A presumed RNA cloverleaf (5′CL), located at the 5′-most end of the noncoding region of the enterovirus genome, is the primary established site for initiation of genomic replication. Stem–loop B (SLB) and stem–loop D (SLD), the two largest stem–loops within the 5′CL, serve as recognition sites for protein interactions that are essential for replication. Here we present the solution structure of rhinovirus serotype 14 5′CL using a combination of nuclear magnetic resonance spectroscopy and small-angle X-ray scattering. In the absence of magnesium, the structure adopts an open, somewhat extended conformation. In the presence of magnesium, the structure compacts, bringing SLB …

Haplotype Diversity And Population Genetic Structure Of Antistrophus Gall Wasps Associated With Two Silphium Species And Implication For Host Mediated Speciation, Jiaxin Deng Jan 2019

Haplotype Diversity And Population Genetic Structure Of Antistrophus Gall Wasps Associated With Two Silphium Species And Implication For Host Mediated Speciation, Jiaxin Deng

Masters Theses

Gall making insects form a special feeding guild of phytophagous animals, and by manipulating host plant tissue differentiation, are able to avoid plant chemical defenses and thus have no need for counter defense mechanisms. Host plant selection is crucial to the evolution of these insects because successful gall formation is largely dependent on host plant ability to respond to stimuli. In Illinois and neighboring states, Antistrophus gall wasps associated with the rosin weed (S. integrifolium) and the cup plant (S. perfoliatum) are morphologically indistinguishable and thus have been treated as belonging to single species. However, the wasps from the host …

Creg1: Its Role As A Master Regulator Of Liver Function, Iffat Jahan Jan 2019

Creg1: Its Role As A Master Regulator Of Liver Function, Iffat Jahan

Masters Theses

Mammalian development involves a complex system of regulatory signals and reactions resulting in highly differentiated cell types with specific structure and function. The liver is a major organ that has been studied extensively to understand underlying genetic processes responsible for specification, establishment and maintenance of tissue identity. Hepatoma and hepatoma variant cell lines have been used as models to understand genetic networks responsible for liver function. Whole genome microarray analysis of hepatocyte cell lines has revealed candidate genes that may serve as regulators or master regulators of liver specificity. In two previous studies in our lab, the role of candidate …

Glial Cell Mechanisms Regulate Alcohol Sedation In Drosophila Melanogaster, Kristen M. Lee Jan 2019

Glial Cell Mechanisms Regulate Alcohol Sedation In Drosophila Melanogaster, Kristen M. Lee

Theses and Dissertations

Approximately 16 million people in America are diagnosed with Alcohol Use Disorder (AUD) but no efficacious medical treatments exist. Alcohol-related behaviors can be studied in model organisms, and changes in these behaviors can be correlated with either (i) a risk for alcohol dependence or (ii) a symptom/feature of AUD itself. Although AUD is a disease of the central nervous system, a majority of research has focused on the neuronal underpinnings, leaving glial contributions largely undescribed. We used Drosophila melanogaster (fruit fly) to identify genes whose expression in glia regulates alcohol sedation. Mammals and Drosophila have conserved behavioral responses to alcohol …

Fe Limitation Decreases Transcriptional Regulation Over The Diel Cycle In The Model Diatom Thalassiosira Pseudonana., Johanna A L Goldman, Megan J Schatz, Chris T Berthiaume, Sacha N Coesel, Mónica V Orellana, E Virginia Armbrust

Articles, Abstracts, and Reports

Iron (Fe) is an important growth factor for diatoms and its availability is further restricted by changes in the carbonate chemistry of seawater. We investigated the physiological attributes and transcriptional profiles of the diatom Thalassiosira pseudonana grown on a day: night cycle under different CO2/pH and iron concentrations, that in combination generated available iron (Fe') concentrations of 1160, 233, 58 and 12 pM. We found the light-dark conditions to be the main driver of transcriptional patterns, followed by Fe' concentration and CO2 availability, respectively. At the highest Fe' (1160 pM), 55% of the transcribed genes were differentially expressed between day …

The Effect Of Maternal Dietary Habits During Pregnancy On Neonate Leptin Methylation Patterns And Gestational Age, Sean Fitzpatrick Jan 2019

The Effect Of Maternal Dietary Habits During Pregnancy On Neonate Leptin Methylation Patterns And Gestational Age, Sean Fitzpatrick

Legacy Theses & Dissertations (2009 - 2024)

The health of a newborn baby is inextricably linked to the health status of its mother and in turn the mother’s diet during pregnancy. Leptin (LEP) is an adipokine hormone involved in metabolism regulation and has been linked fetal development through the hypothalamic-pituitary-adrenal axis (HPA). Prior work suggests that gestational epigenetic alterations the LEP gene may be sensitive to adverse exposures during pregnancy, which in turn could explain variation in neonate outcomes. However, no prior work has examined this possibility explicitly. The objective of this study was to investigate the association between dietary patterns of mothers during pregnancy and their …

Premature Rho-Dependent Transcription Termination In Escherichia Coli : Link To Translation And Gene Regulation, Gabriele Baniulyte Jan 2019

Premature Rho-Dependent Transcription Termination In Escherichia Coli : Link To Translation And Gene Regulation, Gabriele Baniulyte

Legacy Theses & Dissertations (2009 - 2024)

Transcription termination factor Rho is an essential protein in Escherichia coli and related bacteria. The primary function of Rho is to clear unproductive RNA polymerases from the DNA template to minimize negative effects associated with uncontrolled transcription. Although most of the Rho termination events are constitutive, premature Rho-mediated termination was observed at 3% of all affected transcripts indicating active regulation of Rho activity. In this work, we investigated the regulatory mechanism behind premature Rho-dependent transcription termination in two unrelated genes: suhB and topAI. We show that in both cases transcription is terminated inside the coding gene as a consequence of …

Mechanisms Of Trinucleotide Repeat Instability During Dna Synthesis, Kara Y. Chan Jan 2019

Mechanisms Of Trinucleotide Repeat Instability During Dna Synthesis, Kara Y. Chan

Theses and Dissertations--Toxicology and Cancer Biology

Genomic instability, in the form of gene mutations, insertions/deletions, and gene amplifications, is one of the hallmarks in many types of cancers and other inheritable genetic disorders. Trinucleotide repeat (TNR) disorders, such as Huntington’s disease (HD) and Myotonic dystrophy (DM) can be inherited and repeats may be extended through subsequent generations. However, it is not clear how the CAG repeats expand through generations in HD. Two possible repeat expansion mechanisms include: 1) polymerase mediated repeat extension; 2) persistent TNR hairpin structure formation persisting in the genome resulting in expansion after subsequent cell division. Recent in vitro studies suggested that a …

Expression Of Alternative Oxidase In The Copepod T. Californicus When Exposed To Environmental Stressors, Carly Tward Jan 2019

Expression Of Alternative Oxidase In The Copepod T. Californicus When Exposed To Environmental Stressors, Carly Tward

Theses and Dissertations (Comprehensive)

In addition to the typical electron transport system in animal mitochondria responsible for oxidative phosphorylation, some species possess an alternative oxidase (AOX) pathway, which causes electrons to bypass proton pumping complexes. Although AOX appears to be energetically wasteful, studies have revealed its wide taxonomic distribution, and indicate it plays a role in environmental stress tolerance. AOX discovery in animals is recent, and further research into its expression, regulation, and physiological role has been impeded by the lack of an experimental model organism. DNA database searches using bioinformatics revealed an AOX sequence present in the arthropod Tigriopus californicus. Multiple sequence …

Development Of Computational Techniques For Identification Of Regulatory Dna Motif, Cankun Wang Jan 2019

Development Of Computational Techniques For Identification Of Regulatory Dna Motif, Cankun Wang

Electronic Theses and Dissertations

Identifying precise transcription factor binding sites (TFBS) or regulatory DNA motif (motif) plays a fundamental role in researching transcriptional regulatory mechanism in cells and helping construct regulatory networks for biological investigation. Chromatin immunoprecipitation combined with sequencing (ChIP-seq) and lambda exonuclease digestion followed by high-throughput sequencing (ChIP-exo) enables researchers to identify TFBS on a genome-scale with improved resolution. Several algorithms have been developed to perform motif identification, employing widely different methods and often giving divergent results. In addition, these existing methods still suffer from prediction accuracy. Thesis focuses on the development of improved regulatory DNA motif identification techniques. We designed an …

Characterization Of Chromosomal Translocations In A Group Of Killifish Species By Using Genome-Wide High-Density Snp Mapping Approach, Naznin Sultana Remex Jan 2019

Characterization Of Chromosomal Translocations In A Group Of Killifish Species By Using Genome-Wide High-Density Snp Mapping Approach, Naznin Sultana Remex

Masters Theses

"The role of chromosomal rearrangements in reproductive isolation and introgression between species is poorly understood. In heterozygous form, rearrangements may directly interrupt meiotic progression leading to partial sterility/subfertility (underdominance) or may suppress local meiotic segregation (recombination suppression). Such unbalanced meiotic segregation may also result in reproductive isolation and play roles as a driving force of speciation. The objective of this study was to gain insight into the pattern of chromosomal rearrangements in two closely related killifish species in the genus Fundulus (F. notatus, and F. olivaceus) by constructing genetic linkage maps using high-resolution single nucleotide polymorphism (SNP) …

Genomic Dysregulation By Overexpression Of Transcription Factors, Mackenzie Scroggins Jan 2019

Genomic Dysregulation By Overexpression Of Transcription Factors, Mackenzie Scroggins

Undergraduate Honors Theses

As one of the major organs, the liver plays vital roles in the homeostasis of an individual. Being able to identify master regulator genes, genes whose product can affect the activation or deactivation of other genes, will enrich our understanding of hepatic function and liver disease. Previously, our lab used genome-wide microarray data to identify several transcription factors that may play a key role in liver expression. Here we ask whether overexpression of these transcription factors in a non-liver cell would result in liver phenotype activation or general disruption of gene regulation. To this end, we stably introduced seven transcription …

Exploration Of Sonic Hedgehog Gene Expression In Fathead Minnows (Pimephales Promelas), Brooke Renee Greiner Jan 2019

Exploration Of Sonic Hedgehog Gene Expression In Fathead Minnows (Pimephales Promelas), Brooke Renee Greiner

Undergraduate Honors Theses

Pollutants, as a result of wastewater treatments, have been shown to have negative impacts on aquatic ecosystems. To better understand the possible consequences caused by effluents on ecosystems, it is important to examine ecotoxicology data. One of the most commonly used species for water quality testing is the fathead minnow, Pimephales promelas. Ecotoxicology can then be taken one step further to understand the effects of pollutants on a molecular level. Previous research had identified effluents as causes for abnormal minnow fin morphology. In order to collect additional data on development, tanks with fathead minnows were placed at the Charleston …

Investigating Neurogenesis As A Veritable Epigenetic Endophenotype For Alzheimer's Disease, Layne Wells Jan 2019

Investigating Neurogenesis As A Veritable Epigenetic Endophenotype For Alzheimer's Disease, Layne Wells

Scripps Senior Theses

Alzheimer's disease (AD) is the most common neurodegenerative disease, characterized by progressive amyloid plaque aggregation, neurofibrillary tangles, and cortical tissue death. As the prevalence of AD is projected to climb in coming years, there is a vested interest in identifying endophenotypes by which to improve diagnostics and direct clinical interventions. The risk for complex disorders, such as AD, is influenced by multiple genetic, environmental, and lifestyle factors. Significant strides have been made in identifying genetic variants linked to AD through the genome-wide association study (GWAS). It has been estimated in more recent years, however, that GWAS-identified variants account for limited …

Application And Refinement Of Molecular Ecology Techniques For Amphibian Conservation, Stephanie Marie Burgess Jan 2019

Application And Refinement Of Molecular Ecology Techniques For Amphibian Conservation, Stephanie Marie Burgess

Electronic Theses and Dissertations

Wildlife conservation has become increasingly difficult due to habitat loss habitat fragmentation and land use change. Thus conservationists have embraced advances in molecular ecology such as landscape genetics and microbial bioinformatics that employ genetic techniques to further understand the relationship between individuals and their environment. In landscape genetics model inferences can be used to identify features that facilitate or resist gene flow providing a framework for anticipating the impacts of land use changes on a species’ ability to disperse. However the factors that affect the transferability of landscape genetics inferences are poorly understood and little is known about the effect …

Mutations Of Fus Cause Aggregation Of Rna Binding Proteins, Disruptions In Protein Synthesis, And Dysregulation Of Nonsense Mediated Decay, Marisa Elizabeth Kamelgarn

Theses and Dissertations--Toxicology and Cancer Biology

Amyotrophic lateral sclerosis (ALS) is a fatal neurodegenerative disease characterized by motor neuron death and subsequent muscle atrophy. Approximately 15% of ALS cases are inheritable, and mutations in the Fused in Sarcoma (FUS) gene contribute to approximately 5% of these cases, as well as about 2% of sporadic cases. FUS performs a diverse set of cellular functions, including being a major regulator of RNA metabolism. FUS undergoes liquid- liquid phase transition in vitro, allowing for its participation in stress granules and RNA transport granules. Phase transition also contributes to the formation of cytoplasmic inclusions found in the …

Effects Of A Systemic High Urea Concentration On The Endometrial And Embryonic Transcriptomes Of The Mare, Yatta Linhares Boakari

Theses and Dissertations--Veterinary Science

Pregnancy loss remains a major source of economic cost to the equine industry. Frequently, the exact causes of pregnancy loss remain unknown. It has been shown, in other species, that increased dietary protein leading to elevated blood urea nitrogen concentrations (BUN) can be a factor in decreased survival of the early embryo. Our studies provided novel information regarding the effects of elevated BUN on endometrium and embryos from mares as well as insights on changes in their gene expression. Our first objective was to develop an experimental model to elevate BUN during diestrus using intravenous urea infusion. We analyzed the …

New Bathynellidae (Crustacea) Taxa And Their Relationships In The Fortescue Catchment Aquifers Of The Pilbara Region, Western Australia, Giulia Perina, Ana I. Camacho, Joel Huey, Pierre Horwitz, Annette Koenders

Research Datasets

In the past 20 years, the number of subterranean taxa discovered in Australia, especially in the Pilbara bioregion, has considerably increased due to incidental environmental surveys often associated with mining development. Bathynellidae are an important component of stygofauna and they occur in most Australian aquifers, but their collection and identification are difficult due to their habitat, and small and fragile bodies with conservative morphology. The study of Pilbaranella ethelensis in the upper Fortescue catchment contributed to a better understanding of the group at local scale, but knowledge at larger catchment scale is still limited. Abundant material collected by different environmental …

A Comparative Evaluation Of The Generalised Predictive Ability Of Eight Machine Learning Algorithms Across Ten Clinical Metabolomics Data Sets For Binary Classification, Kevin M. Mendez, Stacey N. Reinke, David I. Broadhurst Jan 2019

A Comparative Evaluation Of The Generalised Predictive Ability Of Eight Machine Learning Algorithms Across Ten Clinical Metabolomics Data Sets For Binary Classification, Kevin M. Mendez, Stacey N. Reinke, David I. Broadhurst

Research outputs 2014 to 2021

Introduction:

Metabolomics is increasingly being used in the clinical setting for disease diagnosis, prognosis and risk prediction. Machine learning algorithms are particularly important in the construction of multivariate metabolite prediction. Historically, partial least squares (PLS) regression has been the gold standard for binary classification. Nonlinear machine learning methods such as random forests (RF), kernel support vector machines (SVM) and artificial neural networks (ANN) may be more suited to modelling possible nonlinear metabolite covariance, and thus provide better predictive models.

Objectives:

We hypothesise that for binary classification using metabolomics data, non-linear machine learning methods will provide superior generalised predictive ability when …

Causes And Possible Consequences Of Hybridisation In Angelfishes At Christmas Island, Federico Vitelli Jan 2019

Causes And Possible Consequences Of Hybridisation In Angelfishes At Christmas Island, Federico Vitelli

Theses: Doctorates and Masters

The angelfishes (family Pomacanthidae) have the greatest proportion (~30%) of hybridising species, compared to other families of reef fishes, with 26 species implicated in hybridisation. However, very little is known about hybridisation in angelfish, especially in terms of fitness of the hybrids and possible ecological consequences. Hybrids between three species (C. flavissima, C. eibli and C. vroliki) in the genus Centropyge have previously been reported from Christmas island, where these have been observed in heterospecific harems and interbreeding. This provides the unique opportunity to examine the breakdown in assortative mating in marine fishes. The broad aim of this …

A Novel Snp Genotyping Technique To Determine Orangutan Relatedness And Genetic Diversity At Camp Leakey In Tanjung Puting, Central Kalimantan, Ruth Ella Linsky

All Master's Theses

Genetic studies of dispersal patterns in wild populations of orangutans (Pongo spp.) have sought to confirm behavioral observations that female orangutans tend to stay near their natal range while males disperse. In order to genotype a previously unsampled wild population of endangered orangutans at Tanjung Puting National Park I developed novel application of a methyl based magnetic capture for enrichment of fecal DNA and commercial human targeted single nucleotide polymorphism (SNP) microarray technology. I confirmed results of this new genotyping technique through standard microsatellite short tandem repeat (STR) micro-capillary genotyping. I estimate genetic diversity and relatedness (r) …

Exploring The Efficacy Of Natural Products In Alleviating Alzheimer’S Disease Using Animal Models, Prajakta Deshpande, Neha Gogia, Amit Singh

Biology Faculty Publications

Alzheimer’s disease (hereafter AD) is a progressive neurodegenerative disorder that affects the central nervous system. There are multiple factors that cause AD, viz., accumulation of extracellular Amyloid-beta 42 plaques, intracellular hyper-phosphorylated Tau tangles, generation of reactive oxygen species due to mitochondrial dysfunction and genetic mutations. The plaques and tau tangles trigger aberrant signaling, which eventually cause cell death of the neurons. As a result, there is shrinkage of brain, cognitive defects, behavioral and psychological problems. To date, there is no direct cure for AD. Thus, scientists have been testing various strategies like screening for the small inhibitor molecule library …

A Genome Wide Survey Of The Insertion Sequences In Halanaerobium Hydrogeniformans, A Haloalkaliphilic Anaerobic Bacterium, Kody Austin Bassett

Masters Theses

"Insertion sequences (IS) are the smallest prokaryotic transposable elements. These mobile genes are highly diverse in size and structure, making them difficult to study. The transposition activity of insertion sequences has a significant role in evolution by enabling genomic plasticity via genome rearrangements. Insertion sequences are largely uncharacterized and thus methods to improve the ability to accurately identify, annotate, and infer genomic impact of insertion sequences is limited. A sequential set of methods using readily available genomic and bioinformatic tools was developed to accurately identify insertion sequences. This method was used to perform an entire genome survey of Halanaerobium hydrogeniformans …

Lymphatic Migration Of Immune Cells., Henry R Hampton, Tatyana Chtanova Jan 2019

Lymphatic Migration Of Immune Cells., Henry R Hampton, Tatyana Chtanova

Articles, Abstracts, and Reports

Lymphatic vessels collect interstitial fluid that has extravasated from blood vessels and return it to the circulatory system. Another important function of the lymphatic network is to facilitate immune cell migration and antigen transport from the periphery to draining lymph nodes. This migration plays a crucial role in immune surveillance, initiation of immune responses and tolerance. Here we discuss the significance and mechanisms of lymphatic migration of innate and adaptive immune cells in homeostasis, inflammation and cancer.

Characterization Of Nodule-Specific, Slac And Mate Membrane Transporters In Medicago Truncatula, Lina Yang

Graduate Theses, Dissertations, and Problem Reports (ETD)

Legumes play a crucial role in sustainable agriculture because of their intrinsic ability to reduce atmospheric N2 into NH3 via symbiotic nitrogen fixation (SNF). SNF is carried out in the symbiosome, a quasi-organelle containing endosymbiotic rhizobial bacteria in the cytoplasm of infected cells of the nodule. Therefore, the bacteria are surrounded by a symbiosome membrane (SM), which is derived from the plant plasma membrane during infection. SNF requires constant nutritional exchanges between symbionts, including reduced carbon (dicarboxylates) from the plant for reduced nitrogen (NH4+) from the bacteroids. This exchange of nutrients and signals is fundamental …
