Large carnivores are one of the most threatened group of animals in the world. They suffer from prey depletion, persecution by humans, and habitat loss and fragmentation which are extensively driven by anthropogenic activities. One such species is the tiger Panthera tigris. Tigers are found in thirteen countries in Asia and are protected across the range; however, tiger numbers have declined as an after effect of habitat loss, prey depletion and poaching. Human-induced changes have reduced the tiger's historical range to about 7% in which a little more than 3900 tigers are found. Most of these individuals currently exist …

Chloroviruses exist in aquatic systems around the planet where they infect certain eukaryotic green algae that are mutualistic endosymbionts in a variety of protists and metazoans. Natural chlorovirus populations are seasonally dynamic but the precise temporal changes in these populations and the mechanisms that underlie them have, heretofore, been unclear. We recently reported the novel concept that predator/prey-mediated virus activation regulates chlorovirus population dynamics, and in the current manuscript demonstrate virus packaged chemotactic modulation of prey behavior.
Viruses have not previously been reported to act as chemotactic/chemo-attractive agents. Rather, viruses as extracellular entities are generally viewed as non-metabolically active spore-like …

Natural selection alters genetic pathways over evolutionary time. However, different pathways have been shown to maintain mutations at varying rates, leading to different levels of conservation across developmental pathways. Sex determination pathways, in particular, show vast diversity across animals despite the fundamental conservation of biological sex itself. Here, I investigated the sex determination pathway of the hemimetabolous insect, Oncopeltus fasciatus. The large milkweed bug, O. fasciatus, is part of the order Hemiptera, which provides a relevant outgroup study to other insects in which sex determination has been studied to date. โรคต่อมหมวกไตชั้นนอกโตผิดปกติตั้งแต่กำเนิด เป็นโรคทางพันธุกรรมที่พบได้บ่อยที่สุดในกลุ่มโรคต่อมหมวกไตชั้นนอก มากกว่าร้อยละ 90 ของผู้ป่วยโรคนี้มีสาเหตุมาจากภาวะพร่องเอนไซม์ 21-ไฮดรอกซิเลส โดยถ่ายทอดทางพันธุกรรมแบบยีนด้อยบนออโตโซม ซึ่งเกิดจากการกลายพันธุ์ของยีน CYP21A2 ที่มีหน้าที่ควบคุมการสร้างเอนไซม์ 21-ไฮดรอกซิเลส ในวิถีการสังเคราะห์ฮอร์โมนสเตียรอยด์ของฮอร์โมนคอร์ติซอล ยีน CYP21A2 อยู่ในกลุ่มยีนที่มีโครงสร้างซับซ้อน เนื่องจากยีน CYP21A2 มีลำดับนิวคลีโอไทด์เหมือนกันกับยีนเทียม CYP21A1P สูงถึงร้อยละ 98 ส่งผลให้เกิดการครอสโอเวอร์ไม่ตรงกันในระหว่างแบ่งเซลล์แบบไมโอซิส บางแอลลีลมีการขาดหายขนาดใหญ่และได้ผลิตภัณฑ์เป็นยีนลูกผสมกับยีนเทียมที่ไม่สามารถทำงานได้ และบางแอลลีลมียีนคอนเวอร์ชัน ทำให้ส่วนหนึ่งของยีน CYP21A2 ถูกแทนที่ด้วยส่วนหนึ่งของยีนเทียม CYP21A1P ส่วนที่ถูกแทนที่ดังกล่าวจึงได้รับการแปรผันทางพันธุกรรมที่พบบนยีนเทียม CYP21A1P มาด้วย การกลายพันธุ์เหล่านี้ไม่สามารถตรวจพบได้ด้วยเทคนิคการหาลำดับนิวคลีโอไทด์ด้วยหลักการของแซงเกอร์หรือเทคนิค MLPA เพียงเทคนิคเดียว การศึกษานี้ใช้เทคนิคการเพิ่มปริมาณยีนแบบจำเพาะโลคัส (locus-specific PCR) ร่วมกับเทคโนโลยีวิเคราะห์หาลำดับนิวคลีโอไทด์โมเลกุลเดียวตามเวลาจริงแบบสายยาว (long-read single molecule real-time sequencing, long-read SMRT sequencing) ในการหาการกลายพันธุ์ในบริเวณที่ซับซ้อนและสามารถพบการกลายพันธุ์ทั้งหมดในผู้ป่วยไทยจำนวน 49 ราย โดยชนิดของการกลายพันธุ์ที่พบ ได้แก่ การกลายพันธุ์ตำแหน่งตัดเชื่อม การกลายพันธุ์แบบเปลี่ยนรหัส การกลายพันธุ์เป็นรหัสหยุด การกลายพันธุ์แบบเลื่อนกรอบ และการขาดหายขนาดใหญ่ของยีน โดยพบการกลายพันธุ์ตำแหน่ง IVS2-13A/C>G จำนวน 37 แอลลีล เป็นตำแหน่งที่มีความถี่แอลลีลสูงที่สุด มีความถี่แอลลีลเท่ากับ 0.378 นอกจากนี้ ยังพบการกลายพันธุ์ใหม่ตำแหน่ง IVS7+1G>T ซึ่งเป็นตำแหน่งที่น่าจะมีผลกระทบต่อตำแหน่งตัดเชื่อม การใช้เทคนิคการเพิ่มปริมาณยีนแบบจำเพาะโลคัสร่วมกับเทคโนโลยีวิเคราะห์หาลำดับนิวคลีโอไทด์โมเลกุลเดียวตามเวลาจริงแบบสายยาวนี้ สามารถหาสาเหตุทางพันธุกรรมของยีน CYP21A2 ที่มีความซับซ้อนได้ ซึ่งข้อมูลที่ได้สามารถใช้ในการให้คำปรึกษาทางพันธุศาสตร์ที่เหมาะสมแก่ผู้ป่วยและครอบครัวได้

A presumed RNA cloverleaf (5′CL), located at the 5′-most end of the noncoding region of the enterovirus genome, is the primary established site for initiation of genomic replication. Stem–loop B (SLB) and stem–loop D (SLD), the two largest stem–loops within the 5′CL, serve as recognition sites for protein interactions that are essential for replication. Here we present the solution structure of rhinovirus serotype 14 5′CL using a combination of nuclear magnetic resonance spectroscopy and small-angle X-ray scattering. In the absence of magnesium, the structure adopts an open, somewhat extended conformation. In the presence of magnesium, the structure compacts, bringing SLB …

Gall making insects form a special feeding guild of phytophagous animals, and by manipulating host plant tissue differentiation, are able to avoid plant chemical defenses and thus have no need for counter defense mechanisms. Host plant selection is crucial to the evolution of these insects because successful gall formation is largely dependent on host plant ability to respond to stimuli. In Illinois and neighboring states, Antistrophus gall wasps associated with the rosin weed (S. integrifolium) and the cup plant (S. perfoliatum) are morphologically indistinguishable and thus have been treated as belonging to single species. Approximately 16 million people in America are diagnosed with Alcohol Use Disorder (AUD) but no efficacious medical treatments exist. Alcohol-related behaviors can be studied in model organisms, and changes in these behaviors can be correlated with either (i) a risk for alcohol dependence or (ii) a symptom/feature of AUD itself. Although AUD is a disease of the central nervous system, a majority of research has focused on the neuronal underpinnings, leaving glial contributions largely undescribed. Purpose: The sustainability of clinical pharmacogenomics requires further study of clinical education on the topic, its effects on clinical workflow, and the responsibilities of different providers for its delivery. Tools from the discipline of implementation science were utilized herein to help achieve the purposes of the three studies. The broad purpose of this dissertation is to advance the work of clinical pharmacogenomic implementation through a more rigorous convergence with implementation science.

Iron (Fe) is an important growth factor for diatoms and its availability is further restricted by changes in the carbonate chemistry of seawater. We investigated the physiological attributes and transcriptional profiles of the diatom Thalassiosira pseudonana grown on a day: night cycle under different CO2/pH and iron concentrations, that in combination generated available iron (Fe') concentrations of 1160, 233, 58 and 12 pM. We found the light-dark conditions to be the main driver of transcriptional patterns, followed by Fe' concentration and CO2 availability, respectively. The health of a newborn baby is inextricably linked to the health status of its mother and in turn the mother’s diet during pregnancy. Leptin (LEP) is an adipokine hormone involved in metabolism regulation and has been linked fetal development through the hypothalamic-pituitary-adrenal axis (HPA). Prior work suggests that gestational epigenetic alterations the LEP gene may be sensitive to adverse exposures during pregnancy, which in turn could explain variation in neonate outcomes. Transcription termination factor Rho is an essential protein in Escherichia coli and related bacteria. The primary function of Rho is to clear unproductive RNA polymerases from the DNA template to minimize negative effects associated with uncontrolled transcription. Although most of the Rho termination events are constitutive, premature Rho-mediated termination was observed at 3% of all affected transcripts indicating active regulation of Rho activity. In this work, we investigated the regulatory mechanism behind premature Rho-dependent transcription termination in two unrelated genes: suhB and topAI. Genomic instability, in the form of gene mutations, insertions/deletions, and gene amplifications, is one of the hallmarks in many types of cancers and other inheritable genetic disorders. Trinucleotide repeat (TNR) disorders, such as Huntington’s disease (HD) and Myotonic dystrophy (DM) can be inherited and repeats may be extended through subsequent generations. However, it is not clear how the CAG repeats expand through generations in HD. Two possible repeat expansion mechanisms include: 1) polymerase mediated repeat extension; 2) persistent TNR hairpin structure formation persisting in the genome resulting in expansion after subsequent cell division. Identifying precise transcription factor binding sites (TFBS) or regulatory DNA motif (motif) plays a fundamental role in researching transcriptional regulatory mechanism in cells and helping construct regulatory networks for biological investigation. Chromatin immunoprecipitation combined with sequencing (ChIP-seq) and lambda exonuclease digestion followed by high-throughput sequencing (ChIP-exo) enables researchers to identify TFBS on a genome-scale with improved resolution. Several algorithms have been developed to perform motif identification, employing widely different methods and often giving divergent results. Pollutants, as a result of wastewater treatments, have been shown to have negative impacts on aquatic ecosystems. To better understand the possible consequences caused by effluents on ecosystems, it is important to examine ecotoxicology data. One of the most commonly used species for water quality testing is the fathead minnow, Pimephales promelas. Alzheimer's disease (AD) is the most common neurodegenerative disease, characterized by progressive amyloid plaque aggregation, neurofibrillary tangles, and cortical tissue death. As the prevalence of AD is projected to climb in coming years, there is a vested interest in identifying endophenotypes by which to improve diagnostics and direct clinical interventions. Wildlife conservation has become increasingly difficult due to habitat loss habitat fragmentation and land use change. Thus conservationists have embraced advances in molecular ecology such as landscape genetics and microbial bioinformatics that employ genetic techniques to further understand the relationship between individuals and their environment. In landscape genetics model inferences can be used to identify features that facilitate or resist gene flow providing a framework for anticipating the impacts of land use changes on a species’ ability to disperse. Amyotrophic lateral sclerosis (ALS) is a fatal neurodegenerative disease characterized by motor neuron death and subsequent muscle atrophy. Approximately 15% of ALS cases are inheritable, and mutations in the Fused in Sarcoma (FUS) gene contribute to approximately 5% of these cases, as well as about 2% of sporadic cases. FUS performs a diverse set of cellular functions, including being a major regulator of RNA metabolism. FUS undergoes liquid- liquid phase transition in vitro, allowing for its participation in stress granules and RNA transport granules. Pregnancy loss remains a major source of economic cost to the equine industry. Frequently, the exact causes of pregnancy loss remain unknown. It has been shown, in other species, that increased dietary protein leading to elevated blood urea nitrogen concentrations (BUN) can be a factor in decreased survival of the early embryo. Our studies provided novel information regarding the effects of elevated BUN on endometrium and embryos from mares as well as insights on changes in their gene expression. A typical animal mitochondrial genome consists of a single circular chromosome with 37 genes (Shao et al. 2015). Atypical mitochondrial genomic arrangements have been found in some lice species, including some species with minichromosomes with only a single protein-coding or ribosomal RNA gene (Cameron et al. 2011). Mitochondrial genome data from two species of chewing lice from pocket gophers have been reported to date. For both species, Geomydoecus aurei and Thomomydoecus minor (order Phthiraptera, suborder Ischnocera, family Trichodectidae), the cox1 gene occurs on a small (less than 2,000 base-pair [bp]) minichromosome (Pietan et al. 2016).

Maize is especially vulnerable to high temperatures and drought stress, both of which negatively affect corn yields. An important strategy to combat this is early sowing, which avoids the effects of summer droughts and high temperatures in many places around the globe. In addition to the typical electron transport system in animal mitochondria responsible for oxidative phosphorylation, some species possess an alternative oxidase (AOX) pathway, which causes electrons to bypass proton pumping complexes. Although AOX appears to be energetically wasteful, studies have revealed its wide taxonomic distribution, and indicate it plays a role in environmental stress tolerance. AOX discovery in animals is recent, and further research into its expression, regulation, and physiological role has been impeded by the lack of an experimental model organism. In the past 20 years, the number of subterranean taxa discovered in Australia, especially in the Pilbara bioregion, has considerably increased due to incidental environmental surveys often associated with mining development. Bathynellidae are an important component of stygofauna and they occur in most Australian aquifers, but their collection and identification are difficult due to their habitat, and small and fragile bodies with conservative morphology. The study of Pilbaranella ethelensis in the upper Fortescue catchment contributed to a better understanding of the group at local scale, but knowledge at larger catchment scale is still limited. Introduction:
Metabolomics is increasingly being used in the clinical setting for disease diagnosis, prognosis and risk prediction. Machine learning algorithms are particularly important in the construction of multivariate metabolite prediction. Historically, partial least squares (PLS) regression has been the gold standard for binary classification. Nonlinear machine learning methods such as random forests (RF), kernel support vector machines (SVM) and artificial neural networks (ANN) may be more suited to modelling possible nonlinear metabolite covariance, and thus provide better predictive models.

The angelfishes (family Pomacanthidae) have the greatest proportion (~30%) of hybridising species, compared to other families of reef fishes, with 26 species implicated in hybridisation. However, very little is known about hybridisation in angelfish, especially in terms of fitness of the hybrids and possible ecological consequences. Hybrids between three species (C. flavissima, C. eibli and C. vroliki) in the genus Centropyge have previously been reported from Christmas island, where these have been observed in heterospecific harems and interbreeding. Genetic studies of dispersal patterns in wild populations of orangutans (Pongo spp.) have sought to confirm behavioral observations that female orangutans tend to stay near their natal range while males disperse. In order to genotype a previously unsampled wild population of endangered orangutans at Tanjung Puting National Park I developed novel application of a methyl based magnetic capture for enrichment of fecal DNA and commercial human targeted single nucleotide polymorphism (SNP) microarray technology.
