Long-read single-cell RNA sequencing provides an opportunity to understand human health and disease at isoform resolution, revealing cellular diversity and disease mechanisms difficult to resolve with bulk or short-read methodologies.
Using a modified PIPseq workflow and computational pipeline adapted for Oxford Nanopore (ONT) sequencing, we profiled isoform usage across immune cells, integrating marker expression and isoform discovery, generating the largest long-read single-cell dataset of human immune cells from a single individual to date. We identified non-canonical protein-coding variants of GZMB and CD3G enriched in unexpected cell types. Snowshoe hares (Lepus americanus) occupy a large range across the United States and Canada. While snowshoe hare populations are generally considered stable in the interior of their range, populations along range edges are experiencing declines, possibly driven by climate-related factors such as seasonal coat color mismatch. West Virginia represents one of the southernmost extents of the species’ range, yet little is known about the population genetic status or population sizes of snowshoe hares in the state. The Bone Morphogenetic Proteins (BMPs) are secreted peptide ligands of the Transforming Growth Factor beta (TGF-β) family, initially identified for their roles in development and differentiation across animal species. They are now increasingly recognized for their roles in physiology and infectious disease. In the nematode Caenorhabditis elegans, the BMP ligand DBL-1 controls fat metabolism and immune response, in addition to its roles in body size regulation and development. DBL-1 regulates classical aspects of innate immunity, including the induction of anti-microbial peptides. The severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) resulted in several hundred million contracted cases of coronavirus disease 2019 (COVID-19) and a global pandemic. In some of these cases, previous neurological diseases, such as Alzheimer’s disease (AD), seemed to progress much more rapidly after the COVID-19 infection. Thus, we became interested in studying the effects of SARS-CoV-2 infection on prior neurological disease progressions.

Parasites, and the infectious diseases they carry, are thought to have significantly impacted our evolutionary trajectory for millennia. Exploring how parasites are acquired and transmitted by their hosts in wild, natural populations is integral to understanding how similar processes may have shaped host-parasite co-evolutionary relationships over time. However, parasitological studies in humans and in non-human primates have produced inconsistent results, highlighting the dynamic, nuanced, and unique relationships individual parasites have with their hosts. Crystal cells, a subset of Drosophila melanogaster hemocytes, are important for melanization, a crucial immune response. While the genetic regulation of crystal cell develop remains incompletely understood, this study investigates the functions of five candidate genes: ACXB, ACXA, Gp210, CG4390, and Cyp4s3; identidied through previous genome-wide association studies. Using the Gal4/UAS system along with RNA interference (RNAi), we exclusively knocked down each gene in third instar larvae and quantified crystal cell populations following heat shock-induced melanization. Our results imply that the knockdown of ACXB and ACXA significantly increased crystal cell counts in both sexes, suggesting these genes either act as …

The lifespan of an organism is dictated by various genetic and environmental factors. One such determinant is the health of mitochondria which are organelles that mediate various critical cell functions including a significant role in generating the vast supply of cellular energy. Indeed, the gradual decline of mitochondrial function is believed to be a hallmark and possible cause of aging. Paradoxically, mild mitochondrial dysfunction early in life extends lifespan in various model organisms. การคลอดก่อนกำหนด (ก่อน 37 สัปดาห์) เป็นปัญหาสาธารณสุขสำคัญทั่วโลก และในไทย ซึ่งเป็นสาเหตุหลักของการเสียชีวิตและภาวะแทรกซ้อนในทารกแรกเกิด การคลอดก่อนกำหนดส่วนใหญ่เกิดขึ้นเองโดย ไม่ทราบสาเหตุ จากหลักฐานก่อนหน้านี้พบว่า anti-HLA antibody อาจมีส่วนเกี่ยวข้องกับการคลอดก่อน กำหนดในประชากรชาวชิลี วัตถุประสงค์ของงานวิจัยจึงต้องการศึกษาความถี่และความสัมพันธ์ของแอนติบอดีต่อ Human Leukocyte Antigen class I ในหญิงตั้งครรภ์ชาวไทยที่คลอดก่อนกำหนด และสร้างโมเดลทำนายภาวะ คลอดก่อนกำหนดโดยใช้ปัจจัยเสี่ยง และผล anti-HLA class I กลุ่มตัวอย่างประกอบด้วยหญิงตั้งครรภ์ชาวไทยที่ คลอดที่โรงพยาบาลเจริญกรุงประชารักษ์จำนวน 299 คน แบ่งเป็นกลุ่มคลอดก่อนกำหนด 135 คน และกลุ่ม คลอดตามกำหนด 164 คน ได้รับการตรวจ anti-HLA class I ด้วยเทคนิค Multiplex Fluorescent Immunoassay และรวบรวมข้อมูลทางคลินิก ผลการศึกษาพบว่าความชุกของการตรวจพบ anti-HLA class I antibody โดยรวมอยู่ที่ 33.11% และสูงกว่าอย่างมีนัยสำคัญทางสถิติในกลุ่มที่คลอดก่อนกำหนด (42.96%) เมื่อ เทียบกับกลุ่มที่คลอดตามกำหนด (25.00%) การวิเคราะห์ความสัมพันธ์ด้วยสถิติ Chi-square test และ Logistic Regression พบว่าการตรวจพบ anti-HLA class I มีความสัมพันธ์อย่างมีนัยสำคัญกับการคลอดก่อนกำหนด (P < 0.001) โดยเพิ่มโอกาสในการคลอดก่อนกำหนดสูงขึ้น 2.260 เท่า นอกจากนี้งานวิจัยได้สร้างแบบจำลองการ ทำนายการคลอดก่อนกำหนดโดยใช้อัลกอริทึม Machine Learning หลายประเภท และใช้วิธีการคัดเลือกตัวแปร ที่แตกต่างกัน พบว่าแบบจำลอง LightGBM ที่ใช้การคัดเลือกตัวแปรแบบ Backward มีประสิทธิภาพสูงสุดในแง่ ของความแม่นยำ (Accuracy = 0.6018 ± 0.0482) และความสามารถในการตรวจจับการคลอดก่อนกำหนด (Sensitivity = 0.6444 ± 0.0726) ซึ่งแสดงให้เห็นว่า anti-HLA class I antibody และปัจจัยเสี่ยงบางประการ สามารถนำมาใช้เป็นตัวบ่งชี้เพื่อทำนายความเสี่ยงของการคลอดก่อนกำหนดได้ ผลการวิจัยนี้เป็นองค์ความรู้ พื้นฐานที่สำคัญในการพัฒนา biomarker เพื่อช่วยแพทย์ในการวางแผนการดูแลรักษาหญิงตั้งครรภ์ในอนาคต

Immune Checkpoint Inhibitors (ICI) have dramatically improved patient outcomes in metastatic lung cancer, metastatic melanoma, subtypes of renal cancer and others. However, despite the clinical success, most patients still fail to have a durable response. Understanding what determines response and predicting who will respond to therapy is essential to improving patient outcomes. To investigate genetic underpinnings of ICI response we utilized F1 crosses of C57Bl/6 with Diversity Outbred mice (DOB6F1) and multiple Collaborative Cross (CC) strains to identify and validate (respectively) genetic loci that associated with response to ICI. Methods: Gene-based PRSs were constructed in AD cases and controls within each gene of the glial cells, according to the GWAS summary statistics of European ancestry. In detail, gene-based PRSs were first calculated for each glial cell type-specific gene for AD cases and controls in the discovery dataset (ADc1234ADA) using PRSet software. A meta-analysis with a fixed model was performed when the signal in both datasets was in the same direction. Background: Alzheimer's disease (AD) is a complex neurodegenerative disorder characterized by progressive cognitive decline and extensive brain pathology, including amyloid plaques, neurofibrillary tangles, and neuroinflammation. This study aims to identify any glial cell type-specific pathways associated with AD.
Methods: We first investigated the correlation between AD and the genetic risk of glia-specific pathways using pathway-based polygenic risk score (PRS) with PRSet software in the discovery data (ADc1234ADA) adjusted by the top two principal components (PC1, PC2) (Model 1), followed by additional adjustment with sex, age, and APOE ε4 count in Model 2. Staphylococci, particularly Staphylococcus epidermidis, are common causes of implant-associated infections that may result in notable morbidity and mortality. One of the ways the innate immune system attempts to combat these invading pathogens is via the respiratory burst, in which free radical species such as nitric oxide (NO•), toxic to bacterial respiration, are released in large quantities. Lynch Syndrome (LS) is the most common inherited colorectal cancer (CRC) syndrome. It constitutes the perfect model to understand DNA mismatch repair deficient (MMRd) carcinogenesis, which underlies 15% of early-stage CRC. LS patients develop MMRd tumors with high loads of shared neoantigens (neoAgs), which are recognized by the immune system. Previous research has concentrated on discovering neoAgs and their potential as targets for vaccines in LS patients. Synucleinopathies, typified by Parkinson’s disease (PD), entail the accumulation of α- synuclein (αSyn) aggregates in nerve cells. Various αSyn mutants, including the αSyn A53T variant linked to early-onset PD, increase the propensity for αSyn aggregate formation. In addition to disrupting protein homeostasis and inducing proteostatic stress, the aggregation of αSyn in PD is associated with an imbalance in iron metabolism, which increases the generation of reactive oxygen species and causes oxidative stress. Non-small cell lung cancer (NSCLC) heterogeneity is a major challenge for determining effective treatment strategies. Adenocarcinomas (ADCs) and squamous cell carcinomas (SCCs) are histologically and epigenetically distinct subtypes of NSCLC. Patients with ADC tumors harboring mutations in both KRAS and LKB1 (aka STK11) have lower survival rates than those with KRAS-only tumors. KRAS/LKB1 tumors are not only aggressive, but also respond poorly to immunotherapy. Strongylus vulgaris is the most pathogenic nematode parasite of grazing horses worldwide. This gastrointestinal parasitic nematode is in the family Strongylidae under the subfamily Strongylinae, or Strongylins. While the epidemiology, complete life cycle, and high pathogenicity of the fourth and fifth larval stages of S. vulgaris are well established, we understand very little about its biology. Background: Previous research has shown that the Serum Amyloid A (SAA) protein family is intricately involved in inflammatory signaling and various disease pathologies. We have previously demonstrated that SAA is associated with increased colitis disease severity and the promotion of tumorigenesis. However, the specific role of SAA proteins in breast cancer pathology remains unclear. Therefore, we investigated the role of systemic SAA1 and SAA2 (SAA1/2) in a triple-negative breast cancer mouse model.

The study of fibrosis in stickleback has been a growing field in which there have been a few studies conducted. This study examines two experiments involving the inhibition of fibrosis in stickleback. The first experiment used fish from the Kenai River Flats (KRF) in Alaska. The second experiment used fish from Roselle Lake in British Columbia, Canada. This paper presents versatile protocols to prepare primary human Schwann cell (hSC) cultures from mature peripheral nervous system tissues, including fascicles from long spinal nerves, nerve roots, and ganglia. This protocol starts with a description of nerve tissue procurement, handling, and dissection to obtain tissue sections suitable for hSC isolation and culturing. A description follows on how to disintegrate the nerve tissue by delayed enzymatic dissociation, plate the initial cell suspensions on a two-dimensional substrate, and culture the primary hSCs. EcoHIV is a model of HIV infection that recapitulates aspects of HIV-1 pathology in mice. However, there are limited published protocols to guide EcoHIV virion production. Here, we present a protocol for producing infective EcoHIV virions and essential quality controls. We describe steps for viral purification, titering, and multiple techniques to analyze infection efficacy. This protocol produces high infectivity in C57BL/6 mice which will aid investigators in generating preclinical data.

Orthohantaviruses are negative-sense, single stranded RNA viruses with trisegmented genomes that can cause severe disease in humans and are carried by several host reservoirs throughout the world. In the United States, Sin Nombre orthohantavirus (SNV) is the primary cause of hantavirus cardiopulmonary syndrome (HCPS) with a fatality rate of ~36% and the highest cases occuring in the southwest region. The adaptive immune system relies on a diverse set of over one hundred immunoglobulin (IG) genes across three genomic loci that are variably combined to form antibodies (Ab). The IG Lambda locus is one of two loci which encodes the IG light chain. The complexity of the IGL locus severely limits the effective use of standard short-read sequencing, limiting our knowledge of population diversity in these loci. We leveraged single molecule real-time (SMRT) long-read sequencing in conjunction with IGL-targeted DNA capture to develop the method IG-Cap for accurate and high-throughput sequencing of the IGL locus. Past studies have shown that individuals who are more socially connected are less likely to become ill due to social interactions strengthening the immune system through optimal exposure to bacteria and viruses in the environment.
