Patterns of genetic variation do not arise in a vacuum but are instead shaped by the interplay between evolutionary forces and ecological constraints. Here, I use a phylogeographic approach to examine the role that ecology played in lineage divergence in the Desmognathus quadramaculatus species complex (Family: Plethodontidae), which consists of three nominal species: D. quadramaculatus, D. marmoratus, and D. folkertsi. Previous phylogenetic studies have shown that individuals from these species do not form clades based on phenotype. My approach to reconciling phylogenetic discordance was two-fold, using (1) genome-wide markers to provide insight into the …

Plants adapt to extreme environmental conditions through physiological adaptations, which are usually transient. Recent research has suggested that environmental conditions can activate a memory of stress that can result in a primed response to subsequent stress events. While the effect of priming has been observed in many plants, the underlying mechanisms are puzzling and seldom studied. A large body of research has been developed in the last decade linking response to stress, stress priming, and memory of stress with epigenetic mechanisms. Cells rely on heat shock proteins (HSP) to facilitate and regulate the folding of the substrate proteins into their native state, and degradation if misfolding cannot be prevented. HSP90, a member of the HSP family, is a potential target for treatment of cancer and neurodegenerative diseases. Unfortunately, several clinical trials for cancer treatment have been discontinued due to cell toxicity accompanying HSP90 inhibition. HSP90 has four distinct but structurally similar paralogs. การดื้อยา colistin มีแนวโน้มเพิ่มสูงขึ้นในเชื้อแบคทีเรียกลุ่ม Enterobacterales เนื่องมาจากการนำยา colistin กลับมาใช้ในการรักษาเชื้อดื้อยาหลายขนาน โดยเฉพาะอย่างยิ่งเชื้อแบคทีเรียแกรมลบที่ดื้อยา carbapenem ประกอบกับการถ่ายทอดยีน mobile colistin-resistant (mcr) ผ่านทาง plasmid ซึ่งส่งผลให้การแพร่ระบาดของเชื้อดื้อยา colistin เกิดขึ้นในวงกว้างอย่างรวดเร็ว สถานการณ์เชื้อกลุ่ม Enterobacterales ที่ดื้อยา colistin ในประเทศไทยกำลังเป็นที่สนใจ เนื่องมาจากเริ่มพบอัตราเชื้อดื้อยาที่สูงขึ้นอย่างต่อเนื่องทั้งในภาคการปศุสัตว์และในโรงพยาบาล การศึกษาครั้งนี้ได้ศึกษาลักษณะจีโนมของเชื้อ E. coli และ K. pneumoniae ที่ดื้อยา colistin ที่เพาะแยกได้จากผู้ป่วยของโรงพยาบาลเลิดสิน กรุงเทพมหานคร ในช่วงระหว่างเดือนตุลาคม พ.ศ. 2564 ถึงเดือนกันยายน พ.ศ. 2565 และศึกษาความสัมพันธ์และการกระจายตัวของเชื้อในแผนกต่างๆ ของโรงพยาบาล เชื้อที่เก็บได้ทั้งหมดจำนวน 54 ตัวอย่าง ประกอบด้วยเชื้อ E. coli และ K. pneumoniae จำนวน 14 และ 40 ตัวอย่าง ตามลำดับ ซึ่งให้ผลดื้อยา colistin เมื่อทดสอบด้วยเครื่องอัตโนมัติ Sensititre™ Gram Negative MIC Plate เชื้อส่วนใหญ่เพาะแยกจากปัสสาวะ (46.30%, p-value=0.38) และเสมหะ (29.63%, p-value=0.63) โดยเพาะแยกเชื้อได้จากผู้ป่วยใน (81.48%) มากกว่าผู้ป่วยนอก (18.52%) อย่างมีนัยสำคัญ (p-value=0.000) ภายหลังนำเชื้อทั้งหมดไปวิเคราะห์ลำดับเบสด้วยเทคนิค Illumina whole genome sequencing (WGS) สามารถจำแนกสายพันธุ์ของเชื้อได้อย่างมีประสิทธิภาพ โดยเชื้อ E. coli และ K. pneumoniae มีรูปแบบยีนก่อโรคที่แตกต่างกันอย่างเห็นได้ชัด และพบยีน blaCTX-M, blaTEM, blaOXA ,blaSHV ,ยีน aac, ยีน qnr …

โรคหลอดเลือดแดงโคโรนารี (Coronary Artery Disease, CAD) เป็นโรคไม่ติดต่อชนิดเรื้อรังที่เกิดจากหลอดเลือดแดงที่กล้ามเนื้อหัวใจตีบหรือตัน สาเหตุหลักเกิดจากไขมันและเนื้อเยื่อสะสม มีผลทำให้เยื่อบุผนังหลอดเลือดชั้นในหนาตัวขึ้นและเกิดการอุดตัน จากการศึกษาที่ผ่านมาพบว่า ox-LDL เป็นจุดเริ่มต้นของโรคดังกล่าว เนื่องจากมีคุณสมบัติต่างจาก normal LDL โดยไม่สามารถจับได้กับ LDL receptor ได้ แต่สามารถจับได้กับ scavenger receptor ที่ผิวเซลล์แมคโคฟาจจึงทำให้ ox-LDL สามารถเข้าเซลล์ได้อย่างไม่มีสิ้นสุด เกิดเป็นโฟมเซลล์ (foam cells) สะสมอยู่ในผนังหลอดเลือดเกิดเป็นรอยขีดไขมัน (fatty streak) ประกอบกับการกระตุ้นเกล็ดเลือดและเซลล์อิมมูน ทำให้เกิดเป็นลิ่มเลือดอุดตันทางเดินของเส้นเลือด แม้ว่า ox-LDL จะเป็นสาเหตุสำคัญของการเกิดโรคแต่การตรวจวัดระดับไขมัน ox-LDL ยังไม่แพร่หลายในห้องปฏิบัติการเทคนิคการแพทย์ เนื่องจากชุดตรวจมีราคาแพง ใช้เวลาในการวิเคราะห์นาน และยังต้องใช้เครื่องมือที่มีความจำเพาะ ดังนั้นการศึกษาในครั้งนี้มีวัตถุประสงค์เพื่อพัฒนาเทคนิคการตรวจวัดระดับ ox-LDL ด้วยเทคนิคการตรวจวัดบนฐานกระดาษร่วมกับ immunogold silver enhancement โดยออกแบบกระดาษกรองให้มีรูปแบบเป็น microtiter plate อาศัยเทคนิค wax printing ในการสร้างขอบเขต หาสภาวะที่เหมาะสมสำหรับออกซิไดซ์กระดาษ เพื่อให้มีคุณสมบัติเหมาะสมกับการตรึงแอนติบอดี โดยเปลี่ยนเซลลูโลสเป็นหมู่แอลดีไฮด์ งานวิจัยนี้ได้นำสารละลายลิเธียมคลอไรด์มาช่วยเพิ่มประสิทธิภาพการออกซิไดซ์ร่วมกับสารละลายโซเดียมเพอร์ริออเดท พบว่ากระดาษที่ออกซิไดซ์แล้วสามารถคงสภาพนาน 72 ชั่วโมง และแอนติบอดีที่ตรึงไว้คงสภาพนานที่สุด 4 ชั่วโมง ทดลองวิเคราะห์วัดปริมาณ std. ox-LDL และ ox-LDL ที่เตรียมเองในห้องปฏิบัติการด้วยสภาวะเทคนิคดังกล่าว พบว่าสีปฏิกิริยาที่เกิดขึ้นยังไม่ชัดเจน อันเนื่องมากจากข้อจำกัดของความจำเพาะของแอนติบอดี การทำให้เกิดสีด้วย silver enhancement ซึ่งยังคงต้องมีการพัฒนาต่อไปเพื่อให้ผลการวิเคราะห์มีความชัดเจน นอกจากนี้ได้พัฒนากล่องถ่ายภาพเพื่อใช้เก็บผลการวิเคราะห์บนฐานกระดาษ ที่สามารถถ่ายภาพด้วยแสงและระยะที่คงที่ สามารถเคลื่อนย้ายได้ง่ายในภาคสนาม อย่างไรก็ตามแม้การพัฒนาวิธีการวิเคราะห์ ox-LDL ยังไม่ประสบผลสำเร็จ แต่ยังพอได้แนวทางและต้นแบบในการศึกษาต่อไปในอนาคต

Aspergillosis เป็นโรคติดเชื้ออันตรายถึงแก่ชีวิต มีสาเหตุมาจากเชื้อราในจีนัส Aspergillus การวินิจฉัยโรคในปัจจุบัน การเพาะแยกเชื้อและจัดกลุ่มตามลักษณะทางสัณฐานวิทยายังคงเป็นวิธีมาตรฐาน การตรวจหา galactomannan มักใช้ตรวจวินิจฉัยโรคในผู้ป่วยกลุ่มเสี่ยงเท่านั้น ในขณะที่เทคนิคทางอณูชีววิทยาอาศัยข้อมูลสารพันธุกรรมของ “its region” ในการจำแนกกลุ่มเชื้อระดับสปีชีส์ แต่อย่างไรก็ตามข้อมูลดังกล่าวถูกพิสูจน์ว่าสามารถจำแนกกลุ่มเชื้อราก่อโรคในคนในระดับสปีชีส์ได้ต่ำ ในด้านการรักษาสปีชีส์ของเชื้อ Aspergillus มักไม่ถูกนำมาพิจารณาร่วมเพื่อการเลือกกลุ่มยาแม้ว่ายังคงมีผู้ป่วยบางรายที่ตอบสนองต่อการรักษาไม่ดีเนื่องจากเชื้อสาเหตุดื้อต่อยาต้านเชื้อรา ด้วยเหตุดังกล่าวเพื่อศึกษาความสัมพันธ์ระหว่างสปีชีส์และรูปแบบความไวรับต่อยา การค้นหายีนที่สามารถจำแนกเชื้อ Aspergillus ในระดับสปีชีส์ได้อย่างแม่นยำจึงเป็นสิ่งจำเป็นยีน “tef-1α” เป็นสารพันธุกรรมที่ได้รับการพิสูจน์แล้วว่ามีคุณสมบัติสามารถจำแนกเชื้อราเส้นสายในระดับสปีชีส์ได้สูง ในงานวิจัยนี้ ผู้วิจัยได้เปรียบเทียบผลการจำแนกกลุ่มเชื้อ Aspergillus ที่แยกได้จากผู้ป่วยจำนวน 227 ตัวอย่าง โดยใช้ข้อมูลสารพันธุกรรม “its region” และ“tef-1α” จากผลการศึกษาพบว่าสารพันธุกรรมจากยีน“tef-1α” (D=0.8461) มีความสามารถในการจำแนกเชื้อในระดับสปีส์สูงกว่าบริเวณ “its” (D=0.796) โดยเฉพาะอย่างยิ่งใน section Fumigati ข้อมูลสารพันธุกรรมจาก “its region” สามารถแบ่งเชื้อกลุ่มดังกล่าวออกได้เพียง 1 สปีชีส์ คือ A. fumigatus ในขณะที่ยีน“tef-1α” สามารถแบ่งออกเป็น A. fumigatus และอีก 2 สปีชีส์ คือ A. lentulus และ A. udagawa ซึ่งเป็นเชื้อที่ดื้อต่อยา amphotericin B โดยกำเนิด โดยสรุป ผลจากงานวิจัยนี้ชี้ให้เห็นว่าการจำแนกสปีชีส์ของเชื้อ Aspergillus โดยใช้ยีนทุติยภูมิ “tef-1α” สามารถบ่งชี้กลุ่มยาที่เหมาะสมต่อการรักษาได้

Smut, caused by Sporisorium scitamineum and brown rust, caused by Puccinia melanocephala, are two of the most important diseases that affect sugarcane production in Louisiana and worldwide. Smut continues to cause losses in the breeding program in Louisiana. Therefore, a QTL analysis was conducted to identify molecular markers associated with resistance in F1 progeny (162) of a biparental cross between susceptible cultivar L 99-233 and resistant HoCP 96-540. Using 1,574 single-dose SNP markers, a total of 253 linkage groups (LG) were obtained with a genome coverage of 24,580.15 cM. Six QTLs were localized on five LGs. The highest …

Lipoprotein(a) (Lp(a)) represents a unique subclass of circulating lipoprotein particles and consists of an apolipoprotein(a) (apo(a)) molecule covalently bound to apolipoprotein B-100. The metabolism of Lp(a) particles is distinct from that of low-density lipoprotein (LDL) cholesterol, and currently approved lipid-lowering drugs do not provide substantial reductions in Lp(a), a causal risk factor for cardiovascular disease. Somatic genome editing has the potential to be a one-time therapy for individuals with extremely high Lp(a). Wheat (Triticum aestivum L.) is a staple cereal that provides 20% of the calories and proteins in human intake (Ray et al., 2013). Global population is projected to increase to 9.7 billion by 2050. Food production must increase by 70% to feed this future population. Wheat production is in crisis due to political and environmental challenges and is projected to decline by 0.8% in 2022 (FAO, 2022). Quiescence is a distinct cell cycle phase, termed G0, in which growth, transcriptional and translational activity, and replication are halted. Importantly, quiescent cells are viable and can return to the cell cycle. Quiescence is a feature of all organisms and a key hallmark of stem cells; however, the regulation of quiescence is still poorly understood.
Prior studies have implicated chromatin in the regulation of quiescence. Rapid and accurate detection of carriers of carbapenemase-producing organisms (CPO) in hospitalized patients is critical for infection control and prevention. This study aimed to evaluate a pooling strategy for the detection of carbapenem resistance genes (CRG) in multiple specimens using the Xpert Carba-R test. Two rectal swabs each were collected from 415 unique patients. One swab was tested by Carba-R on the five specimen-pooled strategy. The other swab was tested individually by culture followed by DNA sequence analysis for CRG as the reference. Bacterial leaf streak (BLS) and black chaff, caused by Xanthomonas translucens pv. undulosa (Xtu), can be a very destructive disease of wheat, especially in the warmer, wetter areas of the Southeastern U.S. Yield losses of up to 40 percent have been recorded in some cases in southern wheat growing regions. Pyrus calleryana is one of the most problematic invasive species in the eastern United States. The mechanisms that enable Py. calleryana to establish and outcompete native plants are not fully understood but likely include a profile of advantageous traits. Extended leaf phenology is a characteristic noted in many woody invasive plants. Leaf phenology of Py. calleryana and two native woody species, Populus deltoides and Platanus occidentalis, was observed in natural areas near Dayton, OH from December 2019 to November 2020. Forensic genetic testing is an important tool for the identification of victims after a mass fatality event but degradation of remains, presence of PCR inhibitors, and limited amounts of sample can make testing difficult. Standard protocols typically include extraction of genetic material from recovered post-mortem samples, and from ante-mortem reference samples or families of a missing person. This is a time-consuming and laborious process and may result in the loss of trace amounts of DNA available for amplification. Objectives: Pseudomonas aeruginosa is one of the leading causes of healthcare-associated infections globally. High-risk carbapenemase-encoding P. aeruginosa clones are disseminating in many regions. The aim of this study was to learn more about the lineages and mechanisms of resistance of P. aeruginosa circulating in Peru.
Methods: A total of 141 carbapenemase-producing isolates recovered from hospitalized and ambulatory patients in Lima were sequenced and analyzed to infer their lineages through whole-genome sequence typing (wgST) and to identify their antimicrobial resistance genes.

This dissertation focused on the efficacy and validity of whole genome resequencing (WGR) for fine mapping genetic determinants of particular traits in a given organism. Previously, our research group used WGR to identify haplotype blocks of single nucleotide polymorphisms associated with ascites resistance with some as strong candidates for use in marker-assisted selection (MAS). Chapter 2 discusses the completion of a MAS project through evaluation of ascites incidence as well as production traits of economic value to poultry producers. Antibiotic resistance is increasing prevalence, particularly in Candida glabrata. This opportunistic pathogen is closely phylogenetically related to Saccharomyces cerevisiae; however, its characterization is limited. C. glabrata is only second to Candida albicans as a fungal pathogen in immunocompromised patients. Commonly resistant to azoles, the most common fungal therapy, it has become costly and challenging to treat. A histatin 5 derived antifungal peptide, KM29, has a high degree of efficacy in Candida species and S. cerevisiae. DNA double-strand breaks (DSB) are one of the most serious DNA lesions because improper repair of a DSB can lead to loss of heterozygosity, aneuploidy, and cancer. One of the primary pathways to repair DSBs is homologous recombination (HR). HR resects the DNA around the DSB and then uses homologous DNA as a template to restore the broken sequence. RAD51 has a vital function in this pathway by forming a nucleoprotein filament on a resected end of the DSB. The nucleoprotein filament searches for homology within the homologous DNA. Whole-genome sequencing (WGS) can identify variants that cause genetic disease, but the time required for sequencing and analysis has been a barrier to its use in acutely ill patients. In the present study, we develop an approach for ultra-rapid nanopore WGS that combines an optimized sample preparation protocol, distributing sequencing over 48 flow cells, near real-time base calling and alignment, accelerated variant calling and fast variant filtration for efficient manual review. Application to two example clinical cases identified a candidate variant inprioritization, and accelerates diagnostic clinical genome sequencing twofold compared with previous approaches.

Salmonella is a relatively abundant, virulent species of bacteria that is most known for spreading gastrointestinal diseases through food. These illnesses result in approximately 1.35 million infections, including over 25,000 hospitalizations each year, in the U.S. alone (CDC.gov). As antibiotic resistance becomes an increasingly urgent public health problem, the importance of developing alternative treatment methods is only becoming more crucial. The genus Perlesta Banks, 1906 (Plecoptera: Perlidae) consists of 35 species, 33 native to the United States and Canada and two native to China. For over a century these small, brown stonefly adults and freckled yellow nymphs have gone by the name of the type species of the genus, Perlesta placida, but taxonomic work in the genus since 1989 has resulted in the recognition of additional species. The AtPRP4 gene in Arabidopsis thaliana has been shown to function in several specific parts of the plant’s cell wall. It is shown to be expressed in the seeds, radicles, roots, leaves, inflorescences, and embryos of Arabidopsis thaliana. These patterns have suggested unique functions for ATPRP4 in determining cell-type-specific wall structure during the development of a plant as well as contributing to defense reactions against physical damage to the plant and pathogen infection within the plant. Epithelia are sheets of connected cells, and compartment boundaries are formed between certain epithelial cells to create distinct tissue compartments. Compartment boundaries are specialized cell-cell interfaces that are enriched for the cytoskeletal proteins actin and myosin, leading to straight cell edges under relatively high tension that act as fences keep cells from moving between compartments. Given the diversity and complexity within immunoglobulin (IG) loci, effective mouse models first require characterization of intra-strain differences and construction of high-quality reference assemblies for IG loci in several representative strains. To understand light chain germline diversity across biomedically significant mouse strains, we profiled the expressed IGK and IGL repertoires of 18 commonly used laboratory mouse strains using AIRR-seq. Across strains, we observed germline IGKV sequences shared by three different IGK haplotypes and a more conserved IGLV germline repertoire among common laboratory strains. DNA-protein crosslinks (DPCs) are a common DNA lesion naturally arising in cells, wherein protein becomes covalently and irreversibly bound to the DNA. Given their excessive size, these adducts present a significant challenge to replication and transcription, thus requiring timely and efficient repair. However, the precise mechanisms involved with processing DPC removal remain unclear. Moreover, current methodologies to quantitate DPC accumulation and removal are restrained by a range of limitations. This dissertation is an examination and characterization of the functional roles of PPAL. PROTEIN PRENYLTRANSFERASE ALPHA SUBUNIT-LIKE (PPAL) is a recently discovered gene. PPAL homologs are present in all plants and many animals, where its function is largely unknown. It is possible that PPAL could participate in prenylation processes since it shares similarity to the α subunits of known prenylation enzymes. Prenylation is a post-translational modification of proteins that involves the addition of a lipid moiety to proteins to facilitate membrane targeting and association and promote protein-protein interactions.
