Selection of parents for hybridization relies on the information on their genetic relationship and diversity which are essential in any breeding program. This study aimed to estimate the extent of genetic diversity and population structure of 76 sugarcane accessions from seven regions in the Philippines using 57 morphological characters and 50 microsatellite markers. The sugarcane collections exhibited moderate to high diversity with mean of H’ = 0.72 for qualitative and H’ = 0.75 for quantitative morphological characters, respectively. This is corroborated by the analysis of variance (ANOVA) of agronomic parameters, except for stalk length. Unweighted Pair Group Method with Arithmetic …

Investigation Of Notch Signaling In Cone Fate Specification In Vertebrate Retina, Xueqing Chen Sep 2021

Investigation Of Notch Signaling In Cone Fate Specification In Vertebrate Retina, Xueqing Chen

Dissertations, Theses, and Capstone Projects

In the vertebrate retina, cone photoreceptors are crucial for high acuity color vision. Several retinal diseases lead to loss of cones and there is a need to identify the normal developmental genesis of these cells to inform the development of stem cell-based therapies. Cone genesis has previously been shown to be repressed by Notch signaling, however, the mechanism by which Notch signaling controls cone fate determination is still unclear. It has been identified that cone photoreceptors are formed from multipotent retinal progenitor cells (RPCs) that first generate genetically-defined, restricted RPCs with limited mitotic and fate potential to preferentially form cones …

Assesment Of Antibiotic Resistant Gene Expression In Clinical Isolates Of Pseudomonas Aeruginosa, Dustin Esmond Sep 2021

Assesment Of Antibiotic Resistant Gene Expression In Clinical Isolates Of Pseudomonas Aeruginosa, Dustin Esmond

Biology Theses

Increasing prevalence of nosocomial infections by antimicrobial resistant pathogens resulting in higher mortality rates and financial burden is of great concern. Pseudomonas aeruginosa represents one of six highly virulent “ESKAPE” pathogens that exhibit considerable intrinsic drug resistance as well as mechanisms for acquiring further resistance. As many of these mechanisms are regulated through gene expression, we sought to identify regulatory strategies and patterns at play in 23 clinical isolates collected from Baku, Azerbaijan and Tyler, Texas, USA. Real-time quantitative polymerase chain reaction was performed on six gene targets implicated in resistance and contrasted with antibiotic phenotypes. We found AmpC cephalosporinase …

Examining Effects Of The Dna Regulator Lrp On Quorum Sensing Gene Expression In Pseudomonas Aeruginosa, Bradley Lumsden

Symposium of Student Scholars

Pseudomonas aeruginosa is an opportunistic human pathogen that has the capacity to express multiple virulence factors that are regulated through an extensive quorum sensing network. Three major quorum sensing systems have been identified in Pseudomonas species: the acyl homoserine lactones of las and rhl, and the Pseudomonas Quinolone Signal (PQS). We seek to investigate the involvement of a global regulator, Lrp with the expression of these three networks. Specifically, we will compare expression levels of las, rhl, and pqs in wild type P. aeruginosa (MPAO1) with an lrp transposon insertion mutant using quantitative PCR. Through this comparative …

A Reevaluation Of The Phylogeography Of The Chattahoochee Slimy Salamander (Plethodon Chattahoochee) Using Next-Generation Genomic Data, Jadin Cross

Symposium of Student Scholars

The Plethodon glutinosus species complex is a group of large-bodied, lungless salamanders that are widespread across the eastern United States. Species in this group are morphologically cryptic and were originally delimited using allozyme data, but in most cases, the extent of contemporary gene flow between named taxa has not be rigorously evaluated. The Appalachian Mountains of northern Georgia are home to several members of this group—including P. glutinosus, P. teyahalee, P. chlorobryonis, and P. chattahoochee. P. chattahoochee has been found to be especially cryptic both morphologically and genetically as both intraspecific genetic variation and species boundaries within …

The Evolutionary Origins Of Autism Associated Genes And Their Role In Great Ape Socio-Communication, Azeeza Abdulrauf, Martin Hudson, Susan M.E. Smith, Jared P. Taglialatela

Symposium of Student Scholars

Single nucleotide polymorphisms (SNPs) play a major role in socio-communicative behavior. For this study, the focus is on autism associated OXTR, AVPR1A, and FOXP2 SNPs, and the role they play in great apes. Prior research on the OXTR, AVPR1A, and FOXP2 SNPs show that they affect behavior skills such as understanding and controlling emotion, understanding the emotions of others, and communications skills. Great apes, such as bonobos, chimpanzees, and gorillas are the model, since they are our closest relatives in the animal kingdom capable of understanding complex communication. Each gene has at least two SNPS that are investigated in the …

As compared to eukaryotes, bacteria have a reduced tRNA gene set encoding between 30 and 220 tRNAs. Although in most bacterial phyla tRNA genes are dispersed in the genome, many species from distinct phyla also show genes forming arrays. Here, we show that two types of arrays with distinct evolutionary origins exist. This work focuses on long tRNA gene arrays (L-arrays) that encompass up to 43 genes, which disseminate by horizontal gene transfer and contribute supernumerary tRNA genes to the host. Although in the few cases previously studied these arrays were reported to be poorly transcribed, here we show that …

Roles Of A Bradykinin Storm And A Cytokine Storm In Covid-19 Cases, Nouha H. Odeh Aug 2021

Roles Of A Bradykinin Storm And A Cytokine Storm In Covid-19 Cases, Nouha H. Odeh

Honors College Theses

In the light of recent events, it is imperative to understand the key inflammatory response elements that appear to be the source of more severe ailments resulting from a SARS-CoV-2 viral infection known as Covid-19 The more severe cases of Covid-19 are characterized by a severe inflammatory response resulting in tissue damage. My research proposal aims to investigate the two possible culprits of this response: a bradykinin (BK) storm and an interleukin-6 (IL-6) mediated cytokine storm. In both systems respectively, the excess release of these signals subsequently signals the production of even more of the same response element, resulting in …

Having A High-Activity Catechol-O-Methyltransferase Allele Is Associated With Elevated Anxiety And Lower Salivary Dehydroepiandrosterone But Also Lower Alpha Amylase In Children With Chromosome 22q11.2 Deletion Syndrome., Jessie Beebe Aug 2021

Having A High-Activity Catechol-O-Methyltransferase Allele Is Associated With Elevated Anxiety And Lower Salivary Dehydroepiandrosterone But Also Lower Alpha Amylase In Children With Chromosome 22q11.2 Deletion Syndrome., Jessie Beebe

LSU New Orleans Theses and Dissertations

Chromosome 22q11.2 deletion syndrome (22q11.2DS) results from a hemizygous deletion located on the long arm of chromosome 22. The most common deletion sizes affect between 30 and 90 genes. Individuals with 22q11.2DS may develop serious developmental and psychiatric disorders. The phenotype is highly variable, however, and may be influenced by allelic variation of the retained copies of genes covered by the deletion. I set out to examine the effects of two genes, catechol-O-methyltransferase (COMT) and proline dehydrogenase (PRODH), in relation to anxiety in children and adolescents with 22q11.2DS. Individuals with the major COMT allele (higher activity) have significantly higher anxiety …

Unbiased Automated Quantitation Of Ros Signals In Live Retinal Neurons Of Drosophila Using Fiji/Imagej, Prajakta Deshpande, Neha Gogia, Anuradha Venkatakrishnan Chimata, Amit Singh

Biology Faculty Publications

Numerous imaging modules are utilized to study changes that occur during cellular processes. Besides qualitative (immunohistochemical) or semiquantitative (Western blot) approaches, direct quantitation method(s) for detecting and analyzing signal intensities for disease(s) biomarkers are lacking. Thus, there is a need to develop method(s) to quantitate specific signals and eliminate noise during live tissue imaging. An increase in reactive oxygen species (ROS) such as superoxide (O2•-) radicals results in oxidative damage of biomolecules, which leads to oxidative stress. This can be detected by dihydroethidium staining in live tissue(s), which does not rely on fixation and helps prevent stress on tissues. However, …

Npsd4: A New Player In Sumo-Dependent Dna Repair, Erin Atkinson Aug 2021

Npsd4: A New Player In Sumo-Dependent Dna Repair, Erin Atkinson

Dissertations and Theses (Open Access)

The human genome is under constant threat from sources of damage and stress. Improper resolution of DNA damage lesions can lead to mutations, oncogene activation, and genomic instability. Difficult-to-replicate-loci present barriers to DNA replication that, when not properly resolved, lead to replication fork stalling and collapse and genomic instability.

DNA damage and replication stress trigger signaling cascades potentiated by multiple types of post-translational modifications, including SUMOylation. Through proteomic analysis of proteins involved in SUMOylation following DNA damage, our lab identified an uncharacterized protein that we named New Player in SUMO-dependent DNA damage repair 4 (NPSD4). Through an additional proteomic screen, …

Development Of High Value Oil Traits Using The Model Oilseed Crop Camelina Sativa, Evan Updike Aug 2021

Development Of High Value Oil Traits Using The Model Oilseed Crop Camelina Sativa, Evan Updike

Department of Biochemistry: Dissertations, Theses, and Student Research

Plant oils are an important source of food, fuel, and feed in our society today. The oil found in the seeds of plants is composed almost entirely of triacylglycerol (TAG) molecules, which consist of three fatty acids esterified to a glycerol backbone. As crude oil supplies decline, vegetable oils are gaining traction as a renewable substitute to petroleum-based materials in fuels, lubricants, and specialty oleochemicals. However, as it currently stands vegetable oils do not possess the properties necessary to fill the void of a petroleum free world.

To address this problem, plant biotechnologists have done extensive work on genetic engineering …

Marker-Assisted Selection To Determine The Introgression Of Rpv-3 Mediated Downy Mildew Resistance In 'Chambourcin' X 'Caberenet Sauvignon' Grapevine Population, Kavya Sri Tummala Aug 2021

Marker-Assisted Selection To Determine The Introgression Of Rpv-3 Mediated Downy Mildew Resistance In 'Chambourcin' X 'Caberenet Sauvignon' Grapevine Population, Kavya Sri Tummala

Graduate Theses/Dissertations

Downy mildew caused by the fungus, Plasmopara viticola in the grapes is one of the major diseases affecting crop yield throughout the world. Breeding grapes via conventional methods for the downy mildew resistance will take approximately 25-30 years to fully evaluate and release new cultivars. Because of the long breeding cycle in woody plant species like grape, developing DNA markers linked to genes or quantitative trait loci (QTLs) for horticultural traits can greatly accelerate the breeding process and allow a much more accurate selection of progeny. This study aims to determine the presence of resistance in the 267 F1 genotypes …

Pedigree And Molecular Assessment Of Relatedness In A Captive Chimpanzee Population, Francesca Golus Aug 2021

Pedigree And Molecular Assessment Of Relatedness In A Captive Chimpanzee Population, Francesca Golus

Masters Theses

As a crucial component of biodiversity, genetic diversity contributes to variability among individuals, allowing populations of endangered species to be resilient in the face of changing environmental conditions. Zoological institutions have become a cornerstone of conservation efforts and a refuge for endangered species given threats imposed on wild populations by climate change, habitat fragmentation and degradation, and overexploitation. Chimpanzees (Pan troglodytes) are an endangered species experiencing drastic population decline in the wild, yet are common residents in zoos and wildlife sanctuaries. To sustain long-term, genetically viable populations of species of concern, zoos use studbooks and paternity testing to …

Understanding The Role Of Arglu1 In Interferon Signaling Activation In Breast Cancer, Phuoc Nguyen Aug 2021

Understanding The Role Of Arglu1 In Interferon Signaling Activation In Breast Cancer, Phuoc Nguyen

Dissertations and Theses (Open Access)

In the U.S., the highest number of new cancer cases belongs to breast cancer in women, and this cancer also bears the second-highest death rate in women. Despite significant progress in breast cancer treatment that has been made in the past several decades, innovative and efficient therapies are still needed to eradicate this deadly disease. Novel cancer immunotherapy with immune checkpoint blockade (ICB) could induce long-lasting responses and improve survival in hard-to-treat malignancies. Regrettably, only a fraction of breast cancer patients respond to this highly promising strategy. To improving ICB therapy in breast cancer treatment, IFN signaling induction is a …

Regulation Of Lung Mesenchymal Cells By Epithelial Wnt Ligands, Odemaris Narvaez Del Pilar Aug 2021

Regulation Of Lung Mesenchymal Cells By Epithelial Wnt Ligands, Odemaris Narvaez Del Pilar

Dissertations and Theses (Open Access)

The mesenchyme comprises of heterogeneous cell populations that support neighboring structures and are integral to intercellular signaling. Despite such importance, mesenchymal cells are poorly defined morphologically and molecularly. Their signaling regulation is not well understood, lagging their counterparts in the epithelial, endothelial, and immune lineages. Leveraging single-cell RNA-seq, three-dimensional imaging, and lineage tracing, first, we delineated different lung mesenchymal cell types and classified them into three-proximal-distal axes in the neonatal and adult murine lung. Each axis is associated to the structure they support – the endothelium, epithelium and interstitium. We also identified two subpopulations of neonatal lung myofibroblasts – ductal …

Analysis Of The Role Of Akirin Interactions With Nuclear Body Proteins During Myogenesis, Laura Yorke Jul 2021

Analysis Of The Role Of Akirin Interactions With Nuclear Body Proteins During Myogenesis, Laura Yorke

Master of Science in Integrative Biology Theses

Akirin is a highly conserved, small nuclear protein of indeterminate structure ubiquitously expressed in non-fungal eukaryotic species. It was first discovered in the innate immune response, but many other functions have since been found, including embryonic muscle patterning and myogenesis. Animals with either nonfunctional or missing Akirin have aberrations in embryonic muscle patterning, along with other defects. Akirin interacts with transcription factors such as Twist to coordinate development through interfacing between Twist and other complexes, such as the Brahma Chromatin Remodeling Complex (BRM). Therefore, Akirin likely plays a general role in transcription during early development, interfacing with other transcriptional machinery …

Mechanisms Of How Diet And Light Interact To Influence Drosophila Longevity Through The Eye, Charles H. Lau Jul 2021

Mechanisms Of How Diet And Light Interact To Influence Drosophila Longevity Through The Eye, Charles H. Lau

Natural Sciences and Mathematics | Biological Sciences Master's Theses

Previous studies in Drosophila melanogaster have established that overexposure to light damages photoreceptors and that photoreceptor degeneration contributes to shortened lifespans. However, the role of diet and circadian rhythms in the eye has not yet been elucidated. Many vital processes in the eye are regulated by circadian rhythms, and circadian misalignment has been proven as a driver of aging. In the eye, one of the most enriched circadian functions is phototransduction. Phototransduction plays a major role in the organism’s ability to detect light. Our lab has previously proven that Dietary Restrictions (DR) can play a role in amplifying circadian rhythms …

Virtually all fields of biology have benefited from the advancements in comparative genomics technologies, specifically in the study of evolution. In this dissertation I develop and use comparative genomic technologies to investigate the novel SARS-CoV-2 virus, assembly the first genome of the black lace domestic angelfish and identify germline genetic variants associated with altered breast cancer-specific survival. Our genome tiling array for the novel coronavirus presents a rapid and cost-effective method to sequence the entire viral genome and can be used to track the rapid evolution of viral variants in the population. The domestic angelfish is a member of the …

Leveraging Multiple Data Sources: How Catch Data, Metadata, And Genetic Samples Can Aid The Recovery Of Endangered Smalltooth Sawfish (Pristis Pectinata), Kelcee Smith Jul 2021

Leveraging Multiple Data Sources: How Catch Data, Metadata, And Genetic Samples Can Aid The Recovery Of Endangered Smalltooth Sawfish (Pristis Pectinata), Kelcee Smith

LSU Doctoral Dissertations

The small population sizes characteristic of many imperiled species means that they are vulnerable to both demographic and genetic extinction threats. Responses to these threats (e.g., population trends, genetic diversity estimates) are often difficult to obtain, but critical for conservation. Thus, researchers studying imperiled species may have to consult multiple data sources, collaborate with a wide variety of stakeholders, or ask new questions about previously collected data. I used this approach to understand more about the United States (U.S.) population of Pristis pectinata, an endangered elasmobranch that has declined up to 95% due to habitat loss and bycatch in …

Evaluation Of Horizontal Gene Transfer Between Genetically Engineered Cyanobacteria And Gram-Negative Bacteria, Andriana Chrysovalanti Zourou

Chemistry & Biochemistry Theses & Dissertations

As the world population is increasing and societies become more technology driven, there is an imperative to develop ‘green energy’ sources to protect our planet. Cyanobacteria that have been genetically engineered to produce organic compounds that may be burnt as fuels show great potential, as they are an environmentally friendly and self-renewable, net carbon-neutral option. However, there are potential risks in the development and use of genetically modified organisms (GMOs). We need to understand in advance the risks that GMOs may pose to our environment and to animal and human health. This will enable experimental procedures, containment strategies and policies …
