The effect of the environment on organisms and their adaptations is widely studied. When exposed to different environmental niches, phenotypic adaptation is observed even within species. Animals that live in dark cave environments show a loss of their eyesight, since this sense is no longer useful to keep. Previous research has studied salamanders of the clade Eurycea and compared gene expression to subterranean and surface phenotypes1. E.pterophila is observed to express these two phenotypes depending on its environment, either Preserve Cave (subterranean) or Comal Springs (surface). Cancer remains a leading cause of death worldwide, and childhood sarcomas such as Rhabdomyosarcoma (RMS) and Ewing Sarcoma (ES) are particularly aggressive with limited targeted treatment options. Despite advancements in cancer therapies, metastatic sarcomas still have a survival rate below 30%, emphasizing the need for new therapeutic targets. SOX18, a transcription factor has played a role in vascular development and endothelial differentiation, functioning as a key driver of angiogenesis. In cancer, increased SOX18 expression has been linked to dysregulated cell migration, invasion, and therapy resistance mechanisms. Identifying Rna Splicing Changes During Alcohol Withdrawal Using An Optimized Rna-Seq Analysis Pipeline, Yasaswi Veera, Luana Martins De Carvalho, Amy Lasek

Alcohol use disorder (AUD) causes long-lasting changes in brain gene expression and RNA splicing, particularly in the ventral hippocampus. This study analyzes RNA-Seq data from rats exposed to chronic alcohol and withdrawal to identify transcript-level and splicing alterations. An optimized RNA-Seq pipeline using STAR, FeatureCounts, edgeR, and WGCNA improved efficiency by 25-40% while maintaining consistency across 25 datasets. Results reveal changes in neural signaling and stress-response pathways associated with withdrawal. This work provides both biological insight into AUD and a reproducible computational framework for transcriptomic analysis.

Androgen deprivation therapy (ADT) is a primary treatment strategy for prostate cancer (PCa), yet many tumors eventually develop androgen independence, leading to treatment resistance. To investigate the molecular changes underlying this transition, we analyzed differential gene expression in four androgen-independent (AI) clones derived from the Myc-CaP prostate cancer cell line using RNA sequencing. Gene expression profiles were compared to the parental Myc-CaP line, and differentially expressed genes (DEGs) were identified using DESeq2 and edgeR. The AI clones exhibited significant downregulation of senescence-associated genes, including Ezh2 and lamin B1, suggesting a loss of senescence-related chromatin repression. Background: Head and neck cancer is the 6th most common cancer worldwide with an expected 1.08 million new cases each year. Such cancer data are ultra-high dimensional with thousands of clinical features and gene expressions, making it challenging for the traditional analytical tools to extract the potential biomarker for the cancer survival and control false discoveries. In addition, presence of heavy censoring can affect the screening procedures based on Kaplan-Meier (K-M) survival estimates.

The telomeres are the “caps” of the chromosomes and their vital role is to protect them. Possible telomere dysfunction caused by telomere rearrangements can be fatal for the cell and result in age-related diseases, including cancer. The telomeres and subtelomeres are regions that are hard to investigate. The current technology cannot provide their complete sequence, instead the DNA is given in multiple pieces. When tissue samples are studied in bulk without consideration for different cell proportions and types, results can be biased due to the attenuation of unique cellular expressions. Background: Depressive and anxiety disorders are among the most common illnesses experienced by older adults (age > 60). The selective serotonin reuptake inhibitors (SSRIs) are preferred class of antidepressants for these disorders due to their high efficacy and safety profiles among older adults. However, SSRIs are metabolized by highly polymorphic cytochrome P450 enzymes, specifically CYP2D6 and CYP2C19. This can lead to variable dose-response outcomes, especially among older African American population.

Meiosis I is characterized by events taking place between homologous chromosomes called crossing over in which double stand breaks (DSB) are formed and repaired using the homologous chromosome as a template. To see if Gene A shared the same role as Gene B, double mutants were created to test chromosome segregation and DSB repair as compared with Gene B deletions. The spore viability of double mutants and their potential implications will be discussed.

In human, the majority of protein coding genes are interrupted by dispensable intervening sequences (introns). These introns are removed by nuclear precursor (pre) mRNA splicing process to produce a mature mRNA needed for productive protein production in the cell. We are studying the splicing of minor class or U12-type introns which are spliced by U11, U12, U4atac, U5 and U6atac snRNAs. U11 snRNA binds to the 5’ end or splice site of the intron by RNA-RNA base-pairing to initiate the splicing process. Telomeres are DNA-protein complexes located at the ends of linear chromosomes. Acting like a cap, they protect chromosome ends from degradation and rearrangement, maintaining genomic stability. Our lab has identified several T. brucei telomere proteins, including TRF (TTAGGG Repeat-binding Factor), TIN2 (TRF1-interacting Nulcear Protein 2) and RAP1 (Repressor Activator Protein 1) homologs. We are currently verifying the interactions between the new candidates and TbTIN2 or TbRAP1.
