Schrenkiella parvula is an extremophyte model closely related to Arabidopsis thaliana and Brassica crops. Its natural habitat includes shores of saline lakes in the Irano-Turanian region. It has adapted to grow in soils rich in multiple salts including Na+ and K+. I have investigated the genetic basis for high K+ tolerance in plants using S. parvula as a stress tolerant model compared to the premier plant model, Arabidopsis thaliana which is highly sensitive to salt stresses using physiological, ionomic, transcriptomic, and metabolomic approaches. Virtually all fields of biology have benefited from the advancements in comparative genomics technologies, specifically in the study of evolution. In this dissertation I develop and use comparative genomic technologies to investigate the novel SARS-CoV-2 virus, assembly the first genome of the black lace domestic angelfish and identify germline genetic variants associated with altered breast cancer-specific survival. Our genome tiling array for the novel coronavirus presents a rapid and cost-effective method to sequence the entire viral genome and can be used to track the rapid evolution of viral variants in the population. Ependymoma is a primary solid tumor of the central nervous system. Supratentorial ependymoma (ST-EPN), a subtype of ependymomas, is driven by an oncogenic fusion between the ZFTA and RELA genes in 70% of cases. We introduced this fusion into neural progenitor cells of mice embryos via in utero electroporation of a non-viral binary piggyBac transposon system containing ZFTA-RELA. From preliminary data in the LoTurco lab, inducing the expression of ZFTA-RELA into different neural progenitor cells produces tumors of varying lethality and cellular composition. The granule cells are the most abundant neuronal type in the human brain. Rapid proliferation of granule cell progenitors results in dramatic expansion and folding of the cerebellar cortex during postnatal development. Mis-regulation of this proliferation process causes medulloblastoma, the most prevalent childhood brain tumor. In the developing cerebellum, granule cells are derived from Atoh1-expressing cells, which arise from the upper rhombic lip (the interface between the roof plate and neuroepithelium). In addition to granule cells, the Atoh1 lineage also gives rise to different types of neurons including cerebellar nuclei neurons. In the current study, I have investigated the …

Microbotryum dianthorum is a species of smut fungus which causes infection in plants in the Dianthus genus. The infection process is aided by small-secreted proteins known as effectors. Effectors may aid in the infection process because they are secreted by the fungus and can enter plant tissue, possibly to facilitate infection and/or manipulate the host. Thus, it is of interest to investigate the genes for these effectors to determine their role in the infection process. Of the known influenza virus strains, influenza A viruses (IAVs) are the most catastrophic due to their highly contagious nature and possibly life-threatening symptoms. IAVs invade a host cell and enter the nucleus where they use the cell’s nuclear machinery for replication of their viral RNA genome which is then exported to neighboring cells to establish a productive infection. Host pathogen recognition receptors (PRRs) respond to viral infection by signaling the cell to produce type I interferons (IFNs) to fight the foreign invader. In 2017, twelve Quality Protein Popcorn (QPP) inbred lines were developed and selected as premier dent by popcorn crosses fit for hybridization and testing. These QPP inbred lines were derived from specific Quality Protein dent Maize (QPM) by ConAgra Brands® popcorn line crosses to produce high lysine, vitreous popcorn lines capable of near-equal popping characteristics compared to the original popcorn parents. The QPP hybridization project commenced in the summer of 2018 utilizing these 12 inbred QPP lines and crossing them in a full diallel. Trace DNA evidence may be discovered at a crime scene after having been deposited by a person of interest via active or passive transfer. Based on previous studies, passive transfer of one’s DNA is influenced by their shedding propensity, or probability of depositing a detectable amount of DNA through touch. Determining the shedding propensity of a person of interest can aid in trace DNA interpretation in forensic casework. This study explored STR profile quality and the presence of a DNA mixture for different skin surface locations, including fingertips before and after handwashing. Genetic factors account for a substantial portion of Crohn’s disease and colorectal cancer (CRC) risk. Patients with Crohn’s disease, a condition that causes chronic inflammation of the gastrointestinal tract, are at increased risk of colorectal cancer morbidity and mortality. Genome-wide association studies using single marker approaches have identified loci responsible for these diseases, but disease susceptibility from rare variants is incompletely understood. This dissertation includes three chapters, two association studies for Crohn’s disease and CRC, and a statistical method to improve the power of statistical tests.

Compared to humans, the model organism Drosophila melanogaster is particularly gene dense and encodes several insulator binding proteins (IBP) to aid in its genome organization. Our focus of research is a particular IBP, Boundary Element-Associated Factor of 32kD (BEAF). BEAF primarily binds near the promoters of constitutively active housekeeping genes. It is thought to help maintain the active state of these genes by preventing the spread of repressive chromatin. Additionally, the enhancer blocking activity of BEAF is thought to prevent aberrant activation or silencing of genes. BEAF appears to be ubiquitously expressed among cells and tissues, albeit at varying levels. …

Poor grain filling is still a major problem in rice production. Recent attention in crop varietal improvement is focused on heritable delayed foliar senescence, enhanced root system, and fast-synchronous grain filling pattern. Nine genotypes were characterized for these three enhanced grain-filling traits to determine the role of these traits on grain yield. Based on heritable delayed foliar senescence, NSIC Rc436 and NSIC Rc512 were characterized as Type A, while PSB Rc18 and NSIC Rc514 as Type B. These genotypes had a significantly higher yield than IR64, owing to their high spikelets number. Data suggested a positive correlation between the delayed …

As new techniques have been introduced, specifically the possibility of complete genome sequencing, better methods of defining bacterial species have also been proposed. One of the most recently proposed methods, using bioinformatic techniques, is to calculate the average nucleotide identity (ANI) between the homologous genome segments of different isolates. Another method for species discrimination that has been tested successfully is the similarity of DNA compositional signatures. However, in a recent update, DNA signatures split the available Escherichia coli complete genomes into three groups. Sexual reproduction has a conserved flaw in that it is temperature sensitive. Exposure to high temperature leads to male infertility, but little is known about the underlying mechanism. Understanding these mechanisms is important for agriculture and reproductive medicine. Using C. elegans, we investigated two potential aspects of male fertility that may be affected by high temperature conditions: activation of sperm by seminal fluid and sperm mitochondrial activity. Vertebrate retinal development requires timely and precise fusion of the optic fissure. Failure of this event leads to congenital vision impairment in the form of coloboma. Recent studies have suggested hyaloid vasculature to be involved in OF fusion. In order to examine this link, we analyzed optic fissure fusion and hyaloid vasculogenesis in the zebrafish pax2a noi mutant line. We first determined that pax2a-/- embryos fail to accumulate F-actin in the optic fissure prior to basement membrane (BM) degradation. The Eastern Oyster, Crassostrea virginica, is an ecologically important species that plays a role in protecting shorelines, water filtration, and providing habitat and food for various fish species. Perkinsus marinus and Haplosporidium nesloni are two pathogens currently affecting oyster populations. These pathogens have both been documented as causes of mass mortality events along the East coast. Hydrotropes are small molecules capable of inducing liquid-liquid phase separation by altering the solubility and conformation states of organic compounds that are increasingly becoming important in organizing chemical reactions and regulating complexes. They prevent protein aggregation causing these proteins to form condensates. Mediator, a highly conserved multi-subunit complex, plays an important role in transcription. Med15, a subunit found within the tail domain of the Mediator complex, works with stress-induced transcription factors and is regulated by many kinases, including CDKs and the AMP kinase, Snf1. การเพาะเลี้ยงสัตว์น้ำเพื่อเป็นแหล่งอาหาร มีผลต่อความมั่นคงทางอาหารและโภชนาการของมนุษย์ โดยกุ้งทะเลจัดเป็นสัตว์น้ำเศรษฐกิจอันดับหนึ่งของไทย ตั้งแต่ปี พ.ศ. 2534 เป็นต้นมา เนื่องจากเป็นสัตว์น้ำที่ได้รับความนิยมบริโภคทั้งในประเทศและต่างประเทศทั่วโลก แต่ในปี พ.ศ. 2555-2556 การเลี้ยงกุ้งเริ่มประสบปัญหาโรคระบาดอย่างหนักจากอาการตายด่วนเนื่องจากตับและตับอ่อนวายเฉียบพลัน (Early mortality syndrome/ acute hepatopancreatic necrosis disease : EMS/AHPND) ทําให้เกิดความเสียหายต่อเกษตรกรและส่งผลกระทบต่อภาคอุตสาหกรรม รวมไปถึงสูญเสียส่วนแบ่งการตลาดและมูลค่าการส่งออกกุ้งทะเลเป็นอย่างมาก ต่อมาได้มีการพัฒนาจุลินทรีย์ ปม.1 ที่เป็นโพรไบโอติกในกลุ่มบาซิลัส เพื่อลดอัตราการเกิดโรค ซึ่งเชื้อ B. licheniformis ที่รวมในกลุ่มโพรไบโอติกนี้ มีความสามารถสร้างแบคทีริโอซินที่ยับยั้งการเจริญของเชื้อก่อโรคได้ มีคุณสมบัติทนความร้อน 100 °C ทำงานได้ดีในค่าความเป็นกรด-ด่างกว้าง จึงเป็นที่น่าสนใจในการศึกษาสภาวะที่เหมาะสมเพื่อเพิ่มปริมาณการสร้างแบคทีริโอซินของเชื้อ B. licheniformis และประสิทธิภาพในการยับยั้งเชื้อก่อโรค จากการทดสอบเพาะเลี้ยงเชื้อ B. licheniformis ในอาหารเหลว Tryptic Soy Broth มีความเข้มข้นของเชื้อเป็น 106 CFU/มิลลิลิตร ในสภาวะที่ปรับเปลี่ยนอุณหภูมิ ช่วงเวลา และความเข้มข้นของเกลือที่ต่างกัน ผลการทดสอบประสิทธิภาพการยับยั้งเชื้อก่อโรคในกุ้งด้วยวิธี Total plate count พบว่า ในน้ำเลี้ยงเชื้อ (Cell Free Supernatant: CFS) สามารถยับยั้งเชื้อทดสอบได้แก่ เชื้อ Vibrio alginolyticus และ Vibrio parahaemolyticus ซึ่งเป็นสายพันธุ์ที่เป็นสาเหตุของโรคตับและตับอ่อนวายเฉียบพลันในกุ้งได้ดี เมื่อเพาะเลี้ยงเชื้อ B. licheniformis ที่อุณหภูมิ 30 องศาเซลเซียสเป็นเวลา 72 ชั่วโมง และเลี้ยงในอาหารเหลว TSB ที่มีเกลือความเข้มข้น 2.5% และเมื่อเลี้ยง B. licheniformis ร่วมกับเซลล์ของเชื้อทดสอบที่ถูกทำให้ตายด้วยความร้อน พบว่าน้ำเลี้ยงเชื้อยังคงมีประสิทธิภาพในการยับยั้งเชื้อทดสอบ จากนั้นตรวจวิเคราะห์ประสิทธิภาพการทำลายเซลล์ของแบคทีเรียก่อโรคของน้ำเลี้ยงเชื้อด้วยกล้องจุลทรรศน์อิเลคตรอนพบว่าส่วนที่ห่อหุ้มเซลล์ของเชื้อทดสอบมีลักษณะเป็นรู นอกจากนี้พบว่าสารยับยั้งในน้ำเลี้ยงเชื้อที่เกิดจากการเพาะเลี้ยงและจาก B. licheniformis ร่วมกับเซลล์ V. alginolyticus ที่ถูกทำให้ตายด้วยความร้อน มีความสามารถทำให้เซลล์ของเชื้อทดสอบมีขนาดเล็กลง และลดการเกาะกลุ่มของเชื้อทดสอบได้ดี ผลจากการวิเคราะห์ลำดับกรดอะมิโนในน้ำเลี้ยงเชื้อ (Cell-Free …

วัณโรคดื้อยาหลายขนาน (Multidrug-resistant tuberculosis: MDR-TB) เป็นหนึ่งในสาเหตุหลักที่ทำให้การรักษาวัณโรคล้มเหลว และส่งผลให้การแพร่ระบาดของโรคยังคงมีอัตราที่สูง วัณโรคดื้อยาหลายขนานเกิดจากเชื้อ Mycobacterium tuberculosis ที่ดื้อต่อยา Rifampicin และยา Isoniazid พร้อมกัน โดยมากกว่า 90% ของวัณโรคที่ดื้อยา Rifampicin มักเกิดการดื้อยา Isoniazid ร่วมด้วยภายหลัง ดังนั้นการตรวจวินิจฉัยการดื้อยา Rifampicin ของเชื้อ M. tuberculosis จึงสามารถใช้เป็นตัวแทนในการตรวจหาวัณโรคดื้อยาหลายขนานได้ วิธีทางอณูชีววิทยาที่ใช้วินิจฉัยวัณโรคดื้อยาหลายขนานในปัจจุบันต้องอาศัยเครื่องมือที่มีราคาแพงและการดูแลซ่อมบำรุงอย่างสม่ำเสมอ การเพิ่มปริมาณสารพันธุกรรมภายใต้อุณหภูมิคงที่ได้เข้ามามีบทบาทอย่างมากในการวินิจฉัยโรคทางห้องปฏิบัติการและเป็นทางเลือกสำหรับการทดสอบที่ไม่ต้องอาศัยเครื่องมือที่จำเพาะ สามารถให้ผลการทดสอบที่ถูกต้อง รวดเร็ว และนำไปประยุกต์ใช้ ณ งานภาคสนามได้ การศึกษาครั้งนี้มีวัตถุประสงค์เพื่อพัฒนาเทคนิค Multiplex allele-specific recombinase polymerase amplification ร่วมกับ dipstick chromatography (MAS-RPA-DC) สำหรับตรวจหาการกลายพันธุ์ภายในยีน rpoB ณ ตำแหน่งโคดอน 516 526 และ 531 ซึ่งสัมพันธ์กับการดื้อยา Rifampicin ของเชื้อ M. tuberculosis ในการทดสอบภายใต้ปฏิกิริยาเดียวกันและแบบอ่านผลด้วยตาเปล่า ภายหลังนำเทคนิค MAS-RPA-DC มาทดสอบกับ DNA ที่สกัดได้จากโคโลนีของเชื้อ M. tuberculosis สายพันธุ์คลินิกจำนวน 141 ตัวอย่าง พบว่าเทคนิค MAS-RPA-DC มีความไวและความจำเพาะที่สูงเมื่อเปรียบเทียบกับเทคนิค Sanger DNA sequencing โดยมีความไวในการตรวจการกลายพันธุ์ของยีน rpoB516 rpoB526 และ rpoB531 มีค่าเท่ากับ 100 % 70 % และ 98.2 % ตามลำดับ มีค่าความจำเพาะในการตรวจการกลายพันธุ์ของยีน rpoB516 rpoB526 และ rpoB531 เท่ากับ 95.5 % 97.5 % และ 97.7 …

Mechanotransduction is the process by which a mechanical stimulus is converted to a cellular signal. This process is heavily influential of cell morphology, differentiation, and behavior. However, altered levels of mechanical stimuli are also found in many pathological contexts. For example, cancerous cells have stiffer surrounding tissue than healthy cells, and research suggests that this alters cell behavior and promotes metastasis. Despite these findings, the cellular processes behind these signaling alterations remain widely unknown. Studies on population genetics examine the relationship and effects of population structure, migration, gene flow and demographic history, and are therefore important in the conservation of endangered species. Astragalus jaegerianus, a critically federally endangered species found in a geographically restricted range is investigated to determine population structure and genetic variation. Previous research on A. jaegerianus focused on DNA sequence data for cpDNA and nrDNA showed no variation. Further research on A. jaegerianus utilizing AFLP’s on the whole genome indicated substantial gene diversity and population structure consistent with geographically widespread species. Cell stress and DNA damage activate the tumor suppressor p53, triggering transcriptional activation of a myriad of target genes. The molecular, morphological, and physiological consequences of this activation remain poorly understood in vivo. We activated a p53 transcriptional program in mice by deletion of Mdm2, a gene which encodes the major p53 inhibitor. By overlaying tissue-specific RNA-sequencing data from pancreas, small intestine, ovary, kidney, and heart with existing p53 ChIP-sequencing, we identified a large repertoire of tissue-specific p53 genes and a common p53 transcriptional signature of seven genes which included Mdm2 but not p21. The growing prevalence and diversity of carbapenemase producers among carbapenem-resistant Pseudomonas aeruginosa (CRPA) isolates warrants an expansion of detection capabilities. The purpose of this study was to evaluate the performance of the commercially available Xpert Carba-R (Carba-R) and the research-use-only Xpert Carba-R NxG (Carba-R NxG) in a global collection of P. aeruginosa. The challenge set included 123 P. aeruginosa clinical isolates from 12 countries. Isolates were previously categorized via PCR or whole-genome sequencing. Carbapenemase classes tested include VIM, IMP, NDM, SPM, KPC, and GES. Non-carbapenemase (non-CP)-harboring isolates were also tested (negative control). Indole-3-butyric acid (IBA) is an endogenous storage auxin important for maintaining appropriate indole-3-acetic acid (IAA) levels that influences primary root elongation and lateral root development. IBA is metabolized into free IAA in the peroxisome in a multistep process similar to fatty acid β-oxidation. Although many components specific to IBA metabolism and peroxisome function have been identified, our understanding is incomplete. I sought to identify novel components of IBA metabolism or peroxisome function by conducting a forward genetic screen for Arabidopsis thaliana plants with enhanced resistance to IBA. Temperate forests of eastern North America are subject to multiple invasions from non-native species that have the potential to drive long-term dynamics in biodiversity. Garlic mustard (Alliaria petiolata (M. Bieb.) Cavara and Grande) is an invasive plant in many deciduous forests, and management efforts often focus on removing this species to initiate native species restoration. Agrilus planipennis Fairmaire (emerald ash borer; Coleoptera: Buprestidae) is a non-native insect pest that has caused substantial loss of ash trees (Fraxinus spp. L.) in North America.
