an organism’s morphology, physiology, and behaviour. This phenomenon, known as developmental plasticity, is particularly relevant to reptiles that develop in subterranean nests with variable oxygen tensions. Previous work has shown hypoxia permanently alters the cardiovascular system of snapping turtles and may improve cardiac anoxia tolerance later in life. The mechanisms driving this process are unknown but may involve epigenetic regulation of gene expression via DNA methylation. Chromosome 22q11.2 deletion syndrome (22q11.2DS) results from a hemizygous deletion located on the long arm of chromosome 22. The most common deletion sizes affect between 30 and 90 genes. Individuals with 22q11.2DS may develop serious developmental and psychiatric disorders. The phenotype is highly variable, however, and may be influenced by allelic variation of the retained copies of genes covered by the deletion. I set out to examine the effects of two genes, catechol-O-methyltransferase (COMT) and proline dehydrogenase (PRODH), in relation to anxiety in children and adolescents with 22q11.2DS. Numerous imaging modules are utilized to study changes that occur during cellular processes. Besides qualitative (immunohistochemical) or semiquantitative (Western blot) approaches, direct quantitation method(s) for detecting and analyzing signal intensities for disease(s) biomarkers are lacking. Thus, there is a need to develop method(s) to quantitate specific signals and eliminate noise during live tissue imaging. An increase in reactive oxygen species (ROS) such as superoxide (O2•-) radicals results in oxidative damage of biomolecules, which leads to oxidative stress. The human genome is under constant threat from sources of damage and stress. Improper resolution of DNA damage lesions can lead to mutations, oncogene activation, and genomic instability. Difficult-to-replicate-loci present barriers to DNA replication that, when not properly resolved, lead to replication fork stalling and collapse and genomic instability.
DNA damage and replication stress trigger signaling cascades potentiated by multiple types of post-translational modifications, including SUMOylation. Previous studies in Drosophila melanogaster have established that overexposure to light damages photoreceptors and that photoreceptor degeneration contributes to shortened lifespans. However, the role of diet and circadian rhythms in the eye has not yet been elucidated. Many vital processes in the eye are regulated by circadian rhythms, and circadian misalignment has been proven as a driver of aging.
