There is currently limited knowledge of the biological communities inhabiting cave ecosystems in South America. This study examines the vertebrate community composition of 21 caves across diverse subterranean ecosystems in Colombia using environmental DNA (eDNA) analysis. Water was collected from water bodies inside caves and subterranean systems in six of the eight speleological regions of Colombia in eight departments. Water was filtered manually through a 0.8 m pore size filter and preserved with Longmire solution. A 170-base pair (bp) fragment of the 12s mitochondrial gene specific for vertebrate identification was amplified by PCR and sequenced by Illumina (metabarcoding). Data corresponding …

Ecological interactions such as predation are vital to shaping the distribution of organisms. For interactions to occur, organisms must undertake movement, such as dispersal, that places them in proximity to the organisms with which they may interact. Geographically isolated wetlands (GIW) are productive and biodiverse ecosystems, but little is known on broad geographic scales about the determinants of their fauna. Fishes have difficulty colonizing GIW, whereas amphibians and macroinvertebrates are adept overland dispersers – though they may be sensitive to top-down control by fishes. Much of southwestern Pennsylvania has been central to a rapid increase in development for unconventional natural gas extraction in the past two decades. The continued monitoring of streams over their lifetime as extraction sites is pivotal to understanding the effects of fracking on local waterways and their ability to provide for wildlife and human use. Aquatic invasive plants are non-native plants that invade a water body and displace native aquatic plants. Invasion depletes the native plant community's ability to provide ecosystem services, including improved water quality, decreased problematic algae, and increased animal habitat. The loss of these ecosystem services reduces the value of fishing, boating, and swimming opportunities in aquatic ecosystems. The potential changes in plant communities and services are particularly important at sites targeted for restoration because project goals typically include increasing ecosystem services, including wildlife habitat. Since their introduction to US waters, Silver Carp (Hypophthalmichthys molitrix) and Bighead Carp (H. nobilis) have rapidly spread throughout the Mississippi River basin and its major tributaries, but their invasion has stalled within the Ohio River. Recent research has suggested this slowed spread could be due to a lack of suitable nursery habitat in the Ohio River, affecting recruitment of invasive carp. Marine protected areas (MPAs) aim to protect habitats and ecosystems to promote the diversity and health of marine populations. To evaluate the health of fish populations within and outside of MPAs in Southern California, we used flight initiation distance (FID). FID is the distance at which an individual will flee from a perceived predator and is a direct measure of boldness. Lower FIDs are indicative of bolder populations. Lower FID values indicate that fish will have the opportunity to dedicate less energy to fleeing from predators which could then be used for increased foraging. The eastern continental divide that bisects Georgia runs through Gwinnett County, separating headwater streams of the western Chattahoochee River watershed from headwater streams of the eastern Ocmulgee and Oconee River watersheds. This landscape feature was used to test hypotheses regarding headwater habitat, fish diversity and gene flow. Headwater habitats are dominant components of river network ecosystems delivering vital ecosystem services and biodiversity. Positive interactions such as facilitative habitat modification are often strong drivers in structuring communities. The Bluehead Chub (Nocomis leptocephalus) is a common fish in Piedmont streams of the southeastern USA that builds gravel mound spawning nests that other native fish species utilize as critical spawning substrate. Bartram’s Bass are an endemic to the Upper Savannah River basin in North Carolina, South Carolina, and Georgia. Bartram’s Bass are facing many risks, primary among them being hybridization with nonnative Alabama Bass. More recently, nonnative Alabama Bass and their hybrid congeners have been observed moving from reservoirs into tributaries where the remaining Bartram’s Bass populations exist. Thus, for Chapter 1 we sought to better understand the threat of nonnative gene spreading in tributary systems. Freshwater lotic communities are complex, dynamic, and quick to respond to changes to their environment. However, some of the specific mechanisms driving those changes are yet to be fully understood. Freshwater management and research frequently use the trophic data of freshwater fishes. Despite this fact, it is difficult to perform a simple search of dietary information for any one fish species. FishBase represents, to our knowledge, the largest compilation of freshwater dietary information to date. However, it excludes a large portion of the ecological literature due to its development taking place prior to the creation of most modern scientific search engines. Habitat complexity and connectivity can influence the number of species and their diversity across a landscape. For the surf zones of ocean-exposed beaches, globally one of the longest habitat interfaces, the assumed low structural complexity, and apparent homogeneity, of the sandy seafloor habitats predicts low taxonomic and functional diversity. Here, we assessed how the configuration of the seascape and the context of different beach structure functional diversity and functional niche space of fish assemblages in surf zones. Wastewater Treatment Plants (WWTP) are the main vector for pharmaceutical and personal care products (PPCPs) to enter waterways. Many PPCPs are lipophilic, allowing them to bioaccumulate and biomagnify within aquatic organisms. PPCPs have been known to alter fish behavior and physiological processes, such as nesting defense and sex ratios, and produce an increase in deformities. Advanced oxidation processes (AOPs) are novel ways for treating WWTPs effluents that use hydroxyl radicals to indiscriminately breakdown PPCPs. Due to the species-specific nature of otoliths and given they are often the only part of the fish preserved when fish die, otolith catalogues can be used in numerous applications, such as diet studies in fish eating animals, including pinnipeds, fish and sea birds; archaeological purposes such as reconstructing indigenous people’s diets from otoliths found in middens or evolutionary history of fish species by comparing fossilized otoliths. The Gulf Stream exerts tremendous influence over oceanographic conditions in the Northwest Atlantic as it transports tropical water to higher latitudes. As the Gulf Stream’s path traverses the east coast of North America, there are implications for the biogeography of marine ecosystems within this range and beyond. While the meandering eddies and warm core rings generated by the Gulf Stream persist year-round, the seasonal warming of New England’s coastal waters afford many tropical species transported by the current temporary residence through the summer and fall. The Sangamon River flows across central Illinois and is mostly free flowing except in the city of Decatur where it is impounded to form Lake Decatur. The Sanitary District of Decatur (SDD) is located approximately three miles downstream of the Lake Decatur dam. For a significant portion of the year, the stretch of the Sangamon River downstream of SDD is dominated by effluent due to limited discharge from the Lake Decatur dam. Hatchery Creek is a restored stream in Jamestown, KY that drains Wolf Creek National Fish Hatchery. The previous degraded channel of Hatchery Creek caused large sediment plumes in the Lower Cumberland River and was restored to decrease sediment loss and provide the opportunity for a self-sustaining trout population. I predicted that the increased amount of habitat would increase taxa richness, abundance and biomass of macroinvertebrates. Burbots have become an increasingly popular game fish among anglers and have become a strong predator within the systems, consuming a wide variety of organisms. Therefore, the objective of this study was to compare male and female burbots diets post-spawn in a system. Burbots angled from Bad Medicine Lake were sacrificed and the stomach contents were observed, categorized by the lowest taxonomic key, and then weighed in grams. Typified by their branching pattern, headwaters are numerically abundant as the density of these habitats increases with increasing distance from the base of a dendritic river system. Connectivity among headwaters is complex, resulting in the spatial isolation of populations. Headwater specialists have evolved a suite of traits that permit these species to permanently reside within these habitats. The spatial configuration and connectivity of headwaters has repercussions for metapopulations and meta-assemblages. Per- and polyfluoroalkyl substances (PFAS) are emerging contaminants of concern with potential for adverse effects on both human and environmental health. Hence, long-chain PFAS compounds used in legacy aqueous film-forming foams (AFFFs) are being phased out, resulting in the stockpiling of them at various commercial installations. PFAS contaminated runoff from these facilities has the potential to contaminate nearby surface water bodies and the fish inhabiting them. An in-depth ecological analysis of how and why the aquatic community changes over time was conducted for 6 streams on the Fort Polk military base in Louisiana using data collected from 2001 to 2019. Fort Polk is a unique location as nineteen first-order streams are located on the premises belonging to three separate drainages. The primary goal was to determine whether temporal or between-drainage variation has a larger effect on community structure. To accomplish this the effects of disturbance on fish and macroinvertebrate assemblages was determined temporally and between drainages. The Sam Israel site is a precontact archaeological complex with numerous fish bones at the north end of Soap Lake, Washington. Excavated in 1976, the fish remains recovered from there were never fully analyzed prior to this research. Since this inland Columbia Plateau site had thousands of fish bones, it contained untapped potential for our understanding of ancient local fish procurement. Anthropogenically driven factors, such as increasing temperature and sediment in valley streams, acidification of mountain streams, and the introduction of non-native trout, are restricting habitat suitable for healthy populations of eastern brook trout (Salvelinus fontinalis) throughout their native Appalachian range. Brook trout are important as predators of insects in mountain streams and as a favorite of anglers. It is crucial that remaining populations in sustainable habitats be identified and preserved. This study looked at the effects of Rainbow Trout stocking on the size of Brook Trout populations above migratory barriers. Linear mixed effects models were used to determine if there was a relationship between Brook Trout and Rainbow Trout catch rates. Age 1 or older Brook Trout populations were influenced by relative abundance of age 1 or older Rainbow Trout, according to the best supported model based on AIC scores. Population responses varied by stream, ranging along a gradient from high catch rates with a positive relationship to a negative relationship with low relative abundances.
